1190 Detecting Community Structure in Amino Acid Interaction Networks
Authors: Omar GACI, Stefan BALEV, Antoine DUTOT
Abstract:
In this paper we introduce the notion of protein interaction network. This is a graph whose vertices are the protein-s amino acids and whose edges are the interactions between them. Using a graph theory approach, we observe that according to their structural roles, the nodes interact differently. By leading a community structure detection, we confirm this specific behavior and describe thecommunities composition to finally propose a new approach to fold a protein interaction network.

Abstract:
The flow and heat transfer mechanism in convex corrugated tubes have been investigated through numerical simulations in this paper. Two kinds of tube types named as symmetric corrugated tube (SCT) and asymmetric corrugated tube (ACT) are modeled and studied numerically based on the RST model. The predictive capability of RST model is examined in the corrugation wall in order to check the reliability of RST model under the corrugation wall condition. We propose a comparison between the RST modelling the corrugation wall with existing direct numerical simulation of Maaß C and Schumann U [14]. The numerical results pressure coefficient at different profiles between RST and DNS are well matched. The influences of large corrugation tough radii to heat transfer and flow characteristic had been considered. Flow and heat transfer comparison between SCT and ACT had been discussed. The numerical results show that ACT exhibits higher overall heat transfer performance than SCT.Keywords: Asymmetric corrugated tube, RST, DNS, flow and heat transfer mechanism.

Abstract:
Long Term Evolution Advanced (LTE-Advanced) LTE-Advanced is not new as a radio access technology, but it is an evolution of LTE to enhance the performance. This generation is the continuation of 3GPP-LTE (3GPP: 3rd Generation Partnership Project) and it is targeted for advanced development of the requirements of LTE in terms of throughput and coverage. The performance evaluation process of any network should be based on many models and simulations to investigate the network layers and functions and monitor the employment of the new technologies especially when this network includes large-bandwidth and low-latency links such as LTE and LTE-Advanced networks. Therefore, it’s necessary to enhance the proposed models of high-speed and high-congested link networks to make these links and traffics fulfill the needs of the huge data which transferred over the congested links. This article offered an innovative model of the most correlated links of LTE-Advanced system using the Network Simulator 2 (NS-2) with investigation of the link parameters.

Abstract:
It has experimentally been proved that the performance of compression ignition (C.I.) engine is spray characteristics related. In modern diesel engine the spray formation and the eventual combustion process are the vital processes that offer more challenges towards enhancing the engine performance. In the present work the numerical simulation has been carried out for evaporating diesel sprays using Fluent software. For computational fluid dynamics simulation “Meshing” is done using Gambit software before transmitting it into Fluent. The simulation is carried out using hot bomb conditions under varying chamber conditions such as gas pressure, nozzle diameter and fuel injection pressure. For comparison purpose, the numerical simulations the chamber conditions were kept the same as that of the experimental data. Abstract:
This work aims to test the application of computational fluid dynamics (CFD) modeling to fixed bed catalytic cracking reactors. Studies of CFD with a fixed bed design commonly use a regular packing with N=2 to define bed geometry. CFD allows us to obtain a more accurate view of the fluid flow and heat transfer mechanisms present in fixed bed equipment. Naphtha was used as feedstock and the reactor length was 80cm. It is divided in three sections that catalyst bed packed in the middle section of the reactor. The reaction scheme was involved one primary reaction and 24 secondary reactions. Because of high CPU times in these simulations, parallel processing have been used. In this study the coke formation process in fixed bed and empty tube reactor was simulated and coke in these reactors are compared. In addition, the effect of steam ratio and feed flow rate on coke formation was investigated. Keywords: Coke Formation, CFD Simulation, Fixed Bed, Catalyitic Cracking.

Authors: S. Cherif, S. Marcos, M. Jaidane
Abstract:
In this paper the behavior of the decision feedback equalizers (DFEs) adapted by the decision-directed or the constant modulus blind algorithms is presented. An analysis of the error surface of the corresponding criterion cost functions is first developed. With the intention of avoiding the ill-convergence of the algorithm, the paper proposes to modify the shape of the cost function error surface by using a soft decision instead of the hard one. This was shown to reduce the influence of false decisions and to smooth the undesirable minima. Modified algorithms using the soft decision during a pseudo-training phase with an automatic switch to the properly tracking phase are then derived. Computer simulations show that these modified algorithms present better ability to avoid local minima than conventional ones. Keywords: Blind DFEs, decision-directed algorithm, constant modulus algorithm, cost function analysis, convergence analysis, soft decision.

Abstract:
The biaxial buckling behavior of single-layered graphene sheets (SLGSs) is studied in the present work. To consider the size-effects in the analysis, Eringen’s nonlocal elasticity equations are incorporated into classical plate theory (CLPT). A Generalized Differential Quadrature Method (GDQM) approach is utilized and numerical solutions for the critical buckling loads are obtained. Then, molecular dynamics (MD) simulations are performed for a series of zigzag SLGSs with different side-lengths and with various boundary conditions, the results of which are matched with those obtained by the nonlocal plate model to numerical the appropriate values of nonlocal parameter relevant to each type of boundary conditions.

Abstract:
Composite structures based on magnetorheological elastomers (MREs) are widely used in many industrial sectors, such as automotive, naval, railway, aeronautical, aerospace, and building industries because of their adjustable mechanical properties by an external stimulus. In this work, experimental tests and numerical simulations carried out have shown that the use of these new structures, developed from honeycomb core, and MRE with aluminum skins, make it possible to improve particularly the overall rigidity and to reduce the vibration amplitudes. The results found showed that these hybrid structures have a very good mechanical resistance due mainly to the honeycomb core, and a very good shock absorber due mainly to the core of the MRE. The elaborated composite structure is intended to be used in industrial sectors subject to great efforts and a high amplitude of vibration such as helicopter wings and air turbines.

Abstract:
Non-linear FEM calculations are indispensable when important technical information like operating performance of a rubber component is desired. Rubber bumpers built into air-spring structures may undergo large deformations under load, which in itself shows non-linear behavior. The changing contact range between the parts and the incompressibility of the rubber increases this non-linear behavior further. The material characterization of an elastomeric component is also a demanding engineering task. In this paper a comprehensive investigation is introduced including laboratory measurements, mesh density analysis and complex finite element simulations to obtain the load-displacement curve of the chosen rubber bumper. Contact and friction effects are also taken into consideration. The aim of this research is to elaborate a FEM model which is accurate and competitive for a future shape optimization task.

Authors: H.Y. Lai, S. C. Chang, W. L. Chen
Abstract:
The hydrodynamic and thermal lattice Boltzmann methods are applied to investigate the turbulent convective heat transfer in the wavy channel flows. In this study, the turbulent phenomena are modeling by large-eddy simulations with the Smagorinsky model. As a benchmark, the laminar and turbulent backward-facing step flows are simulated first. The results give good agreement with other numerical and experimental data. For wavy channel flows, the distribution of Nusselt number and the skin-friction coefficients are calculated to evaluate the heat transfer effect and the drag force. It indicates that the vortices at the trough would affect the magnitude of drag and weaken the heat convection effects on the wavy surface. In turbulent cases, if the amplitude of the wavy boundary is large enough, the secondary vortices would be generated at troughs and contribute to the heat convection. Finally, the effects of different Re on the turbulent transport phenomena are discussed.

Abstract:
The rationalization of a gradual subsidies reforms plan has been set out by the Malaysian government to achieve the high-income nation target. This paper attempts to analyze the impacts of energy subsidy reform policy on fiscal deficit and macroeconomics variables in Malaysia. The Computable General Equilibrium (CGE) Model is employed. Three simulations based on different groups of scenarios have been developed. Importantly, the overall results indicate that removal of fuel subsidy has significantly improved the real GDP and reduced the government fiscal deficit. On the other hand, the removal of the fuel subsidy has increased most of the local commodity prices, especially energy commodities. The findings of the study could provide some imperative inputs for policy makers, especially to identify the right policy mechanism. This is especially ensures the subsidy savings from subsidy removal could be transferred back into the domestic economy in the form of infrastructure development, compensation and increases in others sector output contributions towards a sustainable economic growth. Keywords: CGE, deficit, energy, reform, subsidy.

Abstract:
Most of researches for conventional simulations were studied focusing on flocks with a single species. While there exist the flocking behaviors with a single species in nature, the flocking behaviors are frequently observed with multi-species. This paper studies on the flocking simulation for heterogeneous agents. In order to simulate the flocks for heterogeneous agents, the conventional method uses the identifier of flock, while the proposed method defines the feature vector of agent and uses the similarity between agents by comparing with those feature vectors. Based on the similarity, the paper proposed the attractive force and repulsive force and then executed the simulation by applying two forces. The results of simulation showed that flock formation with heterogeneous agents is very natural in both cases. In addition, it showed that unlike the existing method, the proposed method can not only control the density of the flocks, but also be possible for two different groups of agents to flock close to each other if they have a high similarity. Keywords: Flocking behavior, heterogeneous agents, similarity, simulation

Abstract:
Amongst many water purification techniques, TiO2 photocatalysis is recognized as one of the most promising sustainable methods. It is known that for photocatalytical applications anatase is the most suitable TiO2 phase, however heterojunction of anatase/rutile phases could improve the photocatalytical activity of TiO2 even further. Despite the relative simplicity of TiO2 different synthesis methods lead to the highly dispersed crystal phases and photocatalytic activity of the corresponding samples. Accordingly, suggestions and investigations of various innovative methods of TiO2 synthesis are still needed. In this work structural and photocatalytical properties of TiO2 films deposited by the unconventional method of simultaneous co-sputtering from two magnetrons powered by pulsed-Direct Current (pDC) and Radio Frequency (RF) power sources with negative bias voltage have been studied. More specifically, TiO2 film thickness, microstructure, surface roughness, crystal structure, optical transmittance and photocatalytical properties were investigated by profilometer, scanning electron microscope, atomic force microscope, X-ray diffractometer and UV-Vis spectrophotometer respectively. The proposed unconventional two magnetron co-sputtering based TiO2 film formation method showed very promising results for crystalline TiO2 film formation while keeping process temperatures below 100 °C. XRD analysis revealed that by using proper combination of power source type and bias voltage various TiO2 phases (amorphous, anatase, rutile or their mixture) can be synthesized selectively. Moreover, strong dependency between power source type and surface roughness, as well as between the bias voltage and band gap value of TiO2 films was observed. Interestingly, TiO2 films deposited by two magnetron co-sputtering without bias voltage had one of the highest band gap values between the investigated films but its photocatalytic activity was superior compared to all other samples. It is suggested that this is due to the dominating nanocrystalline anatase phase with various exposed surfaces including photocatalytically the most active {001}.

Abstract:
In this study, a validated 3D finite volume model of human eye is developed to study the fluid flow and heat transfer in the human eye at steady state conditions. For this purpose, discretized bio-heat transfer equation coupled with Boussinesq equation is analyzed with different anatomical, environmental, and physiological conditions. It is demonstrated that the fluid circulation is formed as a result of thermal gradients in various regions of eye. It is also shown that posterior region of the human eye is less affected by the ambient conditions compared to the anterior segment which is sensitive to the ambient conditions and also to the way the gravitational field is defined compared to the geometry of the eye making the circulations and the thermal field complicated in transient states. The effect of variation in material and boundary conditions guides us to the conclusion that thermal field of a healthy and non-healthy eye can be distinguished via computer simulations.

To this purpose, a complete validation campaign has been performed through a systematic comparison of numerical simulations with wind tunnel experimental data. Wind tunnel measurements and numerical predictions have been compared for five different vertical positions, respectively from the upstream leading edge to the downstream bottom edge of the analyzed model. Flow field characteristics in the neighborhood of the building model have been numerically investigated, allowing a quantification of the capabilities of the CFD code to predict the flow separation and the extension of the recirculation regions. Also, they allow reducing the speed of rotation, the radial spacing and a better flexibility of use. However, this requires a better understanding of their operation, including the influence of second rotor on the overall aerodynamic performances. This work consisted of both experimental and numerical studies to characterize this counter-rotating fan, especially the analysis of the effects of the blades stagger angle and the inter-distance between the rotors. The experimental study served to validate the computational fluid dynamics model (CFD) used in the simulations. The numerical study permitted to cover a wider range of parameter and deeper investigation on flow structures details, including the effects of blade stagger angle and inter-distance, associated with the interaction between the rotors. Influential parameters of the number of replicates (rep), treatment effects (τ) and standard deviation (σ) against the efficiency of each transformation method are investigated. The experimental data are generated via computer simulations under the specified condition of the process with the completely randomized design (CRD). Three ways of data transformation consist of Box-Cox, arcsine and logit methods. The difference values of F statistic between coded data and natural data (Fc-Fn) and hypothesis testing results were determined. The experimental results indicate that the Box-Cox results are significantly different from natural data in cases of smaller levels of replicates and seem to be improper when the parameter of minus lambda has been assigned. On the other hand, arcsine and logit transformations are more robust and obviously, provide more precise numerical results. In addition, the alternate ways to select the lambda in the power transformation are also offered to achieve much more appropriate outcomes. Keywords: Experimental Designs, Box-Cox, Arcsine, Logit Transformations.
