2888 Observation of the Correlations between Pair Wise Interaction and Functional Organization of the Proteins, in the Protein Interaction Network of Saccaromyces Cerevisiae

Abstract:
Understanding the cell's large-scale organization is an interesting task in computational biology. Thus, protein-protein interactions can reveal important organization and function of the cell. Here, we investigated the correspondence between protein interactions and function for the yeast. We obtained the correlations among the set of proteins. Then these correlations are clustered using both the hierarchical and biclustering methods. The detailed analyses of proteins in each cluster were carried out by making use of their functional annotations. As a result, we found that some functional classes appear together in almost all biclusters. On the other hand, in hierarchical clustering, the dominancy of one functional class is observed. In brief, from interaction data to function, some correlated results are noticed about the relationship between interaction and function which might give clues about the organization of the proteins.Keywords: Pair-wise protein interactions, DIP database, functional correlations, biclustering.

Abstract:
A generalization of the concepts of Feistel Networks (FN), known as Extended Feistel Network (EFN) is examined. EFN splits the input blocks into n > 2 sub-blocks. Like conventional FN, EFN consists of a series of rounds whereby at least one sub-block is subjected to an F function. The function plays a key role in the diffusion process due to its completeness property. It is also important to note that in EFN the F-function is the most computationally expensive operation in a round. The aim of this paper is to determine a suitable type of EFN for a scalable cipher. This is done by analyzing the threshold number of rounds for different types of EFN to achieve the completeness property as well as the number of F-function required in the network. The work focuses on EFN-Type I, Type II and Type III only. In the analysis it is found that EFN-Type II and Type III diffuses at the same rate and both are faster than Type-I EFN. Since EFN-Type-II uses less F functions as compared to EFN-Type III, therefore Type II is the most suitable EFN for use in a scalable cipher.

Abstract:
The purpose of this study was to analyze relationship between gender, BMI, and lifestyle with bone mineral density (BMD) of adolescent in urban areas . The place of this study in Jakarta State University, Indonesia. The number of samples involved as many as 200 people, consisting of 100 men and 100 women. BMD was measured using Quantitative Ultrasound Bone Densitometry. While the questionnaire used to collect data on age, gender, and lifestyle (calcium intake, smoking habits, alcohol consumption, tea, coffee, sports, and sun exposure). Mean age of men and women, respectively as much as 20.7 ± 2.18 years and 21 ± 1.61 years. Mean BMD values of men was 1.084 g/cm ² ± 0.11 while women was 0.976 g/cm ² ± 0.10. Men and women with normal BMD respectively as much as 46.7% and 16.7%. Men and women affected by osteopenia respectively as much as 50% and 80%. Men and women affected by osteoporosis respectively as much as 3.3% and 3.3%. Mean BMI of men and women, respectively as much as 21.4 ± 2.07 kg/m2 and 20.9 ± 2.06 kg/m2. Mean lifestyle score of men and women , respectively as much as 71.9 ± 5.84 and 70.1 ± 5.67 (maximum score 100). Based on Spearman and Pearson Correlation test, there were relationship significantly between gender and lifestyle with BMD.Keywords: Adolescents, Body Mass Index (BMI), Bone Mineral Density (BMD), gender, and lifestyle.

This paper is the tomographic images reconstruction simulation for defects detection in specimen. The specimen is the thin cylindrical steel contained with low density materials. The defects in material are simulated in three shapes.The specimen image function will be transformed to projection data. Radon transform and its inverse provide the mathematical for reconstructing tomographic images from projection data. Recently, the issue of machine condition monitoring and fault diagnosis as a part of maintenance system became global due to the potential advantages to be gained from reduced maintenance costs, improved productivity and increased machine availability. The aim of this work is to investigate the effectiveness of a new fault diagnosis method based on power spectral density (PSD) of vibration signals in combination with decision trees and fuzzy inference system (FIS). To this end, a series of studies was conducted on an external gear hydraulic pump. After a test under normal condition, a number of different machine defect conditions were introduced for three working levels of pump speed (1000, 1500, and 2000 rpm), corresponding to (i) Journal-bearing with inner face wear (BIFW), (ii) Gear with tooth face wear (GTFW), and (iii) Journal-bearing with inner face wear plus Gear with tooth face wear (B&GW). The features of PSD values of vibration signal were extracted using descriptive statistical parameters. J48 algorithm is used as a feature selection procedure to select pertinent features from data set. The output of J48 algorithm was employed to produce the crisp if-then rule and membership function sets. The structure of FIS classifier was then defined based on the crisp sets. In order to evaluate the proposed PSD-J48-FIS model, the data sets obtained from vibration signals of the pump were used. Results showed that the total classification accuracy for 1000, 1500, and 2000 rpm conditions were 96.42%, 100%, and 96.42% respectively. Abstract:
One challenge faced by procurement decision-maker during the acquisition process is how to compare similar products from different suppliers and allocate orders among different products or services. This work focuses on allocating orders among multiple suppliers considering rebate. The objective function is to minimize the total acquisition cost including purchasing cost and rebate benefit. Rebate benefit is complex and difficult to estimate at the ordering step. Rebate rules vary for different suppliers and usually change over time. In this work, we developed a system to collect the rebate policies, standardized the rebate policies and developed two-stage optimization models for ordering allocation. Rebate policy with multi-tiers is considered in modeling. The discontinuous cost function of rebate benefit is formulated for different scenarios. A piecewise linear function is used to approximate the discontinuous cost function of rebate benefit. And a Mixed Integer Programing (MIP) model is built for order allocation problem with multi-tier rebate. A case study is presented and it shows that our optimization model can reduce the total acquisition cost by considering rebate rules.

Headphones and earphones have many extremely small holes or narrow slits; they use sound-absorbing or porous material (i.e., dampers) to suppress vibratory system resonance. The air viscosity in these acoustic paths greatly affects the acoustic properties. Simulation analyses such as the finite element method (FEM) therefore require knowledge of the material properties of sound-absorbing or porous materials, such as the characteristic impedance and propagation constant. The transfer function method using acoustic tubes is a widely known measuring method, but there is no literature on taking measurements up to the audible range. To measure the acoustic properties at high-range frequencies, the acoustic tubes that form the measuring device need to be narrowed, and the distance between the two microphones needs to be reduced. However, when the tubes are narrowed, the characteristic impedance drops below the air impedance. In this study, we considered the effect of air viscosity in an acoustical tube, introduced a theoretical formula for this effect in the form of complex density and complex sonic velocity, and verified the theoretical formula. We develop a new estimator of the renewal function for heavy-tailed claims amounts. Our approach is based on the peak over threshold method for estimating the tail of the distribution with a generalized Pareto distribution. The asymptotic normality of an appropriately centered and normalized estimator is established, and its performance illustrated in a simulation study.

This paper tries to represent a new method for computing the reliability of a system which is arranged in series or parallel model. In this method we estimate life distribution function of whole structure using the asymptotic Extreme Value (EV) distribution of Type I, or Gumbel theory. We use EV distribution in minimal mode, for estimate the life distribution function of series structure and maximal mode for parallel system. All parameters also are estimated by Moments method. Reliability function and failure (hazard) rate and p-th percentile point of each function are determined. Abstract:
Lateral torsional buckling is a global buckling mode which should be considered in design of slender structural members under flexure about their strong axis. It is possible to compute the load which causes lateral torsional buckling of a beam by finite element analysis, however, closed form equations are needed in engineering practice for calculation ease which can be obtained by using energy method. In lateral torsional buckling applications of energy method, a proper function for the critical lateral torsional buckling mode should be chosen which can be thought as the variation of twisting angle along the buckled beam. Accuracy of the results depends on how close is the chosen function to the exact mode. Since critical lateral torsional buckling mode of the cantilever I-beams varies due to material properties, section properties and loading case, the hardest step is to determine a proper mode function in application of energy method. This paper presents an approximate function for critical lateral torsional buckling mode of doubly symmetric cantilever I-beams. Coefficient matrices are calculated for concentrated load at free end, uniformly distributed load and constant moment along the beam cases. Critical lateral torsional buckling modes obtained by presented function and exact solutions are compared. The habitat where the present study has been carried out is productive in relation to nutrient quality and they may perform several useful functions, but are also threatened for their existence. Hence, the proposed work, will add much new information about biodiversity of macrophytes in drains and their embankment. All the species were identified with their different stages of growth which encountered on the three selected sites (I, II and III). The number of species occurring at each site is grouped seasonally, i.e. summer, rainy and winter season and the species were further recorded for the study of phytosociology. Phytosociological characters such as frequency, density and abundance were influenced by the climatic, anthropogenic and biotic stresses prevailing at the three study sites. Abstract:
CdSiP2 and CdsiAs2 are nonlinear optical materials for near and mid-infrared applications. Density functional theory has been applied to study the structure, band gap, and optical properties of these materials. The pseudopotential method was used in the form of projector augmented wave (PAW) and norm-conserving, the band structure calculations yielded a band gap of 1.55 eV and 0.88 eV for CdSiP2 and CdsiAs2 respectively. The values of ε1(ω) from the doelectric function calculations are 15 and 14.9 CdSiP2 and CdsiAs2 respectively.

Abstract:
Indonesia, as an archipelagic nation, has a very long coastline with significant potential for marine resources, including mangrove ecosystems. The Lapindo mudflow disaster in Sidoarjo, East Java, resulted in mudflow being discharged into the sea through the Brantas and Porong rivers. The mud material transported by the river flow is feared to be dangerous because it contains harmful substances such as heavy metals. This study aims to map the mangrove ecosystem in terms of its density and assess the impact of the Lapindo mud disaster on the mangrove ecosystem, along with efforts to sustain its continuity. The mapping of the coastal mangrove conditions in Sidoarjo was carried out using remote sensing products, specifically Landsat 7 ETM+ images, taken during dry months in 2002, 2006, 2009, and 2014. The density of mangroves was determined using NDVI, which utilizes band 3 (the red channel) and band 4 (the near IR channel). Image processing to generate NDVI was performed using ENVI 5.1 software. The NDVI results were used to assess mangrove density on a scale from 0 to 1. The growth of mangrove ecosystems, both in terms of area and density, showed a significant increase from year to year. The development of mangrove ecosystems was influenced by the deposition of Lapindo mud in the estuaries of the Porong and Brantas rivers, where the silt provided a suitable medium for the growth of the mangrove ecosystem, leading to an increase in its density. The rise in density was supported by public awareness to mitigate heavy metal contamination, allowing for mangrove breeding near the affected areas.

Abstract:
We present a theoretical investigation on the structural, electronic properties and vibrational mode of nitrogen impurities in ZnO. The atomic structures, formation and transition energies and vibrational modes of (NO3)i interstitial or NO4 substituting on an oxygen site ZnO were computed using ab initio total energy methods. Based on Local density functional theory, our calculations are in agreement with one interpretation of bound-excition photoluminescence for N-doped ZnO. First-principles calculations show that (NO3)i defects interstitial or NO4 substituting on an Oxygen site in ZnO are important suitable impurity for p-type doping in ZnO. However, many experimental efforts have not resulted in reproducible p-type material with N2 and N2O doping. by means of first-principle pseudo-potential calculation we find that the use of NO or NO2 with O gas might help the experimental research to resolve the challenge of achieving p-type ZnO.Keywords: Density functional theory, nitrogen, p-type, ZnO.

Phase locked loops for data links operating at 10 Gb/s or faster are low phase noise devices designed to operate with a low jitter reference clock. Characterization of their jitter transfer function is difficult because the intrinsic noise of the device is comparable to the random noise level in the reference clock signal. A linear model is proposed to account for the intrinsic noise of a PLL. The intrinsic noise data of a PLL for 10 Gb/s links is presented. The jitter transfer function of a PLL in a test chip for 12.8 Gb/s data links was determined in experiments using the 400 MHz reference clock as the source of simultaneous excitations over a wide range of frequency. Abstract:
This work focuses on the symmetric alpha stable process with continuous time frequently used in modeling the signal with indefinitely growing variance, often observed with an unknown additive error. The objective of this paper is to estimate this error from discrete observations of the signal. For that, we propose a method based on the smoothing of the observations via Jackson polynomial kernel and taking into account the width of the interval where the spectral density is non-zero. This technique allows avoiding the “Aliasing phenomenon” encountered when the estimation is made from the discrete observations of a process with continuous time. We have studied the convergence rate of the estimator and have shown that the convergence rate improves in the case where the spectral density is zero at the origin. Thus, we set up an estimator of the additive error that can be subtracted for approaching the original signal without error.

Abstract:
This paper uses the radial basis function neural network (RBFNN) for system identification of nonlinear systems. Five nonlinear systems are used to examine the activity of RBFNN in system modeling of nonlinear systems; the five nonlinear systems are dual tank system, single tank system, DC motor system, and two academic models. The feed forward method is considered in this work for modelling the non-linear dynamic models, where the KMeans clustering algorithm used in this paper to select the centers of radial basis function network, because it is reliable, offers fast convergence and can handle large data sets. The least mean square method is used to adjust the weights to the output layer, and Euclidean distance method used to measure the width of the Gaussian function.

The crossover probability and mutation probability are the two important factors in genetic algorithm. The adaptive genetic algorithm can improve the convergence performance of genetic algorithm, in which the crossover probability and mutation probability are adaptively designed with the changes of fitness value. We apply adaptive genetic algorithm into a function optimization problem. The numerical experiment represents that adaptive genetic algorithm improves the convergence speed and avoids local convergence.

The problem is solved by using a linear model to account for the intrinsic noise. This study also introduces a novel technique for measuring the transfer function. It involves the use of the reference clock as a source of wideband excitation, in contrast to the commonly used sinusoidal excitations at discrete frequencies. The data reported here include the intrinsic noise of a PLL for 10 Gb/s links and the jitter transfer function of a PLL for 12.8 Gb/s links. Abstract:
Irradiated material is a typical example of a complex system with nonlinear coupling between its elements. During irradiation the radiation damage is developed and this development has bifurcations and qualitatively different kinds of behavior. The accumulation of primary defects in irradiated crystals is considered in frame work of nonlinear evolution of complex system. The thermo-concentration nonlinear feedback is carried out as a mechanism of self-oscillation development. It is shown that there are two ways of the defect density evolution under stationary irradiation. The first is the accumulation of defects; defect density monotonically grows and tends to its stationary state for some system parameters. Another way that takes place for opportune parameters is the development of self-oscillations of the defect density. The stationary state, its stability and type are found. The bifurcation values of parameters (environment temperature, defect generation rate, etc.) are obtained. The frequency of the selfoscillation and the conditions of their development is found and rated. It is shown that defect density, heat fluxes and temperature during self-oscillations can reach much higher values than the expected steady-state values. It can lead to a change of typical operation and an accident, e.g. for nuclear equipment.Keywords: Irradiation, Primary Defects, Solids, Self-oscillation.

In this paper, Differential Evolution (DE) algorithm, a new promising evolutionary algorithm, is proposed to train Radial Basis Function (RBF) network related to automatic configuration of network architecture. Classification tasks on data sets: Iris, Wine, New-thyroid, and Glass are conducted to measure the performance of neural networks. Compared with a standard RBF training algorithm in Matlab neural network toolbox, DE achieves more rational architecture for RBF networks. The resulting networks hence obtain strong generalization abilities.

Abstract:
The purpose of this study is to derive optimal shapes of a body located in viscous flows by the finite element method using the acoustic velocity and the four-step explicit scheme. The formulation is based on an optimal control theory in which a performance function of the fluid force is introduced. The performance function should be minimized satisfying the state equation. This problem can be transformed into the minimization problem without constraint conditions by using the adjoint equation with adjoint variables corresponding to the state equation. The performance function is defined by the drag and lift forces acting on the body. The weighted gradient method is applied as a minimization technique, the Galerkin finite element method is used as a spatial discretization and the four-step explicit scheme is used as a temporal discretization to solve the state equation and the adjoint equation. As the interpolation, the orthogonal basis bubble function for velocity and the linear function for pressure are employed. In case that the orthogonal basis bubble function is used, the mass matrix can be diagonalized without any artificial centralization. Abstract:
This paper aims to examine the relationship between urbanization and income inequality in Thailand during the period 2002–2020, using a panel of data for 76 provinces collected from Thailand’s National Statistical Office (Labor Force Survey: LFS), as well as geospatial data from the U.S. Air Force Defense Meteorological Satellite Program (DMSP) and the Visible Infrared Imaging Radiometer Suite Day/Night band (VIIRS-DNB) satellite for 19 selected years. This paper employs two different definitions to identify urban areas: 1) Urban areas defined by Thailand's National Statistical Office (LFS), and 2) Urban areas estimated using nighttime light data from the DMSP and VIIRS-DNB satellite. The second method includes two sub-categories: 2.1) Determining urban areas by calculating nighttime light density with a population density of 300 people per square kilometer, and 2.2) Calculating urban areas based on nighttime light density corresponding to a population density of 1,500 people per square kilometer. The empirical analysis based on Ordinary Least Squares (OLS), fixed effects, and random effects models reveals a consistent U-shaped relationship between income inequality and urbanization. The findings from the econometric analysis demonstrate that urbanization or population density has a significant and negative impact on income inequality. Moreover, the square of urbanization shows a statistically significant positive impact on income inequality. Additionally, there is a negative association between logarithmically transformed income and income inequality. This paper also proposes the inclusion of satellite imagery, geospatial data, and spatial econometric techniques in future studies to conduct quantitative analysis of spatial relationships.

Abstract:
Earphones and headphones, which are compact electro-acoustic transducers, tend to have a lot of acoustic absorption materials and porous materials known as dampers, which often have a large number of extremely small holes and narrow slits to inhibit the resonance of the vibrating system, because the air viscosity significantly affects the acoustic characteristics in such acoustic paths. In order to perform simulations using the finite element method (FEM), it is necessary to be aware of material characteristics such as the impedance and propagation constants of sound absorbing materials and porous materials. The transfer function is widely known as a measurement method for an acoustic tube with such physical properties, but literature describing the measurements at the upper limits of the audible range is yet to be found. The acoustic tube, which is a measurement instrument, must be made narrow, and the distance between the two sets of microphones must be shortened in order to take measurements of acoustic characteristics at higher frequencies. When such a tube is made narrow, however, the characteristic impedance has been observed to become lower than the impedance of air. This paper considers the cause of this phenomenon to be the effect of the air viscosity and describes an FEM analysis of an acoustic tube considering air viscosity to compare to the theoretical formula by including the effect of air viscosity in the theoretical formula for an acoustic tube.

Abstract:
Coriander is an annual and herbaceous plant, belong to the apiaceae family. This plant is cultivated world widely. It is well known for having medicinal properties. The aim of this experiment was to study seed quality of species grown in Kermanshah conditions. The experiment was carried out in research farm, Campus of Agriculture and Natural Resources, Razi University, Kermanshah, Iran. Coriander (local type) was grown in late spring May (5th and 20th) and Jun (4th and 19th), and plant density (10, 30, 50 and 70 plants m-2) in 2009. The experimental plots were laid out in a factorial according to a randomized complete block design with three replications. The fruits were harvest between 83.5 – 106.5 days after sowing. The essential oil and oil content was extracted by Clevenger and Soxhlet apparatuses, respectively. Results showed that delay at planting date increased the oil content. Also, with the increase at plant density was decreased oil content and essential oil.Keywords: coriander, late sowing, plant density, oil content, essential oil

Abstract:
This paper describes a method to improve the robustness of a face recognition system based on the combination of two compensating classifiers. The face images are preprocessed by the appearance-based statistical approaches such as Principal Component Analysis (PCA) and Linear Discriminant Analysis (LDA). LDA features of the face image are taken as the input of the Radial Basis Function Network (RBFN). The proposed approach has been tested on the ORL database. The experimental results show that the LDA+RBFN algorithm has achieved a recognition rate of 93.5%
