13177 Introducing Sequence-Order Constraint into Prediction of Protein Binding Sites with Automatically Extracted Templates
Authors: Yi-Zhong Weng, Chien-Kang Huang, Yu-Feng Huang, Chi-Yuan Yu, Darby Tien-Hao Chang
Abstract:
Search for a tertiary substructure that geometrically matches the 3D pattern of the binding site of a well-studied protein provides a solution to predict protein functions. In our previous work, a web server has been built to predict protein-ligand binding sites based on automatically extracted templates. However, a drawback of such templates is that the web server was prone to resulting in many false positive matches. In this study, we present a sequence-order constraint to reduce the false positive matches of using automatically extracted templates to predict protein-ligand binding sites. The binding site predictor comprises i) an automatically constructed template library and ii) a local structure alignment algorithm for querying the library. The sequence-order constraint is employed to identify the inconsistency between the local regions of the query protein and the templates. Experimental results reveal that the sequence-order constraint can largely reduce the false positive matches and is effective for template-based binding site prediction. Keywords: Protein structure, binding site, functional prediction

Authors: M. Bayareh, S. Mortazavi
Abstract:
The migration of a deformable drop in simple shear flow at finite Reynolds numbers is investigated numerically by solving the full Navier-Stokes equations using a finite difference/front tracking method. The objectives of this study are to examine the effectiveness of the present approach to predict the migration of a drop in a shear flow and to investigate the behavior of the drop migration with different drop sizes and non-unity viscosity ratios. It is shown that the drop deformation depends strongly on the capillary number, so that; the proper non-dimensional number for the interfacial tension is the capillary number. The rate of migration increased with increasing the drop radius. In other words, the required time for drop migration to the centreline decreases. As the viscosity ratio increases, the drop rotates more slowly and the lubrication force becomes stronger. The increased lubrication force makes it easier for the drop to migrate to the centre of the channel. The migration velocity of the drop vanishes as the drop reaches the centreline under viscosity ratio of one and non-unity viscosity ratios. To validate the present calculations, some typical results are compared with available experimental and theoretical data. Keywords: drop migration, shear flow, front-tracking method, finite difference method.

Abstract:
In today's tech-driven world, where connectivity shapes our daily lives, maintaining physical and emotional health is crucial. Athletic trainers play a vital role in optimizing athletes' performance and preventing injuries. However, a shortage of trainers impacts the quality of care. This study introduces a vision-based exercise monitoring system leveraging Google's MediaPipe library for precise tracking of bicep curl exercises and simultaneous posture monitoring. We propose a three-stage methodology: landmark detection, side detection, and angle computation. Our system calculates angles at the elbow, wrist, neck, and torso to assess exercise form. Experimental results demonstrate the system's effectiveness in distinguishing between good and partial repetitions and evaluating body posture during exercises, providing real-time feedback for precise fitness monitoring.

Authors: Mohamed A. Mahfouz, M. A. Ismail
Abstract:
Biclustering is a very useful data mining technique for identifying patterns where different genes are co-related based on a subset of conditions in gene expression analysis. Association rules mining is an efficient approach to achieve biclustering as in BIMODULE algorithm but it is sensitive to the value given to its input parameters and the discretization procedure used in the preprocessing step, also when noise is present, classical association rules miners discover multiple small fragments of the true bicluster, but miss the true bicluster itself. This paper formally presents a generalized noise tolerant bicluster model, termed as μBicluster. An iterative algorithm termed as BIDENS based on the proposed model is introduced that can discover a set of k possibly overlapping biclusters simultaneously. Our model uses a more flexible method to partition the dimensions to preserve meaningful and significant biclusters. The proposed algorithm allows discovering biclusters that hard to be discovered by BIMODULE. Experimental study on yeast, human gene expression data and several artificial datasets shows that our algorithm offers substantial improvements over several previously proposed biclustering algorithms. Keywords: Machine learning, biclustering, bi-dimensional clustering, gene expression analysis, data mining.

Authors: Goh Yung Hong, Mona Masood
Abstract:
This paper explores the effects of gamification on lower secondary school students’ motivation and engagement in the classroom. Two-group posttest-only experimental design were employed to study the influence of gamification teaching method (GTM) when compared with conventional teaching method (CTM) on 60 lower secondary school students. The Student Engagement Instrument (SEI) and Intrinsic Motivation Inventory (IMI) were used to assess students’ intrinsic motivation and engagement level towards the respective teaching method. Finding indicates that students who completed the GTM lesson were significantly higher in intrinsic motivation to learn than those from the CTM. Although the result were insignificant and only marginal difference in the engagement mean, GTM still show better potential in raising student’s engagement in class when compared with CTM. This finding proves that the GTM is likely to solve the current issue of low motivation to learn and low engagement in class among lower secondary school students in Malaysia. On the other hand, despite being not significant, higher mean indicates that CTM positively contribute to higher peer support for learning and better teacher and student relationship when compared with GTM. As a conclusion, gamification approach is flexible and can be adapted into many learning content to enhance the intrinsic motivation to learn and to some extent, encourage better student engagement in class.

Authors: Rifah Ediati, Jajang
Abstract:
The quality of Ribbed Smoked Sheets (RSS) primarily based on color, dryness, and the presence or absence of fungus and bubbles. This quality is strongly influenced by the drying and fumigation process namely smoking process. Smoking that is held in high temperature long time will result scorched dark brown sheets, whereas if the temperature is too low or slow drying rate would resulted in less mature sheets and growth of fungus. Therefore need to find the time and temperature for optimum quality of sheets. Enhance, unmonitored heat and mass transfer during smoking process lead to high losses of energy balance. This research aims to generate simple empirical mathematical model describing the effect of smoking time and temperature to RSS quality of color, water content, fungus and bubbles. The second goal of study was to analyze energy balance during smoking process. Experimental study was conducted by measuring temperature, residence time and quality parameters of 16 sheets sample in smoking rooms. Data for energy consumption balance such as mass of fuel wood, mass of sheets being smoked, construction temperature, ambient temperature and relative humidity were taken directly along the smoking process. It was found that mathematical model correlating smoking temperature and time with color is Color = -169 - 0.184 T4 - 0.193 T3 - 0.160 0.405 T1 + T2 + 0.388 t1 +3.11 t2 + 3.92t3 + 0.215 t4 with R square 50.8% and with moisture is Moisture = -1.40-0.00123 T4 + 0.00032 T3 + 0.00260 T2 - 0.00292 T1 - 0.0105 t1 + 0.0290 t2 + 0.0452 t3 + 0.00061 t4 with R square of 49.9%. Smoking room energy analysis found useful energy was 27.8%. The energy stored in the material construction 7.3%. Lost of energy in conversion of wood combustion, ventilation and others were 16.6%. Abstract:
The performance and the plasma created by a pulsed magnetoplasmadynamic thruster for small satellite application is studied to understand better the ablation and plasma propagation processes occurring during the short-time discharge. The results can be applied to improve the quality of the thruster in terms of efficiency, and to tune the propulsion system to the needs required by the satellite mission. Therefore, plasma measurements with a high-speed camera and induction probes, and performance measurements of mass bit and impulse bit were conducted. Values for current sheet propagation speed, mean exhaust velocity and thrust efficiency were derived from these experimental data. A maximum in current sheet propagation was found by the high-speed camera measurements for a medium energy input and confirmed by the induction probes. A quasilinear tendency between the mass bit and the energy input, the current action integral respectively, was found, as well as a linear tendency between the created impulse and the discharge energy. The highest mean exhaust velocity and thrust efficiency was found for the highest energy input. Keywords: electric propulsion, low-density plasma, pulsed magnetoplasmadynamicthruster, space engineering.

Abstract:
When a high DC voltage is applied to a capacitor with strongly asymmetrical electrodes, it generates a mechanical force that affects the whole capacitor. This is caused by the motion of ions generated around the smaller of the two electrodes and their subsequent interaction with the surrounding medium. If one of the electrodes is heated, it changes the conditions around the capacitor and influences the process of ionisation, thus changing the value of the generated force. This paper describes these changes and gives reasons behind them. Further the experimental results are given as proof of the ionic mechanism of the phenomenon. Keywords: Capacitor with asymmetrical electrodes, Generated force, Heated electrode, High voltage.

Abstract:
The present study aimed to investigate the effect of two type of soil (clay and sandy soils) in the potential allelopathic effects of Artemisia herba-alba, Oudneya africana crude powder (0, 1, 3 and 6%) on some growth parameters of two weeds (Bromus tectorum and Melilotus indica) under laboratory conditions (pot experiment).
The experimental findings have reported that the donor species crude powder concentrations were suppressing to shoot length (SL), root length (RL) and the leaf number (LN)) in both soil types and caused a gradual reduction particularly when they are high. However, the reduction degree was varied and species, concentration dependent. The suppressive effect of the two donors on the two weedy species was in the following order Melilotus indica > Bromus tectorum. Generally, the growth parameters of two recipient species were significantly decreased with the increase of each of the donor species crude powder concentration levels. Concerning the type of soil stoical analyses indicated that significant difference between clay and sandy soils.

Abstract:
In recent years, the use of the aluminum based alloys in the industry and technology are increasing. Alloying elements in aluminum have further been improving the strength and stiffness properties that provide superior compared to other metals. In this study, investigation of physical properties (microstructure, microhardness, tensile strength, electrical conductivity and thermal properties) in the Al-12.6wt.%Si-%2wt.Ni ternary alloy were investigated. Al-Si-Ni alloy was prepared in vacuum atmosphere. The samples were directionally solidified upwards with different growth rate V (8.3−165.45 μm/s) at constant temperature gradient G (7.73 K/mm). The flake spacings (λ), microhardness (HV), ultimate tensile strength (σ), electrical resistivity (ρ) and thermal properties (H, Cp, Tm) of the samples were measured. Influence of the growth rate and spacings on microhardness, ultimate tensile strength and electrical resistivity were investigated and relationships between them were obtained. According to results, λ values decrease with increasing V, but HV, σ and ρ values increase with increasing V. Variations of electrical resistivity (ρ) of solidified samples were also measured. The enthalpy of fusion (H) and specific heat (Cp) for the alloy was also determined by differential scanning calorimeter (DSC) from heating trace during the transformation from liquid to solid. The results in this work were compared with the previous similar experimental results. Keywords: Electrical resistivity, enthalpy, microhardness, solidification, tensile stress.

Abstract:
The paper aims to compare the performance of vertical and inclined multiple plunging jets and to model and predict their mass transfer capacity by multi-linear regression based approach. The multiple vertical plunging jets have jet impact angle of θ = 90O; whereas, multiple inclined plunging jets have jet impact angle of θ = 60O. The results of the study suggests that mass transfer is higher for multiple jets, and inclined multiple plunging jets have up to 1.6 times higher mass transfer than vertical multiple plunging jets under similar conditions. The derived relationship, based on multi-linear regression approach, has successfully predicted the volumetric mass transfer coefficient (KLa) from operational parameters of multiple plunging jets with a correlation coefficient of 0.973, root mean square error of 0.002 and coefficient of determination of 0.946. The results suggests that predicted overall mass transfer coefficient is in good agreement with actual experimental values; thereby, suggesting the utility of derived relationship based on multi-linear regression based approach and can be successfully employed in modeling mass transfer by multiple plunging jets.

Abstract:
Due to their remarkable mechanical properties, multi-wall carbon nanotubes (MWCNTs) are considered by many researchers to be a highly promising filler and reinforcement agent for enhanced performance cementitious materials. Currently, however, achieving an effective dispersion of MWCNTs remains a major challenge in developing high performance nano-cementitious composites, since carbon nanotubes tend to form large agglomerates and bundles as a consequence of Van der Waals forces. In this study, effective dispersion of low concentrations of MWCNTs at 0.01%, 0.025%, and 0.05% by weight of cement in the composite was achieved by applying different sonication conditions in combination with the use of polycarboxylate ether as a surfactant. UV-Visible spectroscopy and Transmission electron microscopy (TEM) were used to assess the dispersion of MWCNTs in water, while the dispersion states of MWCNTs within the cement composites and their surface interactions were examined by scanning electron microscopy (SEM). A high sonication intensity applied over a short time period significantly enhanced the dispersion of MWCNTs at initial mixing stages, and 0.025% of MWCNTs wt. of cement, caused 86% and 27% improvement in tensile strength and compressive strength respectively, compared with a plain cement mortar. Keywords: Dispersion, multiwall carbon nanotubes, mechanical performance, sonication conditions.

Abstract:
The present work attempts to investigate the combustion, performance and emission characteristics of an existing single-cylinder four-stroke compression-ignition engine operated in dual-fuel mode with hydrogen as an alternative fuel. Environmental concerns and limited amount of petroleum fuels have caused interests in the development of alternative fuels like hydrogen for internal combustion (IC) engines. In this experimental investigation, a diesel engine is made to run using hydrogen in dual fuel mode with diesel, where hydrogen is introduced into the intake manifold using an LPGCNG injector and pilot diesel is injected using diesel injectors. A Timed Manifold Injection (TMI) system has been developed to vary the injection strategies. The optimized timing for the injection of hydrogen was 10^0 CA after top dead center (ATDC). From the study it was observed that with increasing hydrogen rate, enhancement in brake thermal efficiency (BTHE) of the engine has been observed with reduction in brake specific energy consumption (BSEC). Furthermore, Soot contents decrease with an increase in indicated specific NOx emissions with the enhancement of hydrogen flow rate.

Flexible macroblock ordering (FMO), adopted in the H.264 standard, allows to partition all macroblocks (MBs) in a frame into separate groups of MBs called Slice Groups (SGs). FMO can not only support error-resilience, but also control the size of video packets for different network types. However, it is well-known that the number of bits required for encoding the frame is increased by adopting FMO. In this paper, we propose a novel algorithm that can reduce the bitrate overhead caused by utilizing FMO. In the proposed algorithm, all MBs are grouped in SGs based on the similarity of the transform coefficients. Abstract:
The ventilated façade has great advantages when compared to traditional façades as it reduces the air conditioning thermal loads due to the stack effect induced by solar radiation in the air chamber. Optimizing energy consumption by using a ventilated façade can be used not only in newly built buildings but also it can be implemented in existing buildings, opening the field of implementation to energy building retrofitting works. In this sense, the following three prototypes of façade where designed, built and further analyzed in this research: non-ventilated façade (NVF); slightly ventilated façade (SLVF) and strongly ventilated façade (STVF). The construction characteristics of the three facades are based on the Spanish regulation of building construction “Technical Building Code”. The façades have been monitored by type-k thermocouples in a representative day of the summer season in Madrid (Spain). Moreover, an analysis of variance (ANOVA) with repeated measures, studying the thermal lag in the ventilated and no-ventilated façades has been designed. Results show that STVF façade presents higher levels of thermal inertia as the thermal lag reduces up to 17% (daily mean) compared to the non-ventilated façade. In addition, the statistical analysis proves that an increase of the ventilation holes size in STVF façades can improve the thermal lag significantly (p >0.05) when compared to the SLVF façade. Keywords: Energy efficiency, experimental study, statistical analysis, thermal behavior, ventilated façade.

Abstract:
Wind energy is one of the clean renewable energy. However, the low frequency (20-200HZ) noise generated from the wind turbine blades, which bothers the residents, becomes the major problem to be developed. It is useful for predicting the aerodynamic noise by flow field and pressure distribution analysis on the wind turbine blades. Therefore, the main objective of this study is to use different turbulence models to analyze the flow field and pressure distributions of the wing blades.
Three-dimensional Computation Fluid Dynamics (CFD) simulation of the flow field was used to calculate the flow phenomena for the National Renewable Energy Laboratory (NREL) Phase VI horizontal axis wind turbine rotor. Two different flow cases with different wind speeds were investigated: 7m/s with 72rpm and 15m/s with 72rpm.
Four kinds of RANS-based turbulence models, Standard k-ε, Realizable k-ε, SST k-ω, and v2f, were used to predict and analyze the results in the present work. The results show that the predictions on pressure distributions with SST k-ω and v2f turbulence models have good agreements with experimental data.

Abstract:
Due to the interference effects, the intrinsic aerodynamic parameters obtained from the individual component testing are always fundamentally different than those obtained for complete model testing. Consideration and limitation for such testing need to be taken into account in any design work related to the component buildup method. In this paper, the scaled model of a straight rectangular canard of a hybrid buoyant aircraft is tested at 50 m/s in IIUM-LSWT (Low Speed Wind Tunnel). Model and its attachment with the balance are kept rigid to have results free from the aeroelastic distortion. Based on the velocity profile of the test section’s floor; the height of the model is kept equal to the corresponding boundary layer displacement. Balance measurements provide valuable but limited information of overall aerodynamic behavior of the model. Zero lift coefficient is obtained at -2.2o and the corresponding drag coefficient was found to be less than that at zero angle of attack. As a part of the validation of low fidelity tool, plot of lift coefficient plot was verified by the experimental data and except the value of zero lift coefficients, the overall trend has under predicted the lift coefficient. Based on this comparative study, a correction factor of 1.36 is proposed for lift curve slope obtained from the panel method. Keywords: Wind tunnel testing, boundary layer displacement, lift curve slope, canard, aerodynamics.

Authors: Miin-Shen Yang, Yee-Shan Pan
Abstract:
Although there have been many researches in cluster analysis to consider on feature weights, little effort is made on sample weights. Recently, Yu et al. (2011) considered a probability distribution over a data set to represent its sample weights and then proposed sample-weighted clustering algorithms. In this paper, we give a sample-weighted version of generalized fuzzy clustering regularization (GFCR), called the sample-weighted GFCR (SW-GFCR). Some experiments are considered. These experimental results and comparisons demonstrate that the proposed SW-GFCR is more effective than the most clustering algorithms.

Authors: Gitanjali Devi, Kandarpa Kumar Sarma, Pranayee Datta, Anjana Kakoti Mahanta
Abstract:
Cosmic showers, from their places of origin in space, after entering earth generate secondary particles called Extensive Air Shower (EAS). Detection and analysis of EAS and similar High Energy Particle Showers involve a plethora of experimental setups with certain constraints for which soft-computational tools like Artificial Neural Network (ANN)s can be adopted. The optimality of ANN classifiers can be enhanced further by the use of Multiple Classifier System (MCS) and certain data - dimension reduction techniques. This work describes the performance of certain data dimension reduction techniques like Principal Component Analysis (PCA), Independent Component Analysis (ICA) and Self Organizing Map (SOM) approximators for application with an MCS formed using Multi Layer Perceptron (MLP), Recurrent Neural Network (RNN) and Probabilistic Neural Network (PNN). The data inputs are obtained from an array of detectors placed in a circular arrangement resembling a practical detector grid which have a higher dimension and greater correlation among themselves. The PCA, ICA and SOM blocks reduce the correlation and generate a form suitable for real time practical applications for prediction of primary energy and location of EAS from density values captured using detectors in a circular grid. Keywords: EAS, Shower, Core, ANN, Location.

Authors: Snežana T. Tanasković, Sonja M. Gvozdenac, Branka D. Popović, Vesna M. Đurović, Matthias Erb
Abstract:
Western corn rootworm – WCR (Diabrotica virgifera sp.virgifera, Coleoptera, Chrysomelidae) is economically the most important pest of maize worldwide. WCR natural population is already very abundant on Serbian fields, and keeps increasing each year. Tolerance is recognized by larger root size and bigger root regrowth. Severe larval injuries cause lack of compensatory regrowth and lead to reduction of plant growth and yield. The aim of this research was to evaluate tolerance of commercial Serbian maize hybrid NS 640, under natural WCR infestation and under conditions of artificial infestation, and to obtain the information about its tolerance to WCR larval feeding in two consecutive years. Field experiments were conducted in 2015 and 2016, in Bečej (Vojvodina province, Serbia). In experimental field, 96 plants were selected, marked and arranged in 48 pairs. Each pair represented two plants. The first plant was artificially infested with 4 mL WCR egg suspension in agar (550 eggs plant-1) in the root zone (D plant). The second plant represented control plant (C plant) with injection of 4 mL distilled water in root zone. The experimental field was inspected weekly. A hybrid tolerance was assessed based on root injury level and root mass. Root injury was rated using the Node-Injury Scale 1-6, during the last field inspection (September – October). Comparing the root injuries on D and C plants in 2015, more severe damages were recorded on D plants (12 plants - rate 5 and 17 plants - rate 6) compared to C plants (2 plants - rate 5 and 8 plants - rate 6). Also, the highest number of plants with healthy roots (rate 1), was registered in the control (25 plants), while only 4 D plants were rated as injury level 1. In 2016, root injuries caused by WCR larvae on D and C plants did not differ significantly. The reason is the difference in climatic conditions between the years. The 2015 was extremely dry and more suitable for WCR larval development and movement in the soil, compared to 2016. Thus, more severe damages appeared on artificially infested plants (D plants). Root mass was in strong correlation with the level of root injury, but did not differ significantly between D and C plants, in both years. Keywords: D. v. virgifera, maize, root injury, tolerance.
