6682 Comparison of Domain and Hydrophobicity Features for the Prediction of Protein-Protein Interactions using Support Vector Machines

Abstract:
The protein domain structure has been widely used as the most informative sequence feature to computationally predict protein-protein interactions. However, in a recent study, a research group has reported a very high accuracy of 94% using hydrophobicity feature. Therefore, in this study we compare and verify the usefulness of protein domain structure and hydrophobicity properties as the sequence features. Using the Support Vector Machines (SVM) as the learning system, our results indicate that both features achieved accuracy of nearly 80%. Furthermore, domains structure had receiver operating characteristic (ROC) score of 0.8480 with running time of 34 seconds, while hydrophobicity had ROC score of 0.8159 with running time of 20,571 seconds (5.7 hours). These results indicate that protein-protein interaction can be predicted from domain structure with reliable accuracy and acceptable running time.

Abstract:
Electromyography (EMG) is one of the most important interfaces between humans and robots for rehabilitation. Decoding this signal helps to recognize muscle activation and converts it into smooth motion for the robots. Detecting each muscle’s pattern during walking and running is vital for improving the quality of a patient’s life. In this study, EMG data from 10 muscles in 10 subjects at 4 different speeds were analyzed. EMG signals are nonlinear with high dimensionality. To deal with this challenge, we extracted some features in time-frequency domain and used manifold learning and Laplacian Eigenmaps algorithm to find the intrinsic features that represent data in low-dimensional space. We then used the Bayesian classifier to identify various patterns of EMG signals for different muscles across a range of running speeds. The best result for vastus medialis muscle corresponds to 97.87±0.69 for sensitivity and 88.37±0.79 for specificity with 97.07±0.29 accuracy using Bayesian classifier. The results of this study provide important insight into human movement and its application for robotics research.

Abstract:
Clustering is the process of subdividing an input data set into a desired number of subgroups so that members of the same subgroup are similar and members of different subgroups have diverse properties. Many heuristic algorithms have been applied to the clustering problem, which is known to be NP Hard. Genetic algorithms have been used in a wide variety of fields to perform clustering, however, the technique normally has a long running time in terms of input set size. This paper proposes an efficient genetic algorithm for clustering on very large data sets, especially on image data sets. The genetic algorithm uses the most time efficient techniques along with preprocessing of the input data set. We test our algorithm on both artificial and real image data sets, both of which are of large size. The experimental results show that our algorithm outperforms the k-means algorithm in terms of running time as well as the quality of the clustering.

Abstract:
This paper presents an implementation and performance test of a distributed motion control system based on a master-slave configuration used to move a plasma-cutting torch over a predefined trajectory. The master is a general-purpose computer running on an open source operating system platform and software developer. Software running in the master computer generates commands on real time and we measure performance based on a selected set of differences between expected and observed distances. We are testing the null hypothesis that the outcome trajectory is identical to the input against the alternative hypothesis that there is a shift to the right or left of the input one. We used the Wilcoxon signed ranks test method for the hypothesis test.

Many of the ever-growing elderly population require exercise, such as running, for health management. One important element of a runner’s training is the choice of shoes for exercise; shoes are important because they provide the interface between the feet and road. When we purchase shoes, we may instinctively choose a pair after trying on many different pairs of shoes. Selecting the shoes instinctively may work, but it does not guarantee a suitable fit for running activities. Therefore, if we could select suitable shoes for each runner from the viewpoint of brain activities, it would be helpful for validating shoe selection. In this paper, we describe how brain activities show different characteristics during particular task, corresponding to different properties of shoes. Using five subjects, we performed a verification experiment, applying weight, softness, and flexibility as shoe properties. In order to affect the shoe property’s differences to the brain, subjects run for 10 min. Before and after running, subjects conducted a paced auditory serial addition task (PASAT) as the particular task; and the subjects’ brain activities during the PASAT are evaluated based on oxyhemoglobin and deoxyhemoglobin relative concentration changes, measured by near-infrared spectroscopy (NIRS). When the brain works actively, oxihemoglobin and deoxyhemoglobin concentration drastically changes; therefore, we calculate the maximum values of concentration changes. In order to normalize relative concentration changes after running, the maximum value are divided by before running maximum value as evaluation parameters. The classification of the groups of shoes is expressed on a self-organizing map (SOM). As a result, deoxyhemoglobin can make clusters for two of the three types of shoes.

During last decades, worldwide researchers dedicated efforts to develop machine-based seismic Early Warning systems, aiming at reducing the huge human losses and economic damages. The elaboration time of seismic waveforms is to be reduced in order to increase the time interval available for the activation of safety measures. This paper suggests a Data Mining model able to correctly and quickly estimate dangerousness of the running seismic event. Several thousand seismic recordings of Japanese and Italian earthquakes were analyzed and a model was obtained by means of a Bayesian Network (BN), which was tested just over the first recordings of seismic events in order to reduce the decision time and the test results were very satisfactory. The model was integrated within an Early Warning System prototype able to collect and elaborate data from a seismic sensor network, estimate the dangerousness of the running earthquake and take the decision of activating the warning promptly.Keywords: Bayesian Networks, Decision Support System, Magnitude Classification, Seismic Early Warning System

Abstract:
Given a simple connected unweighted undirected graph G = (V (G), E(G)) with |V (G)| = n and |E(G)| = m, we present a new algorithm for the all-pairs shortest-path (APSP) problem. The running time of our algorithm is in O(n2 log n). This bound is an improvement over previous best known O(n2.376) time bound of Raimund Seidel (1995) for general graphs. The algorithm presented does not rely on fast matrix multiplication. Our algorithm with slight modifications, enables us to compute the APSP problem for unweighted directed graph in time O(n2 log n), improving a previous best known O(n2.575) time bound of Uri Zwick (2002).

Abstract:
The purpose of this study was to investigate the key physical and physiological characteristics of 16 elite male Ethiopian national team distance runners, who have an average age of 28.1 ± 4.3 years, a height of 175.0 ± 5.6 cm, a weight of 59.1 ± 3.9 kg, a BMI of 19.6 ± 1.5, and training age of 10.1 ± 5.1 yrs. The average weekly distance is 196.3 ± 13.8 km, the average 10,000 m time is 27:14 ± 0.5 min sec, the average half marathon time is 59:30 ± 0.6 min sec, the average marathon time is 2:04:20 ± 2.7 hr min ss. In addition, the average Cooper test (12-minute run test) is 4525.4 ± 139.7 meters, and the average VO2 max is 90.8 ± 3.1 ml/kg/m. All athletes have a high profile and compete on the international label, and according to the World Athletics athletes' ranking system in 2021, 56.3% of the 16 participants were platinum label status, while the remaining 43.7% were gold label status-completed an incremental treadmill test for the assessment of VO2peak, submaximal running, lactate threshold and test during which they ran continuously at 21 km/h. The laboratory determined VO2peak was 91.4 ± 1.7 mL/kg/min with anaerobic threshold of 74.2 ± 1.6 mL/min/kg and VO2 max 81%. The speed at the Anaerobic Threshold (AT) is 15.9 ± 0.6 kmh and the altitude is 4.0%. The Respiratory Compensation Point (RCP) was reached at 88.7 ± 1.1 mL/min/kg and 97% of VO2 max. On RCP, the speed is 17.6 ± 0.4 km/h and the altitude/slope are 5.5%, and the speed at Maximum effort is 19.5 ± 1.5 and the elevation is 6.0%. The data also suggest that Ethiopian distance top athletes have considerably higher VO2 max values than those found in earlier research.

Abstract:
Steepest descent method is a simple gradient method for optimization. This method has a slow convergence in heading to the optimal solution, which occurs because of the zigzag form of the steps. Barzilai and Borwein modified this algorithm so that it performs well for problems with large dimensions. Barzilai and Borwein method results have sparked a lot of research on the method of steepest descent, including alternate minimization gradient method and Yuan method. Inspired by previous works, we modified the step size of the steepest descent method. We then compare the modification results against the Barzilai and Borwein method, alternate minimization gradient method and Yuan method for quadratic function cases in terms of the iterations number and the running time. The average results indicate that the steepest descent method with the new step sizes provide good results for small dimensions and able to compete with the results of Barzilai and Borwein method and the alternate minimization gradient method for large dimensions. The new step sizes have faster convergence compared to the other methods, especially for cases with large dimensions.Keywords: Convergence, iteration, line search, running time, steepest descent, unconstrained optimization.

Abstract:
Model-based approaches have been applied successfully to a wide range of tasks such as specification, simulation, testing, and diagnosis. But one bottleneck often prevents the introduction of these ideas: Manual modeling is a non-trivial, time-consuming task. Automatically deriving models by observing and analyzing running systems is one possible way to amend this bottleneck. To derive a model automatically, some a-priori knowledge about the model structure–i.e. about the system–must exist. Such a model formalism would be used as follows: (i) By observing the network traffic, a model of the long-term system behavior could be generated automatically, (ii) Test vectors can be generated from the model, (iii) While the system is running, the model could be used to diagnose non-normal system behavior. The main contribution of this paper is the introduction of a model formalism called 'probabilistic regression automaton' suitable for the tasks mentioned above.Keywords: Model-based approach, Probabilistic regression automata, Statistical models and Timed automata.

Server provisioning is one of the most attractive topics in virtualization systems. Virtualization is a method of running multiple independent virtual operating systems on a single physical computer. It is a way of maximizing physical resources to maximize the investment in hardware. Additionally, it can help to consolidate servers, improve hardware utilization and reduce the consumption of power and physical space in the data center. However, management of heterogeneous workloads, especially for resource utilization of the server, or so called provisioning becomes a challenge. In this paper, a new concept for managing workloads based on user behavior is presented. The experimental results show that user behaviors are different in each type of service workload and time. Understanding user behaviors may improve the efficiency of management in provisioning concept. This preliminary study may be an approach to improve management of data centers running heterogeneous workloads for provisioning in virtualization system.

Simultaneous measurements of the curves for wear versus distance, wear rate versus distance, and coefficient of friction versus distance were performed in situ to distinguish the transition from severe running-in wear to mild wear. The effects of the initial surface roughness on the severe running-in wear volume were investigated. Disk-on-plate friction and wear tests were carried out with SUS304 austenitic stainless steel in contact with itself under repeated dry sliding conditions at room temperature. The wear volume was dependent on the initial surface roughness. The wear volume when the initial surfaces on the plate and disk had dissimilar roughness was lower than that when these surfaces had similar roughness. For the dissimilar roughness, the wear volume decreased with decreasing initial surface roughness and reached a minimum; it stayed nearly constant as the roughness was less than the mean size of the oxide particles.

Avionics software is safe-critical embedded software and its architecture is evolving from traditional federated architectures to Integrated Modular Avionics (IMA) to improve resource usability. ARINC 653 (Avionics Application Standard Software Interface) is a software specification for space and time partitioning in Safety-critical avionics Real-time operating systems. Arinc653 uses two-level scheduling strategies, but current modeling tools only apply to simple problems of Arinc653 two-level scheduling, which only contain time property. In avionics industry, we are always manually allocating tasks and calculating the timing table of a real-time system to ensure it-s running as we design. In this paper we represent an automatically generating strategy which applies to the two scheduling problems with dependent constraints in Arinc653 partition run-time environment. This paper presents a real time force sensing instrument that is designed for human gait analysis purposes. It is capable of recording and monitoring ground reaction forces exerted by human foot during various activities such as walking, running and jumping in real time. In overall, force sensing mat mainly consists of three elements: the force sensing mat, signal conditioning circuit and data acquisition device. Force sensing mat is the mat that contains an array of force sensing elements. To control and process the incoming signal from the force sensing mat, Force-Logger and Force-Reloader are developed using National Instrument Labview. This paper describes the architecture of the force sensing mat, signal conditioning circuit and the real time streaming of the incoming data from the force sensing mat. Abstract:
A prototype for audio and video capture and compression in real time on a Linux platform has been developed. It is able to visualize both the captured and the compressed video at the same time, as well as the captured and compressed audio with the goal of comparing their quality. As it is based on free code, the final goal is to run it in an embedded system running Linux. Therefore, we would implement a node to capture and compress such multimedia information. Thus, it would be possible to consider the project within a larger one aimed at live broadcast of audio and video using a streaming server which would communicate with our node. Then, we would have a very powerful and flexible system with several practical applications.

An edge based local search algorithm, called ELS, is proposed for the maximum clique problem (MCP), a well-known combinatorial optimization problem. ELS is a two phased local search method effectively £nds the near optimal solutions for the MCP. A parameter ’support’ of vertices de£ned in the ELS greatly reduces the more number of random selections among vertices and also the number of iterations and running times. Computational results on BHOSLIB and DIMACS benchmark graphs indicate that ELS is capable of achieving state-of-the-art-performance for the maximum clique with reasonable average running times.

Abstract:
European telecommunication distribution center performance is measured by service lead time and quality. Operation model is CTO (customized to order) namely, a high mix customization of telecommunication network equipment and parts. CTO operation contains material receiving, warehousing, network and server assembly to order and configure based on customer specifications. Variety of the product and orders does not support mass production structure. One of the success factors to satisfy customer is to have a proper aggregated planning method for the operation in order to have optimized human resources and highly efficient asset utilization. Research will investigate several methods and find proper way to have an order book simulation where practical optimization problem may contain thousands of variables and the simulation running times of developed algorithms were taken into account with high importance. There are two operation research models that were developed, customer demand is given in orders, no change over time, customer demands are given for product types, and changeover time is constant.

Underactuated biped robots control is one of the interesting topics in robotics. The main difficulties are its highly nonlinear dynamics, open-loop instability, and discrete event at the end of the gait. One of the methods to control underactuated systems is the partial feedback linearization, but it is not robust against uncertainties and disturbances that restrict its performance to control biped walking and running. In this paper, fuzzy partial feedback linearization is presented to overcome its drawback. Numerical simulations verify the effectiveness of the proposed method to generate stable and robust biped walking and running gaits.Keywords: Underactuated system, biped robot, fuzzy control, partial feedback linearization.

Abstract:
Shadows add great amount of realism to a scene and many algorithms exists to generate shadows. Recently, Shadow volumes (SVs) have made great achievements to place a valuable position in the gaming industries. Looking at this, we concentrate on simple but valuable initial partial steps for further optimization in SV generation, i.e.; model simplification and silhouette edge detection and tracking. Shadow volumes (SVs) usually takes time in generating boundary silhouettes of the object and if the object is complex then the generation of edges become much harder and slower in process. The challenge gets stiffer when real time shadow generation and rendering is demanded. We investigated a way to use the real time silhouette edge detection method, which takes the advantage of spatial and temporal coherence, and exploit the level-of-details (LOD) technique for reducing silhouette edges of the model to use the simplified version of the model for shadow generation speeding up the running time. These steps highly reduce the execution time of shadow volume generations in real-time and are easily flexible to any of the recently proposed SV techniques. 2016 has become the year of the Artificial Intelligence explosion. AI technologies are getting more and more matured that most world well-known tech giants are making large investment to increase the capabilities in AI. Machine learning is the science of getting computers to act without being explicitly programmed, and deep learning is a subset of machine learning that uses deep neural network to train a machine to learn features directly from data. Deep learning realizes many machine learning applications which expand the field of AI. At the present time, deep learning frameworks have been widely deployed on servers for deep learning applications in both academia and industry. In training deep neural networks, there are many standard processes or algorithms, but the performance of different frameworks might be different. In this paper we evaluate the running performance of two state-of-the-art distributed deep learning frameworks that are running training calculation in parallel over multi GPU and multi nodes in our cloud environment. We evaluate the training performance of the frameworks with ResNet-50 convolutional neural network, and we analyze what factors that result in the performance among both distributed frameworks as well. Through the experimental analysis, we identify the overheads which could be further optimized. The main contribution is that the evaluation results provide further optimization directions in both performance tuning and algorithmic design.

Buildings are one of the valuable assets to provide people with shelters for work, leisure and rest. After years of attacks by weather, buildings will deteriorate which need proper maintenance in order to fulfill the requirements and satisfaction of the users. Poorly managed buildings not just give a negative image to the city itself, but also pose potential risk hazards to the health and safety of the general public. As a result, the management of maintenance projects has played an important role in cities like Hong Kong where the problem of urban decay has drawn much attention. However, most research has focused on managing new construction, and little research effort has been put on maintenance projects. Given the short duration and more diversified nature of work, repair and maintenance works are found to be more difficult to monitor and regulate when compared with new works. Project participants may face with problems in running maintenance projects which should be investigated so that proper strategies can be established. This paper aims to provide a thorough analysis on the problems of running maintenance projects. A review of literature on the characteristics of building maintenance projects was firstly conducted, which forms a solid basis for the empirical study. The final biological effect of ionizing particles may be influenced strongly by some chemical substances present in cells mainly in the case of low-LET radiation. The influence of oxygen may by particularly important because oxygen is always present in living cells. The corresponding processes are then running mainly in the chemical stage of radiobiological mechanism.
The radical clusters formed by densely ionizing ends of primary or secondary charged particles are mainly responsible for final biological effect. The damage effect depends then on radical concentration at a time when the cluster meets a DNA molecule. It may be strongly influenced by oxygen present in a cell as oxygen may act in different directions: at small concentration of it the interaction with hydrogen radicals prevails while at higher concentrations additional efficient oxygen radicals may be formed.
The basic radical concentration in individual clusters diminishes, which is influenced by two parallel processes: chemical reactions and diffusion of corresponding clusters. The given simultaneous evolution may be modeled and analyzed well with the help of Continuous Petri nets. The influence of other substances present in cells during irradiation may be studied, too. Some results concerning the impact of oxygen content will be presented.

Abstract:
Ant algorithms are well-known metaheuristics which have been widely used since two decades. In most of the literature, an ant is a constructive heuristic able to build a solution from scratch. However, other types of ant algorithms have recently emerged: the discussion is thus not limited by the common framework of the constructive ant algorithms. Generally, at each generation of an ant algorithm, each ant builds a solution step by step by adding an element to it. Each choice is based on the greedy force (also called the visibility, the short term profit or the heuristic information) and the trail system (central memory which collects historical information of the search process). Usually, all the ants of the population have the same characteristics and behaviors. In contrast in this paper, a new type of ant metaheuristic is proposed, namely SMART (for Solution Methods with Ants Running by Types). Abstract:
In this paper, an experimental and theoretical study on the bogie pseudo-hunting motion of a reduced-scale model railway vehicle, running on double-curved rails, is presented. Since the actual bogie hunting motion, occurring for real railway vehicles running on straight rails at high travelling speeds, cannot be obtained in laboratory conditions, due to the speed and wavelength limitations, a pseudo- hunting motion was induced by employing double-curved rails. Firstly, the test rig and the experimental procedure are described. Then, a geometrical model of the double-curved rails is presented. Based on such model, the variation of the carriage rotation angle relative to the bogies and the working conditions of the yaw damper are clarified. Vibration spectra recorded during vehicle travelling, on straight and double-curved rails, are presented and interpreted based on a simple vibration model of the railway vehicle. Ride comfort of the vehicle is evaluated according to the ISO 2631 standard, and also by using some particular frequency weightings, which account for the discomfort perceived during the reading and writing activities. Results obtained in this work are useful for the adequate design of the yaw dampers, which are used to attenuate the lateral vibration of the train car bodies.Keywords: Double-curved rail, octave analysis, lateral vibration, ride comfort, yaw damper, railway vehicle.

This study utilizes a frequency domain approach over the period of 1996 to 2013 to examine the causal relationship between governance and economic growth in ten Asian countries, which have different levels of democracy; classified as “Free”, “Partly Free”, and “Not Free” countries. The empirical results show that there is no Granger causality running from governance to economic growth in “Not Free” countries and “Partly Free” countries with the exception of Singapore. As for “Free” countries such as South Korea and Taiwan, there is a one-way causality running from governance to economic growth. The findings of this study indicate that policy makers in South Korea, Taiwan, and Singapore could use governance index to improve their predictions of the future economic growth.Keywords: Economic growth, frequency domain, governance, Granger causality.

This work presents a new approach of securing a wireless network. The configuration is focused on securing & Protecting wireless network traffic for a small network such as a home or dorm room. The security Mechanism provided both authentication, allowing only known authorized users access to the wireless network, and encryption, preventing anyone from reading the wireless traffic. The mentioned solution utilizes the open source free S/WAN software which implements the Internet Protocol Security –IPSEC. In addition to wireless components, wireless NIC in PC and wireless access point needs a machine running Linux to act as security gateway. While the current configuration assumes that the wireless PC clients are running Linux, Windows XP/VISTA/7 based machines equipped with VPN software which will allow to interface with this configuration.Keywords: Wireless network security, security network, authentication, encryption and internet protocol security.

Abstract:
All practical real-time scheduling algorithms in multiprocessor systems present a trade-off between their computational complexity and performance. In real-time systems, tasks have to be performed correctly and timely. Finding minimal schedule in multiprocessor systems with real-time constraints is shown to be NP-hard. Although some optimal algorithms have been employed in uni-processor systems, they fail when they are applied in multiprocessor systems. The practical scheduling algorithms in real-time systems have not deterministic response time. Deterministic timing behavior is an important parameter for system robustness analysis. The intrinsic uncertainty in dynamic real-time systems increases the difficulties of scheduling problem. To alleviate these difficulties, we have proposed a fuzzy scheduling approach to arrange real-time periodic and non-periodic tasks in multiprocessor systems. Static and dynamic optimal scheduling algorithms fail with non-critical overload. In contrast, our approach balances task loads of the processors successfully while consider starvation prevention and fairness which cause higher priority tasks have higher running probability. A simulation is conducted to evaluate the performance of the proposed approach. Experimental results have shown that the proposed fuzzy scheduler creates feasible schedules for homogeneous and heterogeneous tasks. It also and considers tasks priorities which cause higher system utilization and lowers deadline miss time. Abstract:
In this study, a comparison of Range Of Motion (ROM) of middle and long-distance runners and swimmers has been made. The mobility of the various joints is essential for the quick movement of any sportsman. Knowledge of a ROM helps in preventing injuries, in repeating the movement, and in generating speed and power. ROM varies among individuals, and it is influenced by factors such as gender, age, and whether the motion is performed actively or passively. ROM for running and swimming, both performed with due consideration on speed, plays an important role. The time of generation of speed and mobility of the particular joints are very important for both kinds of athletes. The difficulties that happen during running and swimming in the direction of motion is changed. In this study, data were collected for a total of 102 subjects divided into three groups: control group (22), middle and long-distance runners (40), and swimmers (40), and their ages are between 12 to 18 years. The swimmers have higher ROM in shoulder joint flexion, extension, abduction, and adduction movement. Middle and long-distance runners have significantly greater ROM from Control Group in the left shoulder joint flexion with a 5.82 mean difference. Swimmers have significantly higher ROM from the Control Group in the left shoulder joint flexion with 24.84 mean difference and swimmers have significantly higher ROM from the Middle and Long distance runners in left shoulder flexion with 19.02 mean difference. Design Patterns have gained more and more acceptances since their emerging in software development world last decade and become another de facto standard of essential knowledge for Object-Oriented Programming developers nowadays. Their target usage, from the beginning, was for regular computers, so, minimizing power consumption had never been a concern. However, in this decade, demands of more complicated software for running on mobile devices has grown rapidly as the much higher performance portable gadgets have been supplied to the market continuously. To get along with time to market that is business reason, the section of software development for power conscious, battery, devices has shifted itself from using specific low-level languages to higher level ones. Currently, complicated software running on mobile devices are often developed by high level languages those support OOP concepts. These cause the trend of embracing Design Patterns to mobile world. However, using Design Patterns directly in software development for power conscious systems is not recommended because they were not originally designed for such environment. This paper demonstrates the adapted Design Pattern for power limitation system. Because there are numerous original design patterns, it is not possible to mention the whole at once. Abstract:
Resource-constrained project scheduling is an NPhard optimisation problem. There are many different heuristic strategies how to shift activities in time when resource requirements exceed their available amounts. These strategies are frequently based on priorities of activities. In this paper, we assume that a suitable heuristic has been chosen to decide which activities should be performed immediately and which should be postponed and investigate the resource-constrained project scheduling problem (RCPSP) from the implementation point of view. We propose an efficient routine that, instead of shifting the activities, extends their duration. It makes it possible to break down their duration into active and sleeping subintervals. Then we can apply the classical Critical Path Method that needs only polynomial running time. This algorithm can simply be adapted for multiproject scheduling with limited resources.Keywords: Project management, resource-constrained scheduling, NP-hard problem, CPM, heuristic method.
