2005 Exons and Introns Classification in Human and Other Organisms

Abstract:
In the paper, the relative performances on spectral classification of short exon and intron sequences of the human and eleven model organisms is studied. In the simulations, all combinations of sixteen one-sequence numerical representations, four threshold values, and four window lengths are considered. Sequences of 150-base length are chosen and for each organism, a total of 16,000 sequences are used for training and testing. Results indicate that an appropriate combination of one-sequence numerical representation, threshold value, and window length is essential for arriving at top spectral classification results. For fixed-length sequences, the precisions on exon and intron classification obtained for different organisms are not the same because of their genomic differences. Abstract:
Feature selection plays an important role in applications with high dimensional data. The assessment of the stability of feature selection/ranking algorithms becomes an important issue when the dataset is small and the aim is to gain insight into the underlying process by analyzing the most relevant features. In this work, we propose a graphical approach that enables to analyze the similarity between feature ranking techniques as well as their individual stability. Moreover, it works with whatever stability metric (Canberra distance, Spearman's rank correlation coefficient, Kuncheva's stability index,...). We illustrate this visualization technique evaluating the stability of several feature selection techniques on a spectral binary dataset. Experimental results with a neural-based classifier show that stability and ranking quality may not be linked together and both issues have to be studied jointly in order to offer answers to the domain experts.

Abstract:
In this paper, the sum of squares in linear regression is reduced to sum of squares in semi-parametric regression. We indicated that different sums of squares in the linear regression are similar to various deviance statements in semi-parametric regression. In addition to, coefficient of the determination derived in linear regression model is easily generalized to coefficient of the determination of the semi-parametric regression model. Then, it is made an application in order to support the theory of the linear regression and semi-parametric regression. Abstract:
In this paper, a design methodology to implement low-power and high-speed 2nd order recursive digital Infinite Impulse Response (IIR) filter has been proposed. Since IIR filters suffer from a large number of constant multiplications, the proposed method replaces the constant multiplications by using addition/subtraction and shift operations. The proposed new 6T adder cell is used as the Carry-Save Adder (CSA) to implement addition/subtraction operations in the design of recursive section IIR filter to reduce the propagation delay. Furthermore, high-level algorithms designed for the optimization of the number of CSA blocks are used to reduce the complexity of the IIR filter. The DSCH3 tool is used to generate the schematic of the proposed 6T CSA based shift-adds architecture design and it is analyzed by using Microwind CAD tool to synthesize low-complexity and high-speed IIR filters. The proposed design outperforms in terms of power, propagation delay, area and throughput when compared with MUX-12T, MCIT-7T based CSA adder filter design. It is observed from the experimental results that the proposed 6T based design method can find better IIR filter designs in terms of power and delay than those obtained by using efficient general multipliers.

Abstract:
In this paper, a second order autoregressive (AR) model is proposed to discriminate alcoholics using single trial gamma band Visual Evoked Potential (VEP) signals using 3 different classifiers: Simplified Fuzzy ARTMAP (SFA) neural network (NN), Multilayer-perceptron-backpropagation (MLP-BP) NN and Linear Discriminant (LD). Electroencephalogram (EEG) signals were recorded from alcoholic and control subjects during the presentation of visuals from Snodgrass and Vanderwart picture set. Single trial VEP signals were extracted from EEG signals using Elliptic filtering in the gamma band spectral range. A second order AR model was used as gamma band VEP exhibits pseudo-periodic behaviour and second order AR is optimal to represent this behaviour. This circumvents the requirement of having to use some criteria to choose the correct order. The averaged discrimination errors of 2.6%, 2.8% and 11.9% were given by LD, MLP-BP and SFA classifiers. The high LD discrimination results show the validity of the proposed method to discriminate between alcoholic subjects.Keywords: Linear Discriminant, Neural Network, VisualEvoked Potential.

Abstract:
In this paper, the construction of fast algorithms for the computation of Periodic Walsh Piecewise-Linear PWL transform and the Periodic Haar Piecewise-Linear PHL transform will be presented. Algorithms for the computation of the inverse transforms are also proposed. The matrix equation of the PWL and PHL transforms are introduced. Comparison of the computational requirements for the periodic piecewise-linear transforms and other orthogonal transforms shows that the periodic piecewise-linear transforms require less number of operations than some orthogonal transforms such as the Fourier, Walsh and the Discrete Cosine transforms.

In this paper, we proposed a method to design a model-following adaptive controller for linear/nonlinear plants. Radial basis function neural networks (RBF-NNs), which are known for their stable learning capability and fast training, are used to identify linear/nonlinear plants. Simulation results show that the proposed method is effective in controlling both linear and nonlinear plants with disturbance in the plant input.Keywords: Linear/nonlinear plants, neural networks, radial basisfunction networks.

Abstract:
This paper investigates the performance of a speech recognizer in an interactive voice response system for various coded speech signals, coded by using a vector quantization technique namely Multi Switched Split Vector Quantization Technique. The process of recognizing the coded output can be used in Voice banking application. The recognition technique used for the recognition of the coded speech signals is the Hidden Markov Model technique. The spectral distortion performance, computational complexity, and memory requirements of Multi Switched Split Vector Quantization Technique and the performance of the speech recognizer at various bit rates have been computed. From results it is found that the speech recognizer is showing better performance at 24 bits/frame and it is found that the percentage of recognition is being varied from 100% to 93.33% for various bit rates.Keywords: Linear predictive coding, Speech Recognition, Voice banking, Multi Switched Split Vector Quantization, Hidden Markov Model, Linear Predictive Coefficients.

Abstract:
Hyperspectral imagery (HSI) typically provides a wealth of information captured in a wide range of the electromagnetic spectrum for each pixel in the image. Hence, a pixel in HSI is a high-dimensional vector of intensities with a large spectral range and a high spectral resolution. Therefore, the semantic interpretation is a challenging task of HSI analysis. We focused in this paper on object classification as HSI semantic interpretation. However, HSI classification still faces some issues, among which are the following: The spatial variability of spectral signatures, the high number of spectral bands, and the high cost of true sample labeling. Therefore, the high number of spectral bands and the low number of training samples pose the problem of the curse of dimensionality. In order to resolve this problem, we propose to introduce the process of dimensionality reduction trying to improve the classification of HSI. The presented approach is a semi-supervised band selection method based on spatial hypergraph embedding model to represent higher order relationships with different weights of the spatial neighbors corresponding to the centroid of pixel. This semi-supervised band selection has been developed to select useful bands for object classification. The presented approach is evaluated on AVIRIS and ROSIS HSIs and compared to other dimensionality reduction methods. Few Saudi Arabia production companies face financial profit issues until this moment. This work presents a linear integer programming model that solves a production problem of a Saudi Food Company in Saudi Arabia. An optimal solution to the above-mentioned problem is a Linear Programming solution. In this regard, the main purpose of this project is to maximize profit. Linear Programming Technique has been used to derive the maximum profit from production of natural juice at Saudi Food Co. The operations of production of the company were formulated and optimal results are found out by using Lindo Software that employed Sensitivity Analysis and Parametric linear programming in order develop Linear Programming. In addition, the parameter values are increased, then the values of the objective function will be increased.

Abstract:
A new automatic system for the recognition and re¬construction of resealed and/or rotated partially occluded objects is presented. The objects to be recognized are described by 2D views and each view is occluded by several half-planes. The whole object views and their visible parts (linear cuts) are then stored in a database. To establish if a region R of an input image represents an object possibly occluded, the system generates a set of linear cuts of R and compare them with the elements in the database. Each linear cut of R is associated to the most similar database linear cut. R is recognized as an instance of the object 0 if the majority of the linear cuts of R are associated to a linear cut of views of 0. In the case of recognition, the system reconstructs the occluded part of R and determines the scale factor and the orientation in the image plane of the recognized object view. The system has been tested on two different datasets of objects, showing good performance both in terms of recognition and reconstruction accuracy.

The morphological parameter of a thin film surface can be characterized by power spectral density (PSD) functions which provides a better description to the topography than the RMS roughness and imparts several useful information of the surface including fractal and superstructure contributions. Through the present study Nanoparticle copper/carbon composite films were prepared by co-deposition of RF-Sputtering and RF-PECVD method from acetylene gas and copper target. Surface morphology of thin films is characterized by using atomic force microscopy (AFM). The Carbon content of our films was obtained by Rutherford Back Scattering (RBS) and it varied from .4% to 78%. The power values of power spectral density (PSD) for the AFM data were determined by the fast Fourier transform (FFT) algorithms. We investigate the effect of carbon on the roughness of thin films surface. Abstract:
Statement of the automatic speech recognition problem, the assignment of speech recognition and the application fields are shown in the paper. At the same time as Azerbaijan speech, the establishment principles of speech recognition system and the problems arising in the system are investigated. The computing algorithms of speech features, being the main part of speech recognition system, are analyzed. From this point of view, the determination algorithms of Mel Frequency Cepstral Coefficients (MFCC) and Linear Predictive Coding (LPC) coefficients expressing the basic speech features are developed. Combined use of cepstrals of MFCC and LPC in speech recognition system is suggested to improve the reliability of speech recognition system. To this end, the recognition system is divided into MFCC and LPC-based recognition subsystems. The training and recognition processes are realized in both subsystems separately, and recognition system gets the decision being the same results of each subsystems. This results in decrease of error rate during recognition. The training and recognition processes are realized by artificial neural networks in the automatic speech recognition system. The neural networks are trained by the conjugate gradient method. In the paper the problems observed by the number of speech features at training the neural networks of MFCC and LPC-based speech recognition subsystems are investigated. The variety of results of neural networks trained from different initial points in training process is analyzed. Precast residential houses are normally constructed in Malaysia using precast shear-key wall panel and this panel is designed using BS8110 where there is no provision for earthquake. However, the safety of this house under moderate and strong earthquake is still questionable. Consequently, the full-scale of residential house are designed, constructed, tested and analyzed under in-plane lateral quasi-static cyclic loading. Hysteresis loops are plotted based on the experimental work and compared with modeling of hysteresis loops using HYSTERES in RUAUMOKO 2D program. Modified Takeda hysteresis model is chosen to behave a similar pattern with experimental work. This program will display the earthquake excitations, spectral displacements, pseudo spectral acceleration, mode shape and deformation of the structure. It can be concluded that this building is suffering severe cracks and damage under moderate and severe earthquake.

In this study, a double-sided linear switched reluctance motor (LSRM) drive was investigated as an alternative actuator for vertical linear transportation applications such as a linear elevator door, hospital and subway doors which move linearly and where accurate position control and rapid response is requested. A prototype sliding elevator door that is focused on a home elevator with LSRMs is designed. The motor has 6/4 poles, 3 phases, 8A, 24V, 250 W and 250 N pull forces. Air gap between rotor and translator poles of the designed motor and phase coil-s ideal inductance profile are obtained in compliance with the geometric dimensions. Abstract:
In this study, a spectral element method (SEM) is employed to predict the free vibration of a Euler-Bernoulli beam resting on a Winkler foundation with elastically restrained ends. The formulation of the dynamic stiffness matrix has been established by solving the differential equation of motion which was transformed to frequency domain. Non-dimensional natural frequencies and shape modes are obtained by solving the partial differential equations, numerically. Numerical comparisons and examples are performed to show the effectiveness of the SEM and to investigate the effects of various parameters, such as the springs at the boundaries and the elastic foundation parameter on the vibration frequencies. The obtained results demonstrate that the present method can also be applied to solve the more general problem of the dynamic analysis of structures with higher order precision.

Abstract:
In the present study, the reactions involving 4-bromo-2,6-bis-hydroxymethyl-phenol (BBHMP) and nicotinamide (NA) in the presence of Pd(II) ions were investigated. Optimum conditions for the reactions were established as pH = 7 and λ = 450 nm. According to absorbance measurements, the molar ratio of BBHMP: NA: Pd2+ was found to be 1: 2: 2. As a result of physicochemical, spectrophotometric and thermal analyses, the reactions of BBHMP and NA with Pd(II) are complexation reactions and one molecule of BBHMP and two molecules of NA react with two molecules of the Pd(II) ion.

Abstract:
This study presents a new approach based on Tanaka's fuzzy linear regression (FLP) algorithm to solve well-known power system economic load dispatch problem (ELD). Tanaka's fuzzy linear regression (FLP) formulation will be employed to compute the optimal solution of optimization problem after linearization. The unknowns are expressed as fuzzy numbers with a triangular membership function that has middle and spread value reflected on the unknowns. The proposed fuzzy model is formulated as a linear optimization problem, where the objective is to minimize the sum of the spread of the unknowns, subject to double inequality constraints. Linear programming technique is employed to obtain the middle and the symmetric spread for every unknown (power generation level). Abstract:
A linear system is called a fully fuzzy linear system (FFLS) if quantities in this system are all fuzzy numbers. For the FFLS, we investigate its solution and develop a new approximate method for solving the FFLS. Observing the numerical results, we find that our method is accurate than the iterative Jacobi and Gauss- Seidel methods on approximating the solution of FFLS.

In this paper, the problem of estimating the optimal radio capacity of a single-cell spread spectrum (SS) multiple-inputmultiple- output (MIMO) system operating in a Rayleigh fading environment is examined. The optimisation between the radio capacity and the theoretically achievable average channel capacity (in the sense of information theory) per user of a MIMO single-cell SS system operating in a Rayleigh fading environment is presented. Then, the spectral efficiency is estimated in terms of the achievable average channel capacity per user, during the operation over a broadcast time-varying link, and leads to a simple novel-closed form expression for the optimal radio capacity value based on the maximization of the achieved spectral efficiency. This paper presents a simple and original method for the generation of short monocycle pulses based on the transient response of a passive band-pass filter. The recorded sub-nanosecond pulses show a good symmetry and a small ringing (13 % of the peak amplitude). Their spectral density covers the range 3.1 GHz to 10.6 GHz. The possibility to adapt the pulse spectral density to the indoor FCC frequency mask is demonstrated with a prototype working at a reduced frequency (FCC/1000). One of Effective parameters on the performance of linear induction motors is number of poles which must be selected and optimized to increase power efficiency and motor performance significantly. In this paper a double-sided linear induction motor with different poles number by using MAXWELL3D software is designed and with finite element method is analyzed electromagnetically. Then for dynamic simulation, linear motor by using MATLAB software is simulated. The results show that by adding poles number, system time response is increased and motor after more time reaches to steady state. Also propulsion force of motor is increased.

Abstract:
In this paper, we propose a new approach to query-by-humming, focusing on MP3 songs database. Since MP3 songs are much more difficult in melody representation than symbolic performance data, we adopt to extract feature descriptors from the vocal sounds part of the songs. Our approach is based on signal filtering, sub-band spectral processing, MDCT coefficients analysis and peak energy detection by ignorance of the background music as much as possible. Finally, we apply dual dynamic programming algorithm for feature similarity matching. Experiments will show us its online performance in precision and efficiency. Abstract:
The mixing of pollutions and sediments in near shore regions of natural water bodies depends heavily on the characteristics such as the strength and frequency of flow instability. In the present paper, the instability of natural convection induced by absorption of solar radiation in littoral regions is considered. Spectral analysis is conducted on the quasi-steady state flow to reveal the power and frequency modes of the instability at various positions. Results indicate that the power of instability, the number of frequency modes, the prominence of higher frequency modes, and the highest frequency mode increase with the offshore distance and/or Rayleigh number. Harmonic modes are present at relatively low Rayleigh numbers. For a given offshore distance, the position with the strongest power of instability is located adjacent to the sloping bottom while the frequency modes are the same over the local depth. As the Rayleigh number increases, the unstable region extends toward the shore.

Abstract:
The multidelays linear control systems described by difference differential equations are often studied in modern control theory. In this paper, the delay-independent stabilization algebraic criteria and the theorem of delay-independent stabilization for linear systems with multiple time-delays are established by using the Lyapunov functional and the Riccati algebra matrix equation in the matrix theory. An illustrative example and the simulation result, show that the approach to linear systems with multiple time-delays is effective.Keywords: Linear system, Delay-independent stabilization, Lyapunovfunctional, Riccati algebra matrix equation.

Image segmentation process based on mathematical morphology has been studied in the paper. It has been established from the first principles of the morphological process, the entire segmentation is although a nonlinear signal processing task, the constituent wise, the intermediate steps are linear, bilinear and conformal transformation and they give rise to a non linear affect in a cumulative manner.

Abstract:
In this paper, the problem of robust model predictive control (MPC) for discrete-time linear systems in linear fractional transformation form with structured uncertainty and norm-bounded disturbance is investigated. The problem of minimization of the cost function for MPC design is converted to minimization of the worst case of the cost function. Then, this problem is reduced to minimization of an upper bound of the cost function subject to a terminal inequality satisfying the l2-norm of the closed loop system. The characteristic of the linear fractional transformation system is taken into account, and by using some mathematical tools, the robust predictive controller design problem is turned into a linear matrix inequality minimization problem. Afterwards, a formulation which includes an integrator to improve the performance of the proposed robust model predictive controller in steady state condition is studied. The validity of the approaches is illustrated through a robust control benchmark problem.

Recently, some convergent results of the generalized AOR iterative (GAOR) method for solving linear systems with strictly diagonally dominant matrices are presented in [Darvishi, M.T., Hessari, P.: On convergence of the generalized AOR method for linear systems with diagonally dominant cofficient matrices. Appl. Math. Comput. 176, 128-133 (2006)] and [Tian, G.X., Huang, T.Z., Cui, S.Y.: Convergence of generalized AOR iterative method for linear systems with strictly diagonally dominant cofficient matrices. J. Comp. Appl. Math. 213, 240-247 (2008)]. In this paper, we give the convergence of the GAOR method for linear systems with strictly doubly diagonally dominant matrix, which improves these corresponding results.
