1851 Exploring the Combinatorics of Motif Alignments Foraccurately Computing E-values from P-values

Abstract:
In biological and biomedical research motif finding tools are important in locating regulatory elements in DNA sequences. There are many such motif finding tools available, which often yield position weight matrices and significance indicators. These indicators, p-values and E-values, describe the likelihood that a motif alignment is generated by the background process, and the expected number of occurrences of the motif in the data set, respectively. The various tools often estimate these indicators differently, making them not directly comparable. One approach for comparing motifs from different tools, is computing the E-value as the product of the p-value and the number of possible alignments in the data set. In this paper we explore the combinatorics of the motif alignment models OOPS, ZOOPS, and ANR, and propose a generic algorithm for computing the number of possible combinations accurately. We also show that using the wrong alignment model can give E-values that significantly diverge from their true values.

Abstract:
A “clean” black hole is a black hole in vacuum such as the Schwarzschild black hole. However in real physical systems, there are matter fields around a black hole. Such a black hole is called a “dirty black hole”. In this paper, the effect of matter fields on the black hole and the greybody factor is investigated. The results show that matter fields make a black hole smaller. They can increase the potential energy to a black hole to obstruct Hawking radiation to propagate. This causes the greybody factor of a dirty black hole to be less than that of a clean black hole.

Abstract:
In this work, neural networks methods MLP type were applied to a database from an array of six sensors for the detection of three toxic gases. The choice of the number of hidden layers and the weight values are influential on the convergence of the learning algorithm. We proposed, in this article, a mathematical formula to determine the optimal number of hidden layers and good weight values based on the method of back propagation of errors. The results of this modeling have improved discrimination of these gases and optimized the computation time. The model presented here has proven to be an effective application for the fast identification of toxic gases.

Abstract:
Censored Production Rule is an extension of standard production rule, which is concerned with problems of reasoning with incomplete information, subject to resource constraints and problem of reasoning efficiently with exceptions. A CPR has a form: IF A (Condition) THEN B (Action) UNLESS C (Censor), Where C is the exception condition. Fuzzy CPR are obtained by augmenting ordinary fuzzy production rule “If X is A then Y is B with an exception condition and are written in the form “If X is A then Y is B Unless Z is C. Such rules are employed in situation in which the fuzzy conditional statement “If X is A then Y is B" holds frequently and the exception condition “Z is C" holds rarely. Thus “If X is A then Y is B" part of the fuzzy CPR express important information while the unless part acts only as a switch that changes the polarity of “Y is B" to “Y is not B" when the assertion “Z is C" holds. Abstract:
In this paper, we propose a solution to the motion control problem of a 2-link revolute manipulator arm. We require the end-effector of the arm to move safely to its designated target in a priori known workspace cluttered with fixed circular obstacles of arbitrary position and sizes. Firstly a unique velocity algorithm is used to move the end-effector to its target. Secondly, for obstacle avoidance a turning angle is designed, which when incorporated into the control laws ensures that the entire robot arm avoids any number of fixed obstacles along its path enroute the target. The control laws proposed in this paper also ensure that the equilibrium point of the system is asymptotically stable. Abstract:
In non destructive testing by radiography, a perfect knowledge of the weld defect shape is an essential step to appreciate the quality of the weld and make decision on its acceptability or rejection. Because of the complex nature of the considered images, and in order that the detected defect region represents the most accurately possible the real defect, the choice of thresholding methods must be done judiciously. In this paper, performance criteria are used to conduct a comparative study of thresholding methods based on gray level histogram, 2-D histogram and locally adaptive approach for weld defect extraction in radiographic images.

Abstract:
In the present study, position estimation of switched reluctance motor (SRM) has been achieved on the basis of the artificial neural networks (ANNs). The ANNs can estimate the rotor position without using an extra rotor position sensor by measuring the phase flux linkages and phase currents. Flux linkage-phase current-rotor position data set and supervised backpropagation learning algorithm are used in training of the ANN based position estimator. A 4-phase SRM have been used to verify the accuracy and feasibility of the proposed position estimator. Simulation results show that the proposed position estimator gives precise and accurate position estimations for both under the low and high level reference speeds of the SRM

Abstract:
this paper presents a multi-context recurrent network for time series analysis. While simple recurrent network (SRN) are very popular among recurrent neural networks, they still have some shortcomings in terms of learning speed and accuracy that need to be addressed. To solve these problems, we proposed a multi-context recurrent network (MCRN) with three different learning algorithms. The performance of this network is evaluated on some real-world application such as handwriting recognition and energy load forecasting. We study the performance of this network and we compared it to a very well established SRN. The experimental results showed that MCRN is very efficient and very well suited to time series analysis and its applications.

In the last decades, a number of robust fuzzy clustering algorithms have been proposed to partition data sets affected by noise and outliers. Robust fuzzy C-means (robust-FCM) is certainly one of the most known among these algorithms. In robust-FCM, noise is modeled as a separate cluster and is characterized by a prototype that has a constant distance δ from all data points. Distance δ determines the boundary of the noise cluster and therefore is a critical parameter of the algorithm. Though some approaches have been proposed to automatically determine the most suitable δ for the specific application, up to today an efficient and fully satisfactory solution does not exist. The aim of this paper is to propose a novel method to compute the optimal δ based on the analysis of the distribution of the percentage of objects assigned to the noise cluster in repeated executions of the robust-FCM with decreasing values of δ . This paper describes a new method of unequal error protection (UEP) for region of interest (ROI) with embedded zerotree wavelet algorithm (EZW). ROI technique is important in applications with different parts of importance. In ROI coding, a chosen ROI is encoded with higher quality than the background (BG). Unequal error protection of image is provided by different coding techniques. In our proposed method, image is divided into two parts (ROI, BG) that consist of more important bytes (MIB) and less important bytes (LIB). The experimental results verify effectiveness of the design. Abstract:
Spatial understanding and the understanding of dynamic change in the spatial structure of molecules during a reaction is essential for designing new molecules. Knowing the physical processes in the reactions helps to speed up the designing process. To support the designer with the correct representation of the designed molecule as well as showing the dynamic behavior of the whole reacting system is the goal of our application. Our system shows the spatial deformation of the molecules at every time interval by minimizing the energy level of the molecules. The position and orientation of the molecules can be intuitively controlled by manipulating objects of the real world using Augmented Reality techniques. Abstract:
Accurate evaluation of damping ratios involving soilstructure interaction (SSI) effects is the prerequisite for seismic design of in-situ buildings. This study proposes a combined approach to identify damping ratios of SSI systems based on ambient excitation technique. The proposed approach is illustrated with main test process, sampling principle and algorithm steps through an engineering example, as along with its feasibility and validity. The proposed approach is employed for damping ratio identification of 82 buildings in Xi-an, China. Based on the experimental data, the variation range and tendency of damping ratios of these SSI systems, along with the preliminary influence factor, are shown and discussed. In addition, a fitting curve indicates the relation between the damping ratio and fundamental natural period of SSI system.

Abstract:
A system for market identification (SMI) is presented. The resulting representations are multivariable dynamic demand models. The market specifics are analyzed. Appropriate models and identification techniques are chosen. Multivariate static and dynamic models are used to represent the market behavior. The steps of the first stage of SMI, named data preprocessing, are mentioned. Next, the second stage, which is the model estimation, is considered in more details. Stepwise linear regression (SWR) is used to determine the significant cross-effects and the orders of the model polynomials. The estimates of the model parameters are obtained by a numerically stable estimator. Real market data is used to analyze SMI performance. Abstract:
Under the difficult access to finance of SMEs, they expect that its relationship with the banks shall constitute a real help to access appropriate financing, at reasonable costs and requirements, given the possibility of mutually beneficial and long lasting relation. The literature, but also the research we have carried on, is centered on such determinants as concentration and the length of the relationship, but at the same time, there is little certainty that banks are responding positively to them. Furthermore, although the trust is considered as being a fundamental element of bank relationship – see the case house bank – SMEs find that the banks finance them looking rather on collaterals and covenants than to trust. Moreover, a positive behavior, such as prompt or advance repayments of loans, doesn-t generate any positive feedback from the banks side. All these show a deep un-satisfaction of the SMEs concerning their relationship banking.

Abstract:
A two-dimensional linear wave-body interaction problem can be solved using a desingularized integral method by placing free surface Rankine sources over calm water surface and satisfying boundary conditions at prescribed collocation points on the calm water surface. A new free-surface Rankine source distribution scheme, determined by the intersection points of free surface and body surface, is developed to reduce numerical computation cost. Associated with this, a new treatment is given to the intersection point. The present scheme results are in good agreement with traditional numerical results and measurements.

A uniquely restricted matching is defined to be a matching M whose matched vertices induces a sub-graph which has only one perfect matching. In this paper, we make progress on the open question of the status of this problem on interval graphs (graphs obtained as the intersection graph of intervals on a line). We give an algorithm to compute maximum cardinality uniquely restricted matchings on certain sub-classes of interval graphs. We consider two sub-classes of interval graphs, the former contained in the latter, and give O(|E|^2) time algorithms for both of them. It is to be noted that both sub-classes are incomparable to proper interval graphs (graphs obtained as the intersection graph of intervals in which no interval completely contains another interval), on which the problem can be solved in polynomial time.Keywords: Uniquely restricted matching, interval graph, design and analysis of algorithms, matching, induced matching, witness counting.

Software developed for a specific customer under contract typically undergoes a period of testing by the customer before acceptance. This is known as user acceptance testing and the process can reveal both defects in the system and requests for changes to the product. This paper uses nonhomogeneous Poisson processes to model a real user acceptance data set from a recently developed system. In particular a split Poisson process is shown to provide an excellent fit to the data. The paper explains how this model can be used to aid the allocation of resources through the accurate prediction of occurrences both during the acceptance testing phase and before this activity begins. The paper deals with the possibilities of modelling vapour propagation of explosive substances in the FLUENT software. With regard to very low tensions of explosive substance vapours the experiment has been verified as exemplified by mononitrotoluene. Either constant or time variable meteorological conditions have been used for calculation. Further, it has been verified that the eluent source may be time-dependent and may reflect a real situation or the liberation rate may be constant. This paper proposes an adaptive sliding mode controller which combines adaptive control and sliding mode control to control a nonlinear robotic manipulator with uncertain parameters. We use an adaptive algorithm based on the concept of sliding mode control to alleviate the chattering phenomenon of control input. Adaptive laws are developed to obtain the gain of switching input and the boundary layer parameters. The stability and convergence of the robotic manipulator control system are guaranteed by applying the Lyapunov theorem. Simulation results demonstrate that the chattering of control input can be alleviated effectively. This evaluation becomes a problem because it not balances in our real life interm of to get an excellent student in whole area in their involvement of curiculum and cocuriculum. To overcome this scenario, we designed a module for Student Idol to evaluate student through three categories which are academic, co-curiculum and leadership. All the categories have their own merit point. Using this method, student will be evaluated more accurate compared to the previously. So, teacher can easily evaluate their student without having any emotion factor, relation factor and others. In this paper, influence of harmonics on medium voltage distribution system of Bogazici Electricity Distribution Inc. (BEDAS) which takes place at Istanbul/Turkey is investigated. A ring network consisting of residential loads is taken into account for this study. Real system parameters and measurement results are used for simulations. Also, probable working conditions of the system are analyzed for 50%, 75%, and 100% loading of transformers with similar harmonic contents. Abstract:
In this paper we present a noise reduction filter for video processing. It is based on the recently proposed two dimensional steering kernel, extended to three dimensions and further augmented to suit the spatial-temporal domain of video processing. Two alternative filters are proposed - the time symmetric kernel and the time asymmetric kernel. The first reduces the noise on single sequences, but to handle the problems at scene shift the asymmetric kernel is introduced. The performance of both are tested on simulated data and on a real video sequence together with the existing steering kernel. The proposed kernels improves the Rooted Mean Squared Error (RMSE) compared to the original steering kernel method on video material.

This paper proposes an architectural and graphical user interface (GUI) design of a traditional Thai musical instrument application for tablet computers for practicing “Ranaad Ek" which is a trough-resonated keyboard percussion instrument. The application provides percussion methods for a player as real as a physical instrument. The application consists of two playing modes. The first mode is free playing, a player can freely multi touches on wooden bar to produce instrument sounds. The second mode is practicing mode that guilds the player to follow percussions and rhythms of practice songs. Super resolution (SR) technologies are now being applied to video to improve resolution. Some TV sets are now equipped with SR functions. However, it is not known if super resolution image reconstruction (SRR) for TV really works or not. Super resolution with non-linear signal processing (SRNL) has recently been proposed. SRR and SRNL are the only methods for processing video signals in real time. The results from subjective assessments of SSR and SRNL are described in this paper. SRR video was produced in simulations with quarter precision motion vectors and 100 iterations. These are ideal conditions for SRR. Although many studies were carried out on overall cost in construction, little has treated the uncertainties of real life cycle development. On the basis of several case studies, a feedback process was performed on the historical data of studied buildings. This process enabled to identify some factors causing uncertainty during the operational period. As a result, the research proposes a new method for assessing the overall cost during a part of the building-s life cycle taking account of the building actual value, its end-of-life value and the influence of the identified life cycle uncertainty factors. The findings are a step towards a higher level of reliability in overall cost evaluation taking account of some usually unexpected uncertainty factors.Keywords: Asset management, building life cycle uncertainty, building value, overall cost.

Abstract:
In this paper, a numerical algorithm using a coupled Galerkin-Differential Quadrature (DQ) method is proposed for the solution of dam-reservoir interaction problem. The governing differential equation of motion of the dam structure is discretized by the Galerkin method and the DQM is used to discretize the fluid domain. The resulting systems of ordinary differential equations are then solved by the Newmark time integration scheme. The mixed scheme combines the simplicity of the Galerkin method and high accuracy and efficiency of the DQ method. Its accuracy and efficiency are demonstrated by comparing the calculated results with those of the existing literature. It is shown that highly accurate results can be obtained using a small number of Galerkin terms and DQM sampling points. The technique presented in this investigation is general and can be used to solve various fluid-structure interaction problems.

Abstract:
The paper presents a simple and an accurate formula that has been developed for the conduction angle (δ) of a single phase half-wave or full-wave controlled rectifier with RL load. This formula can be also used for calculating the conduction angle (δ) in case of A.C. voltage regulator with inductive load under discontinuous current mode. The simulation results shows that the conduction angle calculated from the developed formula agree very well with that obtained from the exact solution arrived from the iterative method. Applying the developed formula can reduce the computational time and reduce the time for manual classroom calculation. In addition, the proposed formula is attractive for real time implementations.Keywords: Conduction Angle, Firing Angle, Excitation Angle, Load Angle.

Abstract:
This paper deals with the application for contentbased image retrieval to extract color feature from natural images stored in the image database by segmenting the image through clustering. We employ a class of nonparametric techniques in which the data points are regarded as samples from an unknown probability density. Explicit computation of the density is avoided by using the mean shift procedure, a robust clustering technique, which does not require prior knowledge of the number of clusters, and does not constrain the shape of the clusters. A non-parametric technique for the recovery of significant image features is presented and segmentation module is developed using the mean shift algorithm to segment each image. In these algorithms, the only user set parameter is the resolution of the analysis and either gray level or color images are accepted as inputs. Extensive experimental results illustrate excellent performance.Keywords: Segmentation, Clustering, Image Retrieval, Features.
