Authors: Mohammad Shoyaib, M. Abdullah-Al-Wadud, Oksam Chae
Abstract:
Proteomics is one of the largest areas of research for bioinformatics and medical science. An ambitious goal of proteomics is to elucidate the structure, interactions and functions of all proteins within cells and organisms. Predicting Protein-Protein Interaction (PPI) is one of the crucial and decisive problems in current research. Genomic data offer a great opportunity and at the same time a lot of challenges for the identification of these interactions. Many methods have already been proposed in this regard. In case of in-silico identification, most of the methods require both positive and negative examples of protein interaction and the perfection of these examples are very much crucial for the final prediction accuracy. Positive examples are relatively easy to obtain from well known databases. But the generation of negative examples is not a trivial task. Current PPI identification methods generate negative examples based on some assumptions, which are likely to affect their prediction accuracy. Hence, if more reliable negative examples are used, the PPI prediction methods may achieve even more accuracy. Focusing on this issue, a graph based negative example generation method is proposed, which is simple and more accurate than the existing approaches. An interaction graph of the protein sequences is created. The basic assumption is that the longer the shortest path between two protein-sequences in the interaction graph, the less is the possibility of their interaction. A well established PPI detection algorithm is employed with our negative examples and in most cases it increases the accuracy more than 10% in comparison with the negative pair selection method in that paper. Keywords: Interaction graph, Negative training data, Protein-Protein interaction, Support vector machine.

Abstract:
The ever-growing usage of aspect-oriented development methodology in the field of software engineering requires tool support for both research environments and industry. So far, tool support for many activities in aspect-oriented software development has been proposed, to automate and facilitate their development. For instance, the AJaTS provides a transformation system to support aspect-oriented development and refactoring. In particular, it is well established that the abstract interpretation of programs, in any paradigm, pursued in static analysis is best served by a high-level programs representation, such as Control Flow Graph (CFG). This is why such analysis can more easily locate common programmatic idioms for which helpful transformation are already known as well as, association between the input program and intermediate representation can be more closely maintained. However, although the current researches define the good concepts and foundations, to some extent, for control flow analysis of aspectoriented programs but they do not provide a concrete tool that can solely construct the CFG of these programs. Furthermore, most of these works focus on addressing the other issues regarding Aspect- Oriented Software Development (AOSD) such as testing or data flow analysis rather than CFG itself. Therefore, this study is dedicated to build an aspect-oriented control flow graph construction tool called AJcFgraph Builder. The given tool can be applied in many software engineering tasks in the context of AOSD such as, software testing, software metrics, and so forth. Keywords: Aspect-Oriented Software Development, AspectJ, Control Flow Graph, Data Flow Analysis

Authors: Anam Rafique, Syed Sohail Ahmed
Abstract:
One of the essential components of much of DSP application is noise cancellation. Changes in real time signals are quite rapid and swift. In noise cancellation, a reference signal which is an approximation of noise signal (that corrupts the original information signal) is obtained and then subtracted from the noise bearing signal to obtain a noise free signal. This approximation of noise signal is obtained through adaptive filters which are self adjusting. As the changes in real time signals are abrupt, this needs adaptive algorithm that converges fast and is stable. Least mean square (LMS) and normalized LMS (NLMS) are two widely used algorithms because of their plainness in calculations and implementation. But their convergence rates are small. Adaptive averaging filters (AFA) are also used because they have high convergence, but they are less stable. This paper provides the comparative study of LMS and Normalized NLMS, AFA and new enhanced average adaptive (Average NLMS-ANLMS) filters for noise cancelling application using speech signals. Keywords: AFA, ANLMS, LMS, NLMS.

Authors: Matthias Dehmer, Frank Emmert Streib, Alexander Mehler, Jürgen Kilian
Abstract:
Most known methods for measuring the structural similarity of document structures are based on, e.g., tag measures, path metrics and tree measures in terms of their DOM-Trees. Other methods measures the similarity in the framework of the well known vector space model. In contrast to these we present a new approach to measuring the structural similarity of web-based documents represented by so called generalized trees which are more general than DOM-Trees which represent only directed rooted trees. We will design a new similarity measure for graphs representing web-based hypertext structures. Our similarity measure is mainly based on a novel representation of a graph as strings of linear integers, whose components represent structural properties of the graph. The similarity of two graphs is then defined as the optimal alignment of the underlying property strings. In this paper we apply the well known technique of sequence alignments to solve a novel and challenging problem: Measuring the structural similarity of generalized trees. More precisely, we first transform our graphs considered as high dimensional objects in linear structures. Then we derive similarity values from the alignments of the property strings in order to measure the structural similarity of generalized trees. Hence, we transform a graph similarity problem to a string similarity problem. We demonstrate that our similarity measure captures important structural information by applying it to two different test sets consisting of graphs representing web-based documents.

Abstract:
One of the primary uses of higher order statistics in signal processing has been for detecting and estimation of non- Gaussian signals in Gaussian noise of unknown covariance. This is motivated by the ability of higher order statistics to suppress additive Gaussian noise. In this paper, several methods to test for non- Gaussianity of a given process are presented. These methods include histogram plot, kurtosis test, and hypothesis testing using cumulants and bispectrum of the available sequence. The hypothesis testing is performed by constructing a statistic to test whether the bispectrum of the given signal is non-zero. A zero bispectrum is not a proof of Gaussianity. Hence, other tests such as the kurtosis test should be employed. Examples are given to demonstrate the performance of the presented methods. Keywords: Non-Gaussian, bispectrum, kurtosis, hypothesistesting, histogram.

Abstract:
This document presents the approach of using compressed sensing in signal encoding and information transferring within a guided wave sensor network, comprised of specially designed frequency steerable acoustic transducers (FSATs). Wave propagation in a damaged plate was simulated using commercial FEM-based software COMSOL. Guided waves were excited by means of FSATs, characterized by the special shape of its electrodes, and modeled using PIC255 piezoelectric material. The special shape of the FSAT, allows for focusing wave energy in a certain direction, accordingly to the frequency components of its actuation signal, which makes a larger monitored area available. The process begins when a FSAT detects and records reflection from damage in the structure, this signal is then encoded and prepared for transmission, using a combined approach, based on Compressed Sensing Matching Pursuit and Quadrature Amplitude Modulation (QAM). After codification of the signal is in binary, the information is transmitted between the nodes in the network. The message reaches the last node, where it is finally decoded and processed, to be used for damage detection and localization purposes. The main aim of the investigation is to determine the location of detected damage using reconstructed signals. The study demonstrates that the special steerable capabilities of FSATs, not only facilitate the detection of damage but also permit transmitting the damage information to a chosen area in a specific direction of the investigated structure.

Abstract:
Recent research result has shown that two multidelay feedback systems can synchronize each other under different schemes, i.e. lag, projective-lag, anticipating, or projectiveanticipating synchronization. There, the driving signal is significantly complex due that it is constituted by multiple nonlinear transformations of delayed state variable. In this paper, a secure communication model is proposed based on synchronization of coupled multidelay feedback systems, in which the plain signal is mixed with a complex signal at the transmitter side and it is precisely retrieved at the receiver side. The effectiveness of the proposed model is demonstrated and verified in the specific example, where the message signal is masked directly by the complex signal and security is examined under the breaking method of power spectrum analysis. Keywords: chaos synchronization, time-delayed system, chaosbasedsecure communications

Graph based formalism and rule based formalism are the two most predominant formalisms on which process modeling languages are developed. BPM technology continues to face challenges in coping with dynamic business environments where requirements and goals are constantly changing at the execution time. Graph based formalisms incur problems to react to dynamic changes in Business Process (BP) at the runtime instances. In this research, an adaptive and flexible framework based on the integration between Object Oriented diagramming technique and Petri Net modeling language is proposed in order to support change management techniques for BPM and increase the representation capability for Object Oriented modeling for the dynamic changes in the runtime instances. Abstract:
In Orthogonal Frequency Division Multiplexing (OFDM) systems, the peak to average power ratio (PAR) is much high. The clipping signal scheme is a useful method to reduce PAR. Clipping the OFDM signal, however, increases the overall noise level by introducing clipping noise. It is necessary to recover the figure of the original signal at receiver in order to reduce the clipping noise. Considering the continuity of the signal and the figure of the peak, we obtain a certain conic function curve to replace the clipped signal module within the clipping time. The results of simulation show that the proposed scheme can reduce the systems? BER (bit-error rate) 10 times when signal-to-interference-and noise-ratio (SINR) equals to 12dB. And the BER performance of the proposed scheme is superior to that of kim's scheme, too.

Echocardiography imaging is one of the most common diagnostic tests that are widely used for assessing the abnormalities of the regional heart ventricle function. The main goal of the image enhancement task in 2D-echocardiography (2DE) is to solve two major anatomical structure problems; speckle noise and low quality. Therefore, speckle noise reduction is one of the important steps that used as a pre-processing to reduce the distortion effects in 2DE image segmentation. In this paper, we present the common filters that based on some form of low-pass spatial smoothing filters such as Mean, Gaussian, and Median. The Laplacian filter was used as a high-pass sharpening filter. A comparative analysis was presented to test the effectiveness of these filters after being applied to original 2DE images of 4-chamber and 2-chamber views. Abstract:
One of the disadvantages of using OFDM is the larger peak to averaged power ratio (PAPR) in its time domain signal. The larger PAPR signal would course the fatal degradation of bit error rate performance (BER) due to the inter-modulation noise in the nonlinear channel. This paper proposes an improved DSI (Dummy Sequence Insertion) method, which can achieve the better PAPR and BER performances. The feature of proposed method is to optimize the phase of each dummy sub-carrier so as to reduce the PAPR performance by changing all predetermined phase coefficients in the time domain signal, which is calculated for data sub-carriers and dummy sub-carriers separately. To achieve the better PAPR performance, this paper also proposes to employ the time-frequency domain swapping algorithm for fine adjustment of phase coefficient of the dummy subcarriers, which can achieve the less complexity of processing and achieves the better PAPR and BER performances than those for the conventional DSI method. Abstract:
Despite the fact that Arabic language is currently one of the most common languages worldwide, there has been only a little research on Arabic speech recognition relative to other languages such as English and Japanese. Generally, digital speech processing and voice recognition algorithms are of special importance for designing efficient, accurate, as well as fast automatic speech recognition systems. However, the speech recognition process carried out in this paper is divided into three stages as follows: firstly, the signal is preprocessed to reduce noise effects. After that, the signal is digitized and hearingized. Consequently, the voice activity regions are segmented using voice activity detection (VAD) algorithm. Secondly, features are extracted from the speech signal using Mel-frequency cepstral coefficients (MFCC) algorithm. Moreover, delta and acceleration (delta-delta) coefficients have been added for the reason of improving the recognition accuracy. Finally, each test word-s features are compared to the training database using dynamic time warping (DTW) algorithm. Abstract:
In seismic data processing, attenuation of random noise is the basic step to improve quality of data for further application of seismic data in exploration and development in different gas and oil industries. The signal-to-noise ratio of the data also highly determines quality of seismic data. This factor affects the reliability as well as the accuracy of seismic signal during interpretation for different purposes in different companies. To use seismic data for further application and interpretation, we need to improve the signal-to-noise ration while attenuating random noise effectively. To improve the signal-to-noise ration and attenuating seismic random noise by preserving important features and information about seismic signals, we introduce the concept of anisotropic total fractional order denoising algorithm. The anisotropic total fractional order variation model defined in fractional order bounded variation is proposed as a regularization in seismic denoising. The split Bregman algorithm is employed to solve the minimization problem of the anisotropic total fractional order variation model and the corresponding denoising algorithm for the proposed method is derived. A binary Fault Signature Matrix is systematically generated but to make the final binary decision is not always feasible because of the problems revealed by such method. The purpose of this paper is introducing a methodology for the improvement of the classical binary method of decision-making, so that the unknown and identical failure signatures can be treated to improve the robustness. This approach consists of associating the evaluated residuals and the components reliability data to build a Hybrid Bayesian Network. This network is used in two distinct inference procedures: one for the continuous part and the other for the discrete part. The continuous nodes of the network are the prior probabilities of the components failures, which are used by the inference procedure on the discrete part to compute the posterior probabilities of the failures. Abstract:
This paper introduces a new signal denoising based on the Empirical mode decomposition (EMD) framework. The method is a fully data driven approach. Noisy signal is decomposed adaptively into oscillatory components called Intrinsic mode functions (IMFs) by means of a process called sifting. The EMD denoising involves filtering or thresholding each IMF and reconstructs the estimated signal using the processed IMFs. The EMD can be combined with a filtering approach or with nonlinear transformation. In this work the Savitzky-Golay filter and shoftthresholding are investigated. For thresholding, IMF samples are shrinked or scaled below a threshold value. The standard deviation of the noise is estimated for every IMF. The threshold is derived for the Gaussian white noise. The method is tested on simulated and real data and compared with averaging, median and wavelet approaches.

An optimal layout is obtained by iteratively updating node positions to minimize the potential energy. Here, the positions of the nodes are updated every global timestep at the same time. In the proposed method, each node has its own individual time and time step, and nodes are updated at different frequencies depending on the local situation. The proposed method is inspired by the hierarchical individual time step method used for the high accuracy calculations for dense particle fields such as star clusters in astrophysical dynamics. Experiments show that the proposed method outperforms the original FR method in both speed and accuracy. We implement the proposed method on the MDGRAPE-3 PCI-X special purpose parallel computer and realize a speed enhancement of several hundred times. Keywords: visualization, graph drawing, Internet Map
