2778 Exploring Dimensionality, Systematic Mutations and Number of Contacts in Simple HP ab-initio Protein Folding Using a Blackboard-based Agent Platform
Authors: Hiram I. Beltrán, Arturo Rojo-Domínguez, Máximo Eduardo Sánchez Gutiérrez, Pedro Pablo González Pérez
Abstract:
A computational platform is presented in this contribution. It has been designed as a virtual laboratory to be used for exploring optimization algorithms in biological problems. This platform is built on a blackboard-based agent architecture. As a test case, the version of the platform presented here is devoted to the study of protein folding, initially with a bead-like description of the chain and with the widely used model of hydrophobic and polar residues (HP model). Some details of the platform design are presented along with its capabilities and also are revised some explorations of the protein folding problems with different types of discrete space. It is also shown the capability of the platform to incorporate specific tools for the structural analysis of the runs in order to understand and improve the optimization process. Accordingly, the results obtained demonstrate that the ensemble of computational tools into a single platform is worthwhile by itself, since experiments developed on it can be designed to fulfill different levels of information in a self-consistent fashion. By now, it is being explored how an experiment design can be useful to create a computational agent to be included within the platform. These inclusions of designed agents –or software pieces– are useful for the better accomplishment of the tasks to be developed by the platform. Clearly, while the number of agents increases the new version of the virtual laboratory thus enhances in robustness and functionality. Keywords: genetic algorithms, multi-agent systems, bioinformatics, optimization, protein folding, structural biology.

Authors: Jonah Gamba
Abstract:
In this paper the problem of estimating the time delay between two spatially separated noisy sinusoidal signals by system identification modeling is addressed. The system is assumed to be perturbed by both input and output additive white Gaussian noise. The presence of input noise introduces bias in the time delay estimates. Normally the solution requires a priori knowledge of the input-output noise variance ratio. We utilize the cascade of a self-tuned filter with the time delay estimator, thus making the delay estimates robust to input noise. Simulation results are presented to confirm the superiority of the proposed approach at low input signal-to-noise ratios. Keywords: LMS algorithm, Self-tuned filter, Systemidentification, Time delay estimation, .

Authors: Hanny H. Tumbelaka, Masafumi Miyatake
Abstract:
This paper proposes a three-phase four-wire currentcontrolled Voltage Source Inverter (CC-VSI) for both power quality improvement and PV energy extraction. For power quality improvement, the CC-VSI works as a grid current-controlling shunt active power filter to compensate for harmonic and reactive power of loads. Then, the PV array is coupled to the DC bus of the CC-VSI and supplies active power to the grid. The MPPT controller employs the particle swarm optimization technique. The output of the MPPT controller is a DC voltage that determines the DC-bus voltage according to PV maximum power. The PSO method is simple and effective especially for a partially shaded PV array. From computer simulation results, it proves that grid currents are sinusoidal and inphase with grid voltages, while the PV maximum active power is delivered to loads. Keywords: Active Power Filter, MPPT, PV Energy Conversion.

Authors: Alnouss M. Ahmed, Al-Nuaimi A. Ibrahim
Abstract:
In this paper, the energy performance of a selected UHDE Ammonia plant is optimized by conducting heat integration through waste heat recovery and the synthesis of a heat exchange network (HEN). Minimum hot and cold utility requirements were estimated through IChemE spreadsheet. Supporting simulation was carried out using HYSYS software. The results showed that there is no need for heating utility while the required cold utility was found to be around 268,714 kW. Hence a threshold pinch case was faced. Then, the hot and cold streams were matched appropriately. Also, waste heat recovered resulted with savings in HP and LP steams of approximately 51.0% and 99.6%, respectively. An economic analysis on proposed HEN showed very attractive overall payback period not exceeding 3 years. In general, a net saving approaching 35% was achieved in implementing heat optimization of current studied UHDE Ammonia process. Keywords: Ammonia, Energy Optimization, Heat Exchange Network and Techno-Economic Analysis.

Authors: S. Raissi, R- Eslami Farsani
Abstract:
In recent years, response surface methodology (RSM) has brought many attentions of many quality engineers in different industries. Most of the published literature on robust design methodology is basically concerned with optimization of a single response or quality characteristic which is often most critical to consumers. For most products, however, quality is multidimensional, so it is common to observe multiple responses in an experimental situation. Through this paper interested person will be familiarize with this methodology via surveying of the most cited technical papers. It is believed that the proposed procedure in this study can resolve a complex parameter design problem with more than two responses. It can be applied to those areas where there are large data sets and a number of responses are to be optimized simultaneously. In addition, the proposed procedure is relatively simple and can be implemented easily by using ready-made standard statistical packages. Keywords: Multi-Response Surface Methodology (MRSM), Design of Experiments (DOE), Process modeling, Quality improvement; Robust Design.

Abstract:
X-ray Fluorescence Molecular Imaging (XFMI) holds great promise as a low-cost molecular imaging modality for biomedical applications with high chemical sensitivity. However, for in vivo biomedical applications, a key technical bottleneck is the relatively low chemical sensitivity of XFMI, especially at a reasonably low radiation dose. In laboratory x-ray source based XFMI, one of the main factors that limits the chemical sensitivity of XFMI is the scattered x-rays. We will present our latest findings on improving the chemical sensitivity of XFMI using excitation beam spectrum optimization. XFMI imaging experiments on two mouse-sized phantoms were conducted at three different excitation beam spectra. Our results show that the minimum detectable concentration (MDC) of iodine can be readily increased by five times via excitation spectrum optimization. Findings from this investigation could find use for in vivo pre-clinical small-animal XFMI in the future. Keywords: Molecular imaging, X-ray fluorescence, chemical sensitivity, X-ray scattering.

Authors: Wayan F. Mahmudy, Romeo M. Marian, Lee H. S. Luong
Abstract:
This paper and its companion (Part 2) deal with modeling and optimization of two NP-hard problems in production planning of flexible manufacturing system (FMS), part type selection problem and loading problem. The part type selection problem and the loading problem are strongly related and heavily influence the system-s efficiency and productivity. The complexity of the problems is harder when flexibilities of operations such as the possibility of operation processed on alternative machines with alternative tools are considered. These problems have been modeled and solved simultaneously by using real coded genetic algorithms (RCGA) which uses an array of real numbers as chromosome representation. These real numbers can be converted into part type sequence and machines that are used to process the part types. This first part of the papers focuses on the modeling of the problems and discussing how the novel chromosome representation can be applied to solve the problems. The second part will discuss the effectiveness of the RCGA to solve various test bed problems. Keywords: Flexible manufacturing system, production planning, part type selection problem, loading problem, real-coded genetic algorithm

Abstract:
Deep Brain Stimulation or DBS is a surgical treatment for Parkinson-s Disease with three stimulation parameters: frequency, pulse width, and voltage. The parameters should be selected appropriately to achieve effective treatment. This selection now, performs clinically. The aim of this research is to study chaotic behavior of recorded tremor of patients under DBS in order to present a computational method to recognize stimulation optimum voltage. We obtained some chaotic features of tremor signal, and discovered embedding space of it has an attractor, and its largest Lyapunov exponent is positive, which show tremor signal has chaotic behavior, also we found out, in optimal voltage, entropy and embedding space variance of tremor signal have minimum values in comparison with other voltages. These differences can help neurologists recognize optimal voltage numerically, which leads to reduce patients' role and discomfort in optimizing stimulation parameters and to do treatment with high accuracy.

Authors: Akhilesh G. Naik, Dipankar Pal
Abstract:
In today’s scenario, the complexity of digital signal processing (DSP) applications and various microcontroller architectures have been increasing to such an extent that the traditional approaches to multiplier design in most processors are becoming outdated for being comparatively slow. Modern processing applications require suitable pipelined approaches, and therefore, algorithms that are friendlier with pipelined architectures. Traditional algorithms like Wallace Tree, Radix-4 Booth, Radix-8 Booth, Dadda architectures have been proven to be comparatively slow for pipelined architectures. These architectures, therefore, need to be optimized or combined with other architectures amongst them to enhance its performances and to be made suitable for pipelined hardware/architectures. Recently, Vedic algorithm mathematically has proven to be efficient by appearing to be less complex and with fewer steps for its output establishment and have assumed renewed importance. This paper describes and shows how the Vedic algorithm can be better suited for pipelined architectures and also can be combined with traditional architectures and algorithms for enhancing its ability even further. In this paper, we also established that for complex applications on DSP and other microcontroller architectures, using Vedic approach for multiplication proves to be the best available and efficient option.

Abstract:
Optimization plays an important role in most real world applications that support decision makers to take the right decision regarding the strategic directions and operations of the system they manage. Solutions for traffic management and traffic congestion problems are considered major problems that most decision making authorities for cities around the world are looking for. This review paper gives a full description of the traffic problem as part of the transportation planning process and present a view as a framework of urban transportation system analysis where the core of the system is a transportation network equilibrium model that is based on optimization techniques and that can also be used for evaluating an alternative solution or a combination of alternative solutions for the traffic congestion. Different transportation network equilibrium models are reviewed from the sequential approach to the multiclass combining trip generation, trip distribution, modal split, trip assignment and departure time model. A GIS-Based intelligent decision support system framework for urban transportation system analysis is suggested for implementation where the selection of optimized alternative solutions, single or packages, will be based on an intelligent agent rather than human being which would lead to reduction in time, cost and the elimination of the difficulty, by human being, for finding the best solution to the traffic congestion problem. Keywords: Multiclass simultaneous transportation equilibrium models, transportation planning, urban transportation systems analysis, intelligent decision support system.

Abstract:
The paper describes an approach for defining of k-best night vision devices based on multi-criteria mixed-integer optimization modeling. The parameters of night vision devices are considered as criteria that have to be optimized. Using different user preferences for the relative importance between parameters different choice of k-best devices can be defined. An ideal device with all of its parameters at their optimum is used to determine how far the particular device from the ideal one is. A procedure for evaluation of deviation between ideal solution and k-best solutions is presented. The applicability of the proposed approach is numerically illustrated using real night vision devices data. Re-configurability of field programmable gate arrays (FPGA) allows for significant flexibility in its applications to embedded systems. However, high power consumption in FPGA becomes a significant factor in design considerations. We present several ideas and their experimental verifications on how to optimize power consumption at high level of designing process while maintaining the same energy per operation (low-level methods can be used additionally). This paper demonstrates that it is possible to estimate feasible power consumption savings even at the high level of designing process. This fact reveals the requirement for inspection of the electrical machine insulation along with the electro-thermal stresses. In the first step of the study, a part of the whole structure of machine in which covers the general characteristics of the machine is chosen, then based on the electromagnetic analysis (finite element method), the machine operation is simulated. In the simulation results, the temperature distribution of the total structure is presented simultaneously by using electro-thermal analysis. Abstract:
Mixed convection of Cu-water nanofluid in an enclosure with thick wavy bottom wall has been investigated numerically. A co-ordinate transformation method is used to transform the computational domain into an orthogonal co-ordinate system. The governing equations in the computational domain are solved through a pressure correction based iterative algorithm. The fluid flow and heat transfer characteristics are analyzed for a wide range of Richardson number (0.1 ≤ Ri ≤ 5), nanoparticle volume concentration (0.0 ≤ ϕ ≤ 0.2), amplitude (0.0 ≤ α ≤ 0.1) of the wavy thick- bottom wall and the wave number (ω) at a fixed Reynolds number. Obtained results showed that heat transfer rate increases remarkably by adding the nanoparticles. Heat transfer rate is dependent on the wavy wall amplitude and wave number and decreases with increasing Richardson number for fixed amplitude and wave number. The Bejan number and the entropy generation are determined to analyze the thermodynamic optimization of the mixed convection. Keywords: Entropy generation, mixed convection, conjugate heat transfer, numerical, nanofluid, wall waviness.

Abstract:
The paper explores the development of an optimization of method and apparatus for retrieving extended high dynamic range from digital negative image. Architectural photo imaging can benefit from high dynamic range imaging (HDRI) technique for preserving and presenting sufficient luminance in the shadow and highlight clipping image areas. The HDRI technique that requires multiple exposure images as the source of HDRI rendering may not be effective in terms of time efficiency during the acquisition process and post-processing stage, considering it has numerous potential imaging variables and technical limitations during the multiple exposure process. This paper explores an experimental method and apparatus that aims to expand the dynamic range from digital negative image in HDRI environment. The method and apparatus explored is based on a single source of RAW image acquisition for the use of HDRI post-processing. It will cater the optimization in order to avoid and minimize the conventional HDRI photographic errors caused by different physical conditions during the photographing process and the misalignment of multiple exposed image sequences. Abstract:
This paper provides a description of a Collision Avoidance algorithm that has been developed starting from the mathematical modeling of the flight of insects, in terms of spirals and conchospirals geometric paths. It is able to calculate a proper avoidance manoeuver aimed to prevent the infringement of a predefined distance threshold between ownship and the considered intruder, while minimizing the ownship trajectory deviation from the original path and in compliance with the aircraft performance limitations and dynamic constraints. The algorithm is designed in order to be suitable for real-time applications, so that it can be considered for the implementation in the most recent airborne automatic collision avoidance systems using the traffic data received through an ADS-B IN device. The presented approach is able to take into account the rules-of-the-air, due to the possibility to select, through specifically designed decision making logic based on the consideration of the encounter geometry, the direction of the calculated collision avoidance manoeuver that allows complying with the rules-of-the-air, as for instance the fundamental right of way rule. The applicability of this method has been proved through preliminary simulation tests performed in a 2D environment considering single intruder encounter geometries, as reported and discussed in the paper.
