737 A Phenomic Algorithm for Reconstruction of Gene Networks

Abstract:
The goal of Gene Expression Analysis is to understand the processes that underlie the regulatory networks and pathways controlling inter-cellular and intra-cellular activities. In recent times microarray datasets are extensively used for this purpose. The scope of such analysis has broadened in recent times towards reconstruction of gene networks and other holistic approaches of Systems Biology. Evolutionary methods are proving to be successful in such problems and a number of such methods have been proposed. However all these methods are based on processing of genotypic information. Towards this end, there is a need to develop evolutionary methods that address phenotypic interactions together with genotypic interactions. We present a novel evolutionary approach, called Phenomic algorithm, wherein the focus is on phenotypic interaction. We use the expression profiles of genes to model the interactions between them at the phenotypic level. We apply this algorithm to the yeast sporulation dataset and show that the algorithm can identify gene networks with relative ease.

Abstract:
Due to missing/ambiguous boundaries between the prostate and neighboring structures, the presence of shadow artifacts, as well as the large variability in prostate shapes, ultrasound prostate segmentation is challenging. To handle these issues, this paper develops a hybrid method for ultrasound prostate segmentation by combining an optimized closed principal curve-based method and the evolutionary neural network; the former can fit curves with great curvature and generate a contour composed of line segments connected by sorted vertices, and the latter is used to express an appropriate map function (represented by parameters of evolutionary neural network) for generating the smooth prostate contour to match the ground truth contour. Both qualitative and quantitative experimental results showed that our proposed method obtains accurate and robust performances.

Abstract:
In this paper we present a new approach to deal with image segmentation. The fact that a single segmentation result do not generally allow a higher level process to take into account all the elements included in the image has motivated the consideration of image segmentation as a multiobjective optimization problem. The proposed algorithm adopts a split/merge strategy that uses the result of the k-means algorithm as input for a quantum evolutionary algorithm to establish a set of non-dominated solutions. The evaluation is made simultaneously according to two distinct features: intra-region homogeneity and inter-region heterogeneity. The experimentation of the new approach on natural images has proved its efficiency and usefulness.Keywords: Image segmentation, multiobjective optimization, quantum computing, evolutionary algorithms.

Abstract:
Bus networks design is an important problem in public transportation. The main step to this design, is determining the number of required terminals and their locations. This is an especial type of facility location problem, a large scale combinatorial optimization problem that requires a long time to be solved. The genetic algorithm (GA) is a search and optimization technique which works based on evolutionary principle of natural chromosomes. Specifically, the evolution of chromosomes due to the action of crossover, mutation and natural selection of chromosomes based on Darwin's survival-of-the-fittest principle, are all artificially simulated to constitute a robust search and optimization procedure. In this paper, we first state the problem as a mixed integer programming (MIP) problem. Then we design a new crossover and mutation for bus terminal location problem (BTLP). We tested the different parameters of genetic algorithm (for a sample problem) and obtained the optimal parameters for solving BTLP with numerical try and error.Keywords: Bus networks, Genetic algorithm (GA), Locationproblem, Mixed integer programming (MIP).

Abstract:
In this paper, the problem of finding the optimal collision free path for a mobile robot, the path planning problem, is solved using an advanced evolutionary algorithm called memetic algorithm. What is new in this work is a novel representation of solutions for evolutionary algorithms that is efficient, simple and also compatible with memetic algorithm. The new representation makes it possible to solve the problem with a small population and in a few generations. It also makes the genetic operator simple and allows using an efficient local search operator within the evolutionary algorithm. The proposed algorithm is applied to two instances of path planning problem and the results are available.

To reduce the difficulties the following have been tried: pair programming, program visualization, different learning styles etc. However, these efforts have produced limited success. Abstract:
The paper presents an original Python-based application that outlines the advantages of combining some elementary notions of mathematics with the study of a programming language. The application support refers to some of the first lessons of analytic geometry, meaning conics and quadrics and their reduction to a standard form, as well as some related notions. The chosen programming language is Python, not only for its closer to an everyday language syntax – and therefore, enhanced readability – but also for its highly reusable code, which is of utmost importance for a mathematician that is accustomed to exploit already known and used problems to solve new ones. The purpose of this paper is, on one hand, to support the idea that one of the most appropriate means to initiate one into programming is throughout mathematics, and reciprocal, one of the most facile and handy ways to assimilate some basic knowledge in the study of mathematics is to apply them in a personal project. On the other hand, besides being a mean of learning both programming and analytic geometry, the application subject to this paper is itself a useful tool for it can be seen as an independent original Python package for analytic geometry.Keywords: Analytic geometry, conics, Python programming language, quadrics.

Although students’ interest level in pursuing Computer Science and related degrees are lower than previous decade, fundamentals of computers, specifically introductory level programming courses are either listed as core or elective courses for a number of non-computer science majors. Universities accommodate these non-computer science majored students either via creating separate sections of a class for them or simply offering mixed-body classroom solutions, in which both computer science and non-computer science students take the courses together. In this work, we demonstrated how we handle introductory level programming course at Sam Houston State University and also provide facts about our observations on students’ success during the coursework. Moreover, we provide suggestions and methodologies that are based on students’ major and skills to overcome the deficiencies of mix-body type of classes.

Evolutionary Algorithms (EAs) have been used widely through evolution theory to discover acceptable solutions that corresponds to challenges such as natural resources management. EAs are also used to solve varied problems in the real world. EAs have been rapidly identified for its ease in handling multiple objective problems. Reservoir operations is a vital and researchable area which has been studied in the last few decades due to the limited nature of water resources that is found mostly in the semi-arid regions of the world. The state of some developing economy that depends on electricity for overall development through hydropower production, a renewable form of energy, is appalling due to water scarcity. This paper presents a review of the applications of evolutionary algorithms to reservoir operation for hydropower production. This review includes the discussion on areas such as genetic algorithm, differential evolution, and reservoir operation. It also identified the research gaps discovered in these areas. The results of this study will be an eye opener for researchers and decision makers to think deeply of the adverse effect of water scarcity and drought towards economic development of a nation. Abstract:
In the context of computer numerical control (CNC) and computer aided manufacturing (CAM), the capabilities of programming languages such as symbolic and intuitive programming, program portability and geometrical portfolio have special importance. They allow to save time and to avoid errors during part programming and permit code re-usage. Our updated literature review indicates that the current state of art presents voids in parametric programming, program portability and programming flexibility. In response to this situation, this article presents a compiler implementation for EGCL (Extended G-code Language), a new, enriched CNC programming language which allows the use of descriptive variable names, geometrical functions and flow-control statements (if-then-else, while). Our compiler produces low-level generic, elementary ISO-compliant Gcode, thus allowing for flexibility in the choice of the executing CNC machine and in portability. Our results show that readable variable names and flow control statements allow a simplified and intuitive part programming and permit re-usage of the programs. Future work includes allowing the programmer to define own functions in terms of EGCL, in contrast to the current status of having them as library built-in functions.

This paper proposes entropic programming for the freighter aircraft selection problem using the multiple criteria decision analysis method. The study aims to propose a systematic and comprehensive framework by focusing on the perspective of freighter aircraft selection. In order to achieve this goal, an integrated entropic programming approach was proposed to evaluate and rank alternatives. The decision criteria and aircraft alternatives were identified from the research data analysis. The objective criteria weights were determined by the mean weight method and the standard deviation method. The proposed entropic programming model was applied to a practical decision problem for evaluating and selecting freighter aircraft. The proposed entropic programming technique gives robust, reliable, and efficient results in modeling decision making analysis problems. As a result of entropic programming analysis, Boeing B747-8F, a freighter aircraft alternative ( a3), was chosen as the most suitable freighter aircraft candidate.

Deaf and hearing-impaired students face many obstacles throughout their education, especially with learning applied sciences such as computer programming. In addition, there is no clear signs in the Arabic Sign Language that can be used to identify programming logic terminologies such as while, for, case, switch etc. However, hearing disabilities should not be a barrier for studying purpose nowadays, especially with the rapid growth in educational technology. In this paper, we develop an Avatar based system to teach computer programming to deaf and hearing-impaired students using Arabic Signed language with new signs vocabulary that is been developed for computer programming education. The system is tested on a number of high school students and results showed the importance of visualization in increasing the comprehension or understanding of concepts for deaf students through the avatar.Keywords: Hearing-impaired students, isolation, self-esteem, learning difficulties.

This paper presents a Reliability-Based Topology Optimization (RBTO) based on Evolutionary Structural Optimization (ESO). An actual design involves uncertain conditions such as material property, operational load and dimensional variation. Deterministic Topology Optimization (DTO) is obtained without considering of the uncertainties related to the uncertainty parameters. However, RBTO involves evaluation of probabilistic constraints, which can be done in two different ways, the reliability index approach (RIA) and the performance measure approach (PMA). Limit state function is approximated using Monte Carlo Simulation and Central Composite Design for reliability analysis. ESO, one of the topology optimization techniques, is adopted for topology optimization. In this paper the multi-mode resource-constrained project scheduling problem with discounted cash flows is considered. Minimizing the makespan and maximization the net present value (NPV) are the two common objectives that have been investigated in the literature. We apply one evolutionary algorithm named multiobjective particle swarm optimization (MOPSO) to find Pareto front solutions. We used standard sets of instances from the project scheduling problem library (PSPLIB). The results are computationally compared respect to different metrics taken from the literature on evolutionary multi-objective optimization.

It is very common to observe, especially in Computer Science studies that students have difficulties to correctly understand how some mechanisms based on Artificial Intelligence work. In addition, the scope and limitations of most of these mechanisms are usually presented by professors only in a theoretical way, which does not help students to understand them adequately. In this work, we focus on the problems found when teaching Evolutionary Algorithms (EAs), which imitate the principles of natural evolution, as a method to solve parameter optimization problems. Although this kind of algorithms can be very powerful to solve relatively complex problems, students often have difficulties to understand how they work, and how to apply them to solve problems in real cases. In this paper, we present two interactive graphical applications which have been specially designed with the aim of making Evolutionary Algorithms easy to be understood by students. Specifically, we present: (i) TSPS, an application able to solve the ”Traveling Salesman Problem”, and (ii) FotEvol, an application able to reconstruct a given image by using Evolution Strategies. In this paper a nonlinear model is presented to demonstrate the relation between production and marketing departments. By introducing some functions such as pricing cost and market share loss functions it will be tried to show some aspects of market modelling which has not been regarded before. The proposed model will be a constrained signomial geometric programming model. For model solving, after variables- modifications an iterative technique based on the concept of geometric mean will be introduced to solve the resulting non-standard posynomial model which can be applied to a wide variety of models in non-standard posynomial geometric programming form. Sustainable development is one of the most debated issues, recently. In terms of providing more livable Earth continuity, while Production activities are going on, on the other hand protecting the environment has importance. As a strategy for sustainable development, eco-innovation is the application of innovations to reduce environmental burdens. Endeavors to understand ecoinnovation processes have been affected from environmental economics and innovation economics from neoclassical economics, and evolutionary economics other than neoclassical economics. In the light of case study analyses, this study aims to display activities in this field through case studies after explaining the theoretical framework of eco-innovations. This study consists of five sections including introduction and conclusion. In the second part of the study identifications of the concepts related with eco-innovation are described and eco-innovations are classified. Third section considers neoclassical and evolutionary approaches from neoclassical economics and evolutionary economics, respectively. Fourth section gives the case studies of successful eco-innovations. Abstract—Attribute or feature selection is one of the basic strategies to improve the performances of data classification tasks, and, at the same time, to reduce the complexity of classifiers, and it is a particularly fundamental one when the number of attributes is relatively high. Its application to unsupervised classification is restricted to a limited number of experiments in the literature. Evolutionary computation has already proven itself to be a very effective choice to consistently reduce the number of attributes towards a better classification rate and a simpler semantic interpretation of the inferred classifiers. We present a feature selection wrapper model composed by a multi-objective evolutionary algorithm, the clustering method Expectation-Maximization (EM), and the classifier C4.5 for the unsupervised classification of data extracted from a psychological test named BASC-II (Behavior Assessment System for Children - II ed.) with two objectives: Maximizing the likelihood of the clustering model and maximizing the accuracy of the obtained classifier. We present a methodology to integrate feature selection for unsupervised classification, model evaluation, decision making (to choose the most satisfactory model according to a a posteriori process in a multi-objective context), and testing. We compare the performance of the classifier obtained by the multi-objective evolutionary algorithms ENORA and NSGA-II, and the best solution is then validated by the psychologists that collected the data.Keywords: Feature selection, multi-objective evolutionary computation, unsupervised classification, behavior assessment system for children.

Abstract:
With the popularity of the multi-core and many-core architectures there is a great requirement for software frameworks which can support parallel programming methodologies. In this paper we introduce an Eclipse toolkit, JConqurr which is easy to use and provides robust support for flexible parallel progrmaming. JConqurr is a multi-core and many-core programming toolkit for Java which is capable of providing support for common parallel programming patterns which include task, data, divide and conquer and pipeline parallelism. The toolkit uses an annotation and a directive mechanism to convert the sequential code into parallel code. In addition to that we have proposed a novel mechanism to achieve the parallelism using graphical processing units (GPU). Experiments with common parallelizable algorithms have shown that our toolkit can be easily and efficiently used to convert sequential code to parallel code and significant performance gains can be achieved.

The most influential programming paradigm today is object oriented (OO) programming and it is widely used in education and industry. Recognizing the importance of equipping students with OO knowledge and skills, it is not surprising that most Computer Science degree programs offer OO-related courses. How do we assess whether the students have acquired the right objectoriented skills after they have completed their OO courses? What are object oriented skills? Currently none of the current assessment techniques would be able to provide this answer. Traditional forms of OO programming assessment provide a ways for assigning numerical scores to determine letter grades. But this rarely reveals information about how students actually understand OO concept. It appears reasonable that a better understanding of how to define and assess OO skills is needed by developing a criterion referenced model. It is even critical in the context of Malaysia where there is currently a growing concern over the level of competency of Malaysian IT graduates in object oriented programming. This paper discussed the approach used to develop the criterion-referenced assessment model. The model can serve as a guideline when conducting OO programming assessment as mentioned. The proposed model is derived by using Goal Questions Metrics methodology, which helps formulate the metrics of interest. Abstract:
The demands of an ever changing and complex higher education environment, along with the profile of modern learners challenge current approaches to assessment and feedback. More learners enter the education system every year. The younger generation expects immediate feedback. At the same time, feedback should be meaningful. The assessment of practical activities in programming poses a particular problem, since both lecturers and learners in the information and computer science discipline acknowledge that paper-based assessment for programming subjects lacks meaningful real-life testing. At the same time, feedback lacks promptness, consistency, comprehensiveness and individualisation. Most of these aspects may be addressed by modern, technology-assisted assessment. The focus of this paper is the continuous development of an artefact that is used to assist the lecturer in the assessment and feedback of practical programming activities in a senior database programming class. The artefact was developed using three Design Science Research cycles. The first implementation allowed one programming activity submission per assessment intervention. This pilot provided valuable insight into the obstacles regarding the implementation of this type of assessment tool. A second implementation improved the initial version to allow multiple programming activity submissions per assessment. Abstract:
CScheme, a concurrent programming paradigm based on scheme concept enables concurrency schemes to be constructed from smaller synchronization units through a GUI based composer and latter be reused on other concurrency problems of a similar nature. This paradigm is particularly important in the multi-core environment prevalent nowadays. In this paper, we demonstrate techniques to separate concurrency from functional code using the CScheme paradigm. Abstract:
The problem of frequent pattern discovery is defined as the process of searching for patterns such as sets of features or items that appear in data frequently. Finding such frequent patterns has become an important data mining task because it reveals associations, correlations, and many other interesting relationships hidden in a database. Most of the proposed frequent pattern mining algorithms have been implemented with imperative programming languages. Such paradigm is inefficient when set of patterns is large and the frequent pattern is long. We suggest a high-level declarative style of programming apply to the problem of frequent pattern discovery. We consider two languages: Haskell and Prolog. Our intuitive idea is that the problem of finding frequent patterns should be efficiently and concisely implemented via a declarative paradigm since pattern matching is a fundamental feature supported by most functional languages and Prolog. Our frequent pattern mining implementation using the Haskell and Prolog languages confirms our hypothesis about conciseness of the program. The comparative performance studies on line-of-code, speed and memory usage of declarative versus imperative programming have been reported in the paper.Keywords: Frequent pattern mining, functional programming, pattern matching, logic programming.

Abstract:
The focus of this paper is to develop a technique of solving a combined problem of determining Optimum Strata Boundaries(OSB) and Optimum Sample Size (OSS) of each stratum, when the population understudy isskewed and the study variable has a Pareto frequency distribution. The problem of determining the OSB isformulated as a Mathematical Programming Problem (MPP) which is then solved by dynamic programming technique. A numerical example is presented to illustrate the computational details of the proposed method. The proposed technique is useful to obtain OSB and OSS for a Pareto type skewed population, which minimizes the variance of the estimate of population mean.

This paper discusses the use of the composite programming method to identify the optimum electric passenger automobile in multiple criteria decision making. With the composite programming approach, a set of alternatives are compared using an optimality measure that gauges how far apart they are from the optimum solution. In this paper, some key factors (range, battery, engine, maximum speed, acceleration) that customers should consider while purchasing an electric passenger car for daily use are discussed. A numerical illustration is provided to demonstrate the validity and applicability of the proximity measure approach

Abstract:
This paper compares six approaches of object serialization from qualitative and quantitative aspects. Those are object serialization in Java, IDL, XStream, Protocol Buffers, Apache Avro, and MessagePack. Using each approach, a common example is serialized to a file and the size of the file is measured. The qualitative comparison works are investigated in the way of checking whether schema definition is required or not, whether schema compiler is required or not, whether serialization is based on ascii or binary, and which programming languages are supported. It is clear that there is no best solution. Each solution makes good in the context it was developed.Keywords: structured data, serialization, programming

Abstract:
The boundary value problem on non-canonical and arbitrary shaped contour is solved with a numerically effective method called Analytical Regularization Method (ARM) to calculate propagation parameters. As a result of regularization, the equation of first kind is reduced to the infinite system of the linear algebraic equations of the second kind in the space of L2. This equation can be solved numerically for desired accuracy by using truncation method. The parameters as cut-off wavenumber and cut-off frequency are used in waveguide evolutionary equations of electromagnetic theory in time-domain to illustrate the real-valued TM fields with lossy and lossless media.Keywords: Arbitrary cross section waveguide, analytical regularization method, evolutionary equations of electromagnetic theory of time-domain, TM field.

Abstract:
Many difficulties are faced in the process of learning computer programming. This paper will propose a system framework intended to reduce cognitive load in learning programming. In first section focus is given on the process of learning and the shortcomings of the current approaches to learning programming. Finally the proposed prototype is suggested along with the justification of the prototype. In the proposed prototype the concept map is used as visualization metaphor. Concept maps are similar to the mental schema in long term memory and hence it can reduce cognitive load well. In addition other method such as part code method is also proposed in this framework to can reduce cognitive load.Keywords: Cognitive load, concept maps, working memory, split attention effect, partial code programs.
