2085 An Algebra for Protein Structure Data
Authors: Yanchao Wang, Rajshekhar Sunderraman
Abstract:
This paper presents an algebraic approach to optimize queries in domain-specific database management system for protein structure data. The approach involves the introduction of several protein structure specific algebraic operators to query the complex data stored in an object-oriented database system. The Protein Algebra provides an extensible set of high-level Genomic Data Types and Protein Data Types along with a comprehensive collection of appropriate genomic and protein functions. The paper also presents a query translator that converts high-level query specifications in algebra into low-level query specifications in Protein-QL, a query language designed to query protein structure data. The query transformation process uses a Protein Ontology that serves the purpose of a dictionary. Keywords: Domain-Specific Data Management, Protein Algebra, Protein Ontology, Protein Structure Data.

Abstract:
In this paper we focus on event extraction from Tamil news article. This system utilizes a scoring scheme for extracting and grouping event-specific sentences. Using this scoring scheme eventspecific clustering is performed for multiple documents. Events are extracted from each document using a scoring scheme based on feature score and condition score. Similarly event specific sentences are clustered from multiple documents using this scoring scheme. The proposed system builds the Event Template based on user specified query. The templates are filled with event specific details like person, location and timeline extracted from the formed clusters. The proposed system applies these methodologies for Tamil news articles that have been enconverted into UNL graphs using a Tamil to UNL-enconverter. The main intention of this work is to generate an event based template. Keywords: Event Extraction, Score based Clustering, Segmentation, Template Generation.

Authors: Shilpy Sharma
Abstract:
As the web continues to grow exponentially, the idea of crawling the entire web on a regular basis becomes less and less feasible, so the need to include information on specific domain, domain-specific search engines was proposed. As more information becomes available on the World Wide Web, it becomes more difficult to provide effective search tools for information access. Today, people access web information through two main kinds of search interfaces: Browsers (clicking and following hyperlinks) and Query Engines (queries in the form of a set of keywords showing the topic of interest) [2]. Better support is needed for expressing one's information need and returning high quality search results by web search tools. There appears to be a need for systems that do reasoning under uncertainty and are flexible enough to recover from the contradictions, inconsistencies, and irregularities that such reasoning involves. In a multi-view problem, the features of the domain can be partitioned into disjoint subsets (views) that are sufficient to learn the target concept. Semi-supervised, multi-view algorithms, which reduce the amount of labeled data required for learning, rely on the assumptions that the views are compatible and uncorrelated. This paper describes the use of semi-structured machine learning approach with Active learning for the “Domain Specific Search Engines". A domain-specific search engine is “An information access system that allows access to all the information on the web that is relevant to a particular domain. The proposed work shows that with the help of this approach relevant data can be extracted with the minimum queries fired by the user. It requires small number of labeled data and pool of unlabelled data on which the learning algorithm is applied to extract the required data. Keywords: Search engines; machine learning, Informationretrieval, Active logic.

Abstract:
Microbial oil was produced by soil isolated oleaginous yeast YU5/2 in flask-batch fermentation. The yeast was identified by molecular genetics technique based on sequence analysis of the variable D1/D2 domain of the large subunit (26S) ribosomal DNA and it was identified as Torulaspora globosa. T. globosa YU5/2 supported maximum values of 0.520 g/L/d, 0.472 g lipid/g cells, 4.16 g/L, and 0.156 g/L/d for volumetric lipid production rate, and specific yield of lipid, lipid concentration, and specific rate of lipid production respectively, when culture was performed in nitrogen-limiting medium supplemented with 80g/L glucose. Among the carbon sources tested, maximum cell yield coefficient (YX/S, g/L), maximum specific yield of lipid (YP/X, g lipid/g cells) and volumetric lipid production rate (QP, g/L/d) were found of 0.728, 0.237, and 0.619, respectively, using sweet potato tubers hydrolysates as carbon source. Keywords: Microbial oil, oleaginous yeast, Torulasporaglobosa YU5/2, sweet potato tubers, kinetic parameters.

Authors: Bruno Škrinjarić
Abstract:
Rapid technological developments and increase in organizations’ interdependence on international scale are changing the traditional workplace paradigm. A key feature of knowledge based economy is that employers are looking for individuals that possess both specific academic skills and knowledge, and also capability to be proactive and respond to problems creatively and autonomously. The focus of this paper is workers with Economics and Business background and its goals are threefold: (1) to explore wide range of competences and identify which are the most important to employers; (2) to investigate the existence and magnitude of gap between required and possessed level of a certain competency; and (3) to inquire how this gap is connected with performance of a company. A study was conducted on a representative sample of Croatian enterprises during the spring of 2016. Results show that generic, rather than specific, competences are more important to employers and the gap between the relative importance of certain competence and its current representation in existing workforce is greater for generic competences than for specific. Finally, results do not support the hypothesis that this gap is correlated with firms’ performance.

Authors: O. Hassanein, Sreenatha G. Anavatti, Tapabrata Ray
Abstract:
The dynamics of the Autonomous Underwater Vehicles (AUVs) are highly nonlinear and time varying and the hydrodynamic coefficients of vehicles are difficult to estimate accurately because of the variations of these coefficients with different navigation conditions and external disturbances. This study presents the on-line system identification of AUV dynamics to obtain the coupled nonlinear dynamic model of AUV as a black box. This black box has an input-output relationship based upon on-line adaptive fuzzy model and adaptive neural fuzzy network (ANFN) model techniques to overcome the uncertain external disturbance and the difficulties of modelling the hydrodynamic forces of the AUVs instead of using the mathematical model with hydrodynamic parameters estimation. The models- parameters are adapted according to the back propagation algorithm based upon the error between the identified model and the actual output of the plant. The proposed ANFN model adopts a functional link neural network (FLNN) as the consequent part of the fuzzy rules. Thus, the consequent part of the ANFN model is a nonlinear combination of input variables. Fuzzy control system is applied to guide and control the AUV using both adaptive models and mathematical model. Simulation results show the superiority of the proposed adaptive neural fuzzy network (ANFN) model in tracking of the behavior of the AUV accurately even in the presence of noise and disturbance. Keywords: AUV, AUV dynamic model, fuzzy control, fuzzy modelling, adaptive fuzzy control, back propagation, system identification, neural fuzzy model, FLNN.

Abstract:
Recently, the improvements in processing performance of a computer and in high speed communication of an optical fiber have been achieved, so that the amount of data which are processed by a computer and flowed on a network has been increasing greatly. However, in a client-server system, since the server receives and processes the amount of data from the clients through the network, a load on the server is increasing. Thus, there are needed to introduce a server with high processing ability and to have a line with high bandwidth. In this paper, concerning to P2P networks to resolve the load on a specific server, a criterion called an Indexed-Priority Metric is proposed and its performance is evaluated. The proposed metric is to allocate some files to each node. As a result, the load on a specific server can distribute them to each node equally well. Abstract:
This paper investigates the impact of the hand-hold positions on both antenna performance and the specific absorption rate (SAR) induced in the user-s head. A cellular handset with external antenna operating at GSM-900 frequency is modeled and simulated using a finite difference time-domain (FDTD)-based platform SEMCAD-X. A specific anthropomorphic mannequin (SAM) is adopted to simulate the user-s head, whereas a semirealistic CAD-model of three-tissues is designed to simulate the user-s hand. The results show that in case of the handset in hand close to head at different positions; the antenna total efficiency gets reduced to (14.5% - 5.9%) at cheek-position and to (27.5% to 11.8%) at tilt-position. The peak averaged SAR1g values in head close to handset without hand, are 4.67 W/Kg and 2.66 W/Kg at cheek and tilt-position, respectively. Due to the presence of hand, the SAR1g in head gets reduced to (3.67-3.31 W/Kg) at cheek-position and to (1.84-1.64 W/Kg) at tilt-position, depending on the hand-hold position. Keywords: FDTD, phantom, specific absorption rate (SAR), cellular handset exposure.

Authors: Abu Salim Mustafa
Abstract:
The comparisons of mycobacterial genomes have identified several Mycobacterium tuberculosis-specific genomic regions that are absent in other mycobacteria and are known as regions of differences. Due to M. tuberculosis-specificity, the peptides encoded by these regions could be useful in the specific diagnosis of tuberculosis. To explore this possibility, overlapping synthetic peptides corresponding to 39 proteins predicted to be encoded by genes present in regions of differences were tested for antibody-reactivity with sera from tuberculosis patients and healthy subjects. The results identified four immunodominant peptides corresponding to four different proteins, with three of the peptides showing significantly stronger antibody reactivity and rate of positivity with sera from tuberculosis patients than healthy subjects. The fourth peptide was recognized equally well by the sera of tuberculosis patients as well as healthy subjects. Predication of antibody epitopes by bioinformatics analyses using ABCpred server predicted multiple linear epitopes in each peptide. Furthermore, peptide sequence analysis for sequence identity using BLAST suggested M. tuberculosis-specificity for the three peptides that had preferential reactivity with sera from tuberculosis patients, but the peptide with equal reactivity with sera of TB patients and healthy subjects showed significant identity with sequences present in nob-tuberculous mycobacteria. The three identified M. tuberculosis-specific immunodominant peptides may be useful in the serological diagnosis of tuberculosis.

Abstract:
This article discusses event monitoring options for heterogeneous event sources as they are given in nowadays heterogeneous distributed information systems. It follows the central assumption, that a fully generic event monitoring solution cannot provide complete support for event monitoring; instead, event source specific semantics such as certain event types or support for certain event monitoring techniques have to be taken into account. Following from this, the core result of the work presented here is the extension of a configurable event monitoring (Web) service for a variety of event sources. A service approach allows us to trade genericity for the exploitation of source specific characteristics. It thus delivers results for the areas of SOA, Web services, CEP and EDA.

Materials and Methods: A literature review technique was conducted by searching PubMed and MEDLINE, then compiled and summarized. Result: We have divided our protocols into two sections: Protocols for short suture, and protocols for long suture techniques. We also created 3D pictures for each technique to enhance understanding and application in a clinical setting. Conclusion: There are advantages and disadvantages to short suture and long suture techniques. Authors: Walenty Oniszczuk
Abstract:
The use of buffer thresholds, blocking and adequate service strategies are well-known techniques for computer networks traffic congestion control. This motivates the study of series queues with blocking, feedback (service under Head of Line (HoL) priority discipline) and finite capacity buffers with thresholds. In this paper, the external traffic is modelled using the Poisson process and the service times have been modelled using the exponential distribution. We consider a three-station network with two finite buffers, for which a set of thresholds (tm1 and tm2) is defined. This computer network behaves as follows. A task, which finishes its service at station B, gets sent back to station A for re-processing with probability o. When the number of tasks in the second buffer exceeds a threshold tm2 and the number of task in the first buffer is less than tm1, the fed back task is served under HoL priority discipline. In opposite case, for fed backed tasks, “no two priority services in succession" procedure (preventing a possible overflow in the first buffer) is applied. Using an open Markovian queuing schema with blocking, priority feedback service and thresholds, a closed form cost-effective analytical solution is obtained. The model of servers linked in series is very accurate. It is derived directly from a twodimensional state graph and a set of steady-state equations, followed by calculations of main measures of effectiveness. Consequently, efficient expressions of the low computational cost are determined. Based on numerical experiments and collected results we conclude that the proposed model with blocking, feedback and thresholds can provide accurate performance estimates of linked in series networks. Keywords: Blocking, Congestion control, Feedback, Markov chains, Performance evaluation, Threshold-base networks.

Abstract:
Sustaining a desired rate of oxygen transfer for microbial activity is a matter of major concern for biological wastewater treatment (MBR). The study reported in the paper was aimed at assessing the effects of microbial products on the specific oxygen uptake rate (SOUR) in a conventional membrane bioreactor (CMBR) and that in a sponge submerged MBR (SSMBR). The production and progressive accumulation of soluble microbial products (SMP) and bound-extracellular polymeric substances (bEPS) were affecting the SOUR of the microorganisms which varied at different stages of operation of the MBR systems depending on the variable concentrations of the SMP/bEPS. The effect of bEPS on the SOUR was stronger in the SSMBR compared to that of the SMP, while relative high concentrations of SMP had adverse effects on the SOUR of the CMBR system. Of the different mathematical correlations analyzed in the study, logarithmic mathematical correlations could be established between SOUR and bEPS in SSMBR, and similar correlations could also be found between SOUR and SMP concentrations in the CMBR.

Microstructure analysis of additively manufactured (AM) materials is an important step in understanding the interrelationship between mechanical properties and materials performance. Literature on the effect of a laser-based AM process parameters on the microstructure in the substrate-deposit interface is limited. The interface region, the adjoining area of substrate and deposit, is characterized by the presence of the fusion zone (FZ) and heat affected zone (HAZ) experiencing rapid thermal gyrations resulting in thermal induced transformations. Inconel 718 was utilized as a work material for both the substrate and deposit. Three blocks of Inconel 718 material were deposited by Direct Energy Deposition (DED) using three different laser powers, 550W, 750W and 950W, respectively. A coupled thermo-mechanical transient approach was utilized to correlate temperature history to the evolution of microstructure. Thermal history of the deposition process was monitored with the thermocouples installed inside the substrate material. Interface region of the blocks were analysed with Optical Microscopy (OM) and Scanning Electron Microscopy (SEM) including electron back-scattered diffraction (EBSD) technique. Laser power was found to influence the dissolution of intermetallic precipitated phases in the substrate and grain growth in the interface region. Microstructure and thermal history data were utilized to draw conclusive comparisons between the investigated process parameters.

Abstract:
Before performing polymerase chain reactions (PCR), a feasible primer set is required. Many primer design methods have been proposed for design a feasible primer set. However, the majority of these methods require a relatively long time to obtain an optimal solution since large quantities of template DNA need to be analyzed. Furthermore, the designed primer sets usually do not provide a specific PCR product. In recent years, evolutionary computation has been applied to PCR primer design and yielded promising results. In this paper, a particle swarm optimization (PSO) algorithm is proposed to solve primer design problems associated with providing a specific product for PCR experiments. A test set of the gene CYP1A1, associated with a heightened lung cancer risk was analyzed and the comparison of accuracy and running time with the genetic algorithm (GA) and memetic algorithm (MA) was performed. A comparison of results indicated that the proposed PSO method for primer design finds optimal or near-optimal primer sets and effective PCR products in a relatively short time.

Authors: Hsiao-Wei Wang, Jung-Tang Huang, Chun-Chiang Lin
Abstract:
Aptamers are useful tools in microorganism researches, diagnoses, and treatment. Aptamers are specific target molecules formed by oligonucleic acid molecules, and are not decomposed by alcohol. Aptamers used to detect Mycobacterium tuberculosis (MTB) have been proved to have specific affinity to the outer membrane proteins of MTB. This article presents a biosensor chip set with aptamers for early detection of MTB with high specificity and sensitivity, even in very low concentration. Meanwhile, we have already made a modified hydrophobic facial mask module with internal rendering hydrophobic for effectively collecting M. tuberculosis.
Keywords: Aptamers, CNTFET, Mycobacterium tuberculosis, early detection.

Authors: Leena Korpinen, Rauno Pääkkönen, Fabriziomaria Gobba
Abstract:
This paper is based on a large questionnaire study. The paper presents how all participants and subgroups (upper- and lower-level white-collar workers) answered the question, “Have you had an ache, pain, or numbness, which you associate with desktop computer use, in the different body parts during the last 12 months?’ 14.6% of participants (19.4% of women and 8.2% of men) reported that they had often or very often physical symptoms in the neck. Even if our results cannot prove a causal relation of symptoms with computer use, show that workers believe that computer use can influence their wellbeing: this is important when devising treatment modalities to decrease these physical symptoms. Keywords: Ergonomics, work, computer, symptoms.
