2047 Analysis and Prototyping of Biological Systems: the Abstract Biological Process Model
Authors: Antonio Di Leva, Roberto Berchi, Gianpiero Pescarmona, Michele Sonnessa
Abstract:
The aim of a biological model is to understand the integrated structure and behavior of complex biological systems as a function of the underlying molecular networks to achieve simulation and forecast of their operation. Although several approaches have been introduced to take into account structural and environment related features, relatively little attention has been given to represent the behavior of biological systems. The Abstract Biological Process (ABP) model illustrated in this paper is an object-oriented model based on UML (the standard object-oriented language). Its main objective is to bring into focus the functional aspects of the biological system under analysis. Keywords: Biological processes, system dynamics, systemmodeling, UML.

Authors: Supriyo Goswami, Debabrata Mazumder
Abstract:
Chrome tannery wastewater causes serious environmental hazard due to its high pollution potential. As a result, rigorous treatment is necessary for abatement of pollution from this type of wastewater. There are many research studies on chrome tannery wastewater treatment in the field of physical, chemical, and biological methods. In general, biological treatment process is found ineffective for direct application because of adverse effects by toxic chromium, sulphide, chloride etc. However, biological methods were employed mainly for a few sub processes generating significant amount of organic matter and without chromium, chlorides etc. In this context the present paper reviews the characteristics feature and pollution potential of wastewater generated from chrome tannery units and treatment of the same. The different biological processes used earlier and their chronological development for treatment of the chrome tannery wastewater are thoroughly reviewed in this paper. In this regard, the scope of hybrid bioreactor - an advanced technology option has also been explored, as this kind of treatment is well suited for the wastewater having inhibitory substances.

Abstract:
Biological data has several characteristics that strongly differentiate it from typical business data. It is much more complex, usually large in size, and continuously changes. Until recently business data has been the main target for discovering trends, patterns or future expectations. However, with the recent rise in biotechnology, the powerful technology that was used for analyzing business data is now being applied to biological data. With the advanced technology at hand, the main trend in biological research is rapidly changing from structural DNA analysis to understanding cellular functions of the DNA sequences. DNA chips are now being used to perform experiments and DNA analysis processes are being used by researchers. Clustering is one of the important processes used for grouping together similar entities. There are many clustering algorithms such as hierarchical clustering, self-organizing maps, K-means clustering and so on. In this paper, we propose a clustering algorithm that imitates the ecosystem taking into account the features of biological data. We implemented the system using an Ant-Colony clustering algorithm. The system decides the number of clusters automatically. The system processes the input biological data, runs the Ant-Colony algorithm, draws the Topic Map, assigns clusters to the genes and displays the output. We tested the algorithm with a test data of 100 to1000 genes and 24 samples and show promising results for applying this algorithm to clustering DNA chip data.

Authors: J. Barilla, M. Lokajíček, H. Pisaková, P. Simr
Abstract:
The final biological effect of ionizing particles may be influenced strongly by some chemical substances present in cells mainly in the case of low-LET radiation. The influence of oxygen may by particularly important because oxygen is always present in living cells. The corresponding processes are then running mainly in the chemical stage of radiobiological mechanism.
The radical clusters formed by densely ionizing ends of primary or secondary charged particles are mainly responsible for final biological effect. The damage effect depends then on radical concentration at a time when the cluster meets a DNA molecule. It may be strongly influenced by oxygen present in a cell as oxygen may act in different directions: at small concentration of it the interaction with hydrogen radicals prevails while at higher concentrations additional efficient oxygen radicals may be formed.
The basic radical concentration in individual clusters diminishes, which is influenced by two parallel processes: chemical reactions and diffusion of corresponding clusters. The given simultaneous evolution may be modeled and analyzed well with the help of Continuous Petri nets. The influence of other substances present in cells during irradiation may be studied, too. Some results concerning the impact of oxygen content will be presented.

Abstract:
The rapid expansion of deserts in recent decades as a result of human actions combined with climatic changes has highlighted the necessity to understand biological processes in arid environments. Whereas physical processes and the biology of flora and fauna have been relatively well studied in marginally used arid areas, knowledge of desert soil micro-organisms remains fragmentary. The objective of this study is to conduct a diversity analysis of bacterial communities in unvegetated arid soils. Several biological phenomena in hot deserts related to microbial populations and the potential use of micro-organisms for restoring hot desert environments. Dry land ecosystems have a highly heterogeneous distribution of resources, with greater nutrient concentrations and microbial densities occurring in vegetated than in bare soils. In this work, we found it useful to use techniques of artificial intelligence in their treatment especially artificial neural networks (ANN). The use of the ANN model, demonstrate his capability for addressing the complex problems of uncertainty data.

Authors: Jorge Cardoso
Abstract:
Workflow Management Systems (WfMS) alloworganizations to streamline and automate business processes and reengineer their structure. One important requirement for this type of system is the management and computation of the Quality of Service(QoS) of processes and workflows. Currently, a range of Web processes and workflow languages exist. Each language can be characterized by the set of patterns they support. Developing andimplementing a suitable and generic algorithm to compute the QoSof processes that have been designed using different languages is a difficult task. This is because some patterns are specific to particular process languages and new patterns may be introduced in future versions of a language. In this paper, we describe an adaptive algorithm implemented to cope with these two problems. The algorithm is called adaptive since it can be dynamically changed as the patterns of a process language also change.

In this paper, a coincidental Gaussian density stationarity condition and autocorrelation function of the two driven processes were established. This led to the conflation of Wiener and Lévy processes so as to investigate the efficiency of estimates incorporated into the one-dimensional Vasciek model that was estimated via the Maximum Likelihood (ML) technique. The conditional laws of drift, diffusion and stationarity process was ascertained for the individual Wiener and Lévy processes as well as the commingle of the two processes for a fixed effect and Autoregressive like Vasciek model when subjected to financial series; exchange rate of Naira-CFA Franc. In addition, the model performance error of the sub-merged driven process was miniature compared to the self-standing driven process of Wiener and Lévy.Keywords: Wiener process, Lévy process, Vasciek model, drift, diffusion, Gaussian density stationary.

Authors: Vedansh Gupta, Allyson Lutz, Ameen Razavi, Fatemeh Shirazi
Abstract:
The agriculture industry is especially vulnerable to forecasted water shortages. In the fresh and fresh-cut produce sector, conventional flume-based washing with recirculation exhibits high water demand. This leads to a large water footprint and possible cross-contamination of pathogens. These can be alleviated through advanced water reuse processes, such as membrane technologies including reverse osmosis (RO). Water reuse technologies effectively remove dissolved constituents but can easily foul without pre-treatment. Biological treatment is effective for the removal of organic compounds responsible for fouling, but not at the low temperatures encountered at most produce processing facilities. This study showed that the Microvi MicroNiche Engineering (MNE) technology effectively removes organic compounds (> 80%) at low temperatures (6-8 °C) from wash water. The MNE technology uses synthetic microorganism-material composites with negligible solids production, making it advantageously situated as an effective bio-pretreatment for RO. A preliminary technoeconomic analysis showed 60-80% savings in operation and maintenance costs (OPEX) when using the Microvi MNE technology for organics removal. This study and the accompanying economic analysis indicated that the proposed technology process will substantially reduce the cost barrier for adopting water reuse practices, thereby contributing to increased food safety and furthering sustainable water reuse processes across the agricultural industry.

Our research aims at helping the tutor on line to evaluate the student-s cognitive processes. The student is a learner in French as a Second Language who studies an on-line socio-cognitive scenario in written communication. In our method, these cognitive processes are defined. For that, the language abilities and learning tasks are associated to cognitive operation. Moreover, the found cognitive processes are named with specific terms. The result was to create an instrumental pattern to question the learner about the cognitive processes used to build an item of written comprehension. Our research follows the principles of the third historical generation of studies on the cognitive activity of the text comprehension. The strength of our instrumental pattern stands in the precision and the logical articulation of the questions to the learner. However, the learner-s answers can still be subjective but the precision of the instrument restricts it.Keywords: Cognitive processes, Evaluation pattern, French as asecond language, Socio-cognitive scenario, Written comprehension.

Authors: Thorben Kuprat, Julian Becker, Jonas Mayer, Peter Nyhuis
Abstract:
For years now, it has been recognized that logistic performance capability contributes enormously to a production enterprise’s competitiveness and as such is a critical control lever. In doing so, the orientation on customer wishes (e.g. delivery dates) represents a key parameter not only in the value-adding production but also in product regeneration. Since production and regeneration processes have different characteristics, production planning and control measures cannot be directly transferred to regeneration processes. As part of a special research project, the Institute of Production Systems and Logistics Hannover is focused on increasing the logistic performance capability of regeneration processes for complex capital goods. The aim is to ensure logistic targets are met by implementing a model specifically designed to align the capacities and load in regeneration processes.

Abstract:
Biological Ammonia removal (nitrification), the oxidation of ammonia to nitrate catalyzed by bacteria, is a key part of global nitrogen cycling. In the first step of nitrification, chemolithoautotrophic ammonia oxidizer transform ammonia to nitrite, this subsequently oxidized to nitrate by nitrite oxidizing bacteria. This process can be affected by several factors. In this study the effect of influent COD on biological ammonia removal in a bench-scale biological reactor was investigated. Experiments were carried out using synthetic wastewater. The initial ammonium concentration was 25mgNH4 +-N L-1. The effect of COD between 247.55±1.8 and 601.08±3.24mgL-1 on biological ammonia removal was investigated by varying the COD loading supplied to reactor. From the results obtained in this study it could be concluded in the range of 247.55±1.8 to 351.35±2.05mgL-1, there is a direct relationship between amount of COD and ammonia removal. However more than 351.35±2.05 up to 601.08±3.24mgL-1 were found an indirect relationship between them. Keywords: Ammonia biological removal, Nitrification, InfluentCOD.

Authors: R. Hanuma Naik, D. V. Ashok Kumar, K. S. R. Anjaneyulu
Abstract:
Several of the practical industrial control processes are multivariable processes. Due to the relation amid the variables (interaction), delay in the loops, it is very intricate to design a controller directly for these processes. So first, the interaction of the variables is analyzed using Relative Normalized Gain Array (RNGA), which considers the time constant, static gain and delay time of the processes. Based on the effect of RNGA, relative gain array (RGA) and NI, the pair (control configuration) of variables to be controlled by decentralized control is selected. The equivalent transfer function (ETF) of the process model is estimated as first order process with delay using the corresponding elements in the Relative gain array and Relative average residence time array (RARTA) of the processes. Secondly, a decentralized Proportional- Integral (PI) controller is designed for each ETF simply using frequency response specifications. Finally, the performance and robustness of the algorithm is comparing with existing related approaches to validate the effectiveness of the projected algorithm.

Abstract:
In this research, a mathematical model for integrated evaluation of green design and green manufacturing processes is presented. To design a product, there can be alternative options to design the detailed components to fulfill the same product requirement. In the design alternative cases, the components of the product can be designed with different materials and detailed specifications. If several design alternative cases are proposed, the different materials and specifications can affect the manufacturing processes. In this paper, a new concept for integrating green design and green manufacturing processes is presented. A green design can be determined based the manufacturing processes of the designed product by evaluating the green criteria including energy usage and environmental impact, in addition to the traditional criteria of manufacturing cost. With this concept, a mathematical model is developed to find the green design and the associated green manufacturing processes. In the mathematical model, the cost items include material cost, manufacturing cost, and green related cost. The green related cost items include energy cost and environmental cost. The objective is to find the decisions of green design and green manufacturing processes to achieve the minimized total cost. In practical applications, the decision-making can be made to select a good green design case and its green manufacturing processes. In this presentation, an example product is illustrated. It shows that the model is practical and useful for integrated evaluation of green design and green manufacturing processes.

Authors: Werner Sandmann, Verena Wolf
Abstract:
Stochastic models of biological networks are well established in systems biology, where the computational treatment of such models is often focused on the solution of the so-called chemical master equation via stochastic simulation algorithms. In contrast to this, the development of storage-efficient model representations that are directly suitable for computer implementation has received significantly less attention. Instead, a model is usually described in terms of a stochastic process or a "higher-level paradigm" with graphical representation such as e.g. a stochastic Petri net. A serious problem then arises due to the exponential growth of the model-s state space which is in fact a main reason for the popularity of stochastic simulation since simulation suffers less from the state space explosion than non-simulative numerical solution techniques. In this paper we present transition class models for the representation of biological network models, a compact mathematical formalism that circumvents state space explosion. Transition class models can also serve as an interface between different higher level modeling paradigms, stochastic processes and the implementation coded in a programming language. Besides, the compact model representation provides the opportunity to apply non-simulative solution techniques thereby preserving the possible use of stochastic simulation. Illustrative examples of transition class representations are given for an enzyme-catalyzed substrate conversion and a part of the bacteriophage λ lysis/lysogeny pathway.

Abstract:
The most common type of controller being used in the industry is PI(D) controller which has been used since 1945 and is still being widely used due to its efficiency and simplicity. In most cases, the PI(D) controller was tuned without taking into consideration of the effect of actuator saturation. In real processes, the most common actuator which is valve will act as constraint and restrict the controller output. Since the controller is not designed to encounter saturation, the process may windup and consequently resulted in large oscillation or may become unstable. Usually, an antiwindup compensator is added to the feedback control loop to reduce the deterioration effect of integral windup. This research aims to specifically control processes with constraints. The proposed method was applied to two different types of food processes, which are blending and spray drying. Simulations were done using MATLAB and the performances of the proposed method were compared with other conventional methods. The proposed technique was able to control the processes and avoid saturation such that no anti windup compensator is needed. Keywords: constraints, food process control, first order plusdead time process, PI

Outdoor experiments/designs were conducted from May 03, 2007 till October 15, 2008, close to one of the main sewage channels of Sulaimani City/Iraq*. All processes were mainly based on conventional wastewater treatment processes, besides two further modifications were tested, the first was sand filtration pots, implanted by individual species of experimental macrophytes and the second was constructed wetlands implanted by experimental macrophytes all together. Untreated and treated wastewater samples were analyzed for their key physico-chemical properties (only heavy metals Fe, Mn, Zn and Cu with particular reference to removal efficiency by experimental macrophytes are highlighted in this paper). On the other hand, vertical contents of heavy metals were also evaluated from both pots and the cells of constructed wetland. After 135 days, macrophytes were harvested and heavy metals were analyzed in their biomass (roots/shoots) for removal efficiency assessment (i.e. uptake/ bioaccumulation rate). Results showed that; removal efficiency of all studied heavy metals was much higher in T. angustifolia followed by Ph. Australis, B. maritimus and A. donax in triple experiment sand pots. Constructed wetland experiments have revealed that; the more replicated constructed wetland cells the highest heavy metal removal efficiency was indicated.

Rather than directly mining similar processes using a single comparing coefficient or a complicate fitness function, this paper presents a simplified heuristic process mining algorithm with two similarity comparisons that are able to relatively conform the activity logic sequences (traces) of mining processes with those of a normalized (regularized) one. The relative process conformance is to find which of the mining processes match the required activity sequences and relationships, further for necessary and sufficient applications of the mined processes to process improvements. One similarity presented is defined by the relationships in terms of the number of similar activity sequences existing in different processes; another similarity expresses the degree of the similar (identical) activity sequences among the conforming processes. Since these two similarities are with respect to certain typical behavior (activity sequences) occurred in an entire process, the common problems, such as the inappropriateness of an absolute comparison and the incapability of an intrinsic information elicitation, which are often appeared in other process conforming techniques, can be solved by the relative process comparison presented in this paper. To demonstrate the potentiality of the proposed algorithm, a numerical example is illustrated. Keywords: process mining, process similarity, artificial intelligence, process conformance.
