1439 Error-Robust Nature of Genome Profiling Applied for Clustering of Species Demonstrated by Computer Simulation
Authors: Shamim Ahmed Koichi Nishigaki
Abstract:
Genome profiling (GP), a genotype based technology, which exploits random PCR and temperature gradient gel electrophoresis, has been successful in identification/classification of organisms. In this technology, spiddos (Species identification dots) and PaSS (Pattern similarity score) were employed for measuring the closeness (or distance) between genomes. Based on the closeness (PaSS), we can buildup phylogenetic trees of the organisms. We noticed that the topology of the tree is rather robust against the experimental fluctuation conveyed by spiddos. This fact was confirmed quantitatively in this study by computer-simulation, providing the limit of the reliability of this highly powerful methodology. As a result, we could demonstrate the effectiveness of the GP approach for identification/classification of organisms.

Abstract:
Wireless ad hoc nodes are freely and dynamically self-organize in communicating with others. Each node can act as host or router. However it actually depends on the capability of nodes in terms of its current power level, signal strength, number of hops, routing protocol, interference and others. In this research, a study was conducted to observe the effect of hops count over different network topologies that contribute to TCP Congestion Control performance degradation. To achieve this objective, a simulation using NS-2 with different topologies have been evaluated. The comparative analysis has been discussed based on standard observation metrics: throughput, delay and packet loss ratio. As a result, there is a relationship between types of topology and hops counts towards the performance of ad hoc network. In future, the extension study will be carried out to investigate the effect of different error rate and background traffic over same topologies. Keywords: NS-2, network topology, network performance, multi-hops

Abstract:
Cooperative diversity (CD) has been adopted in many communication systems because it helps in improving performance of the wireless communication systems with the help of the relays that emulate the multiple antenna terminals. This work aims to provide the derivation of the performance analysis expressions of the multiuser diversity (MUD) in the two-hop cooperative multi-relay wireless networks (TCMRNs). Considering the work analysis, we provide analytically the derivation of a closed form expression of the two most commonly used performance metrics namely, the outage probability and the symbol error probability (SEP) for the fixed decode-and-forward (FDF) protocol with MUD.

Abstract:
This paper deals with the synthesis of fuzzy controller applied to a permanent magnet synchronous machine (PMSM) with a guaranteed H∞ performance. To design this fuzzy controller, nonlinear model of the PMSM is approximated by Takagi-Sugeno fuzzy model (T-S fuzzy model), then the so-called parallel distributed compensation (PDC) is employed. Next, we derive the property of the H∞ norm. The latter is cast in terms of linear matrix inequalities (LMI-s) while minimizing the H∞ norm of the transfer function between the disturbance and the error ( ) ev T . The experimental and simulations results were conducted on a permanent magnet synchronous machine to illustrate the effects of the fuzzy modelling and the controller design via the PDC.Keywords: Feedback controller, Takagi-Sugeno fuzzy model, Linear Matrix Inequality (LMI), PMSM, H∞ performance.

Authors: A.H. Sajedipoor, N. Hedayat, M. Mashal
Abstract:
Sedimentation is a hydraulic phenomenon that is emerging as a serious challenge in river engineering. When the flow reaches a certain state that gather potential energy, it shifts the sediment load along channel bed. The transport of such materials can be in the form of suspended and bed loads. The movement of these along the river course and channels and the ways in which this could influence the water intakes is considered as the major challenges for sustainable O&M of hydraulic structures. This could be very serious in arid and semi-arid regions like Iran, where inappropriate watershed management could lead to shifting a great deal of sediments into the reservoirs and irrigation systems. This paper aims to investigate sedimentation in the Western Canal of Dez Diversion Weir in Iran, identifying factors which influence the process and provide ways in which to mitigate its detrimental effects by using the SHARC Software. For the purpose of this paper, data from the Dezful water authority and Dezful Hydrometric Station pertinent to a river course of about 6 Km were used. Results estimated sand and silt bed loads concentrations to be 193 ppm and 827ppm respectively. Given the available data on average annual bed loads and average suspended sediment loads of 165ppm and 837ppm, there was a significant statistical difference (16%) between the sand grains, whereas no significant difference (1.2%) was find in the silt grain sizes. One explanation for such finding being that along the 6 Km river course there was considerable meandering effects which explains recent shift in the hydraulic behavior along the stream course under investigation. The sand concentration in downstream relative to present state of the canal showed a steep descending curve. Sediment trapping on the other hand indicated a steep ascending curve. These occurred because the diversion weir was not considered in the simulation model. Keywords: SHARC model, sedimentation, Western canal, Dezdiversion weir

Abstract:
This paper presents a new method to design nonlinear feedback linearization controller for PEMFCs (Polymer Electrolyte Membrane Fuel Cells). A nonlinear controller is designed based on nonlinear model to prolong the stack life of PEMFCs. Since it is known that large deviations between hydrogen and oxygen partial pressures can cause severe membrane damage in the fuel cell, feedback linearization is applied to the PEMFC system so that the deviation can be kept as small as possible during disturbances or load variations. To obtain an accurate feedback linearization controller, tuning the linear parameters are always important. So in proposed study NSGA (Non-Dominated Sorting Genetic Algorithm)-II method was used to tune the designed controller in aim to decrease the controller tracking error. The simulation result showed that the proposed method tuned the controller efficiently.

Authors: Collins C. Chiemeke
Abstract:
The need to evaluate and understand the natural drainage pattern in a flood prone, and fast developing environment is of paramount importance. This information will go a long way to help the town planners to determine the drainage pattern, road networks and areas where prominent structures are to be located. This research work was carried out with the aim of studying the Bayelsa landscape topography using digitized topographic information, and to model the natural drainage flow pattern that will aid the understanding and constructions of workable drainages. To achieve this, digitize information of elevation and coordinate points were extracted from a global imagery map. The extracted information was modeled into 3D surfaces. The result revealed that the average elevation for Bayelsa State is 12 m above sea level. The highest elevation is 28 m, and the lowest elevation 0 m, along the coastline. In Yenagoa the capital city of Bayelsa were a detail survey was carried out showed that average elevation is 15 m, the highest elevation is 25 m and lowest is 3 m above the mean sea level. The regional elevation in Bayelsa, showed a gradation decrease from the North Eastern zone to the South Western Zone. Yenagoa showed an observed elevation lineament, were low depression is flanked by high elevation that runs from the North East to the South west. Hence, future drainages in Yenagoa should be directed from the high elevation, from South East toward the North West and from the North West toward South East, to the point of convergence which is at the center that flows from South East toward the North West. Bayelsa when considered on a regional Scale, the flow pattern is from the North East to the South West, and also North South. It is recommended that in the event of any large drainage construction at municipal scale, it should be directed from North East to the South West or from North to South. Secondly, detail survey should be carried out to ascertain the local topography and the drainage pattern before the design and construction of any drainage system in any part of Bayelsa.

Authors: Dilavar Khan, Z. Ahmad
Abstract:
Riprap is mostly used to prevent erosion by flows down the steep slopes in river engineering. A total of 53 stability tests performed on angular riprap with a median stone size ranging from 15 to 278 mm and slope ranging from 1 to 40% are used in this study. The existing equations for the prediction of medium size of angular stones are checked for their accuracy using the available data. Predictions of median size using these equations are not satisfactory and results show deviation by more than ±20% from the observed values. A multivariable power regression analysis is performed to propose a new equation relating the median size with unit discharge, bed slope, riprap thickness and coefficient of uniformity. The proposed relationship satisfactorily predicts the median angular stone size with ±20% error. Further, the required size of the rounded stone is more than the angular stone for the same unit discharge and the ratio increases with unit discharge and also with embankment slope of the riprap. Keywords: Angularity, Gradation, Riprap, Stabilization

Abstract:
An artificial neural network (ANN) approach was used to model the energy consumption of wheat production. This study was conducted over 35,300 hectares of irrigated and dry land wheat fields in Canterbury in the 2007-2008 harvest year.1 In this study several direct and indirect factors have been used to create an artificial neural networks model to predict energy use in wheat production. The final model can predict energy consumption by using farm condition (size of wheat area and number paddocks), farmers- social properties (education), and energy inputs (N and P use, fungicide consumption, seed consumption, and irrigation frequency), it can also predict energy use in Canterbury wheat farms with error margin of ±7% (± 1600 MJ/ha).

Abstract:
In this communication, we have made an attempt to design multiplier-less low-pass finite impulse response (FIR) filter with the aid of various mutation strategies of Differential Evolution (DE) algorithm. Impulse response coefficient of the designed FIR filter has been represented as sums or differences of powers of two. Performance of the proposed filter has been evaluated in terms of its frequency response and associated hardware cost. Supremacy of our approach has been substantiated by comparing our result with many of the existing multiplier-less filter design algorithms of recent interest. It has also been demonstrated that DE-optimized filter outperforms Genetic Algorithm (GA) based design by a large margin. Hardware efficiency of our algorithm has further been validated by implementing those filters on a Field Programmable Gate Array (FPGA) chip.

Sump level shall be monitored carefully by using a good controller to avoid overflow. The current conventional controllers would not be able to solve problems with large time delay and nonlinearities, Fuzzy Logic controller is tested to prove its ability in solving the listed problems of slurry sump. The minima of acetylene gas spectra were measured and correlated with saved theoretical data [2]. So it is possible to find the correct wavelength calibration data using a noisy reference spectrum. First tests showed good algorithmic performance for gas line spectra with high noise. In this article extensive performance tests were made to validate the noise resistance of this algorithm. The filter and correlation parameters of the algorithm were optimized for improved noise performance. With these parameters the performance of this wavelength calibration was simulated to predict the resulting wavelength error in real OSA systems. Abstract:
This paper describes the two stage control using a disturbance observer and a Kalman filter. The system feedback uses the estimated state when it controls the speed. After the change-over point, its feedback uses the controlled plant output when it controls the position. To change the system continually, a change-over point has to be determined pertinently, and the controlled plant input has to be adjusted by the addition of the appropriate value. The proposed method has noise-reduction effect. It changes the system continually, even if the controlled plant identification has the error. Although the conventional method needs a speed sensor, the proposed method does not need it. The proposed method has a superior robustness compared with the conventional two stage control.

Abstract:
In various industries, smoke and fire are two of the most important threats in the workplace. One of the common methods for detecting smoke and fire is the use of infrared thermal and smoke sensors, which cannot be used in outdoor applications. Therefore, the use of vision-based methods seems necessary. The problem of smoke and fire detection is spatiotemporal and requires spatiotemporal solutions. This paper presents a method that uses spatial features along with temporal-based features to detect smoke and fire in the scene. It consists of three main parts; the task of each part is to reduce the error of the previous part so that the final model has a robust performance. This method also uses transformer modules to increase the accuracy of the model. Although grammatical rules constructed by computer linguists improve the performance of grammar checker in word order diagnosis, the repairing task is still very difficult. This paper presents an approach for repairing word order errors in English text by reordering words in a sentence and choosing the version that maximizes the number of trigram hits according to a language model. The novelty of this method concerns the use of an efficient confusion matrix technique for reordering the words. Abstract:
Real-time object tracking is a problem which involves extraction of critical information from complex and uncertain imagedata. In this paper, we present a comprehensive methodology to design an artificial neural network (ANN) for a real-time object tracking application. The object, which is tracked for the purpose of demonstration, is a specific airplane. However, the proposed ANN can be trained to track any other object of interest. The ANN has been simulated and tested on the training and testing datasets, as well as on a real-time streaming video. The tracking error is analyzed with post-regression analysis tool, which finds the correlation among the calculated coordinates and the correct coordinates of the object in the image. The encouraging results from the computer simulation and analysis show that the proposed ANN architecture is a good candidate solution to a real-time object tracking problem.

The conventional method for assessment like Mean Square Error (MSE) or Peak Signal to Noise Ratio (PSNR) is invalid when there is no reference. In this paper, we present a new No-Reference (NR) assessment of image quality using blur and noise. The recent camera applications provide high quality images by help of digital Image Signal Processor (ISP). Since the images taken by the high performance of digital camera have few blocking and ringing artifacts, we only focus on the blur and noise for predicting the objective image quality. Through the simultaneous processing of the radar reflections over the movement of the antenna via the Range Doppler Algorithm (RDA), the superior resolution of a theoretical wider antenna, termed synthetic aperture, is obtained. Therefore, SAR can achieve high resolution two dimensional imagery of the ground surface. In addition, two filtering steps in range and azimuth direction provide accurate enough result. Authors: Manuel A. Alonso-Tarajano, Roberto Mosca, Patrick Aloy
Abstract:
Protein kinases participate in a myriad of cellular processes of major biomedical interest. The in vivo substrate specificity of these enzymes is a process determined by several factors, and despite several years of research on the topic, is still far from being totally understood. In the present work, we have quantified the contributions to the kinase substrate specificity of i) the phosphorylation sites and their surrounding residues in the sequence and of ii) the association of kinases to adaptor or scaffold proteins. We have used position-specific scoring matrices (PSSMs), to represent the stretches of sequences phosphorylated by 93 families of kinases. We have found negative correlations between the number of sequences from which a PSSM is generated and the statistical significance and the performance of that PSSM. Using a subset of 22 statistically significant PSSMs, we have identified specificity determinant residues (SDRs) for 86% of the corresponding kinase families. Our results suggest that different SDRs can function as positive or negative elements of substrate recognition by the different families of kinases. Additionally, we have found that human proteins with known function as adaptors or scaffolds (kAS) tend to interact with a significantly large fraction of the substrates of the kinases to which they associate. Based on this characteristic we have identified a set of 279 potential adaptors/scaffolds (pAS) for human kinases, which is enriched in Pfam domains and functional terms tightly related to the proposed function. Moreover, our results show that for 74.6% of the kinase–pAS association found, the pAS colocalize with the substrates of the kinases they are associated to. Finally, we have found evidence suggesting that the association of kinases to adaptors and scaffolds, may contribute significantly to diminish the in vivo substrate crossed-specificity of protein kinases. In general, our results indicate the relevance of several SDRs for both the positive and negative selection of phosphorylation sites by kinase families and also suggest that the association of kinases to pAS proteins may be an important factor for the localization of the enzymes with their set of substrates.

The impulse responses of different indoor environments for any transmitter and receiver location are computed by shooting and bouncing ray/image and inverse Fourier transform techniques. By using the impulse responses of these multipath channels, the BER performance for binary pulse amplitude modulation (BPAM) impulse radio UWB communication system are calculated. Numerical results have shown that the multi-path effect by the metallic cabinets is an important factor for BER performance. Also the outage probability for the UWB multipath environment with metallic cabinets is more serious (about 18%) than with wooden cabinets. Finally, it is worth noting that in these cases the present work provides not only comparative information but also quantitative information on the performance reduction. Keywords: UWB, multipath, outage probability.
