1082 Community Detection-based Analysis of the Human Interactome Network

Abstract:
The study of proteomics reached unexpected levels of interest, as a direct consequence of its discovered influence over some complex biological phenomena, such as problematic diseases like cancer. This paper presents a new technique that allows for an accurate analysis of the human interactome network. It is basically a two-step analysis process that involves, at first, the detection of each protein-s absolute importance through the betweenness centrality computation. Then, the second step determines the functionallyrelated communities of proteins. For this purpose, we use a community detection technique that is based on the edge betweenness calculation. The new technique was thoroughly tested on real biological data and the results prove some interesting properties of those proteins that are involved in the carcinogenesis process. Apart from its experimental usefulness, the novel technique is also computationally effective in terms of execution times. Based on the analysis- results, some topological features of cancer mutated proteins are presented and a possible optimization solution for cancer drugs design is suggested.Keywords: Betweenness centrality, interactome networks, proteinprotein interactions, protein communities, cancer.

Abstract:
In medical imaging, segmentation of different areas of human body like bones, organs, tissues, etc. is an important issue. Image segmentation allows isolating the object of interest for further processing that can lead for example to 3D model reconstruction of whole organs. Difficulty of this procedure varies from trivial for bones to quite difficult for organs like liver. The liver is being considered as one of the most difficult human body organ to segment. It is mainly for its complexity, shape versatility and proximity of other organs and tissues. Due to this facts usually substantial user effort has to be applied to obtain satisfactory results of the image segmentation. Process of image segmentation then deteriorates from automatic or semi-automatic to fairly manual one. In this paper, overview of selected available software applications that can handle semi-automatic image segmentation with further 3D volume reconstruction of human liver is presented. The applications are being evaluated based on the segmentation results of several consecutive DICOM images covering the abdominal area of the human body.

Abstract:
HIV-1 genome is highly heterogeneous. Due to this variation, features of HIV-I genome is in a wide range. For this reason, the ability to infection of the virus changes depending on different chemokine receptors. From this point of view, R5 HIV viruses use CCR5 coreceptor while X4 viruses use CXCR5 and R5X4 viruses can utilize both coreceptors. Recently, in Bioinformatics, R5X4 viruses have been studied to classify by using the experiments on HIV-1 genome. In this study, R5X4 type of HIV viruses were classified using Auto Regressive (AR) model through Artificial Neural Networks (ANNs). The statistical data of R5X4, R5 and X4 viruses was analyzed by using signal processing methods and ANNs. Accessible residues of these virus sequences were obtained and modeled by AR model since the dimension of residues is large and different from each other. Finally the pre-processed data was used to evolve various ANN structures for determining R5X4 viruses. Furthermore ROC analysis was applied to ANNs to show their real performances. The results indicate that R5X4 viruses successfully classified with high sensitivity and specificity values training and testing ROC analysis for RBF, which gives the best performance among ANN structures.Keywords: Auto-Regressive Model, HIV, Neural Networks, ROC Analysis.

Abstract:
In order to study the Mutual effect of genotype × environment for the percent of oil index in sunflower items, an experiment was accomplished form complete random block designs in four iteration and was four diverse researching station comprising Esfahan, Birjand, Sari, and Karaj. Complex variance analysis showed that there is an important diversity between the items under investigation. The results relevant the coefficient variation of items Azargol and Vidoc has respectively allocated the minimum coefficient of variations. According to the results extrapolated from Shokla stability variance, the Items Brocar, Allison and Fabiola, are among the stable genotypes for oil percent respectively. In the biplot GGE, the location under investigations divided in two superenvironments, first one comprised of locations naming Esfahan, Karaj, and Birjand, and second one were such a location as Sari. By this point of view, in the first super-environment, the Item Fabiola and in the second Almanzor item was among the best items and crops.

Abstract:
Maximal Ratio Combining (MRC) is considered the most complex combining technique as it requires channel coefficients estimation. It results in the lowest bit error rate (BER) compared to all other combining techniques. However the BER starts to deteriorate as errors are introduced in the channel coefficients estimation. A novel combining technique, termed Generalized Maximal Ratio Combining (GMRC) with a polynomial kernel, yields an identical BER as MRC with perfect channel estimation and a lower BER in the presence of channel estimation errors. We show that GMRC outperforms the optimal MRC scheme in general and we hereinafter introduce it to the scientific community as a new “supraoptimal" algorithm. Since diversity combining is especially effective in small femto- and pico-cells, internet-associated wireless peripheral systems are to benefit most from GMRC. As a result, many spinoff applications can be made to IP-based 4th generation networks.

Abstract:
We depend upon explanation in order to “make sense" out of our world. And, making sense is all the more important when dealing with change. But, what happens if our explanations are wrong? This question is examined with respect to two types of explanatory model. Models based on labels and categories we shall refer to as “representations." More complex models involving stories, multiple algorithms, rules of thumb, questions, ambiguity we shall refer to as “compressions." Both compressions and representations are reductions. But representations are far more reductive than compressions. Representations can be treated as a set of defined meanings – coherence with regard to a representation is the degree of fidelity between the item in question and the definition of the representation, of the label. By contrast, compressions contain enough degrees of freedom and ambiguity to allow us to make internal predictions so that we may determine our potential actions in the possibility space. Compressions are explanatory via mechanism. Representations are explanatory via category. Managers are often confusing their evocation of a representation (category inclusion) as the creation of a context of compression (description of mechanism). When this type of explanatory error occurs, more errors follow. Abstract:
Acquiring commercial off-the-shelf (COTS) software applications is becoming routine in organizations. However, eliciting user requirements, finding the candidate COTS products and making the decision is a complex task, especially for SMEs who do not have the time and knowledge needed to do the task properly. The existing models intended to help the decision makers are originally designed for professional use. SMEs are obligated to rely on the software vendor’s ability to solve the problem with the systems provided. In this paper, we develop a model for SMEs for the acquisition of Commercial Off-The-Shelf (COTS) software products. A leading idea of the model is that the ICT investment is basically a change initiative and therefore it should also be taken as a process of organizational learning. The model is designed bearing three objectives in mind: 1) business orientation, 2) agility, and 3) Learning and knowledge management orientation. The model can be applied to ICT investments in SMEs which have a professional team leader with basic business and IT knowledge.

Abstract:
Effectiveness of Artificial Neural Networks (ANN) and Support Vector Machines (SVM) classifiers for fault diagnosis of rolling element bearings are presented in this paper. The characteristic features of vibration signals of rotating driveline that was run in its normal condition and with faults introduced were used as input to ANN and SVM classifiers. Simple statistical features such as standard deviation, skewness, kurtosis etc. of the time-domain vibration signal segments along with peaks of the signal and peak of power spectral density (PSD) are used as features to input the ANN and SVM classifier. The effect of preprocessing of the vibration signal by Discreet Wavelet Transform (DWT) prior to feature extraction is also studied. Abstract:
In this study, tapioca starch, which acts as natural polymer, was added in the blend in order to produce biodegradable product. Low density polyethylene (LDPE) and tapioca starch blends were prepared by extrusion and the test sample by injection moulding process. Ethylene vinyl acetate (EVA) acts as compatibilizer while glycerol as processing aid was added in the blend. The blends were characterized by using melt flow index (MFI), fourier transform infrared (FTIR) and the effects of water absorption to the sample. As the starch content increased, MFI of the blend was decreased. Tensile testing were conducted shows the tensile strength and elongation at break decreased while the modulus increased as the starch increased. For the biodegradation, soil burial test was conducted and the loss in weight was studied as the starch content increased. Morphology studies were conducted in order to show the distribution between LDPE and starch.

Abstract:
Studies of vocal communication in Sooty-headed Bulbul were carried out from January to December 2011. Vocal recordings and behavioral observations were made in their natural habitats at some localities of Lampang, Thailand. After editing, cuts of high quality recordings were analyzed with the help of Avisoft- SASLab Pro (version 4.40) software. More than one thousand element repertoires in five groups were found within two vocal structures. The two structures were short sounds with single element and phrases composed of elements, the frequency ranged from 1-10 kHz. Most phrases were composed of 2 to 5 elements that were often dissimilar in structure, however, these phrases were not as complex as song phrases. The elements and phrases were combined to form many patterns. The species used ten types of calls; i.e. alert, alarm, aggressive, begging, contact, courtship, distress, exciting, flying and invitation. Alert and contact calls were used more frequently than other calls. Aggressive, alarm and distress calls could be used for interspecific communication among some other bird species in the same habitats.Keywords: Vocal communication, Call, Bird, Sooty-headed Bulbul

Source code retrieval is of immense importance in the software engineering field. The complex tasks of retrieving and extracting information from source code documents is vital in the development cycle of the large software systems. The two main subtasks which result from these activities are code duplication prevention and plagiarism detection. In this paper, we propose a Mohamed Amine Ouddan, and Hassane Essafi source code retrieval system based on two-level fingerprint representation, respectively the structural and the semantic information within a source code. A sequence alignment technique is applied on these fingerprints in order to quantify the similarity between source code portions. The specific purpose of the system is to detect plagiarism and duplicated code between programs written in different programming languages belonging to the same class, such as C, Cµ, Java and CSharp. Abstract:
The present study explores flow visualization experiments with various blunt shaped bluff bodies placed inside a circular pipe. The bodies mainly comprise of modifications of trapezoidal cylinder, most widely used in practical applications, such as vortex flowmeters. The present configuration possesses the feature of both internal and external flows with low aspect ratio. The vortex dynamics of bluff bodies in such configuration is seldom reported in the literature. Dye injection technique is employed to visualize the complex vortex formation mechanism behind the bluff bodies. The influence of orientation, slit and after body shape is studied in an attempt to obtain better understanding of the vortex formation mechanism. Various wake parameters like Strouhal number, vortex formation length and wake width are documented for these shapes. Vortex formation both with and without shear layer interaction is observed for most of the shapes.

The fact that traditional food safety system in the absence of food safety culture is inadequate has recently become a cause of concern for food safety professionals and other stakeholders. Focusing on implementation of traditional food safety system i.e HACCP prerequisite program and HACCP without the presence of food safety culture in the food industry has led to the processing, marketing and distribution of contaminated foods. The results of this are regular out breaks of food borne illnesses and recalls of foods from retail outlets with serious consequences to the consumers and manufacturers alike. This article will consider the importance of food safety culture, the cases of outbreaks and recalls that occurred when companies did not make food safety culture a priority. Most importantly, the food safety cultures of some food industries in South Africa were assessed from responses to questionnaires from food safety/food industry professionals in Durban South Africa. Abstract:
Web usage mining has become a popular research area, as a huge amount of data is available online. These data can be used for several purposes, such as web personalization, web structure enhancement, web navigation prediction etc. However, the raw log files are not directly usable; they have to be preprocessed in order to transform them into a suitable format for different data mining tasks. One of the key issues in the preprocessing phase is to identify web users. Identifying users based on web log files is not a straightforward problem, thus various methods have been developed. There are several difficulties that have to be overcome, such as client side caching, changing and shared IP addresses and so on. This paper presents three different methods for identifying web users. Two of them are the most commonly used methods in web log mining systems, whereas the third on is our novel approach that uses a complex cookie-based method to identify web users. Furthermore we also take steps towards identifying the individuals behind the impersonal web users. To demonstrate the efficiency of the new method we developed an implementation called Web Activity Tracking (WAT) system that aims at a more precise distinction of web users based on log data. The dynamic variation in memory devices such as the Static Random Access Memory can give errors in read or write operations. In this paper, the effect of low-frequency and random telegraph noise on the dynamic variation of one SRAM cell is detailed. The effect on circuit noise, speed, and length of time of processing is examined, using the Supply Read Retention Voltage and the Read Static Noise Margin. New test run methods are also developed. The obtained results simulation shows the importance of noise caused by dynamic variation, and the impact of Random Telegraph noise on SRAM variability is examined by evaluating the statistical distributions of Random Telegraph noise amplitude in the pull-up, pull-down. The threshold voltage mismatch between neighboring cell transistors due to intrinsic fluctuations typically contributes to larger reductions in static noise margin. Also the contribution of each of the SRAM transistor to total dynamic variation has been identified.

In the present study, two TRIP-assisted steels were designated as A (having no Cr and Cu content) and B (having higher Ni, Cr and Cu content) heat treated under different conditions, and the correlation between its heat treatment, microstructure and properties were investigated. Micro structural examination was carried out by optical microscope and scanning electron microscope after electrolytic etching. Non-destructive electrochemical and ultrasonic testing on two TRIP-assisted steels was used to find out corrosion and mechanical properties of different alter microstructure phase’s steels. Furthermore, micro structural studies accompanied by the evaluation of mechanical properties revealed that steels having martensite phases with higher corrosive and hardness value were less sound velocity and also steel’s microstructure having finer grains that was more grain boundary was less corrosion resistance. Steel containing more Cu, Ni and Cr was less corrosive compared to other steels having same processing or microstructure.

Lack of motivation and interest is a serious obstacle to students’ learning computing skills. A need exists for a knowledge base on effective pedagogy and curricula to teach computer programming. This paper presents results from research evaluating a six-year project designed to teach complex concepts in computer programming collaboratively, while supporting students to continue developing their computer thinking and related coding skills individually. Utilizing a quasi-experimental, mixed methods design, the pedagogical approaches and methods were assessed in two contrasting groups of students with different socioeconomic status, gender, and age composition. Analyses of quantitative data from Likert-scale surveys and an evaluation rubric, combined with qualitative data from reflective writing exercises and semi-structured interviews yielded convincing evidence of the project’s success at both teaching and inspiring students.Keywords: Computational thinking, computing education, computer programming curriculum, logic, teaching methods.

Measurement of competitiveness between countries or regions is an important topic of many economic analysis and scientific papers. In European Union (EU), there is no mainstream approach of competitiveness evaluation and measuring. There are many opinions and methods of measurement and evaluation of competitiveness between states or regions at national and European level. The methods differ in structure of using the indicators of competitiveness and ways of their processing. The aim of the paper is to analyze main sources of competitive potential of the EU Member States with the help of Factor analysis (FA) and to classify the EU Member States to homogeneous units (clusters) according to the similarity of selected indicators of competitiveness factors by Cluster analysis (CA) in reference years 2000 and 2011. The theoretical part of the paper is devoted to the fundamental bases of competitiveness and the methodology of FA and CA methods. The empirical part of the paper deals with the evaluation of competitiveness factors in the EU Member States and cluster comparison of evaluated countries by cluster analysis.

Abstract:
Parametric design deemed to be one of icons of the modern architectural trends that facilitates taking complex design decisions counting on altering various design parameters. Double skin façades are one of the parametric applications that are used in parametric designs. This paper opts to enhance different daylight parameters of a selected case study office building in Cairo using a parametric double skin façade. First, the design and optimization process was executed utilizing Grasshopper parametric design software package, in which the daylighting performance of the base case building model was compared with the one used in the double façade showing an enhancement in task plane illuminance by 180%. Second, execution drawings are made for the optimized design using Revit software. Finally, computerized digital fabrication stages of the designed model with various scales are demonstrated to reach the final design decisions using Simplify 3D for mock-up digital fabrication.

With the exponential rise in the number of multimedia applications available, the best-effort service provided by the Internet today is insufficient. Researchers have been working on new architectures like the Next Generation Network (NGN) which, by definition, will ensure Quality of Service (QoS) in an all-IP based network [1]. For this approach to become a reality, reservation of bandwidth is required per application per user. WiMAX (Worldwide Interoperability for Microwave Access) is a wireless communication technology which has predefined levels of QoS which can be provided to the user [4]. IPv6 has been created as the successor for IPv4 and resolves issues like the availability of IP addresses and QoS. This paper provides a design to use the power of WiMAX as an NSP (Network Service Provider) for NGN using IPv6. The use of the Traffic Class (TC) field and the Flow Label (FL) field of IPv6 has been explained for making QoS requests and grants [6], [7]. Using these fields, the processing time is reduced and routing is simplified. Also, we define the functioning of the ASN gateway and the NGN gateway (NGNG) which are edge node interfaces in the NGNWiMAX design. Due to the three- dimensional flow pattern interacting with bed material, the process of local scour around bridge piers is complex. Modeling 3D flow field and scour hole evolution around a bridge pier is more feasible nowadays because the computational cost and computational time have significantly decreased. In order to evaluate local flow and scouring around a bridge pier, a completely three-dimensional numerical model, SSIIM program, was used. The model solves 3-D Navier-Stokes equations and a bed load conservation equation. The model was applied to simulate local flow and scouring around a bridge pier in a large natural river with four piers. Computation for 1 day of flood condition was carried out to predict the maximum local scour depth. The results show that the SSIIM program can be used efficiently for simulating the scouring in natural rivers. The results also showed that among the various turbulence models, the k-ω model gives more reasonable results.

Abstract:
A theoretical framework for corporate governance is needed to bridge the gap between the corporate governance of private companies and State-Owned Enterprises (SOEs). The two dominant models, being shareholder and stakeholder, do not always address the specific requirements and challenges posed by ‘hybrid’ companies; namely, previously national bodies that have been privatised while the government retains significant control or holds a majority of shares. Thus, an exploratory theoretical study is needed to identify how ‘hybrid’ companies should be defined and why the state model should be acknowledged since it is the less conspicuous model in comparison with the shareholder and stakeholder models. This research focuses on the state model of corporate governance to understand the complex ownership, control pattern, goals, and corporate governance of these hybrid companies. The significance of this research lies in the fact that there is a limited available publication on the state model. This research argues for the state model, which proceeds from an understanding of the institutionally embedded characteristics of hybrid companies, where the government as a shareholder, is either a majority of the total shares, or has been granted power based on the rule of law; the company bylaws.

Abstract:
Food deserts are a reality in some cities. These deserts can be described as a shortage of healthy food options within close proximity of consumers. The shortage in this case is typically facilitated by a lack of stores in an urban area that provide adequate fruit and vegetable choices. This study explores new avenues to better understand food deserts by examining modes of transportation that are available to shoppers or consumers, e.g. walking, automobile, or public transit. Further, this study is unique in that it not only explores the location of large grocery stores, but small grocery and convenience stores too. In this study, the relationship between some socio-economic indicators, such as personal income, are also explored to determine any possible association with food deserts. In addition, to help facilitate our understanding of food deserts, complex network spatial models that are built on adequate algorithms are used to investigate the possibility of food deserts in the city of Hamilton, Canada. It is found that Hamilton, Canada is adequate serviced by retailers who provide healthy food choices and that the food desert phenomena is almost absent.Keywords: Canada, desert, food, Hamilton, stores.

Abstract:
Visual signal processing in human beings occurs in the occipital lobe of the brain. The signals that are generated in the brain are universal for all the human beings and they are called Visual Evoked Potential (VEP). Generally, the visually impaired people lose sight because of severe damage to only the eyes natural photo sensors, but the occipital lobe will still be functioning. In this paper, a technique of artificially generating VEP is proposed to enhance the visual ability of the subject. The system uses the electrical photoreceptors to capture image, process the image, to detect and recognize the subject or object. This voltage is further processed and can transmit wirelessly to a BIOMEMS implanted into occipital lobe of the patient’s brain. The proposed BIOMEMS consists of array of electrodes that generate the neuron potential which is similar to VEP of normal people. Thus, the neurons get the visual data from the BioMEMS which helps in generating partial vision or sight for the visually challenged patient.Keywords: Visual evoked potential, OpenViBe, BioMEMS, Neuro prosthesis.

Abstract:
This paper presents a tested research concept that implements a complex evolutionary algorithm, genetic algorithm (GA), in a multi-microcontroller environment. Parallel Distributed Genetic Algorithm (PDGA) is employed in adaptive beam forming technique to reduce power usage of adaptive antenna at WCDMA base station. Adaptive antenna has dynamic beam that requires more advanced beam forming algorithm such as genetic algorithm which requires heavy computation and memory space. Microcontrollers are low resource platforms that are normally not associated with GAs, which are typically resource intensive. The aim of this project was to design a cooperative multiprocessor system by expanding the role of small scale PIC microcontrollers to optimize WCDMA base station transmitter power. Implementation results have shown that PDGA multi-microcontroller system returned optimal transmitted power compared to conventional GA.Keywords: Microcontroller, Genetic Algorithm, Adaptiveantenna, Power optimization.

Abstract:
Chlorine is one of the most abundant elements in nature, which undergoes a complex biogeochemical cycle. Chlorine bound in some substances is partly responsible for atmospheric ozone depletion and contamination of some ecosystems. As due to international regulations anthropogenic burden of volatile organochlorines (VOCls) in atmosphere decreases, natural sources (plants, soil, abiotic formation) are expected to dominate VOCl production in the near future. Examples of plant VOCl production are methyl chloride, and bromide emission from (sub)tropical ferns, chloroform, 1,1,1-trichloroethane and tetrachloromethane emission from temperate forest fern and moss. Temperate forests are found to emit in addition to the previous compounds tetrachloroethene, and brominated volatile compounds. VOCls can be taken up and further metabolized in plants. The aim of this work is to identify and quantitatively analyze the formed VOCls in temperate forest ecosystems by a cryofocusing/GC-ECD detection method, hence filling a gap of knowledge in the biogeochemical cycle of chlorine.Keywords: chloroform, cryofocusing-GC-ECD, ozonedepletion, volatile organochlorines

Abstract:
This study deals with the experimental investigation and theoretical modeling of Semi crystalline polymeric materials with a rubbery amorphous phase (HDPE) subjected to a uniaxial cyclic tests with various maximum strain levels, even at large deformation. Each cycle is loaded in tension up to certain maximum strain and then unloaded down to zero stress with N number of cycles. This work is focuses on the measure of the volume strain due to the phenomena of damage during this kind of tests. On the basis of thermodynamics of relaxation processes, a constitutive model for large strain deformation has been developed, taking into account the damage effect, to predict the complex elasto-viscoelastic-viscoplastic behavior of material. A direct comparison between the model predictions and the experimental data show that the model accurately captures the material response. Abstract:
The purpose of this study is to analyze the visual preference of patterns in pedestrian roads. In this study, animation was applied for the estimation of dynamic streetscape. Six patterns of pedestrian were selected in order to analyze the visual preference. The shapes are straight, s-curve, and zigzag. The ratio of building's height and road's width are 2:1 and 1:1. Twelve adjective pairs used in the field investigation were selected from adjectives which are used usually in the estimation of streetscape. They are interesting-boring, simple-complex, calm-noisy, open-enclosed, active-inactive, lightly-depressing, regular-irregular, unique-usual, rhythmic-not rhythmic, united-not united, stable-unstable, tidy-untidy. Dynamic streetscape must be considered important in pedestrian shopping mall and park because it will be an attraction. So, s-curve pedestrian road, which is the most beautiful as a result of this study, should be designed in this area. Also, the ratio of building's height and road's width along pedestrian road should be reduced.Keywords: Visual preference, streetscape, animation, simulation, pedestrian.

Abstract:
With the increasing number of on-chip components and the critical requirement for processing power, Chip Multiprocessor (CMP) has gained wide acceptance in both academia and industry during the last decade. However, the conventional bus-based onchip communication schemes suffer from very high communication delay and low scalability in large scale systems. Network-on-Chip (NoC) has been proposed to solve the bottleneck of parallel onchip communications by applying different network topologies which separate the communication phase from the computation phase. Observing that the memory bandwidth of the communication between on-chip components and off-chip memory has become a critical problem even in NoC based systems, in this paper, we propose a novel 3D NoC with on-chip Dynamic Random Access Memory (DRAM) in which different layers are dedicated to different functionalities such as processors, cache or memory. Results show that, by using our proposed architecture, average link utilization has reduced by 10.25% for SPLASH-2 workloads. Our proposed design costs 1.12% less execution cycles than the traditional design on average.

Abstract:
The refractometric method has been used to determine optical properties of concentration features of aqueous solutions of ethanol, tetrahydrofuran and dimethylformamide at the room temperature. Changes in dielectric permittivity of aqueous solutions of ethanol, tetrahydrofuran and dimethylformamide in a wide range of concentrations (0÷1.0 molar fraction) have been studied using molecular dynamics method. The curves depending on the concentration of experimental data on excess refractive indices and excess dielectric permittivity were compared. It has been shown that stable heteromolecular complexes in binary solutions are formed in the concentration range of 0.3÷0.4 mole fractions. The real and complex part of dielectric permittivity was obtained from dipole-dipole autocorrelation functions of molecules. At the concentrations of C = 0.3 / 0.4 m.f. the heteromolecular structures with hydrogen bonds are formed. This is confirmed by the extremum values of excessive dielectric permittivity and excessive refractive index of aqueous solutions.
