1264 Coding Considerations for Standalone Molecular Dynamics Simulations of Atomistic Structures

Abstract:
The laws of Newtonian mechanics allow ab-initio molecular dynamics to model and simulate particle trajectories in material science by defining a differentiable potential function. This paper discusses some considerations for the coding of ab-initio programs for simulation on a standalone computer and illustrates the approach by C language codes in the context of embedded metallic atoms in the face-centred cubic structure. The algorithms use velocity-time integration to determine particle parameter evolution for up to several thousands of particles in a thermodynamical ensemble. Such functions are reusable and can be placed in a redistributable header library file. While there are both commercial and free packages available, their heuristic nature prevents dissection. In addition, developing own codes has the obvious advantage of teaching techniques applicable to new problems.Keywords: C-language, molecular dynamics, simulation, embedded atom method.

Abstract:
Artemisinin is a potential antimalarial drug effective against the multidrug resistant forms of Malarial Parasites. The current production of artemisinin is insufficient to meet the global demand. In the present study microbial biotransformation of arteannuin B, a biogenetic precursor of artemisinin to the later has been investigated. Screening studies carried out on several soil borne microorganisms have yielded one novel species with the bioconversion ability. Crude cell free extract of 72h old culture of the isolate had shown the bioconversion activity. On incubation with the substrate arteannuin B, crude cell free extract of the isolate had shown a bioconversion of 18.54% to artemisinin on molar basis with a specific activity of 0.18 units/mg.Keywords: Arteannuin-B, Artemisia annua, Artemisinin, Bioconversion

Abstract:
In this paper we illuminate a frequency domain based classification method for video scenes. Videos from certain topical areas often contain activities with repeating movements. Sports videos, home improvement videos, or videos showing mechanical motion are some example areas. Assessing main and side frequencies of each repeating movement gives rise to the motion type. We obtain the frequency domain by transforming spatio-temporal motion trajectories. Further on we explain how to compute frequency features for video clips and how to use them for classifying. The focus of the experimental phase is on transforms utilized for our system. Abstract:
This paper deals with under actuator dynamic systems such as spring-mass-damper system when the number of control variable is less than the number of state variable. In order to apply optimal control, the controllability must be checked. There are many objective functions to be selected as the goal of the optimal control such as minimum energy, maximum energy and minimum jerk. As the objective function is the first priority, if one like to have the second goal to be applied; however, it could not fit in the objective function format and also avoiding the vector cost for the objective, this paper will illustrate the problem of under actuator dynamic systems with the easiest to deal with comparing between minimum energy and minimum jerk.

Let M be an almost split quaternionic manifold on which its almost split quaternionic structure is defined by a three dimensional subbundle V of ( T M) T (M) * Ôèù and {F,G,H} be a local basis for V . Suppose that the (global) (1, 2) tensor field defined[V ,V ]is defined by [V,V ] = [F,F]+[G,G] + [H,H], where [,] denotes the Nijenhuis bracket. In ref. [7], for the almost split-hypercomplex structureH = J α,α =1,2,3, and the Obata connection ÔêçH vanishes if and only if H is split-hypercomplex. In this study, we give a prof, in particular, prove that if either M is a split quaternionic Kaehler manifold, or if M is a splitcomplex manifold with almost split-complex structure F , then the vanishing [V ,V ] is equivalent to that of all the Nijenhuis brackets of {F,G,H}. Abstract:
The present paper applies the optimal homotopy perturbation method (OHPM) and the optimal homotopy asymptotic method (OHAM) introduced recently to obtain analytic approximations of the non-linear equations modeling the flow of polymer in case of wire coating of a corotational Maxwell fluid. Expression for the velocity field is obtained in non-dimensional form. Comparison of the results obtained by the two methods at different values of non-dimensional parameter l10, reveal that the OHPM is more effective and easy to use. Design, as an area of knowledge, is subject to changes that affect it through different approaches, both theoretical and practical; its include matters related with responsibility, environment, social worries, and things alike. Commensurately, such contemporary aspects open room for social initiatives. This scenario begins to be looked at, especially in creative communities. Such proposal for a systemic approach of design is seen as a way to involve the stakeholders in the processes of investigation and of social innovation, which can decisively contribute for the development of traditional local communities. As a theoretical basis for the research, this paper outlines some especial features of design and social innovation, in their particular and in their complementary aspects, as well as in the way they relate with each other.

Abstract:
In this work, a new family of time marching procedures based on Green’s function matrices is presented. The formulation is based on the development of new recurrence relationships, which employ time integral terms to treat initial condition values. These integral terms are numerically evaluated taking into account Newton-Cotes formulas. The Green’s matrices of the model are also numerically computed, taking into account the generalized-α method and subcycling techniques. As it is discussed and illustrated along the text, the proposed procedure is efficient and accurate, providing a very attractive time marching technique.

An innovative approach utilizing highly alkaline oil shale waste ash and carbon dioxide gas (CO2), associated with power production, as a resource for production of precipitated calcium carbonate (PCC) is introduced in this paper. The specifics and feasibility of the integrated ash valorization and CO2 sequestration process by indirect aqueous carbonation of lime-consisting ash were elaborated and the main parameters established. Detailed description of the formed precipitates was included. Complimentary carbonation experiments with commercial CaO fine powder were conducted for comparative characterization of the final products obtained on the basis of two different raw materials. Since Network-on-Chip (NoC) uses network interfaces (NIs) to improve the design productivity, by now, there have been a few papers addressing the design and implementation of a NI module. However, none of them considered the difference of address encoding methods between NoC and the traditional bus-shared architecture. On the basis of this difference, in the paper, we introduce a transmit mechanism to solve such a problem for global asynchronous locally synchronous (GALS) NoC. Furthermore, we give the concrete implementation of the NI module in this transmit mechanism. This paper presents a longitudinal quasi-linear model for the ADMIRE model. The ADMIRE model is a nonlinear model of aircraft flying in the condition of high angle of attack. So it can-t be considered to be a linear system approximately. In this paper, for getting the longitudinal quasi-linear model of the ADMIRE, a state transformation based on differentiable functions of the nonscheduling states and control inputs is performed, with the goal of removing any nonlinear terms not dependent on the scheduling parameter. Since it needn-t linear approximation and can obtain the exact transformations of the nonlinear states, the above-mentioned approach is thought to be appropriate to establish the mathematical model of ADMIRE. To verify this conclusion, simulation experiments are done. And the result shows that this quasi-linear model is accurate enough.

In this paper DJess is presented, a novel distributed production system that provides an infrastructure for factual and procedural knowledge sharing. DJess is a Java package that provides programmers with a lightweight middleware by which inference systems implemented in Jess and running on different nodes of a network can communicate. Abstract:
In clinical practices, it is common that while facing the unknown progress of their disease, palliative care patients may easily feel anxious and depressed. These types of reactions are a cause of psychosomatic diseases and may also influence treatment results. However, the purpose of palliative care is to provide relief from all kinds of pains. Therefore, how to make patients more comfortable is an issue worth studying. This study adopted the “bio-psycho-social model” proposed by Engel and applied spontaneous breathing training, in the hope of seeing patients’ psychological state changes caused by their physiological state changes, improvements in their anxious conditions, corresponding adjustments of their cognitive functions, and further enhancement of their social functions and the social support system. This study will be a one-year study. Palliative care outpatients will be recruited and assigned to the experimental group or the control group for six outpatient visits (once a month), with 80 patients in each group. The patients of both groups agreed that this study can collect their physiological quantitative data using an HRV device before the first outpatient visit. They also agreed to answer the “Beck Anxiety Inventory (BAI)”, the “Taiwanese version of the WHOQOL-BREF questionnaire” before the first outpatient visit, to fill a self-report questionnaire after each outpatient visit, and to answer the “Beck Anxiety Inventory (BAI)”, the “Taiwanese version of the WHOQOL-BREF questionnaire” after the last outpatient visit. The patients of the experimental group agreed to receive the breathing training under HRV monitoring during the first outpatient visit of this study. Before each of the following three outpatient visits, they were required to fill a self-report questionnaire regarding their breathing practices after going home. After the outpatient visits, they were taught how to practice breathing through an HRV device and asked to practice it after going home. Later, based on the results from the HRV data analyses and the pre-tests and post-tests of the “Beck Anxiety Inventory (BAI)”, the “Taiwanese version of the WHOQOL-BREF questionnaire”, the influence of the breathing training in the bio, psycho, and social aspects were evaluated. The data collected through the self-report questionnaires of the patients of both groups were used to explore the possible interfering factors among the bio, psycho, and social changes. It is expected that this study will support the “bio-psycho-social model” proposed by Engel, meaning that bio, psycho, and social supports are closely related, and that breathing training helps to transform palliative care patients’ psychological feelings of anxiety and depression, to facilitate their positive interactions with others, and to improve the quality medical care for them.

The paper describes software for remote control and measuring with new Graphical User Interface for Rohde & Schwarz instruments. Software allows remote control through Ethernet and supports basic and advanced functions for control various type of instruments like network and spectrum analyzers, power meters, signal generators and oscilloscopes. Standard Commands for Programmable Instruments (SCPI) and Virtual Instrument Software Architecture (VISA) are used for remote control and setup of instruments. Developed software is modular with user friendly graphic user interface for each instrument with automatic identification of instruments.

Biomimicry has many potential benefits as many technologies found in nature are superior to their man-made counterparts. As technological device components approach the micro and nanoscale, surface properties such as surface adhesion and friction may need to be taken into account. Lowering surface adhesion by manipulating chemistry alone might no longer be sufficient for such components and thus physical manipulation may be required. Adhesion reduction is only one of the many surface functions displayed by micro/nano-structured cuticles of insects. Here, we present a mini review of our understanding of insect cuticle structures and the relationship between the structure dimensions and the corresponding functional mechanisms. Abstract:
We present a new method to reconstruct a temporally coherent 3D animation from single or multi-view RGB-D video data using unbiased feature point sampling. Given RGB-D video data, in form of a 3D point cloud sequence, our method first extracts feature points using both color and depth information. In the subsequent steps, these feature points are used to match two 3D point clouds in consecutive frames independent of their resolution. Our new motion vectors based dynamic alignement method then fully reconstruct a spatio-temporally coherent 3D animation. We perform extensive quantitative validation using novel error functions to analyze the results. We show that despite the limiting factors of temporal and spatial noise associated to RGB-D data, it is possible to extract temporal coherence to faithfully reconstruct a temporally coherent 3D animation from RGB-D video data.

Abstract:
Experiments were carried out to evaluate the influence of the addition of hydrogen to the inlet air on the performance of a single cylinder direct injection diesel engine. Hydrogen was injected in the inlet manifold. The addition of hydrogen was done on energy replacement basis. It was found that the addition of hydrogen improves the combustion process due to superior combustion characteristics of hydrogen in comparison to conventional diesel fuels. It was also found that 10% energy replacement improves the engine thermal efficiency by about 40% and reduces the sfc by about 35% however the volumetric efficiency was reduced by about 35%.Keywords: Hydrogen, Blended fuel, Manifold injection , Performance , Combustion

Abstract:
Mobile Ad hoc Network (MANET) is a wireless ad hoc self-configuring network of mobile routers (and associated hosts) connected by wireless links, the union of which forms an arbitrary topology, cause of the random mobility of the nodes. In this paper, an attempt has been made to compare these three protocols DSDV, AODV and DSR on the performance basis under different traffic protocols namely CBR and TCP in a large network. The simulation tool is NS2, the scenarios are made to see the effect of pause times. The results presented in this paper clearly indicate that the different protocols behave differently under different pause times. Also, the results show the main characteristics of different traffic protocols operating on MANETs and thus select the best protocol on each scenario.

Along with the progress of our information society, various risks are becoming increasingly common, causing multiple social problems. For this reason, risk communications for establishing consensus among stakeholders who have different priorities have become important. However, it is not always easy for the decision makers to agree on measures to reduce risks based on opposing concepts, such as security, privacy and cost. Therefore, we previously developed and proposed the “Multiple Risk Communicator" (MRC) with the following functions: (1) modeling the support role of the risk specialist, (2) an optimization engine, and (3) displaying the computed results. In this paper, MRC program version 1.0 is applied to the personal information leakage problem. Abstract:
The scalar wave equation for a potential in a curved space time, i.e., the Laplace-Beltrami equation has been studied in this work. An action principle is used to derive a finite element algorithm for determining the modes of propagation inside a waveguide of arbitrary shape. Generalizing this idea, the Maxwell theory in a curved space time determines a set of linear partial differential equations for the four electromagnetic potentials given by the metric of space-time. Similar to the Einstein-s formulation of the field equations of gravitation, these equations are also derived from an action principle. In this paper, the expressions for the action functional of the electromagnetic field have been derived in the presence of gravitational field.

Abstract:
A generalization of the concepts of Feistel Networks (FN), known as Extended Feistel Network (EFN) is examined. EFN splits the input blocks into n > 2 sub-blocks. Like conventional FN, EFN consists of a series of rounds whereby at least one sub-block is subjected to an F function. The function plays a key role in the diffusion process due to its completeness property. It is also important to note that in EFN the F-function is the most computationally expensive operation in a round. The aim of this paper is to determine a suitable type of EFN for a scalable cipher. This is done by analyzing the threshold number of rounds for different types of EFN to achieve the completeness property as well as the number of F-function required in the network. The work focuses on EFN-Type I, Type II and Type III only. In the analysis it is found that EFN-Type II and Type III diffuses at the same rate and both are faster than Type-I EFN. Since EFN-Type-II uses less F functions as compared to EFN-Type III, therefore Type II is the most suitable EFN for use in a scalable cipher.

Clustering is one of an interesting data mining topics that can be applied in many fields. Recently, the problem of cluster analysis is formulated as a problem of nonsmooth, nonconvex optimization, and an algorithm for solving the cluster analysis problem based on nonsmooth optimization techniques is developed. This optimization problem has a number of characteristics that make it challenging: it has many local minimum, the optimization variables can be either continuous or categorical, and there are no exact analytical derivatives. In this study we show how to apply a particular class of optimization methods known as pattern search methods to address these challenges. These methods do not explicitly use derivatives, an important feature that has not been addressed in previous studies. According to the interaction of inflation and unemployment, expectation of the rate of inflation in Croatia is estimated. The interaction between inflation and unemployment is shown by model based on three first-order differential i.e. difference equations: Phillips relation, adaptive expectations equation and monetary-policy equation. The resulting equation is second order differential i.e. difference equation which describes the time path of inflation. The data of the rate of inflation and the rate of unemployment are used for parameters estimation. On the basis of the estimated time paths, the stability and convergence analysis is done for the rate of inflation.Keywords: Differencing, inflation, time path, unemployment.

Abstract:
Autoregressive Moving average (ARMA) is a parametric based method of signal representation. It is suitable for problems in which the signal can be modeled by explicit known source functions with a few adjustable parameters. Various methods have been suggested for the coefficients determination among which are Prony, Pade, Autocorrelation, Covariance and most recently, the use of Artificial Neural Network technique. In this paper, the method of using Artificial Neural network (ANN) technique is compared with some known and widely acceptable techniques. The comparisons is entirely based on the value of the coefficients obtained. Result obtained shows that the use of ANN also gives accurate in computing the coefficients of an ARMA system.

Abstract:
Although it is known that interpersonal skills are essential for personal development, the debate however continues as to how to measure those skills, especially in youths. This study was conducted to develop a measurement model of interpersonal skills by suggesting three construct namely personal, skills and relationship; six function namely self, perception, listening, conversation, emotion and conflict management; and 30 behaviours as indicators. This cross-sectional survey by questionnaires was applied in east side of peninsula of Malaysia for 150 respondents, and analyzed by structural equation modelling (SEM) by AMOS. The suggested constructs, functions and indicators were consider accepted as measurement elements by observing on regression weight for standard loading, average variance extracted (AVE) for convergent validity, square root of AVE for discriminant validity, composite reliability (CR), and at least three fit indexes for model fitness. Finally, a measurement model of interpersonal skill for youth was successfully developed.

Abstract:
A novel design of two-wheeled robotic vehicle with moving payload is presented in this paper. A mathematical model describing the vehicle dynamics is derived and simulated in Matlab Simulink environment. Two control strategies were developed to stabilise the vehicle in the upright position. A robust Proportional- Integral-Derivative (PID) control strategy has been implemented and initially tested to measure the system performance, while the second control strategy is to use a hybrid fuzzy logic controller (FLC). The results are given on a comparative basis for the system performance in terms of disturbance rejection, control algorithms robustness as well as the control effort in terms of input torque.

Abstract:
One of the most basic functions of control engineers is tuning of controllers. There are always several process loops in the plant necessitate of tuning. The auto tuned Proportional Integral Derivative (PID) Controllers are designed for applications where large load changes are expected or the need for extreme accuracy and fast response time exists. The algorithm presented in this paper is used for the tuning PID controller to obtain its parameters with a minimum computing complexity. It requires continuous analysis of variation in few parameters, and let the program to do the plant test and calculate the controller parameters to adjust and optimize the variables for the best performance. The algorithm developed needs less time as compared to a normal step response test for continuous tuning of the PID through gain scheduling.Keywords: Auto tuning; gain scheduling; MIMO Processes; Optimization; PID controller; Process Control.

Abstract:
We present a refined multiscale Shannon entropy for analyzing electroencephalogram (EEG), which reflects the underlying dynamics of EEG over multiple scales. The rationale behind this method is that neurological signals such as EEG possess distinct dynamics over different spectral modes. To deal with the nonlinear and nonstationary nature of EEG, the recently developed empirical mode decomposition (EMD) is incorporated, allowing a decomposition of EEG into its inherent spectral components, referred to as intrinsic mode functions (IMFs). By calculating the Shannon entropy of IMFs in a time-dependent manner and summing them over adaptive multiple scales, it results in an adaptive subscale entropy measure of EEG. Simulation and experimental results show that the proposed entropy properly reveals the dynamical changes over multiple scales.Keywords: EEG, subscale entropy, Empirical mode decomposition, Intrinsic mode function.

Abstract:
Batch adsorption of recalcitrant melanoidin using the abundantly available coal fly ash was carried out. It had low specific surface area (SBET) of 1.7287 m2/g and pore volume of 0.002245 cm3/g while qualitative evaluation of the predominant phases in it was done by XRD analysis. Colour removal efficiency was found to be dependent on various factors studied. Maximum colour removal was achieved around pH 6, whereas increasing sorbent mass from 10g/L to 200 g/L enhanced colour reduction from 25% to 86% at 298 K. Spontaneity of the process was suggested by negative Gibbs free energy while positive values for enthalpy change showed endothermic nature of the process. Non-linear optimization of error functions resulted in Freundlich and Redlich-Peterson isotherms describing sorption equilibrium data best. The coal fly ash had maximum sorption capacity of 53 mg/g and could thus be used as a low cost adsorbent in melanoidin removal.
