3860 A New Approach In Protein Folding Studies Revealed The Potential Site For Nucleation Center
Authors: Nurul Bahiyah Ahmad Khairudin, Habibah A Wahab
Abstract:
A new approach to predict the 3D structures of proteins by combining the knowledge-based method and Molecular Dynamics Simulation is presented on the chicken villin headpiece subdomain (HP-36). Comparative modeling is employed as the knowledge-based method to predict the core region (Ala9-Asn28) of the protein while the remaining residues are built as extended regions (Met1-Lys8; Leu29-Phe36) which then further refined using Molecular Dynamics Simulation for 120 ns. Since the core region is built based on a high sequence identity to the template (65%) resulting in RMSD of 1.39 Å from the native, it is believed that this well-developed core region can act as a 'nucleation center' for subsequent rapid downhill folding. Results also demonstrate that the formation of the non-native contact which tends to hamper folding rate can be avoided. The best 3D model that exhibits most of the native characteristics is identified using clustering method which then further ranked based on the conformational free energies. It is found that the backbone RMSD of the best model compared to the NMR-MDavg is 1.01 Å and 3.53 Å, for the core region and the complete protein, respectively. In addition to this, the conformational free energy of the best model is lower by 5.85 kcal/mol as compared to the NMR-MDavg. This structure prediction protocol is shown to be effective in predicting the 3D structure of small globular protein with a considerable accuracy in much shorter time compared to the conventional Molecular Dynamics simulation alone.

Authors: M. S. Alam, M. R. Alam, Nusrat Jahan Imu
Abstract:
This paper presents a computer simulation model based on system dynamics methodology for analyzing the dynamic characteristics of input energy structure in agriculture and Bangladesh is used here as a case study for model validation. The model provides an input energy structure linking the major energy flows with human energy and draft energy from cattle as well as tractors and/or power tillers, irrigation, chemical fertilizer and pesticide. The evaluation is made in terms of different energy dependent indicators. During the simulation period, the energy input to agriculture increased from 6.1 to 19.15 GJ/ha i.e. 2.14 fold corresponding to energy output in terms of food, fodder and fuel increase from 71.55 to 163.58 GJ/ha i.e. 1.28 fold from the base year. This result indicates that the energy input in Bangladeshi agricultural production is increasing faster than the energy output. Problems such as global warming, nutrient loading and pesticide pollution can associate with this increasing input. For an assessment, a comparative statement of input energy use in agriculture of developed countries (DCs) and least developed countries (LDCs) including Bangladesh has been made. The performance of the model is found satisfactory to analyze the agricultural energy system for LDCs

Authors: S. Ganesh, L. Raguraman, E. Anushya, J. krishnasree
Abstract:
Voltage sags are the most common power quality disturbance in the distribution system. It occurs due to the fault in the electrical network or by the starting of a large induction motor and this can be solved by using the custom power devices such as Dynamic Voltage Restorer (DVR). In this paper DVR is proposed to compensate voltage sags on critical loads dynamically. The DVR consists of VSC, injection transformers, passive filters and energy storage (lead acid battery). By injecting an appropriate voltage, the DVR restores a voltage waveform and ensures constant load voltage. The simulation and experimental results of a DVR using MATLAB software shows clearly the performance of the DVR in mitigating voltage sags.

Abstract:
This is a study on numerical simulation of the convection-diffusion transport of a chemical species in steady flow through a small-diameter tube, which is lined with a very thin layer made up of retentive and absorptive materials. The species may be subject to a first-order kinetic reversible phase exchange with the wall material and irreversible absorption into the tube wall. Owing to the velocity shear across the tube section, the chemical species may spread out axially along the tube at a rate much larger than that given by the molecular diffusion; this process is known as dispersion. While the long-time dispersion behavior, well described by the Taylor model, has been extensively studied in the literature, the early development of the dispersion process is by contrast much less investigated. By early development, that means a span of time, after the release of the chemical into the flow, that is shorter than or comparable to the diffusion time scale across the tube section. To understand the early development of the dispersion, the governing equations along with the reactive boundary conditions are solved numerically using the Flux Corrected Transport Algorithm (FCTA). The computation has enabled us to investigate the combined effects on the early development of the dispersion coefficient due to the reversible and irreversible wall reactions. One of the results is shown that the dispersion coefficient may approach its steady-state limit in a short time under the following conditions: (i) a high value of Damkohler number (say Da ≥ 10); (ii) a small but non-zero value of absorption rate (say Γ* ≤ 0.5).

Abstract:
Piezoelectric transformers are electronic devices made from piezoelectric materials. The piezoelectric transformers as the name implied are used for changing voltage signals from one level to another. Electrical energy carried with signals is transferred by means of mechanical vibration. Characterizing in both electrical and mechanical properties leads to extensively use and efficiency enhancement of piezoelectric transformers in various applications. In this paper, study and analysis of electrical and mechanical properties of multi-layer piezoelectric transformers in forms of potential and displacement distribution throughout the volume, respectively. This paper proposes a set of quasi-static mathematical model of electromechanical coupling for piezoelectric transformer by using a set of partial differential equations. Computer-based simulation utilizing the three-dimensional finite element method (3-D FEM) is exploited as a tool for visualizing potentials and displacements distribution within the multi-layer piezoelectric transformer. Abstract:
Adopting the measured constitutive relationship of stress-strain of river ice, the finite element analysis model of percussive force of river ice and pier is established, by the explicit dynamical analysis software package LS-DYNA. Effects of element types, contact method and arithmetic of ice and pier, coupled modes between different elements, mesh density of pier, and ice sheet in contact area on the collision force are studied. Some of measures for the collision force analysis of river ice and pier are proposed as follows: bridge girder can adopt beam161 element with 3-node; pier below the line of 1.30m above ice surface and ice sheet use solid164 element with 8-node; in order to accomplish the connection of different elements, the rigid body with 0.01-0.05m thickness is defined between solid164 and beam161; the contact type of ice and pier adopts AUTOMATIC_SURFACE_TO_SURFACE, using symmetrical penalty function algorithms; meshing size of pier below the line of 1.30m above ice surface should not less than 0.25×0.25×0.5m3. Abstract:
This study assessed the effects of climate change on Thai soybeans under simulation situations. Our study is focused on temperature variability and effects on growth, yield, and genetic changes in 2 generations of Chiang Mai 60 cultivars. In the experiment, soybeans were exposed to 3 levels of air temperature for 8 h day-1 in an open top chamber for 2 cropping periods. Air temperature levels in each treatment were controlled at 30-33°C (± 2.3) for LT-treatment, 33-36°C ( ± 2.4) for AT-treatment, and 36-40 °C ( ± 3.2) for HT-treatment, respectively. Positive effects of high temperature became obvious at the maturing stage when yield significantly increased in both cropping periods. Results in growth indicated that shoot length at the pre-maturing stage (V3-R3) was more positively affected by high temperature than at the maturing stage. However, the positive effect on growth under high temperature was not found in the 2nd cropping period. Finally, genetic changes were examined in phenotype characteristics by the AFLPs technique. The results showed that the high temperature factor clearly caused genetic change in the soybeans and showed more alteration in the 2nd cropping period. Keywords: simulation, air temperature, variability, Thai soybean, yield , genetic change

Special efforts have been made in the implementation of new technologies, management and control systems, among many others which have all evolved the field. Aware of all this and due to the scope of new projects and the need of turning the existing flexible ideas into more autonomous and intelligent ones, i.e.: Intelligent Manufacturing, the present paper emerges with the main aim of contributing to the design and analysis of the material flow in either systems, cells or work stations under this new “intelligent" denomination. For this, besides offering a conceptual basis in some of the key points to be taken into account and some general principles to consider in the design and analysis of the material flow, also some tips on how to define other possible alternative material flow scenarios and a classification of the states a system, cell or workstation are offered as well. All this is done with the intentions of relating it with the use of simulation tools, for which these have been briefly addressed with a special focus on the Witness simulation package. For a better comprehension, the previous elements are supported by a detailed layout, other figures and a few expressions which could help obtaining necessary data. Abstract:
This study investigated the combined effect of cold rolling and heat treatment on the mechanical properties of Al-Ti alloy. Samples of the alloy are cast in metal mould to obtain 0.94-2.19wt% mixes of titanium. These samples are grouped into untreated (as-cast) and those that are cold rolled to fifty percent reduction, homogenized at 5000C and soaked for one hour. The cold rolled and heat treated samples are normalized (RTn) and quench-tempered (RTq-t) at 1000C. All these samples are subjected to tensile, micro-hardness and microstructural evaluation. Results show remarkable improvement in the mechanical properties of the cold rolled and heat treated samples compared to the as-cast. In particular, the RTq-t samples containing titanium in the range of 1.7-2.2% demonstrates improve tensile strength by 24.7%, yield strength, 28%, elastic modulus, 38.3% and micro-hardness, 20.5%. The Al3Ti phase being the most stable precipitate in the α-Al matrix appears to have been responsible for the significant improvement in the alloy’s mechanical properties. It is concluded that quench and temper heat treatment is an effective method of improving the strength-strain ratio of cold rolled Al-.0.9-2.2%Ti alloy.

Authors: F. Felipe
Abstract:
Air Defense Systems contain high-value assets that are expected to fulfill their mission for several years - in many cases, even decades - while operating in a fast-changing, technology-driven environment. Thus, it is paramount that decision-makers can assess how effective an Air Defense System is in the face of new developing threats, as well as to identify the bottlenecks that could jeopardize the security of the airspace of a country. Given the broad extent of activities and the great variety of assets necessary to achieve the strategic objectives, a systems approach was taken in order to delineate the core requirements and the physical architecture of an Air Defense System. Then, value-focused thinking helped in the definition of the measures of effectiveness. Furthermore, analytical methods were applied to create a formal structure that preliminarily assesses such measures. To validate the proposed methodology, a powerful simulation was also used to determine the measures of effectiveness, now in more complex environments that incorporate both uncertainty and multiple interactions of the entities. The results regarding the validity of this methodology suggest that the approach can support decisions aimed at enhancing the capabilities of Air Defense Systems. In conclusion, this paper sheds some light on how consolidated approaches of Systems Engineering and Operations Research can be used as valid techniques for solving problems regarding a complex and yet vital matter. Keywords: Air defense, effectiveness, system, simulation, decision-support.

Abstract:
The practical application of the Computational Fluid Dynamics (CFD), for predicting the flow pattern around Multipurpose Amphibious Vehicle (MAV) hull has made much progress over the last decade. Today, several of the CFD tools play an important role in the land and water going vehicle hull form design. CFD has been used for analysis of MAV hull resistance, sea-keeping, maneuvering and investigating its variation when changing the hull form due to varying its parameters, which represents a very important task in the principal and final design stages. Resistance analysis based on CFD (Computational Fluid Dynamics) simulation has become a decisive factor in the development of new, economically efficient and environmentally friendly hull forms. Three-dimensional finite volume method (FVM) based on Reynolds Averaged Navier-Stokes equations (RANS) has been used to simulate incompressible flow around three types of MAV hull bow models in steady-state condition. To anticipate and prepare for this election accurately, one of the main challenges was to confront: (i) forecasts of voter turnout, (ii) capacities of the facilities and, (iii) potential configuration options of resources. The approach chosen to conduct this anticipative study consists of collecting data about forecasts and using simulation models to work simultaneously on resource allocation and facility configuration of polling places in Fulton County, Georgia’s largest county. This article presents the results of the simulations of such places facing pre-identified potential risks. Abstract:
This research proposes an algorithm for the simulation of time-periodic unsteady problems via the solution unsteady Euler and Navier-Stokes equations. This algorithm which is called Time Spectral method uses a Fourier representation in time and hence solve for the periodic state directly without resolving transients (which consume most of the resources in a time-accurate scheme). Mathematical tools used here are discrete Fourier transformations. It has shown tremendous potential for reducing the computational cost compared to conventional time-accurate methods, by enforcing periodicity and using Fourier representation in time, leading to spectral accuracy. The accuracy and efficiency of this technique is verified by Euler and Navier-Stokes calculations for pitching airfoils. Because of flow turbulence nature, Baldwin-Lomax turbulence model has been used at viscous flow analysis. The results presented by the Time Spectral method are compared with experimental data. It has shown tremendous potential for reducing the computational cost compared to the conventional time-accurate methods, by enforcing periodicity and using Fourier representation in time, leading to spectral accuracy, because results verify the small number of time intervals per pitching cycle required to capture the flow physics. Keywords: Time Spectral Method, Time-periodic unsteadyflow, Discrete Fourier transform, Pitching airfoil, Turbulence flow

Abstract:

Each sample generated in LHS is mapped into an equivalent system state and used for evaluating the annualized system and load point indices. DC loadflow based state evaluation model is solved for each sampled contingency state. The indices evaluated are loss of load probability, loss of load expectation, expected demand not served and expected energy not supplied. The application of the LHS is illustrated through case studies carried out using RBTS and IEEE-RTS test systems. Results obtained are compared with non-sequential Monte Carlo simulation and state enumeration analytical approaches. An error analysis is also carried out to check the LHS method’s ability to capture the distributions of the reliability indices. It is found that LHS approach estimates indices nearer to actual value and gives tighter bounds of indices than non-sequential Monte Carlo simulation.

Authors: Siti Mutmainah, Slamet Sugiri
Abstract:
Organizations are increasingly relying upon teamwork; however, little is known about the best fit among incentive system, team composition, and group performance. To further explore this issue this study examines whether the congruence between incentive system and locus of control (LoC) affects team performance. To reconcile opposite lines of argument in literature regarding the best incentive system for a team, this paper uses the social identity perspective and person-environment (P-E) fit theory to understand behavior in a group process. A laboratory experiment with postgraduate students is conducted to test the hypotheses. One hundred and five accounting students were assigned to three-person work groups, where they completed an independent task under one of two types of incentive—individual and group incentive systems—after their LoC was measured. The findings confirm the hypothesis. Group incentive results in an enhanced team performance. Team performance is better when there is congruence between incentive system and LoC. Group incentive system combined with external LoC results in the best performance, while individual incentive system results in a better team performance when combined with internal LoC. The result suggests that a cooperative process enables ‘ordinary people’ to obtain extraordinary results. Keywords: Incentive system, locus of control, person-environment fit, social identity perspective, team performance.

Authors: K. Boumediene, S. E. Belhenniche
Abstract:
This article presents a numerical analysis of a turbulent flow past DTMB 4119 marine propeller by the means of RANS approach; the propeller designed at David Taylor Model Basin in USA. The purpose of this study is to predict the hydrodynamic performance of the marine propeller, it aims also to compare the results obtained with the experiment carried out in open water tests; a periodical computational domain was created to reduce the unstructured mesh size generated. The standard kw turbulence model for the simulation is selected; the results were in a good agreement. Therefore, the errors were estimated respectively to 1.3% and 5.9% for KT and KQ.Keywords: propeller flow, CFD simulation, hydrodynamic performance, RANS

Authors: G. Tanapornraweekit, W. Kulsirikasem
Abstract:
This paper presents the simulation of fragmentation warhead using a hydrocode, Autodyn. The goal of this research is to determine the lethal range of such a warhead. This study investigates the lethal range of warheads with and without steel balls as preformed fragments. The results from the FE simulation, i.e. initial velocities and ejected spray angles of fragments, are further processed using an analytical approach so as to determine a fragment hit density and probability of kill of a modelled warhead. In order to simulate a plenty of preformed fragments inside a warhead, the model requires expensive computation resources. Therefore, this study attempts to model the problem in an alternative approach by considering an equivalent mass of preformed fragments to the mass of warhead casing. This approach yields approximately 7% and 20% difference of fragment velocities from the analytical results for one and two layers of preformed fragments, respectively. The lethal ranges of the simulated warheads are 42.6 m and 56.5 m for warheads with one and two layers of preformed fragments, respectively, compared to 13.85 m for a warhead without preformed fragment. These lethal ranges are based on the requirement of fragment hit density. The lethal ranges which are based on the probability of kill are 27.5 m, 61 m and 70 m for warheads with no preformed fragment, one and two layers of preformed fragments, respectively. Keywords: Lethal Range, Natural Fragment, Preformed Fragment, Warhead.

Authors: Sedat Atmaca, Celal Ceken, Ismail Erturk
Abstract:
One of the biggest drawbacks of the wireless environment is the limited bandwidth. However, the users sharing this limited bandwidth have been increasing considerably. SDMA technique which entails using directional antennas allows to increase the capacity of a wireless network by separating users in the medium. In this paper, it has been presented how the capacity can be enhanced while the mean delay is reduced by using directional antennas in wireless networks employing TDMA/FDD MAC. Computer modeling and simulation of the wireless system studied are realized using OPNET Modeler. Preliminary simulation results are presented and the performance of the model using directional antennas is evaluated and compared consistently with the one using omnidirectional antennas. Keywords: Directional Antenna, TDMA, SDMA,
