3141 A New Approach In Protein Folding Studies Revealed The Potential Site For Nucleation Center
Authors: Nurul Bahiyah Ahmad Khairudin, Habibah A Wahab
Abstract:
A new approach to predict the 3D structures of proteins by combining the knowledge-based method and Molecular Dynamics Simulation is presented on the chicken villin headpiece subdomain (HP-36). Comparative modeling is employed as the knowledge-based method to predict the core region (Ala9-Asn28) of the protein while the remaining residues are built as extended regions (Met1-Lys8; Leu29-Phe36) which then further refined using Molecular Dynamics Simulation for 120 ns. Since the core region is built based on a high sequence identity to the template (65%) resulting in RMSD of 1.39 Å from the native, it is believed that this well-developed core region can act as a 'nucleation center' for subsequent rapid downhill folding. Results also demonstrate that the formation of the non-native contact which tends to hamper folding rate can be avoided. The best 3D model that exhibits most of the native characteristics is identified using clustering method which then further ranked based on the conformational free energies. It is found that the backbone RMSD of the best model compared to the NMR-MDavg is 1.01 Å and 3.53 Å, for the core region and the complete protein, respectively. In addition to this, the conformational free energy of the best model is lower by 5.85 kcal/mol as compared to the NMR-MDavg. This structure prediction protocol is shown to be effective in predicting the 3D structure of small globular protein with a considerable accuracy in much shorter time compared to the conventional Molecular Dynamics simulation alone.

Authors: M. S. Alam, M. R. Alam, Nusrat Jahan Imu
Abstract:
This paper presents a computer simulation model based on system dynamics methodology for analyzing the dynamic characteristics of input energy structure in agriculture and Bangladesh is used here as a case study for model validation. The model provides an input energy structure linking the major energy flows with human energy and draft energy from cattle as well as tractors and/or power tillers, irrigation, chemical fertilizer and pesticide. The evaluation is made in terms of different energy dependent indicators. During the simulation period, the energy input to agriculture increased from 6.1 to 19.15 GJ/ha i.e. 2.14 fold corresponding to energy output in terms of food, fodder and fuel increase from 71.55 to 163.58 GJ/ha i.e. 1.28 fold from the base year. This result indicates that the energy input in Bangladeshi agricultural production is increasing faster than the energy output. Problems such as global warming, nutrient loading and pesticide pollution can associate with this increasing input. For an assessment, a comparative statement of input energy use in agriculture of developed countries (DCs) and least developed countries (LDCs) including Bangladesh has been made. The performance of the model is found satisfactory to analyze the agricultural energy system for LDCs

Authors: S. Ganesh, L. Raguraman, E. Anushya, J. krishnasree
Abstract:
Voltage sags are the most common power quality disturbance in the distribution system. It occurs due to the fault in the electrical network or by the starting of a large induction motor and this can be solved by using the custom power devices such as Dynamic Voltage Restorer (DVR). In this paper DVR is proposed to compensate voltage sags on critical loads dynamically. The DVR consists of VSC, injection transformers, passive filters and energy storage (lead acid battery). By injecting an appropriate voltage, the DVR restores a voltage waveform and ensures constant load voltage. The simulation and experimental results of a DVR using MATLAB software shows clearly the performance of the DVR in mitigating voltage sags.

Abstract:
Piezoelectric transformers are electronic devices made from piezoelectric materials. The piezoelectric transformers as the name implied are used for changing voltage signals from one level to another. Electrical energy carried with signals is transferred by means of mechanical vibration. Characterizing in both electrical and mechanical properties leads to extensively use and efficiency enhancement of piezoelectric transformers in various applications. In this paper, study and analysis of electrical and mechanical properties of multi-layer piezoelectric transformers in forms of potential and displacement distribution throughout the volume, respectively. This paper proposes a set of quasi-static mathematical model of electromechanical coupling for piezoelectric transformer by using a set of partial differential equations. Computer-based simulation utilizing the three-dimensional finite element method (3-D FEM) is exploited as a tool for visualizing potentials and displacements distribution within the multi-layer piezoelectric transformer. This simulation was conducted by varying a number of layers. In this paper 3, 5 and 7 of the circular ring type were used. Abstract:
Adopting the measured constitutive relationship of stress-strain of river ice, the finite element analysis model of percussive force of river ice and pier is established, by the explicit dynamical analysis software package LS-DYNA. Effects of element types, contact method and arithmetic of ice and pier, coupled modes between different elements, mesh density of pier, and ice sheet in contact area on the collision force are studied. Some of measures for the collision force analysis of river ice and pier are proposed as follows: bridge girder can adopt beam161 element with 3-node; pier below the line of 1.30m above ice surface and ice sheet use solid164 element with 8-node; in order to accomplish the connection of different elements, the rigid body with 0.01-0.05m thickness is defined between solid164 and beam161; the contact type of ice and pier adopts AUTOMATIC_SURFACE_TO_SURFACE, using symmetrical penalty function algorithms; meshing size of pier below the line of 1.30m above ice surface should not less than 0.25×0.25×0.5m3. Authors: Kanita Thanacharoenchanaphas, Orose Rugchati
Abstract:
This study assessed the effects of climate change on Thai soybeans under simulation situations. Our study is focused on temperature variability and effects on growth, yield, and genetic changes in 2 generations of Chiang Mai 60 cultivars. In the experiment, soybeans were exposed to 3 levels of air temperature for 8 h day-1 in an open top chamber for 2 cropping periods. Air temperature levels in each treatment were controlled at 30-33°C (± 2.3) for LT-treatment, 33-36°C ( ± 2.4) for AT-treatment, and 36-40 °C ( ± 3.2) for HT-treatment, respectively. Positive effects of high temperature became obvious at the maturing stage when yield significantly increased in both cropping periods. Results in growth indicated that shoot length at the pre-maturing stage (V3-R3) was more positively affected by high temperature than at the maturing stage. However, the positive effect on growth under high temperature was not found in the 2nd cropping period. Finally, genetic changes were examined in phenotype characteristics by the AFLPs technique. The results showed that the high temperature factor clearly caused genetic change in the soybeans and showed more alteration in the 2nd cropping period. Keywords: simulation, air temperature, variability, Thai soybean, yield , genetic change

Lately, significant work in the area of Intelligent Manufacturing has become public and mainly applied within the frame of industrial purposes. Special efforts have been made in the implementation of new technologies, management and control systems, among many others which have all evolved the field. Aware of all this and due to the scope of new projects and the need of turning the existing flexible ideas into more autonomous and intelligent ones, i.e.: Intelligent Manufacturing, the present paper emerges with the main aim of contributing to the design and analysis of the material flow in either systems, cells or work stations under this new “intelligent" denomination. For this, besides offering a conceptual basis in some of the key points to be taken into account and some general principles to consider in the design and analysis of the material flow, also some tips on how to define other possible alternative material flow scenarios and a classification of the states a system, cell or workstation are offered as well. All this is done with the intentions of relating it with the use of simulation tools, for which these have been briefly addressed with a special focus on the Witness simulation package. For a better comprehension, the previous elements are supported by a detailed layout, other figures and a few expressions which could help obtaining necessary data. Authors: F. Felipe
Abstract:
Air Defense Systems contain high-value assets that are expected to fulfill their mission for several years - in many cases, even decades - while operating in a fast-changing, technology-driven environment. Thus, it is paramount that decision-makers can assess how effective an Air Defense System is in the face of new developing threats, as well as to identify the bottlenecks that could jeopardize the security of the airspace of a country. Given the broad extent of activities and the great variety of assets necessary to achieve the strategic objectives, a systems approach was taken in order to delineate the core requirements and the physical architecture of an Air Defense System. Then, value-focused thinking helped in the definition of the measures of effectiveness. Furthermore, analytical methods were applied to create a formal structure that preliminarily assesses such measures. To validate the proposed methodology, a powerful simulation was also used to determine the measures of effectiveness, now in more complex environments that incorporate both uncertainty and multiple interactions of the entities. The results regarding the validity of this methodology suggest that the approach can support decisions aimed at enhancing the capabilities of Air Defense Systems. In conclusion, this paper sheds some light on how consolidated approaches of Systems Engineering and Operations Research can be used as valid techniques for solving problems regarding a complex and yet vital matter. Keywords: Air defense, effectiveness, system, simulation, decision-support.

Abstract:
The practical application of the Computational Fluid Dynamics (CFD), for predicting the flow pattern around Multipurpose Amphibious Vehicle (MAV) hull has made much progress over the last decade. Today, several of the CFD tools play an important role in the land and water going vehicle hull form design. CFD has been used for analysis of MAV hull resistance, sea-keeping, maneuvering and investigating its variation when changing the hull form due to varying its parameters, which represents a very important task in the principal and final design stages. Resistance analysis based on CFD (Computational Fluid Dynamics) simulation has become a decisive factor in the development of new, economically efficient and environmentally friendly hull forms. Three-dimensional finite volume method (FVM) based on Reynolds Averaged Navier-Stokes equations (RANS) has been used to simulate incompressible flow around three types of MAV hull bow models in steady-state condition. Finally, the flow structure and streamlines, friction and pressure resistance and velocity contours of each type of hull bow will be compared and discussed.

Abstract:
In the context of the global pandemic, the practical management of the 2020 presidential election in the USA was a strong concern. To anticipate and prepare for this election accurately, one of the main challenges was to confront: (i) forecasts of voter turnout, (ii) capacities of the facilities and, (iii) potential configuration options of resources. The approach chosen to conduct this anticipative study consists of collecting data about forecasts and using simulation models to work simultaneously on resource allocation and facility configuration of polling places in Fulton County, Georgia’s largest county. This article presents the results of the simulations of such places facing pre-identified potential risks. These results are oriented towards the efficiency of these places according to different criteria (health, trust, comfort). Then a dynamic framework is introduced to describe risks as physical forces perturbing the efficiency of the observed system. Finally, the main benefits and contributions resulting from this simulation campaign are presented.

A new generation of manufacturing machines so-called MIMCA (modular and integrated machine control architecture) capable of handling much increased complexity in manufacturing control-systems is presented. Requirement for more flexible and effective control systems for manufacturing machine systems is investigated and dimensioned-which highlights a need for improved means of coordinating and monitoring production machinery and equipment used to- transport material. The MIMCA supports simulation based on machine modeling, was conceived by the authors to address the issues. Essentially MIMCA comprises an organized unification of selected architectural frameworks and modeling methods, which include: NISTRCS, UMC and Colored Timed Petri nets (CTPN). The unification has been achieved; to support the design and construction of hierarchical and distributed machine control which realized the concurrent operation of reusable and distributed machine control components; ability to handle growing complexity; and support requirements for real- time control systems. The utilization of them is extending rapidly and widely. Hence, the out-put of those pipes is increasing and new application fields are continually developing. Due to various demands in recent time, the products have to satisfy difficult specifications with high accuracy in dimensions. The reshaping process design of pipes with square cross sections; however, is performed by trial and error and based on expert-s experience. In this paper, a computer-aided simulation is developed based on the 2-D elastic-plastic method with consideration of the shear deformation to analyze the reshaping process. Effect of various parameters such as diameter of the circular pipe and mechanical properties of metal on product dimension and quality can be evaluated by using this simulation. Moreover, design of reshaping process include determination of shrinkage of cross section, necessary number of stands, radius of rolls and height of pipe at each stand, are investigated. Abstract:
This paper investigates the suitability of Latin Hypercube sampling (LHS) for composite electric power system reliability analysis. Each sample generated in LHS is mapped into an equivalent system state and used for evaluating the annualized system and load point indices. DC loadflow based state evaluation model is solved for each sampled contingency state. The indices evaluated are loss of load probability, loss of load expectation, expected demand not served and expected energy not supplied. The application of the LHS is illustrated through case studies carried out using RBTS and IEEE-RTS test systems. Results obtained are compared with non-sequential Monte Carlo simulation and state enumeration analytical approaches. An error analysis is also carried out to check the LHS method’s ability to capture the distributions of the reliability indices. It is found that LHS approach estimates indices nearer to actual value and gives tighter bounds of indices than non-sequential Monte Carlo simulation.

Abstract:
This paper presents the simulation of fragmentation warhead using a hydrocode, Autodyn. The goal of this research is to determine the lethal range of such a warhead. This study investigates the lethal range of warheads with and without steel balls as preformed fragments. The results from the FE simulation, i.e. initial velocities and ejected spray angles of fragments, are further processed using an analytical approach so as to determine a fragment hit density and probability of kill of a modelled warhead. In order to simulate a plenty of preformed fragments inside a warhead, the model requires expensive computation resources. Therefore, this study attempts to model the problem in an alternative approach by considering an equivalent mass of preformed fragments to the mass of warhead casing. This approach yields approximately 7% and 20% difference of fragment velocities from the analytical results for one and two layers of preformed fragments, respectively. The lethal ranges of the simulated warheads are 42.6 m and 56.5 m for warheads with one and two layers of preformed fragments, respectively, compared to 13.85 m for a warhead without preformed fragment. These lethal ranges are based on the requirement of fragment hit density. The lethal ranges which are based on the probability of kill are 27.5 m, 61 m and 70 m for warheads with no preformed fragment, one and two layers of preformed fragments, respectively. Keywords: Lethal Range, Natural Fragment, Preformed Fragment, Warhead.

However, the introductions of video and imaging sensors have posed additional challenges. Transmission of video and imaging data requires both energy and QoS aware routing in order to ensure efficient usage of the sensors and effective access to the gathered measurements. In this paper, the performance of the energy-aware QoS routing Protocol are analyzed in different performance metrics like average lifetime of a node, average delay per packet and network throughput. Four models were evaluated, one by considering perfect contact, the other three models by using friction coefficient of 0.1, 0.3 and 0.5. The simulation was carried out by using Abaqus software. The obtained results show that the jacketing reinforcement led to significant increase of the global performance of the behavior of the simulated reinforced concrete column. Keywords: Strengthening, jacketing, reinforced concrete column, 3D simulation, Abaqus.

Abstract:
This paper presents the utilizing of ferroelectric material on antenna application. There are two different ferroelectric had been used on the proposed antennas which include of Barium Strontium Titanate (BST) and Bismuth Titanate (BiT), suitable for Access Points operating in the WLAN IEEE 802.11 b/g and WiMAX IEEE 802.16 within the range of 2.3 GHz to 2.5 GHz application. BST, which had been tested to own a dielectric constant of εr = 15 while BiT has a dielectric constant that higher than BST which is εr = 21 and both materials are in rectangular shaped. The influence of various parameters on antenna characteristics were investigated extensively using commercial electromagnetic simulations software by Communication Simulation Technology (CST). From theoretical analysis and simulation results, it was demonstrated that ferroelectric material used have not only improved the directive emission but also enhanced the radiation efficiency. Keywords: Ferroelectric material, WLAN, WiMAX, dielectric constant
