2622 Clustering Approach to Unveiling Relationships between Gene Regulatory Networks

Abstract:
Reverse engineering of genetic regulatory network involves the modeling of the given gene expression data into a form of the network. Computationally it is possible to have the relationships between genes, so called gene regulatory networks (GRNs), that can help to find the genomics and proteomics based diagnostic approach for any disease. In this paper, clustering based method has been used to reconstruct genetic regulatory network from time series gene expression data. Supercoiled data set from Escherichia coli has been taken to demonstrate the proposed method.

Abstract:
The understanding of the system level of biological behavior and phenomenon variously needs some elements such as gene sequence, protein structure, gene functions and metabolic pathways. Challenging problems are representing, learning and reasoning about these biochemical reactions, gene and protein structure, genotype and relation between the phenotype, and expression system on those interactions. The goal of our work is to understand the behaviors of the interactions networks and to model their evolution in time and in space. We propose in this study an ontological meta-model for the knowledge representation of the genetic regulatory networks. Ontology in artificial intelligence means the fundamental categories and relations that provide a framework for knowledge models. Domain ontology's are now commonly used to enable heterogeneous information resources, such as knowledge-based systems, to communicate with each other. The interest of our model is to represent the spatial, temporal and spatio-temporal knowledge. We validated our propositions in the genetic regulatory network of the Aarbidosis thaliana flower

Abstract:
This paper presents the robust stability criteria for uncertain genetic regulatory networks with time-varying delays. One key point of the criterion is that the decomposition of the matrix ˜D into ˜D = ˜D1 + ˜D2. This decomposition corresponds to a decomposition of the delayed terms into two groups: the stabilizing ones and the destabilizing ones. This technique enables one to take the stabilizing effect of part of the delayed terms into account. Meanwhile, by choosing an appropriate new Lyapunov functional, a new delay-dependent stability criteria is obtained and formulated in terms of linear matrix inequalities (LMIs). Finally, numerical examples are presented to illustrate the effectiveness of the theoretical results.

Abstract:
Using Dynamic Bayesian Networks (DBN) to model genetic regulatory networks from gene expression data is one of the major paradigms for inferring the interactions among genes. Averaging a collection of models for predicting network is desired, rather than relying on a single high scoring model. In this paper, two kinds of model searching approaches are compared, which are Greedy hill-climbing Search with Restarts (GSR) and Markov Chain Monte Carlo (MCMC) methods. The GSR is preferred in many papers, but there is no such comparison study about which one is better for DBN models. Different types of experiments have been carried out to try to give a benchmark test to these approaches. Our experimental results demonstrated that on average the MCMC methods outperform the GSR in accuracy of predicted network, and having the comparable performance in time efficiency. By proposing the different variations of MCMC and employing simulated annealing strategy, the MCMC methods become more efficient and stable. Apart from comparisons between these approaches, another objective of this study is to investigate the feasibility of using DBN modeling approaches for inferring gene networks from few snapshots of high dimensional gene profiles. Through synthetic data experiments as well as systematic data experiments, the experimental results revealed how the performances of these approaches can be influenced as the target gene network varies in the network size, data size, as well as system complexity.

Abstract:
Selecting the routes and the assignment of link flow in a computer communication networks are extremely complex combinatorial optimization problems. Metaheuristics, such as genetic or simulated annealing algorithms, are widely applicable heuristic optimization strategies that have shown encouraging results for a large number of difficult combinatorial optimization problems. This paper considers the route selection and hence the flow assignment problem. A genetic algorithm and simulated annealing algorithm are used to solve this problem. A new hybrid algorithm combining the genetic with the simulated annealing algorithm is introduced. A modification of the genetic algorithm is also introduced. Computational experiments with sample networks are reported. The results show that the proposed modified genetic algorithm is efficient in finding good solutions of the flow assignment problem compared with other techniques.Keywords: Genetic Algorithms, Flow Assignment, Routing, Computer network, Simulated Annealing.

Abstract:
In this paper, the structural genetic algorithm is used to optimize the neural network to control the joint movements of robotic arm. The robotic arm has also been modeled in 3D and simulated in real-time in MATLAB. It is found that Neural Networks provide a simple and effective way to control the robot tasks. Computer simulation examples are given to illustrate the significance of this method. By combining Genetic Algorithm optimization method and Neural Networks for the given robotic arm with 5 D.O.F. the obtained the results shown that the base joint movements overshooting time without controller was about 0.5 seconds, while with Neural Network controller (optimized with Genetic Algorithm) was about 0.2 seconds, and the population size of 150 gave best results.

The digital modulation techniques used for this paper are Binary Phase Shift Keying (BPSK), M-ary Phase Shift Keying (M-ary PSK), and Quadrature Amplitude Modulation (QAM). This work is implemented on Wireless Ad Hoc Networks (WLAN). Then it is analyze which modulation technique is performing well to optimize the BER and power of WLAN.

Abstract:
The author proposes an extension of genetic algorithm (GA) for solving fuzzy-valued optimization problems. In the proposed GA, values in the genotypes are not real numbers but fuzzy numbers. Evolutionary processes in GA are extended so that GA can handle genotype instances with fuzzy numbers. The proposed method is applied to evolving neural networks with fuzzy weights and biases. Experimental results showed that fuzzy neural networks evolved by the fuzzy GA could model hidden target fuzzy functions well despite the fact that no training data was explicitly provided.

This paper shows the results obtained in the analysis of the impact of distributed generation (DG) on distribution losses and presents a new algorithm to the optimal allocation of distributed generation resources in distribution networks. The optimization is based on a Hybrid Genetic Algorithm and Particle Swarm Optimization (HGAPSO) aiming to optimal DG allocation in distribution network. Through this algorithm a significant improvement in the optimization goal is achieved. The main goal of this work is to propose a way for combined use of two nontraditional algorithms by solving topological problems on telecommunications concentrator networks. The algorithms suggested are the Simulated Annealing algorithm and the Genetic Algorithm. The Algorithm of Simulated Annealing unifies the well known local search algorithms. In addition - Simulated Annealing allows acceptation of moves in the search space witch lead to decisions with higher cost in order to attempt to overcome any local minima obtained. The Genetic Algorithm is a heuristic approach witch is being used in wide areas of optimization works. In the last years this approach is also widely implemented in Telecommunications Networks Planning. Abstract:
This paper proposes a neural network weights and topology optimization using genetic evolution and the backpropagation training algorithm. The proposed crossover and mutation operators aims to adapt the networks architectures and weights during the evolution process. Through a specific inheritance procedure, the weights are transmitted from the parents to their offsprings, which allows re-exploitation of the already trained networks and hence the acceleration of the global convergence of the algorithm. In the preprocessing phase, a new feature extraction method is proposed based on Legendre moments with the Maximum entropy principle MEP as a selection criterion. This allows a global search space reduction in the design of the networks. Wireless sensor networks are consisted of hundreds or thousands of small sensors that have limited resources. Energy-efficient techniques are the main issue of wireless sensor networks. This paper proposes an energy efficient agent-based framework in wireless sensor networks. We adopt biologically inspired approaches for wireless sensor networks. Agent operates automatically with their behavior policies as a gene. Agent aggregates other agents to reduce communication and gives high priority to nodes that have enough energy to communicate. Agent behavior policies are optimized by genetic operation at the base station. Simulation results show that our proposed framework increases the lifetime of each node. Each agent selects a next-hop node with neighbor information and behavior policies. Abstract:
The evolution of technology and construction techniques has enabled the upgrading of transport networks. In particular, the high-speed rail networks allow convoys to peak at above 300 km/h. These structures, however, often significantly impact the surrounding environment. Among the effects of greater importance are the ones provoked by the soundwave connected to train transit. The wave propagation affects the quality of life in areas surrounding the tracks, often for several hundred metres. There are substantial damages to properties (buildings and land), in terms of market depreciation. The present study, integrating expertise in acoustics, computering and evaluation fields, outlines a useful model to select project paths so as to minimize the noise impact and reduce the causes of possible litigation. It also facilitates the rational selection of initiatives to contain the environmental damage to the already existing railway tracks. The research is developed with reference to the Italian regulatory framework (usually more stringent than European and international standards) and refers to a case study concerning the high speed network in Italy.

Abstract:
Artificial Neural Networks (ANN) trained using backpropagation (BP) algorithm are commonly used for modeling material behavior associated with non-linear, complex or unknown interactions among the material constituents. Despite multidisciplinary applications of back-propagation neural networks (BPNN), the BP algorithm possesses the inherent drawback of getting trapped in local minima and slowly converging to a global optimum. The paper present a hybrid artificial neural networks and genetic algorithm approach for modeling slump of ready mix concrete based on its design mix constituents. Genetic algorithms (GA) global search is employed for evolving the initial weights and biases for training of neural networks, which are further fine tuned using the BP algorithm. The study showed that, hybrid ANN-GA model provided consistent predictions in comparison to commonly used BPNN model. In comparison to BPNN model, the hybrid ANNGA model was able to reach the desired performance goal quickly. Apart from the modeling slump of ready mix concrete, the synaptic weights of neural networks were harnessed for analyzing the relative importance of concrete design mix constituents on the slump value. The sand and water constituents of the concrete design mix were found to exhibit maximum importance on the concrete slump value.

In this paper we present a Feed-Foward Neural Networks Autoregressive (FFNN-AR) model with genetic algorithms training optimization in order to predict the gross domestic product growth of six countries. Specifically we propose a kind of weighted regression, which can be used for econometric purposes, where the initial inputs are multiplied by the neural networks final optimum weights from input-hidden layer of the training process. The forecasts are compared with those of the ordinary autoregressive model and we conclude that the proposed regression-s forecasting results outperform significant those of autoregressive model. Essential genes play an important role in the survival of an organism. It has been shown that cancer-associated essential genes are genes necessary for cancer cell proliferation, where these genes are potential therapeutic targets. Also, it was demonstrated that mutations of the cancer-associated essential genes give rise to the resistance of immunotherapy for patients with tumors. In the present study, we focus on studying the biological effects of the essential genes from a network perspective. We hypothesize that one can analyze a biological molecular network by decomposing it into both three-node and four-node digraphs (subgraphs). These network subgraphs encode the regulatory interaction information among the network’s genetic elements. In this study, the frequency of occurrence of the subgraph-associated essential genes in a molecular network was quantified by using the statistical parameter, odds ratio. Biological effects of subgraph-associated essential genes are discussed. In summary, the subgraph approach provides a systematic method for analyzing molecular networks and it can capture useful biological information for biomedical research.

This paper presents an approach for daily optimal operation of distribution networks considering Distributed Generators (DGs). Due to private ownership of DGs, a cost based compensation method is used to encourage DGs in active and reactive power generation. The objective function is summation of electrical energy generated by DGs and substation bus (main bus) in the next day. A genetic algorithm is used to solve the optimal operation problem. The approach is tested on an IEEE34 buses distribution feeder.

Abstract:
The development of Artificial Neural Networks (ANNs) is usually a slow process in which the human expert has to test several architectures until he finds the one that achieves best results to solve a certain problem. This work presents a new technique that uses Genetic Programming (GP) for automatically generating ANNs. To do this, the GP algorithm had to be changed in order to work with graph structures, so ANNs can be developed. This technique also allows the obtaining of simplified networks that solve the problem with a small group of neurons. In order to measure the performance of the system and to compare the results with other ANN development methods by means of Evolutionary Computation (EC) techniques, several tests were performed with problems based on some of the most used test databases. The results of those comparisons show that the system achieves good results comparable with the already existing techniques and, in most of the cases, they worked better than those techniques.Keywords: Artificial Neural Networks, Evolutionary Computation, Genetic Programming.

Complex assemblies of interacting proteins carry out most of the interesting jobs in a cell, such as metabolism, DNA synthesis, mitosis and cell division. These physiological properties play out as a subtle molecular dance, choreographed by underlying regulatory networks that control the activities of cyclin-dependent kinases (CDK). The network can be modeled by a set of nonlinear differential equations and its behavior predicted by numerical simulation. In this paper, an innovative approach has been proposed that uses genetic algorithms to mine a set of behavior data output by a biological system in order to determine the kinetic parameters of the system. In our approach, the machine learning method is integrated with the framework of existent biological information in a wiring diagram so that its findings are expressed in a form of system dynamic behavior. Bus networks design is an important problem in public transportation. The main step to this design, is determining the number of required terminals and their locations. This is an especial type of facility location problem, a large scale combinatorial optimization problem that requires a long time to be solved. The genetic algorithm (GA) is a search and optimization technique which works based on evolutionary principle of natural chromosomes. Specifically, the evolution of chromosomes due to the action of crossover, mutation and natural selection of chromosomes based on Darwin's survival-of-the-fittest principle, are all artificially simulated to constitute a robust search and optimization procedure. In this paper, we first state the problem as a mixed integer programming (MIP) problem. Then we design a new crossover and mutation for bus terminal location problem (BTLP). The crossover probability and mutation probability are the two important factors in genetic algorithm. The adaptive genetic algorithm can improve the convergence performance of genetic algorithm, in which the crossover probability and mutation probability are adaptively designed with the changes of fitness value. We apply adaptive genetic algorithm into a function optimization problem. The numerical experiment represents that adaptive genetic algorithm improves the convergence speed and avoids local convergence.

In this paper, genetic algorithm (GA) is proposed for the design of an optimization algorithm to achieve the bandwidth allocation of ATM network. In Broadband ISDN, the ATM is a highbandwidth; fast packet switching and multiplexing technique. Using ATM it can be flexibly reconfigure the network and reassign the bandwidth to meet the requirements of all types of services. By dynamically routing the traffic and adjusting the bandwidth assignment, the average packet delay of the whole network can be reduced to a minimum. Abstract:
In ad hoc networks, the main issue about designing of protocols is quality of service, so that in wireless sensor networks the main constraint in designing protocols is limited energy of sensors. In fact, protocols which minimize the power consumption in sensors are more considered in wireless sensor networks. One approach of reducing energy consumption in wireless sensor networks is to reduce the number of packages that are transmitted in network. The technique of collecting data that combines related data and prevent transmission of additional packages in network can be effective in the reducing of transmitted packages- number. According to this fact that information processing consumes less power than information transmitting, Data Aggregation has great importance and because of this fact this technique is used in many protocols [5]. One of the Data Aggregation techniques is to use Data Aggregation tree. But finding one optimum Data Aggregation tree to collect data in networks with one sink is a NP-hard problem. In the Data Aggregation technique, related information packages are combined in intermediate nodes and form one package. So the number of packages which are transmitted in network reduces and therefore, less energy will be consumed that at last results in improvement of longevity of network. Heuristic methods are used in order to solve the NP-hard problem that one of these optimization methods is to solve Simulated Annealing problems. In this article, we will propose new method in order to build data collection tree in wireless sensor networks by using Simulated Annealing algorithm and we will evaluate its efficiency whit Genetic Algorithm.

Abstract:
This paper proposes a new methodology for the optimal allocation and sizing of Embedded Generation (EG) employing Real Coded Genetic Algorithm (RCGA) to minimize the total power losses and to improve voltage profiles in the radial distribution networks. RCGA is a method that uses continuous floating numbers as representation which is different from conventional binary numbers. The RCGA is used as solution tool, which can determine the optimal location and size of EG in radial system simultaneously. This method is developed in MATLAB. The effect of EG units- installation and their sizing to the distribution networks are demonstrated using 24 bus system.Keywords: Embedded generation (EG), load flow study, optimal allocation, real coded genetic algorithm (RCGA).

Abstract:
A hybrid learning automata-genetic algorithm (HLGA) is proposed to solve QoS routing optimization problem of next generation networks. The algorithm complements the advantages of the learning Automato Algorithm(LA) and Genetic Algorithm(GA). It firstly uses the good global search capability of LA to generate initial population needed by GA, then it uses GA to improve the Quality of Service(QoS) and acquiring the optimization tree through new algorithms for crossover and mutation operators which are an NP-Complete problem. In the proposed algorithm, the connectivity matrix of edges is used for genotype representation. Some novel heuristics are also proposed for mutation, crossover, and creation of random individuals. We evaluate the performance and efficiency of the proposed HLGA-based algorithm in comparison with other existing heuristic and GA-based algorithms by the result of simulation. Simulation results demonstrate that this paper proposed algorithm not only has the fast calculating speed and high accuracy but also can improve the efficiency in Next Generation Networks QoS routing. The proposed algorithm has overcome all of the previous algorithms in the literature.

Abstract:
In this paper, we present a comparative study of the genetic algorithms and Hessian-s methods for optimal research of the active powers in an electric network of power. The objective function which is the performance index of production of electrical energy is minimized by satisfying the constraints of the equality type and inequality type initially by the Hessian-s methods and in the second time by the genetic Algorithms. The results found by the application of AG for the minimization of the electric production costs of power are very encouraging. The algorithms seem to be an effective technique to solve a great number of problems and which are in constant evolution. Nevertheless it should be specified that the traditional binary representation used for the genetic algorithms creates problems of optimization of management of the large-sized networks with high numerical precision.Keywords: Genetic algorithm, Flow of optimum loadimpedances, Hessians method, Optimal distribution.

Abstract:
We present a hybrid architecture of recurrent neural networks (RNNs) inspired by hidden Markov models (HMMs). We train the hybrid architecture using genetic algorithms to learn and represent dynamical systems. We train the hybrid architecture on a set of deterministic finite-state automata strings and observe the generalization performance of the hybrid architecture when presented with a new set of strings which were not present in the training data set. In this way, we show that the hybrid system of HMM and RNN can learn and represent deterministic finite-state automata. We ran experiments with different sets of population sizes in the genetic algorithm; we also ran experiments to find out which weight initializations were best for training the hybrid architecture. The results show that the hybrid architecture of recurrent neural networks inspired by hidden Markov models can train and represent dynamical systems. The best training and generalization performance is achieved when the hybrid architecture is initialized with random real weight values of range -15 to 15.Keywords: Deterministic finite-state automata, genetic algorithm, hidden Markov models, hybrid systems and recurrent neural networks.

Abstract:
Wireless Sensor Networks (WSNs) consist of a set of sensor nodes with limited capability. WSNs may suffer from multiple node failures when they are exposed to harsh environments such as military zones or disaster locations and lose connectivity by getting partitioned into disjoint segments. Relay nodes (RNs) are alternatively introduced to restore connectivity. They cost more than sensors as they benefit from mobility, more power and more transmission range, enforcing a minimum number of them to be used. This paper addresses the problem of RN placement in a multiple disjoint network by developing a genetic algorithm (GA). The problem is reintroduced as the Steiner tree problem (which is known to be an NP-hard problem) by the aim of finding the minimum number of Steiner points where RNs are to be placed for restoring connectivity. An upper bound to the number of RNs is first computed to set up the length of initial chromosomes. The GA algorithm then iteratively reduces the number of RNs and determines their location at the same time. Experimental results indicate that the proposed GA is capable of establishing network connectivity using a reasonable number of RNs compared to the best existing work.
