38 Heritability Estimates of Lactation Traits in Maltese Goat
Authors: R. Pesce Delfino, M. Selvaggi, G. V. Celano, C. Dario
Abstract:
Data on 657 lactation from 163 Maltese goat, collected over a 5-year period were analyzed by a mixed model to estimate the variance components for heritability. The considered lactation traits were: milk yield (MY) and lactation length (LL). Year, parity and type of birth (single or twin) were significant sources of variation for lactation length; on the other hand milk yield was significantly influenced only by the year. The average MY was 352.34 kg and the average LL was 230 days. Estimates of heritability were 0.21 and 0.15 for MY and LL respectively. These values suggest there is low correlation between genotype and phenotype so it may be difficult to evaluate animals directly on phenotype. So, the genetic improvement of this breed may be quite slow without the support of progeny test aimed to select Maltese breeders. Keywords: Heritability estimate, lactation traits, Maltese goat

Abstract:
Processes of plant breeding, testing and licensing of new varieties, patent protection in seed production, relations in trade and protection of copyright are dependent on identification, differentiation and characterization of plant genotypes. Therefore, we focused our research on utilization of wheat storage proteins as genetic markers suitable not only for differentiation of individual genotypes, but also for identification and characterization of their considerable properties. We analyzed a collection of 102 genotypes of bread wheat (Triticum aestivum L.), 41 genotypes of spelt wheat (Triticum spelta L.), and 35 genotypes of durum wheat (Triticum durum Desf.), in this study. Our results show, that genotypes of bread wheat and durum wheat were homogenous and single line, but spelt wheat genotypes were heterogenous. We observed variability of HMW-GS composition according to environmental factors and level of breeding and predict technological quality on the basis of Glu-score calculation.

Authors: Shamim Ahmed Koichi Nishigaki
Abstract:
Genome profiling (GP), a genotype based technology, which exploits random PCR and temperature gradient gel electrophoresis, has been successful in identification/classification of organisms. In this technology, spiddos (Species identification dots) and PaSS (Pattern similarity score) were employed for measuring the closeness (or distance) between genomes. Based on the closeness (PaSS), we can buildup phylogenetic trees of the organisms. We noticed that the topology of the tree is rather robust against the experimental fluctuation conveyed by spiddos. This fact was confirmed quantitatively in this study by computer-simulation, providing the limit of the reliability of this highly powerful methodology. As a result, we could demonstrate the effectiveness of the GP approach for identification/classification of organisms.

Abstract:
Water is the main component of biological processes. Water management is important to obtain higher productivity. In this study, some of the yield components were investigated together with different drought levels. Four chickpea genotypes (CDC Frontier, CDC Luna, Sawyer and Sierra) were grown in pots with 3 different irrigation levels (a dose of 17.5 ml, 35 ml and 70 ml for each pot per day) after three weeks from sowing. In the research, flowering, pod set, pod per plant, fertile pod, double seed/pod, stem diameter, plant weight, seed per plant, 1000 seed weight, seed diameter, vegetation length and weekly plant height were measured. Consequently, significant differences were observed on all the investigated characteristics owing to genotypes (except double seed/pod and stem diameter), water levels (except first pod, seed weight and height on 3rd week) and genotype x water level interaction (except first pod, double seed/pod, seed weight and height). Keywords: Agronomical characteristics, Cicer arietinum, water levels.

Our field experiments were set at the RISF Látókép Experimental Farm of the Centre for Agricultural and Applied Economic Sciences of the University of Debrecen, on lime-coated chernozem soil. During our studies, we have investigated two winter wheat varieties (GK Öthalom, Mv Csárdás) of different genotypes. The preceding crops were sunflower and grain maize. We examined wheat leaf area index (LAI) five times during by BBCH scale. We have found that during the different stages of the vegetation period, the LAI values were different depending on the preceding crop, variety and nutrient levels. According to our results, the lowest LAI values were experienced in the control treatment, in the case of both preceding crops. According to our studies we can conclude that crop rotation and fertilizer treatment influenced the studied physiological trait to different extents.

Abstract:
This research was conducted to determine responses of chickpeas to drought in different periods (early period, late period, no-irrigation, two times irrigation as control). The trial was made in “Randomized Complete Block Design" with three replications on 2010 and 2011 years in Konya-Turkey. Genotypes were consisted from 7 lines of ICARDA, 2 certified lines and 1 local population. The results showed that; as means of years and genotypes, early period stress showed highest (207.47 kg da-1) seed yield and it was followed by control (202.33 kg da-1), late period (144.64 kg da-1) and normal (106.93 kg da-1) stress applications. The genotypes were affected too much by drought and, the lowest seed was taken from non-irrigated plots. As the means of years and stress applications, the highest (196.01 kg da-1) yield was taken from genotype 22255. The reason of yield variation could be derived from different responses of genotypes to drought. Keywords: Chickpea, drought, seed yield.

Abstract:
In recent years, there has been an increasing interest toward the use of bovine genotyped embryos for commercial embryo transfer programs. Biopsy of a few cells in morulla stage is essential for preimplantation genetic diagnosis (PGD). Low amount of DNA have limited performing the several molecular analyses within PGD analyses. Whole genome amplification (WGA) promises to eliminate this problem. We evaluated the possibility and performance of an improved primer extension preamplification (I-PEP) method with a range of starting bovine genomic DNA from 1-8 cells into the WGA reaction. We optimized a short and simple I-PEP (ssI-PEP) procedure (~3h). This optimized WGA method was assessed by 6 loci specific polymerase chain reactions (PCRs), included restriction fragments length polymorphism (RFLP). Optimized WGA procedure possesses enough sensitivity for molecular genetic analyses through the few input cells. Abstract:
Quantitative trait loci (QTL) experiments have yielded important biological and biochemical information necessary for understanding the relationship between genetic markers and quantitative traits. For many years, most QTL algorithms only allowed one observation per genotype. Recently, there has been an increasing demand for QTL algorithms that can accommodate more than one observation per genotypic distribution. The Bayesian hierarchical model is very flexible and can easily incorporate this information into the model. Herein a methodology is presented that uses a Bayesian hierarchical model to capture the complexity of the data. Furthermore, the Markov chain Monte Carlo model composition (MC3) algorithm is used to search and identify important markers. An extensive simulation study illustrates that the method captures the true QTL, even under nonnormal noise and up to 6 QTL.Keywords: Bayesian hierarchical model, Markov chain MonteCarlo model composition, quantitative trait loci.

Abstract:
The dog tapeworms Echinococcus granulosus develop hydatid cysts in various organs in human and domestic animals worldwide including Bangladesh. The aim of this study was to identify and characterize the genotype of E. granulosus isolated from cattle using 12S rRNA and Cytochrome oxidase 1 (COX 1) genes. A total of 43 hydatid cyst samples were collected from 390 examined cattle samples derived from slaughterhouses. Among them, three cysts were fertile. Genomic DNA was extracted from germinal membrane and/or protoscoleces followed by PCR amplification of mitochondrial 12S rRNA and Cytochrome oxidase 1 gene fragments. The sequence data revealed existence of G1 (64.28%) and possible G3 (21.43%) genotypes for the first time in Bangladesh. The study indicates that common sheep strain G1 is the dominant subtype of E. granulosus in Chittagong region of Bangladesh. Abstract:
The understanding of the system level of biological behavior and phenomenon variously needs some elements such as gene sequence, protein structure, gene functions and metabolic pathways. Challenging problems are representing, learning and reasoning about these biochemical reactions, gene and protein structure, genotype and relation between the phenotype, and expression system on those interactions. The goal of our work is to understand the behaviors of the interactions networks and to model their evolution in time and in space. We propose in this study an ontological meta-model for the knowledge representation of the genetic regulatory networks. Ontology in artificial intelligence means the fundamental categories and relations that provide a framework for knowledge models. Domain ontology's are now commonly used to enable heterogeneous information resources, such as knowledge-based systems, to communicate with each other. The interest of our model is to represent the spatial, temporal and spatio-temporal knowledge. We validated our propositions in the genetic regulatory network of the Aarbidosis thaliana flower

Abstract:
Evolvable hardware (EHW) refers to a selfreconfiguration hardware design, where the configuration is under the control of an evolutionary algorithm (EA). A lot of research has been done in this area several different EA have been introduced. Every time a specific EA is chosen for solving a particular problem, all its components, such as population size, initialization, selection mechanism, mutation rate, and genetic operators, should be selected in order to achieve the best results. In the last three decade a lot of research has been carried out in order to identify the best parameters for the EA-s components for different “test-problems". However different researchers propose different solutions. In this paper the behaviour of mutation rate on (1+λ) evolution strategy (ES) for designing logic circuits, which has not been done before, has been deeply analyzed. The mutation rate for an EHW system modifies values of the logic cell inputs, the cell type (for example from AND to NOR) and the circuit output. The behaviour of the mutation has been analyzed based on the number of generations, genotype redundancy and number of logic gates used for the evolved circuits. The experimental results found provide the behaviour of the mutation rate to be used during evolution for the design and optimization of logic circuits. The researches on the best mutation rate during the last 40 years are also summarized. Keywords: Evolvable hardware, mutation rate, evolutionarycomputation, design of logic circuit.

Abstract:
Analysis and visualization of microarraydata is veryassistantfor biologists and clinicians in the field of diagnosis and treatment of patients. It allows Clinicians to better understand the structure of microarray and facilitates understanding gene expression in cells. However, microarray dataset is a complex data set and has thousands of features and a very small number of observations. This very high dimensional data set often contains some noise, non-useful information and a small number of relevant features for disease or genotype. This paper proposes a non-linear dimensionality reduction algorithm Local Principal Component (LPC) which aims to maps high dimensional data to a lower dimensional space. The reduced data represents the most important variables underlying the original data. Experimental results and comparisons are presented to show the quality of the proposed algorithm. Moreover, experiments also show how this algorithm reduces high dimensional data whilst preserving the neighbourhoods of the points in the low dimensional space as in the high dimensional space.

Abstract:
The effect of exogenous application; seed priming or foliar spraying of salicylic acid (SA) on Yecora Rojo and Paragon wheat cv. under NaCl-salinity. Gas exchange parameters, growth parameters, yield and yield components were reduced in both cultivars under salinity stress with foliar spray and soaking seeds. Exogenous application of SA through foliar spraying or seed soaking showed a slight increases or decreases with the application method or between cultivars. SA foliar spraying exhibited a slight improvement over SA seed soaking in most parameters, particularly in Paragon. Although, seed soaking was less effective than foliar spraying, it was a slightly better with Yecora Rojo in some parameters. However, the low SA concentration; 0.5mM tended to improve most parameters in both cultivars. From data of the experiment, it has been concluded that the effect of SA depends on cultivar genotype and SA concentration.

Abstract:
A hybrid learning automata-genetic algorithm (HLGA) is proposed to solve QoS routing optimization problem of next generation networks. The algorithm complements the advantages of the learning Automato Algorithm(LA) and Genetic Algorithm(GA). It firstly uses the good global search capability of LA to generate initial population needed by GA, then it uses GA to improve the Quality of Service(QoS) and acquiring the optimization tree through new algorithms for crossover and mutation operators which are an NP-Complete problem. In the proposed algorithm, the connectivity matrix of edges is used for genotype representation. Some novel heuristics are also proposed for mutation, crossover, and creation of random individuals. We evaluate the performance and efficiency of the proposed HLGA-based algorithm in comparison with other existing heuristic and GA-based algorithms by the result of simulation. Simulation results demonstrate that this paper proposed algorithm not only has the fast calculating speed and high accuracy but also can improve the efficiency in Next Generation Networks QoS routing. Abstract:
Crop improvement through genetic engineering depends on effective and reproducible plant regeneration systems. Immature embryos are the most widely used explant source for in vitro regeneration in barley (Hordeum vulgare L.). However, immature embryos require the continuous growth of donor plants and the suitable stage for their culture is also certainly limited. On the other hand, mature embryos can be procured and stored easily; they can be studied throughout the year. In this study, an effective callus induction and plant regeneration were aimed to develop from mature embryos of different barley genotypes. The effect of medium (MS1 and MS2), auxin type (2,4-D, dicamba, picloram and 2,4,5-T) and concentrations (2, 4, 6 mg/l) on callus formation and effect of cytokinin type (TDZ, BAP) and concentrations (0.2, 0.5, 1.0 mg/l) on green plant regeneration were evaluated in mature embryo culture of barley. Callus and shoot formation was successful for all genotypes. By depending on genotype, MS1 is the best medium, 4 mg/l dicamba is the best growth regulator in the callus induction and MS1 is the best medium, 1 mg/l BAP is the best growth regulator in the shoot formation were determined.

Abstract:
A DNA microarray technology is a collection of microscopic DNA spots attached to a solid surface. Scientists use DNA microarrays to measure the expression levels of large numbers of genes simultaneously or to genotype multiple regions of a genome. Elucidating the patterns hidden in gene expression data offers a tremendous opportunity for an enhanced understanding of functional genomics. However, the large number of genes and the complexity of biological networks greatly increase the challenges of comprehending and interpreting the resulting mass of data, which often consists of millions of measurements. It is handled by clustering which reveals the natural structures and identifying the interesting patterns in the underlying data. In this paper, gene based clustering in gene expression data is proposed using Cuckoo Search with Differential Evolution (CS-DE). The experiment results are analyzed with gene expression benchmark datasets. The results show that CS-DE outperforms CS in benchmark datasets. To find the validation of the clustering results, this work is tested with one internal and one external cluster validation indexes.

Abstract:
The p53 tumor suppressor gene plays two important roles in genomic stability: blocking cell proliferation after DNA damage until it has been repaired, and starting apoptosis if the damage is too critical. Codon 72 exon4 polymorphism (Arg72Pro) of the P53 gene has been implicated in cancer risk. Various studies have been done to investigate the status of p53 at codon 72 for arginine (Arg) and proline (Pro) alleles in different populations and also the association of this codon 72 polymorphism with various tumors. Our objective was to investigate the possible association between P53 Arg72Pro polymorphism and susceptibility to colorectal cancer among Isfahan and Chaharmahal Va Bakhtiari (a part of south west of Iran) population. We investigated the status of p53 at codon 72 for Arg/Arg, Arg/Pro and Pro/Pro allele polymorphisms in blood samples from 145 colorectal cancer patients and 140 controls by Nested-PCR of p53 exon 4 and digestion with BstUI restriction enzyme and the DNA fragments were then resolved by electrophoresis in 2% agarose gel. The Pro allele was 279 bp, while the Arg allele was restricted into two fragments of 160 and 119 bp. Among the 145 colorectal cancer cases 49 cases (33.79%) were homozygous for the Arg72 allele (Arg/Arg), 18 cases (12.41%) were homozygous for the Pro72 allele (Pro/Pro) and 78 cases (53.8%) found in heterozygous (Arg/Pro). In conclusion, it can be said that p53Arg/Arg genotype may be correlated with possible increased risk of this kind of cancers in south west of Iran. Keywords: TP53, Polymorphism, Colorectal Cancer, Iran

Abstract:
Gastric Cancer (GC) has high morbidity and fatality rate in various countries. It is still one of the most frequent and deadly diseases. Gastrokine1 (GKN1) and gastrokine2 (GKN2) genes are highly expressed in the normal stomach epithelium and play important roles in maintaining the integrity and homeostasis of stomach mucosal epithelial cells. In this study, 47 paired samples that were grouped according to the types of gastric cancer and the clinical characteristics of the patients, including gender and average of age. They were investigated with gene expression analysis and mutation screening by monitoring RT-PCR, SSCP and nucleotide sequencing techniques. Both GKN1 and GKN2 genes were observed significantly reduced found by (Wilcoxon signed rank test; p<0.05). As a result of gene screening, no mutation (no different genotype) was detected. It is considered that gene mutations are not the cause of gastrokines inactivation. In conclusion, the mRNA expression level of GKN1 and GKN2 genes statistically was decreased regardless the gender, age, or cancer type of patients. Reduced of gastrokine genes seem to occur at the initial steps of gastric cancer development. Keywords: Diagnostic biomarker, gastric cancer, nucleotide sequencing, semi-quantitative RT-PCR.

Abstract:
Selection of maize (Zea mays) hybrids with wide adaptability across diverse farming environments is important, prior to recommending them to achieve a high rate of hybrid adoption. Grain yield of 14 maize hybrids, tested in a randomized completeblock design with four replicates across 22 environments in Iran, was analyzed using site regression (SREG) stability model. The biplot technique facilitates a visual evaluation of superior genotypes, which is useful for cultivar recommendation and mega-environment identification. The objectives of this study were (i) identification of suitable hybrids with both high mean performance and high stability (ii) to determine mega-environments for maize production in Iran. Biplot analysis identifies two mega-environments in this study. The first mega-environments included KRM, KSH, MGN, DZF A, KRJ, DRB, DZF B, SHZ B, and KHM, where G10 hybrid was the best performing hybrid. The second mega-environment included ESF B, ESF A, and SHZ A, where G4 hybrid was the best hybrid. According to the ideal-hybrid biplot, G10 hybrid was better than all other hybrids, followed by the G1 and G3 hybrids. These hybrids were identified as best hybrids that have high grain yield and high yield stability. GGE biplot analysis provided a framework for identifying the target testing locations that discriminates genotypes that are high yielding and stable.

The risk allele T was more common among the patients with dilated cardiomyopathy than in normal controls (33.7% versus 30.6%). The differences in genotype or allele frequencies of ZBTB17 gene rs10927875 polymorphism were not statistically significant (p=0.6908; p=0.6098). The results of this study suggest that ZBTB17 gene rs10927875 polymorphism may be a risk factor for susceptibility to DCM in Slovak patients with DCM. Studies of numerous files and additional functional investigations are needed to fully understand the roles of genetic associations.

Abstract:
The paper makes part from a complex research project on Romanian Grey Steppe, a unique breed in terms of biological and cultural-historical importance, on the verge of extinction and which has been included in a preservation programme of genetic resources from Romania. The study of genetic polymorphism of protean fractions, especially kappa-casein, and the genotype relations of these lactoproteins with some quantitative and qualitative features of milk yield represents a current theme and a novelty for this breed. In the estimation of the genetic parameters we used R.E.M.L. (Restricted Maximum Likelihood) method. The main lactoprotein from milk, kappa - casein (K-cz), characterized in the specialized literature as a feature having a high degree of hereditary transmission, behaves as such in the nucleus under study, a value also confirmed by the heritability coefficient (h2 = 0.57 %). We must mention the medium values for milk and fat quantity (h2=0.26, 0.29 %) and the fat and protein percentage from milk having a high hereditary influence h2 = 0.71 - 0.63 %. Correlations between kappa-casein and the milk quantity are negative and strong. Between kappa-casein and other qualitative features of milk (fat content 0.58-0.67 % and protein content 0.77- 0.87%), there are positive and very strong correlations. At the same time, between kappa-casein and β casein (β-cz), β lactoglobulin (β- lg) respectively, correlations are positive having high values (0.37 – 0.45 %), indicating the same causes and determining factors for the two groups of features. Keywords: breed, genetic preservation, lactoproteins, Romanian Grey Steppe

Authors: Emanuele Stomeo, Tatiana Kalganova, Cyrille Lambert
Abstract:
Evolvable hardware (EHW) is a developing field that applies evolutionary algorithm (EA) to automatically design circuits, antennas, robot controllers etc. A lot of research has been done in this area and several different EAs have been introduced to tackle numerous problems, as scalability, evolvability etc. However every time a specific EA is chosen for solving a particular task, all its components, such as population size, initialization, selection mechanism, mutation rate, and genetic operators, should be selected in order to achieve the best results. In the last three decade the selection of the right parameters for the EA-s components for solving different “test-problems" has been investigated. In this paper the behaviour of mutation rate for designing logic circuits, which has not been done before, has been deeply analyzed. The mutation rate for an EHW system modifies the number of inputs of each logic gates, the functionality (for example from AND to NOR) and the connectivity between logic gates. The behaviour of the mutation has been analyzed based on the number of generations, genotype redundancy and number of logic gates for the evolved circuits. The experimental results found provide the behaviour of the mutation rate during evolution for the design and optimization of simple logic circuits. The experimental results propose the best mutation rate to be used for designing combinational logic circuits. The research presented is particular important for those who would like to implement a dynamic mutation rate inside the evolutionary algorithm for evolving digital circuits. The researches on the mutation rate during the last 40 years are also summarized. Keywords: Design of logic circuit, evolutionary computation, evolvable hardware, mutation rate.

Authors: Emma K. Sales
Abstract:
Durian is the flagship fruit of Mindanao and there is an abundance of several cultivars with many confusing identities/ names. The project was conducted to develop procedure for reliable and rapid detection and sorting of durian planting materials. Moreover, it is also aimed to establish specific genetic or DNA markers for routine testing and authentication of durian cultivars in question. The project developed molecular procedures for routine testing. SSR primers were also screened and identified for their utility in discriminating durian cultivars collected. Results of the study showed the following accomplishments: 1. Twenty (29) SSR primers were selected and identified based on their ability to discriminate durian cultivars, 2. Optimized and established standard procedure for identification and authentication of Durian cultivars 3. Genetic profile of durian is now available at Biotech Unit Our results demonstrate the relevance of using molecular techniques in evaluating and identifying durian clones. The most polymorphic primers tested in this study could be useful tools for detecting variation even at the early stage of the plant especially for commercial purposes. The process developed combines the efficiency of the microsatellites development process with the optimization of non-radioactive detection process resulting in a user-friendly protocol that can be performed in two (2) weeks and easily incorporated into laboratories about to start microsatellite development projects. This can be of great importance to extend microsatellite analyses to other crop species where minimal genetic information is currently available. With this, the University can now be a service laboratory for routine testing and authentication of durian clones. Keywords: DNA, SSR Analysis, genotype, genetic diversity, cultivars.

Authors: Hidefumi Kawakatsu, Dong Li, Kosuke Kato
Abstract:
In Japan, meat-type chickens are mainly classified into three categories: (1) Broilers, (2) Branded chickens, and (3) Jidori (Free-range local traditional pedigree chickens). The Jidori chickens are certified by the Japanese Ministry of Agriculture, whilst, for the Branded chickens, there is no regulation with respect to their breed (genotype) or methods for rearing them. It is, therefore, relatively easy for poultry farmers to introduce Branded than Jidori chickens. The Branded chickens are normally fed a low-calorie diet with ingredients such as herbs, which lengthens their breeding period (compared with that of the Broilers) and increases their market value. In the field of inventory management, fast-growing animals such as broilers are categorised as ameliorating items. To the best of our knowledge, there are no previous studies that have explicitly considered smaller sized poultry farmers with limited breeding areas. This study develops an inventory model for a small sized poultry farmer that produces both the Broilers (Product 1) and the Branded chickens (Product 2) with different amelioration rates. The poultry farmer’s total profit per unit of time is formulated as a function of selling prices by using a price-dependent demand function. The existence of a unique optimal selling price for each product, which maximises the total profit, established. It has also been confirmed through numerical examples that, when the breeding area is fixed, the total profit could increase if the poultry farmer reduced the product quantity of Product 1 to introduce Product 2.Keywords: Amelioration, deterioration, small sized poultry farmers, optimal price.

Abstract:
Perennial ryegrass (Lolium perenne L.) plants are cultivated for lawn constitution and as forage plants. Considerable number of perennial ryegrass genotypes are present in the flora of our country and they present substantial was performed based on a Project supported bu TUBITAK (Project numver : 106O159) and perannial ryegrass genotypes from 8 provinces were collected during 2006. Seeds of perennial ryegrass were collected from 48 different locations. Populations of turfgrass seeds in flowerpots to be 20 and 1 cm deep greenhouse were sown in three replications at 07.07.2007.Then the growth of turfgrass seedlings in the greenhouse in pots showed sufficiently separated from the plants were planted in each population. Plants planted in the garden of the observation scale of 1-9 was evaluated by the quality, 1 = the weakest / worst, 6 = acceptable and 9 = superior or considered as an ideal. Essentially only recognized in assessing the quality of the color of grass, but the color, density, uniformity, texture (texture), illness or environmental stresses are evaluated as a combination reaction. Turfgrass quality 15.11.2007, 19.03.2008, 27.05.2008, 27.11.2008, 07.03.2009 and 02.06.2009 have been 6 times to be in order. Observations made regarding the quality of grass; 3 years according to seasonal environments turf quality genotypes belonging to 14 different populations were found to be 7.5 and above are reserved for future use in breeding works. The number of genotypes belonging to 41 populations in terms of turfgrass quality was determined as 7.9 of 3 year average seasonal.
