4989 Introducing Sequence-Order Constraint into Prediction of Protein Binding Sites with Automatically Extracted Templates

Abstract:
Search for a tertiary substructure that geometrically matches the 3D pattern of the binding site of a well-studied protein provides a solution to predict protein functions. In our previous work, a web server has been built to predict protein-ligand binding sites based on automatically extracted templates. However, a drawback of such templates is that the web server was prone to resulting in many false positive matches. In this study, we present a sequence-order constraint to reduce the false positive matches of using automatically extracted templates to predict protein-ligand binding sites. The binding site predictor comprises i) an automatically constructed template library and ii) a local structure alignment algorithm for querying the library. The sequence-order constraint is employed to identify the inconsistency between the local regions of the query protein and the templates. Experimental results reveal that the sequence-order constraint can largely reduce the false positive matches and is effective for template-based binding site prediction.Keywords: Protein structure, binding site, functional prediction

Abstract:
The objective of this study is to investigate how the planning and design of open parks within neighborhoods and communities can promote physical activity in order to enhance the health of the local population. A review of relevant literature was conducted for studies regarding the relationship between health and physical activity and the park characteristics that can promote physical activity among people. The findings of the literature review were then compared and analyzed, in order to identify the main characteristics of urban parks that can promote physical activity and enhance public health. In order to find out how the characteristics identified in the literature were applied in real life, an analysis of three existing parks in three different countries was conducted. The parks, apart from their geographical location, also vary in size and layout. The parks were chosen because they are urban open parks and they include facilities for physical activity.

Abstract:
This paper describes a blind algorithm for estimating a time varying and frequency selective fading channel. In order to identify blindly the impulse response of these channels, we have used Higher Order Statistics (HOS) to build our algorithm. In this paper, we have selected two theoretical frequency selective channels as the Proakis-s 'B' channel and the Macchi-s channel, and one practical frequency selective fading channel called Broadband Radio Access Network (BRAN A). The simulation results in noisy environment and for different data input channel, demonstrate that the proposed method could estimate the phase and magnitude of these channels blindly and without any information about the input, except that the input excitation is i.i.d (Identically and Independent Distributed) and non-Gaussian.

The construction industry is turning towards sustainability. It is a well-known fact that sustainability is based on a balance between environmental, social and economic aspects. In order to achieve sustainability efficiently, these three criteria should be taken into account in the initial project phases, since that is when a project can be influenced most effectively. Thus the aim must be to integrate important tools like BIM and LCA at an early stage in order to make full use of their potential. With the synergies resulting from the integration of BIM and LCA, a wider approach to sustainability becomes possible, covering the three pillars of sustainability.

From the point of view of the theory of globalization, Libya's understanding of its socio-economic and political systems is vital in order to be able to adopt and apply accounting techniques that will assist in the economic development of Libya.

In order to deal with these problematics, an original way to encode the knowledge inside the architecture is proposed. The factor which developing countries are in need is capital. Such countries make an effort to increase their income in order to meet their expenses for employment, infrastructure, superstructure investments, education, health and defense. The sole income of the countries is taxes collected from businesses. The businesses should drive profit and return in order to be able to toll. In a world where competition exists, different strategies may be followed by business in developing countries and they must specify their target markets. İn order to minimize cost and maximize profit, SMEs have to concentrate on target markets and select cost oriented strategy. In this study, a theoretical model is suggested that SME firms have to act as cluster between each other, and also must be optimal provider for large scale firms. SMEs’ policy must be supported by public. This relationship can benefit large scale firms to have brand over the world, and this organization increases value added for developing countries.

Abstract:
The equations governing the flow of an electrically conducting, incompressible viscous fluid over an infinite flat plate in the presence of a magnetic field are investigated using the homotopy perturbation method (HPM) with Padé approximants (PA) and 4th order Runge–Kutta method (4RKM). Approximate analytical and numerical solutions for the velocity field and heat transfer are obtained and compared with each other, showing excellent agreement. The effects of the magnetic parameter and Prandtl number on velocity field, shear stress, temperature and heat transfer are discussed as well.

Motivated by Berman et al. [Sign patterns that allow eventual positivity, ELA, 19(2010): 108-120], we concentrate on the potential eventual positivity of irreducible tridiagonal sign patterns. The minimal potential eventual positivity of irreducible tridiagonal sign patterns of order less than six is established, and all the minimal potentially eventually positive tridiagonal sign patterns of order · 5 are identified. Our results indicate that if an irreducible tridiagonal sign pattern of order less than six A is minimal potentially eventually positive, then A requires the eventual positivity.

Abstract:
Aiming at the problem of low efficiency of pipelined scheduling in periodic query-qualified service, this paper proposes a system service resource scheduling strategy with parallel optimized qualified service polling control. The paper constructs the polling queuing system and its mathematical model; firstly, the first-order and second-order characteristic parameter equations are obtained by partial derivation of the probability mother function of the system state variables, and the complete mathematical, analytical expressions of each system parameter are deduced after the joint solution. The simulation experimental results are consistent with the theoretical calculated values. The system performance analysis shows that the average captain and average period of the system have been greatly improved, which can better adapt to the service demand of delay-sensitive data in the dense data environment.

Previous research has indicated a variable effect of exercise on adolescents’ cognitive function. However, comparisons between studies are difficult to make due to differences in: the mode, intensity and duration of exercise employed; the components of cognitive function measured (and the tests used to assess them); and the timing of the cognitive function tests in relation to the exercise. Therefore, the aim of the present study was to assess the time course (10 and 60min post-exercise) of the effects of 15min intermittent exercise on cognitive function in adolescents. 45 adolescents were recruited to participate in the study and completed two main trials (exercise and resting) in a counterbalanced crossover design. Participants completed 15min of intermittent exercise (in cycles of 1 min exercise, 30s rest). A battery of computer based cognitive function tests (Stroop test, Sternberg paradigm and visual search test) were completed 30 min pre- and 10 and 60min post-exercise (to assess attention, working memory and perception respectively).The findings of the present study indicate that on the baseline level of the Stroop test, 10min following exercise response times were slower than at any other time point on either trial (trial by session time interaction, p = 0.0308). However, this slowing of responses also tended to produce enhanced accuracy 10min post-exercise on the baseline level of the Stroop test (trial by session time interaction, p = 0.0780). Similarly, on the complex level of the visual search test there was a slowing of response times 10 min post-exercise (trial by session time interaction, p = 0.0199). However, this was not coupled with an improvement in accuracy (trial by session time interaction, p = 0.2349). The mid-morning bout of exercise did not affect response times or accuracy across the morning on the Sternberg paradigm. In conclusion, the findings of the present study suggest an equivocal effect of exercise on adolescents' cognitive function. The mid-morning bout of exercise appears to cause a speed-accuracy trade off immediately following exercise on the Stroop test (participants become slower but more accurate), whilst slowing response times on the visual search test and having no effect on performance on the Sternberg paradigm. Furthermore, this work highlights the importance of the timing of the cognitive function tests relative to the exercise and the components of cognitive function examined in future studies.

Abstract:
The use of the mechanical simulation (in particular the finite element analysis) requires the management of assumptions in order to analyse a real complex system. In finite element analysis (FEA), two modeling steps require assumptions to be able to carry out the computations and to obtain some results: the building of the physical model and the building of the simulation model. The simplification assumptions made on the analysed system in these two steps can generate two kinds of errors: the physical modeling errors (mathematical model, domain simplifications, materials properties, boundary conditions and loads) and the mesh discretization errors. This paper proposes a mesh adaptive method based on the use of an h-adaptive scheme in combination with an error estimator in order to choose the mesh of the simulation model. This method allows us to choose the mesh of the simulation model in order to control the cost and the quality of the finite element analysis.

Abstract:
The landslide of Ain El Hammam (AEH) is characterized by a complex geology and a high hydrogeology hazard. AEH's perpetual reactivation compels us to look closely at its triggers and to better understand the mechanisms of its evolution in mass and in depth. This study builds a numerical model to simulate the influencing factors such as precipitation, non-saturation, and pore pressure fluctuations, using Plaxis software. For a finer analysis of instabilities, we use Hill's criterion, based on the sign of the second order work, which is the most appropriate material stability criterion for non-associated elastoplastic materials. The results of this type of calculation allow us, in theory, to predict the shape and position of the slip surface(s) which are liable to ground movements of the slope, before reaching the rupture given by the plastic limit of Mohr Coulomb. To validate the numerical model, an analysis of inclinometer measures is performed to confirm the direction of movement and kinematic of the sliding mechanism of AEH’s slope.Keywords: Landslide, second order work, precipitation, inclinometers.

This paper proposes a framework for product development including hardware and software components. It provides separation of hardware dependent software, modifications of current product development process, and integration of software modules with existing product configuration models and assembly product structures. In order to decide the dependent software, the framework considers product configuration modules and engineering changes of associated software and hardware components. In order to support efficient integration of the two different hardware and software development, a modified product development process is proposed. The process integrates the dependent software development into product development through the interchanges of specific product information. By using existing product data models in Product Data Management (PDM), the framework represents software as modules for product configurations and software parts for product structure. In this paper, the transformers over-load problem of Shiraz substation in Fars Regional Electric Company (FREC) is investigated for a period of three years plan. So the suggestions for using phase shifting transformer (PST) and unified power flow controller (UPFC) in order to solve this problem are examined in details and finally, some economical and practical designs will be given in order to solve the related problems. Practical consideration and using the basic and fundamental concept of powers in transmission lines in order to find the economical design are the main advantages of this research. The simulation results of the integrated overall system with different designs compare them base on economical and practical aspects to solve the over-load and loss-reduction.

Abstract:
An organoclay (HDTMA-B) was prepared from sodium bentonite (Na-B). The starting material was modified using the hexadecyltrimethylammonium ion (HDTMA+) in the amounts corresponding to 100 % of the CEC value. Batch experiments were carried out in order to model and optimize the sorption of Congo red dye from aqueous solution. The pseudo-first order and pseudo-second order kinetic models have been developed to predict the rate constant and the sorption capacity at equilibrium with the effect of temperature, the solid/solution ratio and the initial dye concentration. The equilibrium time was reached within 60 min. At room temperature (20 °C), optimum dye sorption of 49.4 mg/g (98.9%) was achieved at pH 6.6, sorbent dosage of 1g/L and initial dye concentration of 50 mg/L, using surfactant modified bentonite. The optimization of adsorption parameters mentioned above on dye removal was carried out using Box-Behnken design. The sorption parameters were analyzed statistically by means of variance analysis by using the Statgraphics Centurion XVI software.

Palm shell obtained from coastal part of southern India was studied for the removal for the adsorption of Hg (II) ions. Batch adsorption experiments were carried out as a function of pH, concentration of Hg (II) ions, time, temperature and adsorbent dose. Maximum removal was seen in the range pH 4.0- pH 7.0. The palm shell powder used as adsorbent was characterized for its surface area, SEM, PXRD, FTIR, ion exchange capacity, moisture content, and bulk density, soluble content in water and acid and pH. The experimental results were analyzed using Langmuir I, II, III, IV and Freundlich adsorption isotherms. The batch sorption kinetics was studied for the first order reversible reaction, pseudo first order; pseudo second order reaction and the intra-particle diffusion reaction. Human face has a fundamental role in the appearance of individuals. So the importance of facial surgeries is undeniable. Thus, there is a need for the appropriate and accurate facial skin segmentation in order to extract different features. Since Fuzzy CMeans (FCM) clustering algorithm doesn’t work appropriately for noisy images and outliers, in this paper we exploit Possibilistic CMeans (PCM) algorithm in order to segment the facial skin. For this purpose, first, we convert facial images from RGB to YCbCr color space. To evaluate performance of the proposed algorithm, the database of Sahand University of Technology, Tabriz, Iran was used. In order to have a better understanding from the proposed algorithm; FCM and Expectation-Maximization (EM) algorithms are also used for facial skin segmentation. The proposed method shows better results than the other segmentation methods. Results include misclassification error (0.032) and the region’s area error (0.045) for the proposed algorithm.

The tradition competitive newsvendor game assumes decision makers are rational. However, there are behavioral biases when people make decisions, such as loss aversion, mental accounting and overconfidence. Overestimation of a subject’s own performance is one type of overconfidence. The objective of this research is to analyze the impact of the overestimated demand in the newsvendor competitive game with two players. This study builds a competitive newsvendor game model where newsvendors have private information of their demands, which is overestimated. At the same time, demands of each newsvendor forecasted by a third party institution are available. This research shows that the overestimation leads to demand steal effect, which reduces the competitor’s order quantity. However, the overall supply of the product increases due to overestimation. This study illustrates the boundary condition for the overestimated newsvendor to have the equilibrium order drop due to the demand steal effect from the other newsvendor. A newsvendor who has higher critical fractile will see its equilibrium order decrease with the drop of estimation level from the other newsvendor.

A subsea hydrocarbon production system can undergo planned and unplanned shutdowns during the life of the field. The thermal FEA is used to simulate the cool down to verify the insulation design of the subsea equipment, but it is also used to derive an acceptable insulation design for the cold spots. The driving factors of subsea analyses require fast responding and accurate models of the equipment cool down. This paper presents cool down analysis carried out by a Krylov subspace reduction method, and compares this approach to the commonly used FEA solvers. The model considered represents a typical component of a subsea production system, a closed valve on a dead leg. The results from the Krylov reduction method exhibits the least error and requires the shortest computational time to reach the solution. These findings make the Krylov model order reduction method very suitable for the above mentioned subsea applications.

Abstract:
In this paper, we analyzed the pattern of urban spatial structure of Siheung City that had been divided into two parts and presented alternative plans in order to get rid of these phenomena. Concerning patterns of urban spatial structure, we examined it through means of analyzing status of land use, population density and distribution of residence, status of distribution of main facilities, medical facilities, status of distribution of cultural facilities, distribution of land prices and traffic volume trends. The results of study revealed that status of facilities distribution and distribution of land prices, etc. were bisected by the surrounding area of former municipal office and the district of Sihwa, which were both regarded as one apex of the city divide, forming a duo-centric city. In order to get rid of this problem concerned with urban spatial structure that has been bisected, it is required that measures in order to expand facilities in Siheung City should be taken.

In this paper we considered the Neumann problem for the fourth order differential equation. First we define the weighted Sobolev space 2 Wα and generalized solution for this equation. Abstract:
The fractional–order proportional integral (FOPI) controller tuning rules based on the fractional calculus for the cascade control system are systematically proposed in this paper. Accordingly, the ideal controller is obtained by using internal model control (IMC) approach for both the inner and outer loops, which gives the desired closed-loop responses. On the basis of the fractional calculus, the analytical tuning rules of FOPI controller for the inner loop can be established in the frequency domain. Besides, the outer loop is tuned by using any integer PI/PID controller tuning rules in the literature. The simulation study is considered for the stable process model and the results demonstrate the simplicity, flexibility, and effectiveness of the proposed method for the cascade control system in compared with the other methods.

Abstract:
Higher order ΔΣ Modulator (DSM) is basically an unstable system. The approximate conditions for stability cannot be used for the design of a DSM for industrial applications where risk is involved. The existing second order, single stage, single bit, unity feedback gain , discrete DSM cannot be used for the normalized full range (-1 to +1) of an input signal since the DSM becomes unstable when the input signal is above ±0.55. The stability is also not guaranteed for input signals of amplitude less than ±0.55. In the present paper, the above mentioned second order DSM is modified with input signal dependent forward path gain. The proposed DSM is suitable for industrial applications where one needs the digital representation of the analog input signal, during each sampling period. The proposed DSM can operate almost for the full range of input signals (-0.95 to +0.95) without causing instability, assuming that the second integrator output should not exceed the circuit supply voltage, ±15 Volts.
