941 Efficient Pre-Processing of Single-Cell Assay for Transposase Accessible Chromatin with High-Throughput Sequencing Data

Abstract:
The primary tool currently used to pre-process 10X chromium single-cell ATAC-seq data is Cell Ranger, which can take very long to run on standard datasets. To facilitate rapid pre-processing that enables reproducible workflows, we present a suite of tools called scATAK for pre-processing single-cell ATAC-seq data that is 15 to 18 times faster than Cell Ranger on mouse and human samples. Our tool can also calculate chromatin interaction potential matrices and generate open chromatin signal and interaction traces for cell groups. We use scATAK tool to explore the chromatin regulatory landscape of a healthy adult human brain and unveil cell-type specific features, and show that it provides a convenient and computational efficient approach for pre-processing single-cell ATAC-seq data.

Abstract:
The need for open space, which is an important problem especially since the 19th century, has become more important in today's conditions. The most important factor in increasing the livability of cities is the open and green areas. Parks are the most important of the urban open and green space elements that provide the most benefit to users. In this context, the user satisfaction of the Japanese Kyoto Park, which is the subject of the research, was evaluated in the light of the questionnaires. With this analysis, the satisfaction level of the user using the park was determined. Suggestions have been developed for the park to be handled and regulated according to the user requests and requirements changing over time.

Open science research is made available for free in perpetuity and includes guidelines and/or licenses that communicate how researchers and readers can share and re-use the digital content. The emergence of open science has changed the scholarly research and publishing landscape, making research more broadly accessible to academic and non-academic audiences alike. With the rapid development of cities, the way that people commute has changed greatly, meanwhile, people turn to require more on physical and psychological aspects in the contemporary world. However, the current urban road landscape ignores these changes, for example, those road landscape elements are boring, confusing, fragmented and lack of integrity and hierarchy. Under such current situation, in order to shape beautiful, identifiable and unique road landscape, this article concentrates on the target of imaginability. This paper analyzes the main elements of the urban road landscape, the concept of image and its generation mechanism, and then discusses the necessity and connotation of building imaginable urban road landscape as well as the main problems existing in current urban road landscape in terms of imaginability. Finally, this paper proposes how to design imaginable urban road landscape in details based on a specific case.

Abstract:
Landscape connectivity combines a description of the physical structure of the landscape with special species- response to that structure, which forms the theoretical background of applying landscape connectivity principles in the practices of landscape planning and design. In this study, a residential development project in the southern United States was used to explore the meaning of landscape connectivity and its application in town planning. The vast rural landscape in the southern United States is conspicuously characterized by the hedgerow trees or groves. The patchwork landscape of fields surrounded by high hedgerows is a traditional and familiar feature of the American countryside. Hedgerows are in effect linear strips of trees, groves, or woodlands, which are often critical habitats for wildlife and important for the visual quality of the landscape. Based on geographic information system (GIS) and statistical analysis (FRAGSTAT), this study attempts to quantify the landscape connectivity characterized by hedgerows in south Alabama where substantial areas of authentic hedgerow landscape are being urbanized due to the ever expanding real estate industry and high demand for new residential development. The results of this study shed lights on how to balance the needs of new urban development and biodiversity conservation by maintaining a higher level of landscape connectivity, thus will inform the design intervention.Keywords: Biodiversity, Connectivity, Landscape planning, GIS

Qikou ancient town is a typical traditional settlement with homomorphism of mountain and water veins. Its cultural accumulation and natural landscape play an important role in its development. Therefore, this paper will combine the material and cultural elements of Qikou ancient town to analyze the composition of the cultural landscape of the ancient town, and explore the protection and utilization of the cultural landscape of Qikou ancient town from the four aspects of ecology, form, cultural form and business form, so as to provide effective strategies for the development of the ancient town.

Abstract:
Based on the remote image data of land use in the four periods of 1980, 1995, 2005 and 2015, this study quantitatively analyzed the dynamic variation of landscape transfer and landscape pattern in the Fuxian Lake basin by constructing a land use dynamic variation model and using ArcGIS 10.5 and Fragstats 4.2. The results indicate that: (1) From the perspective of land use landscape transfer, the intensity of land use is slowly rising from 1980 to 2015, and the main reduction landscape type is farmland and its net amount of transfer-out is the most among all transfer-outs, which is to 788.85 hm2, the main added landscape type is construction land and its net amount of transfer-in is the most, which is to 475.23 hm2. Meanwhile, the land use landscape variation in the stage of 2005-2015 showed the most severe among three periods when compared with other two stages. (2) From the perspective of land use landscape variation, significant spatial differences are shown, the changes in the north of the basin are significantly higher than that in the south, the west coast are apparently higher than the east. (3) From the perspective of landscape pattern index, the number of plaques is on the increase in the periods of 35 years in the basin, and there is little mutual interference between landscape patterns because the plaques are relatively discrete. Cultivated land showed a trend of fragmentation but constructive land showed trend of relative concentration. The sustainable development and biodiversity in this basin are under threat for the fragmented landscape pattern and the poorer connectivity.

This action meant that the first settlements and their areas of influence gained importance in the field of humanization and spatial organization of the territory, not only for the appropriation that its inhabitants did, but mainly because the community regardless of their economic or social condition, used it as living space and cultural integration. Vertical landscape is introduced in this study as an alternative innovative technology for urban sustainable developments for its diverse environmental, economic, and psycho-social advantages. The main aim is to investigate the social acceptance of vertical landscape in Cairo, Egypt. The study objectives were to explore the perceptions of residents concerning this certain phenomenon and their opinions about its implementation. Survey questionnaires were administrated to 60 male and female residents from the Greater Cairo area. Despite the various concerns expressed about the application of vertical landscape, there was a clear majority of approval about its suitability. Abstract:
Urban intensification is regarded as the prevalent strategy in many cities of the world to ease the pressures of urban sprawl and deliver sustainable development through increasing the density of built form and activities. However, within the context of intensive development, planning and design control measures that help to maintain and promote the character of existing residential environments have been slow to develop. This causes the possible loss of the character of an area that makes a place unique and distinctive. The purpose of this paper is to explore the way of identifying the character of an urban area for the planning of urban landscape in the implementation of intensification. By employing the theory of urban morphology, the concept of morphological region is used for the analysis and characterisation of the spatial structure of the urban landscape in terms of ground plans, building types, and building and land utilisation. The morphological mapping of the character of urban landscape is suggested, which lays a foundation for more sensitive planning of urban landscape changes.

The vast rural landscape in the southern United States is conspicuously characterized by the hedgerow trees or groves. The patchwork landscape of fields surrounded by high hedgerows is a traditional and familiar feature of the American countryside. Hedgerows are in effect linear strips of trees, groves, or woodlands, which are often critical habitats for wildlife and important for the visual quality of the landscape. As landscape interfaces, hedgerows define the spaces in the landscape, give the landscape life and meaning, and enrich ecologies and cultural heritages of the American countryside. Although hedgerows were originally intended as fences and to mark property and townland boundaries, they are not merely the natural or man-made additions to the landscape--they have gradually become “naturalized" into the landscape, deeply rooted in the rural culture, and now formed an important component of the southern American rural environment. However, due to the ever expanding real estate industry and high demand for new residential development, substantial areas of authentic hedgerow landscape in the southern United States are being urbanized. Using Hudson Farm as an example, this study illustrated guidelines of how hedgerows can be integrated into town planning as green infrastructure and landscape interface to innovate and direct sustainable land use, and suggest ways in which such vernacular landscapes can be preserved and integrated into new development without losing their contextual inspiration.Keywords: Hedgerow, Town planning, Sustainable design, Ecological infrastructure

Cameron Highlands is known for upland tourism area with vast natural wealth, mountainous landscape endowed with rich diverse species as well as people traditions and cultures. With these various resources, CH possesses an interesting visual and panorama that can be offered to the tourist. However this benefit may not be utilized without obtaining the understanding of existing landscape structure and visual. Given a limited data, this paper attempts to classify landscape visual of Cameron Highlands using land use and contour data. Visual points of view were determined from the given tourist attraction points in the CH Local Plan 2003-2015. The result shows landscape visual and structure categories offered in the study area. This study investigates the transformation of the traditional landscape of Kabul Old City through an examination of five case study areas. Based on physical observation, three types of houses are found: traditional, mixed and modern. Firstly, characteristics of the houses are described according to construction materials and the number of stories. Secondly, internal and external factors are considered in order to implement a conservation plan. Abstract:
Ongoing landscape transformation is one of the major causes behind disappearance of traditional landscapes, and lead to species and resource loss. Tree in paddy fields in the northeast of Thailand is one of those traditional landscapes. Using three different historical time layers, we acknowledged the severe deforestation and rapid urbanization happened in the region. Despite the general thinking of decline in tree density as consequences, the heterogeneous trend of changes in total tree density in three studied landscapes denied the hypothesis that number of trees in paddy field depend on the length of land use practice. On the other hand, due to selection of planting new trees on levees, existence of trees in paddy field now relies on their values for human use. Besides, changes in land use and landscape structure had a significant impact on decision of which tree density level is considered as suitable for the landscape.

Nowadays parks and green landscapes was designed and constructed without any attention to convenience condition. If this process continues, Citizens will encounter with some problems. Harsh climatic condition decreases the efficiency of people-s activities. However there is hard environment condition in hot and dry regions, Convenience condition has been provided in Iranian traditional architecture by using techniques and methods. In this research at the first step characteristics of Iranian garden that can effect on creating sustainable spaces were investigated through observation method. Pleasure space in cities will be created with using these methods and techniques in future cities. Furthermore the comparison between Iranian garden and landscape in today-s cities demonstrate the effectiveness of Iranian garden characteristics on sustainable spaces. Iranian architects used simple and available methods for creating open architectural spaces. In addition desirable conditions were provided with taking in to account both physically and spiritually. Abstract:
Nowadays, due to the growing problems of energy supply and the drastic reduction of natural non-renewable resources, the development of new applications in the energy sector and steps towards greater efficiency in energy consumption are required. Since buildings account for a large share of energy consumption, increasing the structural density of buildings causes an increase in energy consumption. This increase in energy consumption means that energy efficiency approaches to building design and the integration of new systems using emerging technologies become necessary in order to curb this consumption. As new systems for productive usage of generated energy are developed, buildings that require less energy to operate, with rational use of resources, need to be developed. One solution for reducing the energy requirements of buildings is through landscape planning, design and application. Requirements such as heating, cooling and lighting can be met with lower energy consumption through planting design, which can help to achieve more efficient and rational use of resources. Within this context, rather than a planting design which considers only the ecological and aesthetic features of plants, these considerations should also extend to spatial organization whereby the relationship between the site and open spaces in the context of climatic elements and planting designs are taken into account. In this way, the planting design can serve an additional purpose. Abstract:
Watercourses in Brazilian urban areas are constantly being degraded due to the unplanned use of the urban space; however, due to the different contexts of land use and occupation in the river watersheds, different intervention strategies are required to requalify them. When it comes to requalifying watercourses, we can list three main techniques to fulfill this purpose: restoration, revitalization and recovery; each one being indicated for specific contexts of land use and occupation in the basin. In this study, it was demonstrated that the application of these three techniques to three small basins in São Paulo city, listing the aspects involved in each of the contexts and techniques of requalification. For a protected watercourse within a forest park, renaturalization was proposed, where the watercourse is preserved in a state closer to the natural one. For a watercourse in an urban context that still preserves open spaces for its maintenance as a landscape element, an intervention was proposed following the principles of revitalization, integrating the watercourse with the landscape and the population. In the case of a watercourse in a harder context, only recovery was proposed, since the watercourse is found under the road system, which makes it difficult to integrate it into the landscape.

Abstract:
It is an indispensible strategy to adopt greenery approach on architectural bases so as to improve ecological habitats, decrease heat-island effect, purify air quality, and relieve surface runoff as well as noise pollution, all of which are done in an attempt to achieve sustainable environment. How we can do with plant design to attain the best visual quality and ideal carbon dioxide fixation depends on whether or not we can appropriately make use of greenery according to the nature of architectural bases. To achieve the goal, it is a need that architects and landscape architects should be provided with sufficient local references. Current greenery studies focus mainly on the heat-island effect of urban with large scale. Most of the architects still rely on people with years of expertise regarding the adoption and disposition of plantation in connection with microclimate scale. Therefore, environmental design, which integrates science and aesthetics, requires fundamental research on landscape environment technology divided from building environment technology. By doing so, we can create mutual benefits between green building and the environment. This issue is extremely important for the greening design of the bases of green buildings in cities and various open spaces. The purpose of this study is to establish plant selection and allocation strategies under different building sunshade levels. Initially, with the shading of sunshine on the greening bases as the starting point, the effects of the shades produced by different building types on the greening strategies were analyzed. Then, by measuring the PAR (photosynthetic active radiation), the relative DLI (daily light integral) was calculated, while the DLI Map was established in order to evaluate the effects of the building shading on the established environmental greening, thereby serving as a reference for plant selection and allocation. The discussion results were to be applied in the evaluation of environment greening of greening buildings and establish the “right plant, right place” design strategy of multi-level ecological greening for application in urban design and landscape design development, as well as the greening criteria to feedback to the eco-city greening buildings.Keywords: Daily light integral, plant design, urban open space.

The coordination and development of ecological-living-industrial land uses are the premise foundations for the formulation and implementation of the current land space planning, and more attention should be paid to plateau mountainous areas. This research is based on spatial analysis technology and landscape pattern index method taking Yuxi city, a typical mountainous plateau as the research area. By using relevant software such as ArcGIS10.5, Fragstats 4.2 and the four remote sensing images of Yuxi city in 1980, 1995, 2005 and 2015, the temporal-spatial evolution and differentiation pattern of ecological-living-industrial land applications have been discussed. The research results show that: (1) From the perspective of land use type change, ecological land of Yuxi city has been the main source of land from 1980 to 2015, which totally occupies more than 78%. During this period, the spatial structure of the ecological-living-industrial land changed significantly, namely, the living land. Its land area increased significantly from 0.83% of the total area in 1980 to 1.25% in 2015, the change range of ecological land and industrial land is relatively small. (2) In terms of land use landscape pattern transfer matrix, from 1980 to 2015, the industrial land and ecological land in Yuxi city have been gradually transferred to living land. (3) In the aspect of landscape pattern changes, various landscape pattern indexes of Yuxi city indicate that the fragmentation degree of landscape pattern of the ecological-living-industrial land in this region is increasing. The degree of agglomeration goes down, and the landscape types have changed from being relatively simple to relatively rich. The landscape is more diverse, but the patch size is uneven, meanwhile, the integrity of the ecological space is destroyed.

Governments collect and produce large amounts of data. Increasingly, governments worldwide have started to implement open data initiatives and also launch open data portals to enable the release of these data in open and reusable formats. Therefore, a large number of open data repositories, catalogues and portals have been emerging in the world. The greater availability of interoperable and linkable open government data catalyzes secondary use of such data, so they can be used for building useful applications which leverage their value, allow insight, provide access to government services, and support transparency. The efficient development of successful open data portals makes it necessary to evaluate them systematic, in order to understand them better and assess the various types of value they generate, and identify the required improvements for increasing this value. Thus, the attention of this paper is directed particularly to the field of open data portals. The main aim of this paper is to compare the selected open data portals on the national level using content analysis and propose a new evaluation framework, which further improves the quality of these portals. It also establishes a set of considerations for involving businesses and citizens to create eservices and applications that leverage on the datasets available from these portals.

With the rapid development of urbanization process in China, its environmental protection pressure is severely tested. So, analyzing and optimizing the landscape pattern is an important measure to ease the pressure on the ecological environment. This paper takes Wuhan Urban Development Zone as the research object, and studies its landscape pattern evolution and quantitative optimization strategy. First, remote sensing image data from 1990 to 2015 were interpreted by using Erdas software. Next, the landscape pattern index of landscape level, class level, and patch level was studied based on Fragstats. Then five indicators of ecological environment based on National Environmental Protection Standard of China were selected to evaluate the impact of landscape pattern evolution on the ecological environment. Besides, the cost distance analysis of ArcGIS was applied to simulate wildlife migration thus indirectly measuring the improvement of ecological environment quality. The result shows that the area of land for construction increased 491%. But the bare land, sparse grassland, forest, farmland, water decreased 82%, 47%, 36%, 25% and 11% respectively. They were mainly converted into construction land. On landscape level, the change of landscape index all showed a downward trend. Number of patches (NP), Landscape shape index (LSI), Connection index (CONNECT), Shannon's diversity index (SHDI), Aggregation index (AI) separately decreased by 2778, 25.7, 0.042, 0.6, 29.2%, all of which indicated that the NP, the degree of aggregation and the landscape connectivity declined. On class level, the construction land and forest, CPLAND, TCA, AI and LSI ascended, but the Distribution Statistics Core Area (CORE_AM) decreased. As for farmland, water, sparse grassland, bare land, CPLAND, TCA and DIVISION, the Patch Density (PD) and LSI descended, yet the patch fragmentation and CORE_AM increased. On patch level, patch area, Patch perimeter, Shape index of water, farmland and bare land continued to decline. The three indexes of forest patches increased overall, sparse grassland decreased as a whole, and construction land increased. It is obvious that the urbanization greatly influenced the landscape evolution. Ecological diversity and landscape heterogeneity of ecological patches clearly dropped. The Habitat Quality Index continuously declined by 14%. Therefore, optimization strategy based on greenway network planning is raised for discussion. This paper contributes to the study of landscape pattern evolution in planning and design and to the research on spatial layout of urbanization.

Abstract:
Free and open source software is gaining popularity at an unprecedented rate of growth. Organizations despite some concerns about the quality have been using them for various purposes. One of the biggest concerns about free and open source software is post release software defects and their fixing. Many believe that there is no appropriate support available to fix the bugs. On the contrary some believe that due to the active involvement of internet user in online forums, they become a major source of communicating the identification and fixing of defects in open source software. The research model of this empirical investigation establishes and studies the relationship between open source software defects and online public forums. The results of this empirical study provide evidence about the realities of software defects myths of open source software. We used a dataset consist of 616 open source software projects covering a broad range of categories to study the research model of this investigation. Abstract:
In this paper, an open framework based smart energy storage system (ESS) profile for photovoltaic (PV)-ESS and uninterruptible power supply (UPS)-ESS is proposed and designed. An open framework based smart ESS is designed and developed for unifying the different interfaces among manufacturers. The smart ESS operates under the profile which provides the specifications of peripheral devices such as different interfaces and to the open framework. The profile requires well systemicity and expandability for addible peripheral devices. Especially, the smart ESS should provide the expansion with existing systems such as UPS and the linkage with new renewable energy technology such as PV. This paper proposes and designs an open framework based smart ESS profile for PV-ESS and UPS-ESS. Issues relating to the destructive phenomena that can damage people and goods have returned to the centre of debate in Italy with the increase in catastrophic episodes in recent years in a country which is highly vulnerable to hydrological risk. Environmental factors and geological and geomorphological territorial characteristics play an important role in determining the level of vulnerability and the natural tendency to risk. However, a territory has also been subjected to the requirements of and transformations of society and this brings other relevant factors. The reasons for the increase in destructive phenomena are often to be found in the territorial development models adopted. Stewardship of the landscape and management of risk are related issues. This study aims to summarize the most relevant elements about this connection and at the same time to clarify the role of environmental risk assessment as a tool to aid in the sustainable management of landscape. Finally, the study reflects on how regional and urban planners deal with environmental risk and which aspects should be monitored in order to adopt responsible and useful interventions.Keywords: Assessment, landscape, risk, planning.

Nature constantly changes as a result of human necessities. This change mostly feels in natural water sources which are reconstructed with an effect of dams and motorways. In other respects, visual quality of the landscape gets a new and different character during and after the construction of dams and motorways. Changing and specialization new landscapes will be very important to protection-usage balance to explore sustainable usage facilities. The main cause of the selection of Artvin city is that it has very important geographical location and one of the most attraction points in the World with its biodiversity, conservation areas and natural landscape characteristics. Many hydroelectric station and 7 dams are situated, 3 of them have already been built on the Çoruh River in the province of Artvin. As a result of dams, motorways route were reshaped and the ways which have already changed because of elevation is directly affected several of natural destruction. In contrast, many different reservoirs in Coruh Basin provide new vista point that has high visual quality. In this study, we would like to evaluate with sustainable landscape design in 76 km river corridor, which is mainly based on Deriner, Borçka and Muratlı Dams and determination of their basin-lakes recreational potential and opportunities. The objective of this paper is to support the application of Open Innovation practices in firms and organizations by the assessment and management of Intellectual Capital. Intellectual Capital constituents are analyzed in order to verify their capability of acting as key drivers of Open Innovation processes and, therefore, of creating value. A methodology is defined to settle a procedure which helps to select the most relevant Intellectual Capital value drivers and to provide Communities of Innovation with strategic and managerial guidelines in sustaining Open Innovation paradigm. An application of the methodology is developed within a specifically addressed project and its results are hereafter examined.

Abstract:
The company-s ability to draw on a range of external sources to meet their needs for innovation, has been termed 'open innovation' (OI). Very few empirical analyses have been conducted on Small and Medium Enterprises (SMEs) to the extent that they describe and understand the characteristics and implications of this new paradigm. The study's objective is to identify and characterize different modes of OI, (considering innovation process phases and the variety and breadth of the collaboration), determinants, barriers and motivations in SMEs. Therefore a survey was carried out among Italian manufacturing firms and a database of 105 companies was obtained. With regard to data elaboration, a factorial and cluster analysis has been conducted and three different OI modes have emerged: selective low open, unselective open upstream, and mid- partners integrated open. The different behaviours of the three clusters in terms of determinants factors, performance, firm-s technology intensity, barriers and motivations have been analyzed and discussed.Keywords: Open innovation, R&D management, SMEs.

Abstract:
This paper discusses the landscape design that could increase energy efficiency in a house. By planting trees in a house compound, the tree shades prevent direct sunlight from heating up the building, and it enables cooling off the surrounding air. The requirement for air-conditioning could be minimized and the air quality could be improved. During the life time of a tree, the saving cost from the mentioned benefits could be up to US $ 200 for each tree. The project intends to visually describe the landscape design in a house compound that could enhance energy efficiency and consequently lead to energy saving. The house compound model was developed in three dimensions by using AutoCAD 2005, the animation was programmed by using LightWave 3D softwares i.e. Modeler and Layout to display the tree shadings in the wall. The visualization was executed on a VRML Pad platform and implemented on a web environment.Keywords: Tree planting, tree shading, energy efficiency, visualization.
