4365 Screen of MicroRNA Targets in Zebrafish Using Heterogeneous Data Sources: A Case Study for Dre-miR-10 and Dre-miR-196
Authors: Yanju Zhang, Joost M. Woltering, Fons J. Verbeek
Abstract:
It has been established that microRNAs (miRNAs) play an important role in gene expression by post-transcriptional regulation of messengerRNAs (mRNAs). However, the precise relationships between microRNAs and their target genes in sense of numbers, types and biological relevance remain largely unclear. Dissecting the miRNA-target relationships will render more insights for miRNA targets identification and validation therefore promote the understanding of miRNA function. In miRBase, miRanda is the key algorithm used for target prediction for Zebrafish. This algorithm is high-throughput but brings lots of false positives (noise). Since validation of a large scale of targets through laboratory experiments is very time consuming, several computational methods for miRNA targets validation should be developed. In this paper, we present an integrative method to investigate several aspects of the relationships between miRNAs and their targets with the final purpose of extracting high confident targets from miRanda predicted targets pool. This is achieved by using the techniques ranging from statistical tests to clustering and association rules. Our research focuses on Zebrafish. It was found that validated targets do not necessarily associate with the highest sequence matching. Besides, for some miRNA families, the frequency of their predicted targets is significantly higher in the genomic region nearby their own physical location. Finally, in a case study of dre-miR-10 and dre-miR-196, it was found that the predicted target genes hoxd13a, hoxd11a, hoxd10a and hoxc4a of dre-miR- 10 while hoxa9a, hoxc8a and hoxa13a of dre-miR-196 have similar characteristics as validated target genes and therefore represent high confidence target candidates. Keywords: MicroRNA targets validation, microRNA-target relationships, dre-miR-10, dre-miR-196.

Abstract:
This paper proposed a nonlinear model predictive control (MPC) method for the control of gantry crane. One of the main motivations to apply MPC to control gantry crane is based on its ability to handle control constraints for multivariable systems. A pre-compensator is constructed to compensate the input nonlinearity (nonsymmetric dead zone with saturation) by using its inverse function. By well tuning the weighting function matrices, the control system can properly compromise the control between crane position and swing angle. The proposed control algorithm was implemented for the control of gantry crane system in System Control Lab of University of Technology, Sydney (UTS), and achieved desired experimental results. Keywords: Model Predictive Control, Control constraints, Input nonlinearity compensation, Overhead gantry crane.

Abstract:
New nondestructive technique, namely an inverse technique based on vibration tests, to characterize nonlinear mechanical properties of adhesive layers in sandwich composites is developed. An adhesive layer is described as a viscoelastic isotropic material with storage and loss moduli which are both frequency dependent values in wide frequency range. An optimization based on the planning of experiments and response surface technique to minimize the error functional is applied to decrease considerably the computational expenses. The developed identification technique has been tested on aluminum panels and successfully applied to characterize viscoelastic material properties of 3M damping polymer ISD-112 used as a core material in sandwich panels.

Authors: Yan Xu, Toshihiro Nishimura
Abstract:
Segmentation in ultrasound images is challenging due to the interference from speckle noise and fuzziness of boundaries. In this paper, a segmentation scheme using fuzzy c-means (FCM) clustering incorporating both intensity and texture information of images is proposed to extract breast lesions in ultrasound images. Firstly, the nonlinear structure tensor, which can facilitate to refine the edges detected by intensity, is used to extract speckle texture. And then, a spatial FCM clustering is applied on the image feature space for segmentation. In the experiments with simulated and clinical ultrasound images, the spatial FCM clustering with both intensity and texture information gets more accurate results than the conventional FCM or spatial FCM without texture information.

Abstract:
The present paper proposes high performance nonlinear force controllers for a servopneumatic real-time fatigue test machine. A CompactRIO® controller was used, being fully programmed using LabVIEW language. Fuzzy logic control algorithms were evaluated to tune the integral and derivative components in the development of hybrid controllers, namely a FLC P and a hybrid FLC PID real-time-based controllers. Their behaviours were described by using state diagrams. The main contribution is to ensure a smooth transition between control states, avoiding discrete transitions in controller outputs. Steady-state errors lower than 1.5 N were reached, without retuning the controllers. Good results were also obtained for sinusoidal tracking tasks from 1/¤Ç to 8/¤Ç Hz.Keywords: Hybrid Fuzzy Selecting, Control, Range Controllers, Servopneumatic Fatigue System.

Abstract:
Actual load, material characteristics and other quantities often differ from the design values. This can cause worse function, shorter life or failure of a civil engineering structure, a machine, vehicle or another appliance. The paper shows main causes of the uncertainties and deviations and presents a systematic approach and efficient tools for their elimination or mitigation of consequences. Emphasis is put on the design stage, which is most important for reliability ensuring. Principles of robust design and important tools are explained, including FMEA, sensitivity analysis and probabilistic simulation methods. The lifetime prediction of long-life objects can be improved by long-term monitoring of the load response and damage accumulation in operation. The condition evaluation of engineering structures, such as bridges, is often based on visual inspection and verbal description. Here, methods based on fuzzy logic can reduce the subjective influences. Keywords: Design, fuzzy methods, Monte Carlo, reliability, robust design, sensitivity analysis, simulation, uncertainties.

Abstract:
Bagging and boosting are among the most popular resampling ensemble methods that generate and combine a diversity of classifiers using the same learning algorithm for the base-classifiers. Boosting algorithms are considered stronger than bagging on noisefree data. However, there are strong empirical indications that bagging is much more robust than boosting in noisy settings. For this reason, in this work we built an ensemble using a voting methodology of bagging and boosting ensembles with 10 subclassifiers in each one. We performed a comparison with simple bagging and boosting ensembles with 25 sub-classifiers, as well as other well known combining methods, on standard benchmark datasets and the proposed technique was the most accurate.

Authors: Holger Keitel
Abstract:
The prediction of long-term deformations of concrete and reinforced concrete structures has been a field of extensive research and several different creep models have been developed so far. Most of the models were developed for constant concrete stresses, thus, in case of varying stresses a specific superposition principle or time-integration, respectively, is necessary. Nowadays, when modeling concrete creep the engineering focus is rather on the application of sophisticated time-integration methods than choosing the more appropriate creep model. For this reason, this paper presents a method to quantify the uncertainties of creep prediction originating from the selection of creep models or from the time-integration methods. By adapting variance based global sensitivity analysis, a methodology is developed to quantify the influence of creep model selection or choice of time-integration method. Applying the developed method, general recommendations how to model creep behavior for varying stresses are given.

The purpose on this work is to establish a systematic method to design controllers for a class of uncertain linear and non linear systems. Our approach utilizes a certain type of fuzzy systems that are based on Takagi-Sugeno (T-S) fuzzy models to approximate nonlinear systems. We use a robust control methodology to design controllers. Authors: Mohammad Shoyaib, M. Abdullah-Al-Wadud, Oksam Chae
Abstract:
Proteomics is one of the largest areas of research for bioinformatics and medical science. An ambitious goal of proteomics is to elucidate the structure, interactions and functions of all proteins within cells and organisms. Predicting Protein-Protein Interaction (PPI) is one of the crucial and decisive problems in current research. Genomic data offer a great opportunity and at the same time a lot of challenges for the identification of these interactions. Many methods have already been proposed in this regard. In case of in-silico identification, most of the methods require both positive and negative examples of protein interaction and the perfection of these examples are very much crucial for the final prediction accuracy. Positive examples are relatively easy to obtain from well known databases. But the generation of negative examples is not a trivial task. Current PPI identification methods generate negative examples based on some assumptions, which are likely to affect their prediction accuracy. Hence, if more reliable negative examples are used, the PPI prediction methods may achieve even more accuracy. Focusing on this issue, a graph based negative example generation method is proposed, which is simple and more accurate than the existing approaches. An interaction graph of the protein sequences is created. The basic assumption is that the longer the shortest path between two protein-sequences in the interaction graph, the less is the possibility of their interaction. A well established PPI detection algorithm is employed with our negative examples and in most cases it increases the accuracy more than 10% in comparison with the negative pair selection method in that paper. Keywords: Interaction graph, Negative training data, Protein-Protein interaction, Support vector machine.

Abstract:
Through 1980s, management accounting researchers described the increasing irrelevance of traditional control and performance measurement systems. The Balanced Scorecard (BSC) is a critical business tool for a lot of organizations. It is a performance measurement system which translates mission and strategy into objectives. Strategy map approach is a development variant of BSC in which some necessary causal relations must be established. To recognize these relations, experts usually use experience. It is also possible to utilize regression for the same purpose. Structural Equation Modeling (SEM), which is one of the most powerful methods of multivariate data analysis, obtains more appropriate results than traditional methods such as regression. In the present paper, we propose SEM for the first time to identify the relations between objectives in the strategy map, and a test to measure the importance of relations. In SEM, factor analysis and test of hypotheses are done in the same analysis. SEM is known to be better than other techniques at supporting analysis and reporting. Our approach provides a framework which permits the experts to design the strategy map by applying a comprehensive and scientific method together with their experience. Therefore this scheme is a more reliable method in comparison with the previously established methods. Keywords: BSC, SEM, Strategy map.

Abstract:
In pattern clustering, nearest neighborhood point computation is a challenging issue for many applications in the area of research such as Remote Sensing, Computer Vision, Pattern Recognition and Statistical Imaging. Nearest neighborhood computation is an essential computation for providing sufficient classification among the volume of pixels (voxels) in order to localize the active-region-of-interests (AROI). Furthermore, it is needed to compute spatial metric relationships of diverse area of imaging based on the applications of pattern recognition. In this paper, we propose a new methodology for finding the nearest neighbor point, depending on making a virtually grid of a hexagon cells, then locate every point beneath them. An algorithm is suggested for minimizing the computation and increasing the turnaround time of the process. The nearest neighbor query points Φ are fetched by seeking fashion of hexagon holistic. Seeking will be repeated until an AROI Φ is to be expected. If any point Υ is located then searching starts in the nearest hexagons in a circular way. The First hexagon is considered be level 0 (L0) and the surrounded hexagons is level 1 (L1). If Υ is located in L1, then search starts in the next level (L2) to ensure that Υ is the nearest neighbor for Φ. Based on the result and experimental results, we found that the proposed method has an advantage over the traditional methods in terms of minimizing the time complexity required for searching the neighbors, in turn, efficiency of classification will be improved sufficiently.

However, as to an uncertainty of the system dynamics or modeling error, the performance of the method is unreliable. In order to overcome this problem in this paper, a new finite impulse response (FIR) filter based learning algorithm is proposed to train radial basis function neural networks (RBFN) for nonlinear function approximation. Compared to the EKF training method, the proposed FIR filter training method is more robust to those environmental conditions. Abstract:
The transmission tower is one of the crucial lifeline structures in a modern society, and it needs to be protected against extreme loading conditions. However, the transmission tower is a very complex structure and, therefore, it is very difficult to simulate the actual damage and the collapse behavior of the tower structure. In this study, the actual collapse behavior of the transmission tower due to lateral loading conditions such as wind load is evaluated through the computational simulation. For that, a progressive collapse procedure is applied to the simulation. In this procedure, after running the simulation, if a member of the tower structure fails, the failed member is removed and the simulation run again. The 154kV transmission tower is selected for this study. The simulation is performed by nonlinear static analysis procedure, namely pushover analysis, using OpenSEES, an earthquake simulation platform. Abstract:
Median filters with larger windows offer greater smoothing and are more robust than the median filters of smaller windows. However, the larger median smoothers (the median filters with the larger windows) fail to track low order polynomial trends in the signals. Due to this, constant regions are produced at the signal corners, leading to the loss of fine details. In this paper, an algorithm, which combines the ability of the 3-point median smoother in preserving the low order polynomial trends and the superior noise filtering characteristics of the larger median smoother, is introduced. The proposed algorithm (called the combiner algorithm in this paper) is evaluated for its performance on a test image corrupted with different types of noise and the results obtained are included.

Abstract:
Lateral expansion is a factor defining the level of confinement in reinforced concrete columns. Therefore, predicting the lateral strain relationship with axial strain becomes an important issue. Measuring lateral strains in experiments is difficult and only few report experimental lateral strains. Among the existing analytical formulations, two recent models are compared with available test results in this paper with shortcomings highlighted. A new analytical model is proposed here for lateral strain axial strain relationship and is based on the supposition that the concrete behaves linear elastic in the early stages of loading and then nonlinear hardening up to the peak stress and then volumetric expansion. The proposal for the lateral strain axial strain relationship after the peak stress is mainly based on the hypothesis that the plastic lateral strain varies linearly with the plastic axial strain and it is shown that this is related to the lateral confinement level. Keywords: Confined Concrete, Lateral Strain, Triaxial test, Postpeak behavior

Numerical experiments are first developed on classical Fourier equation, then Maxwell-Cattaneo law is considered. Corresponding equation is regularized with a balancing diffusion term to stabilize discretizing scheme with adjusted time and space numerical steps. Several cases including a convective term in model equations are discussed, and results are given. Abstract:
The paper enquires on the two methods of the wheeled robot braking torque control. Those two methods are applied when the adhesion coefficient under left side wheels is different from the adhesion coefficient under the right side wheels. In case of the select-low (SL) method the braking torque on both wheels is controlled by the signals originating from the wheels on the side of the lower adhesion. In the select-high (SH) method the torque is controlled by the signals originating from the wheels on the side of the higher adhesion. The SL method is securing stable and secure robot behaviors during the braking process. However, the efficiency of this method is relatively low. The SH method is more efficient in terms of time and braking distance but in some situations may cause wheels blocking. It is important to monitor the velocity of all wheels and then take a decision about the braking torque distribution accordingly. In case of the SH method the braking torque slope may require significant decrease in order to avoid wheel blocking.

Abstract:
Introduction: The process to build a better safety culture, methods of error analysis, and preventive measures, starts with an understanding of the effects when human factors engineering refer to remote microscopic diagnosis in surgery and specially in organ transplantation for the remote evaluation of the grafts. It has been estimated that even in well-organized transplant systems an average of 8% to 14% of the grafts (G) that arrive at the recipient hospitals may be considered as diseased, injured, damaged or improper for transplantation. Digital microscopy adds information on a microscopic level about the grafts in Organ Transplant (OT), and may lead to a change in their management. Such a method will reduce the possibility that a diseased G, will arrive at the recipient hospital for implantation. Aim: Ergonomics of Digital Microscopy (DM) based on virtual slides, on Telemedicine Systems (TS) for Tele-Pathological (TPE) evaluation of the grafts (G) in organ transplantation (OT). Material and Methods: By experimental simulation, the ergonomics of DM for microscopic TPE of Renal Graft (RG), Liver Graft (LG) and Pancreatic Graft (PG) tissues is analyzed. In fact, this corresponded to the ergonomics of digital microscopy for TPE in OT by applying Virtual Slide (VS) system for graft tissue image capture, for remote diagnoses of possible microscopic inflammatory and/or neoplastic lesions. Experimentation included: a. Development of an OTE-TS similar Experimental Telemedicine System (Exp.-TS), b. Simulation of the integration of TS with the VS based microscopic TPE of RG, LG and PG applying DM. Simulation of the DM based TPE was performed by 2 specialists on a total of 238 human Renal Graft (RG), 172 Liver Graft (LG) and 108 Pancreatic Graft (PG) tissues digital microscopic images for inflammatory and neoplastic lesions on four electronic spaces of the four used TS. Results: Statistical analysis of specialist‘s answers about the ability to diagnose accurately the diseased RG, LG and PG tissues on the electronic space among four TS (A,B,C,D) showed that DM on TS for TPE in OT is elaborated perfectly on the ES of a Desktop, followed by the ES of the applied Exp.-TS. Some cases with specific values of the involved parameters are plotted for each of the three-wave solutions. Mechanical features of resonance interaction among the multi-wave are discussed. These results enrich the variety of the dynamics of higher-dimensional nonlinear wave field.
