13644 Fast Database Indexing for Large Protein Sequence Collections Using Parallel N-Gram Transformation Algorithm

Abstract:
With the rapid development in the field of life sciences and the flooding of genomic information, the need for faster and scalable searching methods has become urgent. One of the approaches that were investigated is indexing. The indexing methods have been categorized into three categories which are the lengthbased index algorithms, transformation-based algorithms and mixed techniques-based algorithms. In this research, we focused on the transformation based methods. We embedded the N-gram method into the transformation-based method to build an inverted index table. We then applied the parallel methods to speed up the index building time and to reduce the overall retrieval time when querying the genomic database. Our experiments show that the use of N-Gram transformation algorithm is an economical solution; it saves time and space too. The result shows that the size of the index is smaller than the size of the dataset when the size of N-Gram is 5 and 6. The parallel N-Gram transformation algorithm-s results indicate that the uses of parallel programming with large dataset are promising which can be improved further.Keywords: Biological sequence, Database index, N-gram indexing, Parallel computing, Sequence retrieval.

Abstract:
The process of determining the degree of membership for an element to an uncertain concept has been found in many ways, using equivalence and symmetry relations in information systems. In the case of similarity, these methods did not take into account the degree of symmetry between elements. In this paper, we use a new definition for finding the membership based on the degree of symmetry. We provide an example to clarify the suggested methods and compare it with previous methods. This method opens the door to more accurate decisions in information systems.

Abstract:
The first programming course within post-secondary education has long been recognized as a challenging endeavor for both educators and students alike. Historically, these courses have exhibited high failure rates and a notable number of dropouts. Instructors often lament students' lack of effort on their coursework, and students often express frustration that the teaching methods employed are not effective. Drawing inspiration from the successful principles of Extreme Programming, this study introduces an approach—the Extremes-based teaching model—aimed at enhancing the teaching of introductory programming courses. To empirically determine the effectiveness of the model, a comparison was made between a section taught using the extreme-based model and another utilizing traditional teaching methods. Notably, the extreme-based teaching class required students to work collaboratively on projects, while also demanding continuous assessment and performance enhancement within groups. This paper details the application of the extreme-based model within the post-secondary online classroom context and presents the compelling results that emphasize its effectiveness in advancing the teaching and learning experiences. The extreme-based model led to a significant increase of 13.46 points in the weighted total average and a commendable 10% reduction in the failure rate.

Abstract:
Sentiment analysis is a very active research topic. Every day, Facebook, Twitter, Weibo, and other social media, as well as significant e-commerce websites, generate a massive amount of comments, which can be used to analyse peoples opinions or emotions. The existing methods for sentiment analysis are based mainly on sentiment dictionaries, machine learning, and deep learning. The first two kinds of methods rely on heavily sentiment dictionaries or large amounts of labelled data. The third one overcomes these two problems. So, in this paper, we focus on the third one. Specifically, we survey various sentiment analysis methods based on convolutional neural network, recurrent neural network, long short-term memory, deep neural network, deep belief network, and memory network. We compare their futures, advantages, and disadvantages. Also, we point out the main problems of these methods, which may be worthy of careful studies in the future. Abstract:
Many electronic voting systems, classified mainly as homomorphic cryptography based, mix-net based and blind signature based, appear after the eighties when zero knowledge proofs were introduced. The common ground for all these three systems is that none of them works without real time cryptologic calculations that should be held on a server. As far as known, the agent-based approach has not been used in a secure electronic voting system. In this study, an agent-based electronic voting schema, which does not contain real time calculations on the server side, is proposed. Conventional cryptologic methods are used in the proposed schema and some of the requirements of an electronic voting system are constructed within the schema. The schema seems quite secure if the used cryptologic methods and agents are secure. In this paper, proposed schema will be explained and compared with already known electronic voting systems.

This contracting method is named Performance-Based Maintenance Contracting (PBMC). It is considered more costeffective than other traditional methods of contracting. It has a substantial success records in many developed and developing countries over the last two decades. Abstract:
We present new finite element methods for Helmholtz and Maxwell equations on general three-dimensional polyhedral meshes, based on domain decomposition with boundary elements on the surfaces of the polyhedral volume elements. The methods use the lowest-order polynomial spaces and produce sparse, symmetric linear systems despite the use of boundary elements. Moreover, piecewise constant coefficients are admissible. The resulting approximation on the element surfaces can be extended throughout the domain via representation formulas. Numerical experiments confirm that the convergence behavior on tetrahedral meshes is comparable to that of standard finite element methods, and equally good performance is attained on more general meshes.

Abstract:
Spatial outliers in remotely sensed imageries represent observed quantities showing unusual values compared to their neighbor pixel values. There have been various methods to detect the spatial outliers based on spatial autocorrelations in statistics and data mining. These methods may be applied in detecting forest fire pixels in the MODIS imageries from NASA-s AQUA satellite. This is because the forest fire detection can be referred to as finding spatial outliers using spatial variation of brightness temperature. This point is what distinguishes our approach from the traditional fire detection methods. In this paper, we propose a graph-based forest fire detection algorithm which is based on spatial outlier detection methods, and test the proposed algorithm to evaluate its applicability. For this the ordinary scatter plot and Moran-s scatter plot were used. In order to evaluate the proposed algorithm, the results were compared with the MODIS fire product provided by the NASA MODIS Science Team, which showed the possibility of the proposed algorithm in detecting the fire pixels.Keywords: Spatial Outlier Detection, MODIS, Forest Fire

Abstract:
In this paper we propose a robust environmental sound classification approach, based on spectrograms features driven from log-Gabor filters. This approach includes two methods. In the first methods, the spectrograms are passed through an appropriate log-Gabor filter banks and the outputs are averaged and underwent an optimal feature selection procedure based on a mutual information criteria. The second method uses the same steps but applied only to three patches extracted from each spectrogram.
To investigate the accuracy of the proposed methods, we conduct experiments using a large database containing 10 environmental sound classes. The classification results based on Multiclass Support Vector Machines show that the second method is the most efficient with an average classification accuracy of 89.62 %.

Patient-specific models are instance-based learning algorithms that take advantage of the particular features of the patient case at hand to predict an outcome. We introduce two patient-specific algorithms based on decision tree paradigm that use AUC as a metric to select an attribute. We apply the patient specific algorithms to predict outcomes in several datasets, including medical datasets. Compared to the patient-specific decision path (PSDP) entropy-based and CART methods, the AUC-based patient-specific decision path models performed equivalently on area under the ROC curve (AUC). In this paper, collocation based cubic B-spline and extended cubic uniform B-spline method are considered for solving one-dimensional heat equation with a nonlocal initial condition. Finite difference and θ-weighted scheme is used for time and space discretization respectively. The stability of the method is analyzed by the Von Neumann method. Accuracy of the methods is illustrated with an example. Abstract:
Arbitrarily shaped video objects are an important concept in modern video coding methods. The techniques presently used are not based on image elements but rather video objects having an arbitrary shape. In this paper, spatial shape error concealment techniques to be used for object-based image in error-prone environments are proposed. We consider a geometric shape representation consisting of the object boundary, which can be extracted from the α-plane. Three different approaches are used to replace a missing boundary segment: Bézier interpolation, Bézier approximation and NURBS approximation. Experimental results on object shape with different concealment difficulty demonstrate the performance of the proposed methods. Recent years, adaptive pushover methods have been developed for seismic analysis of structures. Herein, the accuracy of the displacement-based adaptive pushover (DAP) method, which is introduced by Antoniou and Pinho [2004], is evaluated for Irregular buildings. The results are compared to the force-based procedure. Both concrete and steel frame structures, asymmetric in plan and elevation are analyzed and also torsional effects are taking into the account. These analyses are performed using both near fault and far fault records. Minimization methods for training feed-forward networks with Backpropagation are compared. Feedforward network training is a special case of functional minimization, where no explicit model of the data is assumed. Therefore due to the high dimensionality of the data, linearization of the training problem through use of orthogonal basis functions is not desirable. The focus is functional minimization on any basis. A number of methods based on local gradient and Hessian matrices are discussed. Modifications of many methods of first and second order training methods are considered. Using share rates data, experimentally it is proved that Conjugate gradient and Quasi Newton?s methods outperformed the Gradient Descent methods. Based on the fuzzy set theory this work develops two adaptations of iterative methods that solve mathematical programming problems with uncertainties in the objective function and in the set of constraints. The first one uses the approach proposed by Zimmermann to fuzzy linear programming problems as a basis and the second one obtains cut levels and later maximizes the membership function of fuzzy decision making using the bound search method. We outline similarities between the two iterative methods studied. Abstract:
Keystroke authentication is a new access control system to identify legitimate users via their typing behavior. In this paper, machine learning techniques are adapted for keystroke authentication. Seven learning methods are used to build models to differentiate user keystroke patterns. The selected classification methods are Decision Tree, Naive Bayesian, Instance Based Learning, Decision Table, One Rule, Random Tree and K-star. Among these methods, three of them are studied in more details. The results show that machine learning is a feasible alternative for keystroke authentication. Compared to the conventional Nearest Neighbour method in the recent research, learning methods especially Decision Tree can be more accurate. In addition, the experiment results reveal that 3-Grams is more accurate than 2-Grams and 4-Grams for feature extraction. Computer based geostatistical methods can offer effective data analysis possibilities for agricultural areas by using vectorial data and their objective informations. These methods will help to detect the spatial changes on different locations of the large agricultural lands, which will lead to effective fertilization for optimal yield with reduced environmental pollution. In this study, topsoil (0-20 cm) and subsoil (20-40 cm) samples were taken from a sugar beet field by 20 x 20 m grids. Plant samples were also collected from the same plots. Some physical and chemical analyses for these samples were made by routine methods. According to derived variation coefficients, topsoil organic matter (OM) distribution was more than subsoil OM distribution. The highest C.V. value of 17.79% was found for topsoil OM. The data were analyzed comparatively according to kriging methods which are also used widely in geostatistic. Several interpolation methods (Ordinary,Simple and Universal) and semivariogram models (Spherical, Exponential and Gaussian) were tested in order to choose the suitable methods. Average standard deviations of values estimated by simple kriging interpolation method were less than average standard deviations (topsoil OM ± 0.48, N ± 0.37, subsoil OM ± 0.18) of measured values. The most suitable interpolation method was simple kriging method and exponantial semivariogram model for topsoil, whereas the best optimal interpolation method was simple kriging method and spherical semivariogram model for subsoil. The results also showed that these computer based geostatistical methods should be tested and calibrated for different experimental conditions and semivariogram models.Keywords: Geostatistic, kriging, organic matter, sugarbeet.

The tracing methods determine the contribution the power system sources have in their supplying. The methods can be used to assess the transmission prices, but also to recover the transmission fixed cost. In this paper is presented the influence of the modification of commons structure has on the specific price of transfer. The operator must make use of a few basic principles about allocation. Most tracing methods are based on the proportional sharing principle. In this paper Kirschen method is used. Taking into account that many problems of natural sciences and engineering are reduced to solving initial-value problem for ordinary differential equations, beginning from Newton, the scientists investigate approximate solution of ordinary differential equations. There are papers of different authors devoted to the solution of initial value problem for ODE. The Euler-s known method that was developed under the guidance of the famous scientists Adams, Runge and Kutta is the most popular one among these methods. Recently the scientists began to construct the methods preserving some properties of Adams and Runge-Kutta methods and called them hybrid methods. The constructions of such methods are investigated from the middle of the XX century. Abstract:
The biological function of an RNA molecule depends on its structure. The objective of the alignment is finding the homology between two or more RNA secondary structures. Knowing the common functionalities between two RNA structures allows a better understanding and a discovery of other relationships between them. Besides, identifying non-coding RNAs -that is not translated into a protein- is a popular application in which RNA structural alignment is the first step A few methods for RNA structure-to-structure alignment have been developed. Most of these methods are partial structure-to-structure, sequence-to-structure, or structure-to-sequence alignment. Less attention is given in the literature to the use of efficient RNA structure representation and the structure-to-structure alignment methods are lacking. In this paper, we introduce an O(N2) Component-based Pairwise RNA Structure Alignment (CompPSA) algorithm, where structures are given as a component-based representation and where N is the maximum number of components in the two structures. The proposed algorithm compares the two RNA secondary structures based on their weighted component features rather than on their base-pair details. Extensive experiments are conducted illustrating the efficiency of the CompPSA algorithm when compared to other approaches and on different real and simulated datasets. The CompPSA algorithm shows an accurate similarity measure between components. The algorithm gives the flexibility for the user to align the two RNA structures based on their weighted features (position, full length, and/or stem length). Case-Based Reasoning (CBR) is one of machine learning algorithms for problem solving and learning that caught a lot of attention over the last few years. In general, CBR is composed of four main phases: retrieve the most similar case or cases, reuse the case to solve the problem, revise or adapt the proposed solution, and retain the learned cases before returning them to the case base for learning purpose. Unfortunately, in many cases, this retain process causes the uncontrolled case base growth. The problem affects competence and performance of CBR systems. This paper proposes competence-based maintenance method based on deletion policy strategy for CBR. There are three main steps in this method. Step 1, formulate problems. Step 2, determine coverage and reachability set based on coverage value. Step 3, reduce case base size. Abstract:
Information in the nervous system is coded as firing patterns of electrical signals called action potential or spike so an essential step in analysis of neural mechanism is detection of action potentials embedded in the neural data. There are several methods proposed in the literature for such a purpose. In this paper a novel method based on empirical mode decomposition (EMD) has been developed. EMD is a decomposition method that extracts oscillations with different frequency range in a waveform. The method is adaptive and no a-priori knowledge about data or parameter adjusting is needed in it. The results for simulated data indicate that proposed method is comparable with wavelet based methods for spike detection. For neural signals with signal-to-noise ratio near 3 proposed methods is capable to detect more than 95% of action potentials accurately.

In the present paper, we propose numerical methods for solving the Stein equation AXC - X - D = 0 where the matrix A is large and sparse. Such problems appear in discrete-time control problems, filtering and image restoration. We consider the case where the matrix D is of full rank and the case where D is factored as a product of two matrices. The proposed methods are Krylov subspace methods based on the block Arnoldi algorithm. We give theoretical results and we report some numerical experiments.

This review presents the state-of-the-art methods and improvements of canonical correlation analyses (CCA), an SSVEP-based BCI method. These are the methods used to extract EEG signal features or, to be said differently, the features of interest that we are looking for in the EEG analyses. Each of the methods from oldest to newest has been discussed while comparing their advantages and disadvantages. This would create a great context and help researchers understand the most state-of-the-art methods available in this field, their pros and cons, and their mathematical representations and usage. This work makes a vital contribution to the existing field of study. It differs from other similar recently published works by providing the following: (1) stating most of the main methods used in this field in a hierarchical way, (2) explaining the pros and cons of each method and their performance, (3) presenting the gaps that exist at the end of each method that can improve the understanding and open doors to new researches or improvements.

Abstract:
In this study, a new criterion for determining the number of classes an image should be segmented is proposed. This criterion is based on discriminant analysis for measuring the separability among the segmented classes of pixels. Based on the new discriminant criterion, two algorithms for recursively segmenting the image into determined number of classes are proposed. The proposed methods can automatically and correctly segment objects with various illuminations into separated images for further processing. Experiments on the extraction of text strings from complex document images demonstrate the effectiveness of the proposed methods.1

In non destructive testing by radiography, a perfect knowledge of the weld defect shape is an essential step to appreciate the quality of the weld and make decision on its acceptability or rejection. Because of the complex nature of the considered images, and in order that the detected defect region represents the most accurately possible the real defect, the choice of thresholding methods must be done judiciously. In this paper, performance criteria are used to conduct a comparative study of four non parametric histogram thresholding methods for automatic extraction of weld defect in radiographic images.Keywords: Radiographic images, non parametric methods, histogram thresholding, performance criteria.

Abstract:
In this paper, we present a neural approach for unsupervised natural color-texture image segmentation, which is based on both Kohonen maps and mathematical morphology, using a combination of the texture and the image color information of the image, namely, the fractal features based on fractal dimension are selected to present the information texture, and the color features presented in RGB color space. These features are then used to train the network Kohonen, which will be represented by the underlying probability density function, the segmentation of this map is made by morphological watershed transformation. The performance of our color-texture segmentation approach is compared first, to color-based methods or texture-based methods only, and then to k-means method.Keywords: Segmentation, color-texture, neural networks, fractal, watershed.

Abstract:
Optical burst switching (OBS) has been proposed to realize the next generation Internet based on the wavelength division multiplexing (WDM) network technologies. In the OBS, the burst contention is one of the major problems. The deflection routing has been designed for resolving the problem. However, the deflection routing becomes difficult to prevent from the burst contentions as the network load becomes high. In this paper, we introduce a flow rate control methods to reduce burst contentions. We propose new flow rate control methods based on the leaky bucket algorithm and deflection routing, i.e. separate leaky bucket deflection method, and dynamic leaky bucket deflection method. In proposed methods, edge nodes which generate data bursts carry out the flow rate control protocols. In order to verify the effectiveness of the flow rate control in OBS networks, we show that the proposed methods improve the network utilization and reduce the burst loss probability through computer simulations.Keywords: Optical burst switching, OBS, flow rate control.

Abstract:
Rendering light shafts is one of the important topics in computer gaming and interactive applications. The methods and models that are used to generate light shafts play crucial role to make a scene more realistic in computer graphics. This article discusses the image-based shadows and geometric-based shadows that contribute in generating volumetric shadows and light shafts, depending on ray tracing, radiosity, and ray marching technique. The main aim of this study is to provide researchers with background on a progress of light scattering methods so as to make it available for them to determine the technique best suited to their goals. It is also hoped that our classification helps researchers find solutions to the shortcomings of each method.
