51 One-Class Support Vector Machines for Protein-Protein Interactions Prediction

Abstract:
Predicting protein-protein interactions represent a key step in understanding proteins functions. This is due to the fact that proteins usually work in context of other proteins and rarely function alone. Machine learning techniques have been applied to predict protein-protein interactions. However, most of these techniques address this problem as a binary classification problem. Although it is easy to get a dataset of interacting proteins as positive examples, there are no experimentally confirmed non-interacting proteins to be considered as negative examples. Therefore, in this paper we solve this problem as a one-class classification problem using one-class support vector machines (SVM). Using only positive examples (interacting protein pairs) in training phase, the one-class SVM achieves accuracy of about 80%. These results imply that protein-protein interaction can be predicted using one-class classifier with comparable accuracy to the binary classifiers that use artificially constructed negative examples.Keywords: Bioinformatics, Protein-protein interactions, One-Class Support Vector Machines

Abstract:
Text categorization is the problem of classifying text documents into a set of predefined classes. After a preprocessing step the documents are typically represented as large sparse vectors. When training classifiers on large collections of documents, both the time and memory restrictions can be quite prohibitive. This justifies the application of features selection methods to reduce the dimensionality of the document-representation vector. Four feature selection methods are evaluated: Random Selection, Information Gain (IG), Support Vector Machine (called SVM_FS) and Genetic Algorithm with SVM (GA_FS). We showed that the best results were obtained with SVM_FS and GA_FS methods for a relatively small dimension of the features vector comparative with the IG method that involves longer vectors, for quite similar classification accuracies. Also we present a novel method to better correlate SVM kernel-s parameters (Polynomial or Gaussian kernel).

Abstract:
Useful information has been extracted from the road accident data in United Kingdom (UK), using data analytics method, for avoiding possible accidents in rural and urban areas. This analysis make use of several methodologies such as data integration, support vector machines (SVM), correlation machines and multinomial goodness. The entire datasets have been imported from the traffic department of UK with due permission. The information extracted from these huge datasets forms a basis for several predictions, which in turn avoid unnecessary memory lapses. Since data is expected to grow continuously over a period of time, this work primarily proposes a new framework model which can be trained and adapt itself to new data and make accurate predictions. This work also throws some light on use of SVM’s methodology for text classifiers from the obtained traffic data. Finally, it emphasizes the uniqueness and adaptability of SVMs methodology appropriate for this kind of research work.Keywords: Road accident, machine learning, support vector machines.

Abstract:
Artificial Immune Systems (AIS), inspired by the human immune system, are algorithms and mechanisms which are self-adaptive and self-learning classifiers capable of recognizing and classifying by learning, long-term memory and association. Unlike other human system inspired techniques like genetic algorithms and neural networks, AIS includes a range of algorithms modeling on different immune mechanism of the body. In this paper, a mechanism of a human immune system based on apoptosis is adopted to build an Intrusion Detection System (IDS) to protect computer networks. Features are selected from network traffic using Fisher Score. Based on the selected features, the record/connection is classified as either an attack or normal traffic by the proposed methodology. Simulation results demonstrates that the proposed AIS based on apoptosis performs better than existing AIS for intrusion detection.

Abstract:
Fake finger submission attack is a major problem in fingerprint recognition systems. In this paper, we introduce an aliveness detection method based on multiple static features, which derived from a single fingerprint image. The static features are comprised of individual pore spacing, residual noise and several first order statistics. Specifically, correlation filter is adopted to address individual pore spacing. The multiple static features are useful to reflect the physiological and statistical characteristics of live and fake fingerprint. The classification can be made by calculating the liveness scores from each feature and fusing the scores through a classifier. In our dataset, we compare nine classifiers and the best classification rate at 85% is attained by using a Reduced Multivariate Polynomial classifier. Support vector machines (SVMs) are considered to be the best machine learning algorithms for minimizing the predictive probability of misclassification. However, their drawback is that for large data sets the computation of the optimal decision boundary is a time consuming function of the size of the training set. Hence several methods have been proposed to speed up the SVM algorithm. Here three methods used to speed up the computation of the SVM classifiers are compared experimentally using a musical genre classification problem. The simplest method pre-selects a random sample of the data before the application of the SVM algorithm. Two additional methods use proximity graphs to pre-select data that are near the decision boundary. Abstract:
Athlete performance scoring within the climbing domain presents interesting challenges as the sport does not have an objective way to assign skill. Assessing skill levels within any sport is valuable as it can be used to mark progress while training, and it can help an athlete choose appropriate climbs to attempt. Machine learning-based methods are popular for complex problems like this. The dataset available was composed of dynamic force data recorded during climbing; however, this dataset came with challenges such as data scarcity, imbalance, and it was temporally heterogeneous. Investigated solutions to these challenges include data augmentation, temporal normalization, conversion of time series to the spectral domain, and cross validation strategies. The investigated solutions to the classification problem included light weight machine classifiers KNN and SVM as well as the deep learning with CNN. The best performing model had an 80% accuracy. In conclusion, there seems to be enough information within climbing force data to accurately categorize climbers by skill.

Abstract:
Classification is an important data mining technique and could be used as data filtering in artificial intelligence. The broad application of classification for all kind of data leads to be used in nearly every field of our modern life. Classification helps us to put together different items according to the feature items decided as interesting and useful. In this paper, we compare two classification methods Naïve Bayes and ADTree use to detect spam e-mail. This choice is motivated by the fact that Naive Bayes algorithm is based on probability calculus while ADTree algorithm is based on decision tree. The parameter settings of the above classifiers use the maximization of true positive rate and minimization of false positive rate. The experiment results present classification accuracy and cost analysis in view of optimal classifier choice for Spam Detection. Abstract:
In this research study, an intelligent detection system to support medical diagnosis and detection of abnormal lesions by processing endoscopic images is presented. The images used in this study have been obtained using the M2A Swallowable Imaging Capsule - a patented, video color-imaging disposable capsule. Schemes have been developed to extract texture features from the fuzzy texture spectra in the chromatic and achromatic domains for a selected region of interest from each color component histogram of endoscopic images. The implementation of an advanced fuzzy inference neural network which combines fuzzy systems and artificial neural networks and the concept of fusion of multiple classifiers dedicated to specific feature parameters have been also adopted in this paper. In the past few years, the amount of malicious software increased exponentially and, therefore, machine learning algorithms became instrumental in identifying clean and malware files through (semi)-automated classification. When working with very large datasets, the major challenge is to reach both a very high malware detection rate and a very low false positive rate. Another challenge is to minimize the time needed for the machine learning algorithm to do so. This paper presents a comparative study between different machine learning techniques such as linear classifiers, ensembles, decision trees or various hybrids thereof. The training dataset consists of approximately 2 million clean files and 200.000 infected files, which is a realistic quantitative mixture. Feature selection is a process to select features which are more informative. It is one of the important steps in knowledge discovery. The problem is that all genes are not important in gene expression data. Some of the genes may be redundant, and others may be irrelevant and noisy. Here a novel approach is proposed Hybrid K-Mean-Quick Reduct (KMQR) algorithm for gene selection from gene expression data. In this study, the entire dataset is divided into clusters by applying K-Means algorithm. Each cluster contains similar genes. The high class discriminated genes has been selected based on their degree of dependence by applying Quick Reduct algorithm to all the clusters. Average Correlation Value (ACV) is calculated for the high class discriminated genes. The clusters which have the ACV value as 1 is determined as significant clusters, whose classification accuracy will be equal or high when comparing to the accuracy of the entire dataset. The proposed algorithm is evaluated using WEKA classifiers and compared. The proposed work shows that the high classification accuracy.

Abstract:
Human skin detection recognized as the primary step in most of the applications such as face detection, illicit image filtering, hand recognition and video surveillance. The performance of any skin detection applications greatly relies on the two components: feature extraction and classification method. Skin color is the most vital information used for skin detection purpose. However, color feature alone sometimes could not handle images with having same color distribution with skin color. A color feature of pixel-based does not eliminate the skin-like color due to the intensity of skin and skin-like color fall under the same distribution. Hence, the statistical color analysis will be exploited such mean and standard deviation as an additional feature to increase the reliability of skin detector. In this paper, we studied the effectiveness of statistical color feature for human skin detection. Furthermore, the paper analyzed the integrated color and texture using eight classifiers with three color spaces of RGB, YCbCr, and HSV. The experimental results show that the integrating statistical feature using Random Forest classifier achieved a significant performance with an F1-score 0.969.

Abstract:
By the evolvement in technology, the way of expressing opinions switched direction to the digital world. The domain of politics, as one of the hottest topics of opinion mining research, merged together with the behavior analysis for affiliation determination in texts, which constitutes the subject of this paper. This study aims to classify the text in news/blogs either as Republican or Democrat with the minimum number of features. As an initial set, 68 features which 64 were constituted by Linguistic Inquiry and Word Count (LIWC) features were tested against 14 benchmark classification algorithms. In the later experiments, the dimensions of the feature vector reduced based on the 7 feature selection algorithms. The results show that the “Decision Tree”, “Rule Induction” and “M5 Rule” classifiers when used with “SVM” and “IGR” feature selection algorithms performed the best up to 82.5% accuracy on a given dataset. Further tests on a single feature and the linguistic based feature sets showed the similar results. The feature “Function”, as an aggregate feature of the linguistic category, was found as the most differentiating feature among the 68 features with the accuracy of 81% in classifying articles either as Republican or Democrat.Keywords: Politics, machine learning, feature selection, LIWC.

Abstract:
Purpose of this work is the development of an automatic classification system which could be useful for radiologists in the investigation of breast cancer. The software has been designed in the framework of the MAGIC-5 collaboration. In the automatic classification system the suspicious regions with high probability to include a lesion are extracted from the image as regions of interest (ROIs). Each ROI is characterized by some features based on morphological lesion differences. Some classifiers as a Feed Forward Neural Network, a K-Nearest Neighbours and a Support Vector Machine are used to distinguish the pathological records from the healthy ones. The results obtained in terms of sensitivity (percentage of pathological ROIs correctly classified) and specificity (percentage of non-pathological ROIs correctly classified) will be presented through the Receive Operating Characteristic curve (ROC). Information seekers get “lost in hyperspace” due to the voluminous documents updated daily on the internet. Adaptive Hypermedia Systems (AHS) are used to direct learners to their target goals. One of the most common AHS designed to help information seekers to overcome the problem of information overload is the Adaptive Education Hypermedia System (AEHS). However, this paper focuses on AEHS that adopts the learning preference of high school students and deliver learning content according to this preference throughout their learning experience. The research developed a prototype system for predicting students’ learning preference from the Visual, Aural, Read-Write and Kinesthetic (VARK) learning style model and adopting the learning content suitable to their preference. The predicting strength of several classifiers was compared and we found Support Vector Machine (SVM) to be more accurate in predicting learning style based on users’ preferences.

Traffic incident has bad effect on all parts of society so controlling road networks with enough traffic devices could help to decrease number of accidents, so using the best method for optimum site selection of these devices could help to implement good monitoring system. This paper has considered here important criteria for optimum site selection of traffic camera based on aggregation methods such as Bagging and Dempster-Shafer concepts. In the first step, important criteria such as annual traffic flow, distance from critical places such as parks that need more traffic controlling were identified for selection of important road links for traffic camera installation, Then classification methods such as Artificial neural network and Decision tree algorithms were employed for classification of road links based on their importance for camera installation. Abstract:
In this paper, a new learning algorithm based on a hybrid metaheuristic integrating Differential Evolution (DE) and Reduced Variable Neighborhood Search (RVNS) is introduced to train the classification method PROAFTN. To apply PROAFTN, values of several parameters need to be determined prior to classification. These parameters include boundaries of intervals and relative weights for each attribute. Based on these requirements, the hybrid approach, named DEPRO-RVNS, is presented in this study. In some cases, the major problem when applying DE to some classification problems was the premature convergence of some individuals to local optima. To eliminate this shortcoming and to improve the exploration and exploitation capabilities of DE, such individuals were set to iteratively re-explored using RVNS. Based on the generated results on both training and testing data, it is shown that the performance of PROAFTN is significantly improved. Abstract:
In this paper we propose a new classification method for automatic sleep scoring using an artificial neural network based decision tree. It attempts to treat sleep scoring progress as a series of two-class problems and solves them with a decision tree made up of a group of neural network classifiers, each of which uses a special feature set and is aimed at only one specific sleep stage in order to maximize the classification effect. A single electroencephalogram (EEG) signal is used for our analysis rather than depending on multiple biological signals, which makes greatly simplifies the data acquisition process. Experimental results demonstrate that the average epoch by epoch agreement between the visual and the proposed method in separating 30s wakefulness+S1, REM, S2 and SWS epochs was 88.83%. This study shows that the proposed method performed well in all the four stages, and can effectively limit error propagation at the same time. It could, therefore, be an efficient method for automatic sleep scoring. Additionally, since it requires only a small volume of data it could be suited to pervasive applications.

In this paper, we present a new learning algorithm for anomaly based network intrusion detection using improved self adaptive naïve Bayesian tree (NBTree), which induces a hybrid of decision tree and naïve Bayesian classifier. The proposed approach scales up the balance detections for different attack types and keeps the false positives at acceptable level in intrusion detection. In complex and dynamic large intrusion detection dataset, the detection accuracy of naïve Bayesian classifier does not scale up as well as decision tree. It has been successfully tested in other problem domains that naïve Bayesian tree improves the classification rates in large dataset. In naïve Bayesian tree nodes contain and split as regular decision-trees, but the leaves contain naïve Bayesian classifiers. The experimental results on KDD99 benchmark network intrusion detection dataset demonstrate that this new approach scales up the detection rates for different attack types and reduces false positives in network intrusion detection.Keywords: Detection rates, false positives, network intrusiondetection, naïve Bayesian tree.

Cancer classification to their corresponding cohorts has been key area of research in bioinformatics aiming better prognosis of the disease. High dimensionality of gene data has been makes it a complex task and requires significance data identification technique in order to reducing the dimensionality and identification of significant information. In this paper, we have proposed a novel approach for classification of oral cancer into metastasis positive and negative patients. We have used significance analysis of microarrays (SAM) for identifying significant genes which constitutes gene signature. 3 different gene signatures were identified using SAM from 3 different combination of training datasets and their classification accuracy was calculated on corresponding testing datasets using k-Nearest Neighbour (kNN), Fuzzy C-Means Clustering (FCM), Support Vector Machine (SVM) and Backpropagation Neural Network (BPNN). A final gene signature of only 9 genes was obtained from above 3 individual gene signatures. 9 gene signature-s classification capability was compared using same classifiers on same testing datasets. Results obtained from experimentation shows that 9 gene signature classified all samples in testing dataset accurately while individual genes could not classify all accurately.

Eyes are considered to be the most sensitive and important organ for human being. Thus, any eye disorder will affect the patient in all aspects of life. Cataract is one of those eye disorders that lead to blindness if not treated correctly and quickly. This paper demonstrates a model for automatic detection, classification, and grading of cataracts based on image processing techniques and artificial intelligence. The proposed system is developed to ease the cataract diagnosis process for both ophthalmologists and patients. The wavelet transform combined with 2D Log Gabor Wavelet transform was used as feature extraction techniques for a dataset of 120 eye images followed by a classification process that classified the image set into three classes; normal, early, and advanced stage. A comparison between the two used classifiers, the support vector machine SVM and the artificial neural network ANN were done for the same dataset of 120 eye images. It was concluded that SVM gave better results than ANN. In an automatic classification system the suspicious regions with high probability to include a lesion are extracted from the image as regions of interest (ROIs). Each ROI is characterized by some features based generally on morphological lesion differences. A study in the space features representation is made and some classifiers are tested to distinguish the pathological regions from the healthy ones. The results provided in terms of sensitivity and specificity will be presented through the ROC (Receiver Operating Characteristic) curves. In particular the best performances are obtained with the Neural Networks in comparison with the K-Nearest Neighbours and the Support Vector Machine: The Radial Basis Function supply the best results with 0.89 ± 0.01 of area under ROC curve but similar results are obtained with the Probabilistic Neural Network and a Multi Layer Perceptron.

Abstract:
This paper discusses a brain controlled robotic gait trainer for neurorehabilitation of Spinal Cord Injury (SCI) patients. Patients suffering from Spinal Cord Injuries (SCI) become unable to execute motion control of their lower proximities due to degeneration of spinal cord neurons. The presented approach can help SCI patients in neuro-rehabilitation training by directly translating patient motor imagery into walkers motion commands and thus bypassing spinal cord neurons completely. A non-invasive EEG based brain-computer interface is used for capturing patient neural activity. For signal processing and classification, an open source software (OpenVibe) is used. Classifiers categorize the patient motor imagery (MI) into a specific set of commands that are further translated into walker motion commands. The robotic walker also employs fall detection for ensuring safety of patient during gait training and can act as a support for SCI patients. Abstract:
University education is influenced by several factors that range from the adoption of strategies to strengthen the whole process to the academic performance improvement of the students themselves. This work uses data mining techniques to develop a predictive model to identify students with a tendency to evasion and retention. To this end, a database of real students’ data from the Department of University Admission (DAU) and the Department of Mathematics and Informatics (DMI) was used. The data comprised 388 undergraduate students admitted in the years 2009 to 2014. The Weka tool was used for model building, using three different techniques, namely: K-nearest neighbor, random forest, and logistic regression. To allow for training on multiple train-test splits, a cross-validation approach was employed with a varying number of folds. To reduce bias variance and improve the performance of the models, ensemble methods of Bagging and Stacking were used. After comparing the results obtained by the three classifiers, Logistic Regression using Bagging with seven folds obtained the best performance, showing results above 90% in all evaluated metrics: accuracy, rate of true positives, and precision. Retention is the most common tendency.

Abstract:
Motor imagery classification provides an important basis for designing Brain Machine Interfaces [BMI]. A BMI captures and decodes brain EEG signals and transforms human thought into actions. The ability of an individual to control his EEG through imaginary mental tasks enables him to control devices through the BMI. This paper presents a method to design a four state BMI using EEG signals recorded from the C3 and C4 locations. Principle features extracted through principle component analysis of the segmented EEG are analyzed using two novel classification algorithms using Elman recurrent neural network and functional link neural network. Performance of both classifiers is evaluated using a particle swarm optimization training algorithm; results are also compared with the conventional back propagation training algorithm. EEG motor imagery recorded from two subjects is used in the offline analysis. From overall classification performance it is observed that the BP algorithm has higher average classification of 93.5%, while the PSO algorithm has better training time and maximum classification. The proposed methods promises to provide a useful alternative general procedure for motor imagery classification

Abstract:
Neurons in the nervous system communicate with each other by producing electrical signals called spikes. To investigate the physiological function of nervous system it is essential to study the activity of neurons by detecting and sorting spikes in the recorded signal. In this paper a method is proposed for considering the spike sorting problem which is based on the nonlinear modeling of spikes using exponential autoregressive model. The genetic algorithm is utilized for model parameter estimation. In this regard some selected model coefficients are used as features for sorting purposes. For optimal selection of model coefficients, self-organizing feature map is used. The results show that modeling of spikes with nonlinear autoregressive model outperforms its linear counterpart. Also the extracted features based on the coefficients of exponential autoregressive model are better than wavelet based extracted features and get more compact and well-separated clusters. In the case of spikes different in small-scale structures where principal component analysis fails to get separated clouds in the feature space, the proposed method can obtain well-separated cluster which removes the necessity of applying complex classifiers.

Abstract:
Moving object detection (MOD) is an important issue in advanced driver assistance systems (ADAS). There are two important moving objects, pedestrians and scooters in ADAS. In real-world systems, there exist two important challenges for MOD, including the computational complexity and the detection accuracy. The histogram of oriented gradient (HOG) features can easily detect the edge of object without invariance to changes in illumination and shadowing. However, to reduce the execution time for real-time systems, the image size should be down sampled which would lead the outlier influence to increase. For this reason, we propose the histogram of uniformly-oriented gradient (HUG) features to get better accurate description of the contour of human body. In the testing phase, the support vector machine (SVM) with linear kernel function is involved. Experimental results show the correctness and effectiveness of the proposed method. With SVM classifiers, the real testing results show the proposed HUG features achieve better than classification performance than the HOG ones.

Abstract:
In this paper, we propose a robust scheme to work face alignment and recognition under various influences. For face representation, illumination influence and variable expressions are the important factors, especially the accuracy of facial localization and face recognition. In order to solve those of factors, we propose a robust approach to overcome these problems. This approach consists of two phases. One phase is preprocessed for face images by means of the proposed illumination normalization method. The location of facial features can fit more efficient and fast based on the proposed image blending. On the other hand, based on template matching, we further improve the active shape models (called as IASM) to locate the face shape more precise which can gain the recognized rate in the next phase. The other phase is to process feature extraction by using principal component analysis and face recognition by using support vector machine classifiers. The results show that this proposed method can obtain good facial localization and face recognition with varied illumination and local distortion.

Abstract:
A Distributed Denial of Service (DDoS) attack is a major threat to cyber security. It originates from the network layer or the application layer of compromised/attacker systems which are connected to the network. The impact of this attack ranges from the simple inconvenience to use a particular service to causing major failures at the targeted server. When there is heavy traffic flow to a target server, it is necessary to classify the legitimate access and attacks. In this paper, a novel method is proposed to detect DDoS attacks from the traces of traffic flow. An access matrix is created from the traces. As the access matrix is multi dimensional, Principle Component Analysis (PCA) is used to reduce the attributes used for detection. Two classifiers Naive Bayes and K-Nearest neighborhood are used to classify the traffic as normal or abnormal. The performance of the classifier with PCA selected attributes and actual attributes of access matrix is compared by the detection rate and False Positive Rate (FPR).

Abstract:
This paper regards the phenomena of intensive suburbanization and urbanization in Olomouc city and in Olomouc region in general for the period of 1986–2009. A Remote Sensing approach that involves tracking of changes in Land Cover units is proposed to quantify the urbanization state and trends in temporal and spatial aspects. It actually consisted of two approaches, Experiment 1 and Experiment 2 which implied two different image classification solutions in order to provide Land Cover maps for each 1986–2009 time split available in the Landsat image set. Experiment 1 dealt with the unsupervised classification, while Experiment 2 involved semi- supervised classification, using a combination of object-based and pixel-based classifiers. The resulting Land Cover maps were subsequently quantified for the proportion of urban area unit and its trend through time, and also for the urban area unit stability, yielding the relation of spatial and temporal development of the urban area unit. Some outcomes seem promising but there is indisputably room for improvements of source data and also processing and filtering.
