10 UTMGO: A Tool for Searching a Group of Semantically Related Gene Ontology Terms and Application to Annotation of Anonymous Protein Sequence

Abstract:
Gene Ontology terms have been actively used to annotate various protein sets. SWISS-PROT, TrEMBL, and InterPro are protein databases that are annotated according to the Gene Ontology terms. However, direct implementation of the Gene Ontology terms for annotation of anonymous protein sequences is not easy, especially for species not commonly represented in biological databases. UTMGO is developed as a tool that allows the user to quickly and easily search for a group of semantically related Gene Ontology terms. The applicability of the UTMGO is demonstrated by applying it to annotation of anonymous protein sequence. The extended UTMGO uses the Gene Ontology terms together with protein sequences associated with the terms to perform the annotation task. GOPET, GOtcha, GoFigure, and JAFA are used to compare the performance of the extended UTMGO.Keywords: Anonymous protein sequence, Gene Ontology, Protein sequence annotation, Protein sequence alignment

Abstract:
Ultrasound images are very useful diagnostic tool to distinguish benignant from malignant masses of the breast. However, there is a considerable overlap between benignancy and malignancy in ultrasonic images which makes it difficult to interpret. In this paper, a new noise removal algorithm was used to improve the images and classification process. The masses are classified by wavelet transform's coefficients, morphological and textural features as a novel feature set for this goal. The Bayesian estimation theory is used to classify the tissues in three classes according to their features.Keywords: Bayesian estimation theory, breast, ultrasound, wavelet.

Abstract:
In Partitioned Optical Passive Stars POPS network,nodes and couplers become free after slot to slot in some computation.It is necessary to efficiently utilize free couplers and nodes to be cost effective. Improving parallelism, we present the fast data summation algorithm for multiple problem spaces on P OP S(g, g) with smaller number of nodes for the case of d =n = g. For the case of d >n > g, we simulate the calculation of large number of data items dedicated to larger system with many nodes on smaller system with smaller number of nodes. The algorithm is faster than the best know algorithm and using smaller number of nodes and groups make the system low cost and practical.Keywords: Partitioned optical passive stars network, parallelcomputing, optical computing, data sum

Abstract:
In this paper, we propose a novel variational method for unsupervised texture segmentation. We use a Gabor filter bank to extract texture features. Some of the filtered channels form a multidimensional Gaborian feature space. To avoid deforming contours directly in a vector-valued space we use a Gaussian mixture model to describe the statistical distribution of this space and get the boundary and region probabilities. Then a framework of geodesic active regions is applied based on them. In the end, experimental results are presented, and show that this method can obtain satisfied boundaries between different texture regions.

Abstract:
The paper presents a method of designing ultrawide band (UWB) pulse array beamformer in the case of nearfield. Firstly the principle of space-time processing of UWB pulse array is discussed. The radical beampattern transform based on spherical coordinates is employed to solve the nearfield beamforming of UWB pulse array. The frequency invariant technology is considered for the frequency dependent beampattern of UWB pulse array. We use a multirate bank scheme of to implement the FI beamformer of UWB pulse array. By using multirate filters in each element channel, it can make the response of the UWB array to avoid distortion in the whole band. The simulation resultes are given to prove the efficiency and feasibility of this method.

Abstract:
This paper presents an optimized MPEG2 video codec implementation, which drastically reduces the number of computations and memory accesses required for video compression. Unlike traditional scheme, we reuse data stored in frame memory to omit unnecessary coding operations and memory read/writes for unchanged macroblocks. Due to dynamic memory sharing among reference frames, data-driven macroblock characterization and selective macroblock processing, we perform less than 15% of the total operations required by a conventional coder while maintaining high picture quality.

Abstract:
Super resolution is one of the commonly referred inference problems in computer vision. In the case of images, this problem is generally addressed using a graphical model framework wherein each node represents a portion of the image and the edges between the nodes represent the statistical dependencies. However, the large dimensionality of images along with the large number of possible states for a node makes the inference problem computationally intractable. In this paper, we propose a representation wherein each node can be represented as acombination of multiple regression functions. The proposed approach achieves a tradeoff between the computational complexity and inference accuracy by varying the number of regression functions for a node.

Abstract:
This paper presents a video matting method, which extracts the foreground and alpha matte from a video sequence. The objective of video matting is finding the foreground and compositing it with the background that is different from the one in the original image. By finding the motion vectors (MVs) using a sliced block matching algorithm (SBMA), we can extract moving regions from the video sequence under the assumption that the foreground is moving and the background is stationary. In practice, foreground areas are not moving through all frames in an image sequence, thus we accumulate moving regions through the image sequence. The boundaries of moving regions are found by Canny edge detector and the foreground region is separated in each frame of the sequence. Remaining regions are defined as background regions. Extracted backgrounds in each frame are combined and reframed as an integrated single background. Based on the estimated background, we compute the frame difference (FD) of each frame. Regions with the FD larger than the threshold are defined as foreground regions, boundaries of foreground regions are defined as unknown regions and the rest of regions are defined as backgrounds. Segmentation information that classifies an image into foreground, background, and unknown regions is called a trimap. Matting process can extract an alpha matte in the unknown region using pixel information in foreground and background regions, and estimate the values of foreground and background pixels in unknown regions. The proposed video matting approach is adaptive and convenient to extract a foreground automatically and to composite a foreground with a background that is different from the original background.

Abstract:
Recently, the Field Programmable Gate Array (FPGA) technology offers the potential of designing high performance systems at low cost. The discrete wavelet transform has gained the reputation of being a very effective signal analysis tool for many practical applications. However, due to its computation-intensive nature, current implementation of the transform falls short of meeting real-time processing requirements of most application. The objectives of this paper are implement the Haar and Daubechies wavelets using FPGA technology. In addition, the comparison between the Haar and Daubechies wavelets is investigated. The Bit Error Rat (BER) between the input audio signal and the reconstructed output signal for each wavelet is calculated. It is seen that the BER using Daubechies wavelet techniques is less than Haar wavelet. The design procedure has been explained and designed using the stat-of-art Electronic Design Automation (EDA) tools for system design on FPGA. Simulation, synthesis and implementation on the FPGA target technology has been carried out.

Abstract:
In this paper, the problem of finding the optimal collision free path for a mobile robot, the path planning problem, is solved using an advanced evolutionary algorithm called memetic algorithm. What is new in this work is a novel representation of solutions for evolutionary algorithms that is efficient, simple and also compatible with memetic algorithm. The new representation makes it possible to solve the problem with a small population and in a few generations. It also makes the genetic operator simple and allows using an efficient local search operator within the evolutionary algorithm. The proposed algorithm is applied to two instances of path planning problem and the results are available.
