8597 Annotations of Gene Pathways Images in Biomedical Publications Using Siamese Network

Abstract:
As the quantity of biological articles rises, so does the number of biological route figures. Each route figure shows gene names and relationships. Manually annotating pathway diagrams is time-consuming. Advanced image understanding models could speed up curation, but they must be more precise. There is rich information in biological pathway figures. The first step to performing image understanding of these figures is to recognize gene names automatically. Classical optical character recognition methods have been employed for gene name recognition, but they are not optimized for literature mining data. This study devised a method to recognize an image bounding box of gene name as a photo using deep Siamese neural network models to outperform the existing methods using ResNet, DenseNet and Inception architectures, the results obtained about 84% accuracy.

Abstract:
Existing work in temporal logic on representing the execution of infinitely many transactions, uses linear-time temporal logic (LTL) and only models two-step transactions. In this paper, we use the comparatively efficient branching-time computational tree logic CTL and extend the transaction model to a class of multistep transactions, by introducing distinguished propositional variables to represent the read and write steps of n multi-step transactions accessing m data items infinitely many times. We prove that the well known correspondence between acyclicity of conflict graphs and serializability for finite schedules, extends to infinite schedules. Furthermore, in the case of transactions accessing the same set of data items in (possibly) different orders, serializability corresponds to the absence of cycles of length two. This result is used to give an efficient encoding of the serializability condition into CTL.Keywords: computational tree logic, serializability, multi-step transactions.

Integral Abutment Bridges (IAB) are defined as simple or multiple span bridges in which the bridge deck is cast monolithically with the abutment walls. This kind of bridges are becoming very popular due to different aspects such as good response under seismic loading, low initial costs, elimination of bearings, and less maintenance. However the main issue related to the analysis of this type of structures is dealing with soil-structure interaction of the abutment walls and the supporting piles. Various soil constitutive models have been used in studies of soil-structure interaction in this kind of structures by researchers. Although it is fully impossible to ensure that a software system is quite secure, developing an acceptable secure software system in a convenient platform is not unreachable. In this paper, we attempt to analyze software development life cycle (SDLC) models from the hardware systems and circuits point of view. To date, the SDLC models pay merely attention to the software security from the software perspectives. In this paper, we present new features for SDLC stages to emphasize the role of systems and circuits in developing secure software system through the software development stages, the point that has not been considered previously in the SDLC models.

OLAP uses multidimensional structures, to provide access to data for analysis. Traditionally, OLAP operations are more focused on retrieving data from a single data mart. An exception is the drill across operator. This, however, is restricted to retrieving facts on common dimensions of the multiple data marts. Our concern is to define further operations while retrieving data from multiple data marts. Towards this, we have defined six operations which coalesce data marts. Abstract:
In this paper, a study of slope failures along the Alishan Highway is carried out. An innovative empirical model is developed based on 15-year records of rainfall-induced slope failures. The statistical models are intended for assessing the volume of landslide for slope failure along the Alishan Highway in the future. The rainfall data considered in the proposed models include the effective cumulative rainfall and the critical rainfall intensity. The effective cumulative rainfall is defined at the point when the curve of cumulative rainfall goes from steep to flat. Then, the rainfall thresholds of landslide are established for assessing the volume of landslide and issuing warning and/or closure for the Alishan Highway during a future extreme rainfall. Slope failures during Typhoon Saola in 2012 demonstrate that the new empirical model is effective and applicable to other cases with similar rainfall conditions.

The current paper presents an extensive bottom-up framework for assessing building sector-specific vulnerability to climate change: energy supply and demand. The research focuses on the application of downscaled seasonal models for estimating energy performance of buildings in Greece. The ARW-WRF model has been set-up and suitably parameterized to produce downscaled climatological fields for Greece, forced by the output of the CFSv2 model. The outer domain, D01/Europe, included 345 x 345 cells of horizontal resolution 20 x 20 km2 and the inner domain, D02/Greece, comprised 180 x 180 cells of 5 x 5 km2 horizontal resolution. The model run has been setup for a period with a forecast horizon of 6 months, storing outputs on a six hourly basis.Keywords: Urban environment, vulnerability, climate change, energy performance, seasonal forecast models.

Abstract:
Using spatial models as a shared common basis of information about the environment for different kinds of contextaware systems has been a heavily researched topic in the last years. Thereby the research focused on how to create, to update, and to merge spatial models so as to enable highly dynamic, consistent and coherent spatial models at large scale. In this paper however, we want to concentrate on how context-aware applications could use this information so as to adapt their behavior according to the situation they are in. The main idea is to provide the spatial model infrastructure with a situation recognition component based on generic situation templates. A situation template is – as part of a much larger situation template library – an abstract, machinereadable description of a certain basic situation type, which could be used by different applications to evaluate their situation. In this paper, different theoretical and practical issues – technical, ethical and philosophical ones – are discussed important for understanding and developing situation dependent systems based on situation templates. A basic system design is presented which allows for the reasoning with uncertain data using an improved version of a learning algorithm for the automatic adaption of situation templates. The purpose of this paper is to study Database Models to use them efficiently in E-commerce websites. In this paper we are going to find a method which can save and retrieve information in Ecommerce websites. Thus, semantic web applications can work with, and we are also going to study different technologies of E-commerce databases and we know that one of the most important deficits in semantic web is the shortage of semantic data, since most of the information is still stored in relational databases, we present an approach to map legacy data stored in relational databases into the Semantic Web using virtually any modern RDF query language, as long as it is closed within RDF. To achieve this goal we study XML structures for relational data bases of old websites and eventually we will come up one level over XML and look for a map from relational model (RDM) to RDF. One of its major goals is to prepare the grounds to device a counseling tool which helps these students for a better performance at their examinations, especially at their G.C.E O/L (General Certificate of Education-Ordinary Level) examination. Abstract:
Availability of high dimensional biological datasets such as from gene expression, proteomic, and metabolic experiments can be leveraged for the diagnosis and prognosis of diseases. Many classification methods in this area have been studied to predict disease states and separate between predefined classes such as patients with a special disease versus healthy controls. However, most of the existing research only focuses on a specific dataset. There is a lack of generic comparison between classifiers, which might provide a guideline for biologists or bioinformaticians to select the proper algorithm for new datasets. In this study, we compare the performance of popular classifiers, which are Support Vector Machine (SVM), Logistic Regression, k-Nearest Neighbor (k-NN), Naive Bayes, Decision Tree, and Random Forest based on mock datasets. We mimic common biological scenarios simulating various proportions of real discriminating biomarkers and different effect sizes thereof. The result shows that SVM performs quite stable and reaches a higher AUC compared to other methods. This may be explained due to the ability of SVM to minimize the probability of error. Moreover, Decision Tree with its good applicability for diagnosis and prognosis shows good performance in our experimental setup. Logistic Regression and Random Forest, however, strongly depend on the ratio of discriminators and perform better when having a higher number of discriminators.

Estimation of model parameters is necessary to predict the behavior of a system. Model parameters are estimated using optimization criteria. Most algorithms use historical data to estimate model parameters. The known target values (actual) and the output produced by the model are compared. The differences between the two form the basis to estimate the parameters. In order to compare different models developed using the same data different criteria are used. The data obtained for short scale projects are used here. We consider software effort estimation problem using radial basis function network. The accuracy comparison is made using various existing criteria for one and two predictors. Then, we propose a new criterion based on linear least squares for evaluation and compared the results of one and two predictors. We have considered another data set and evaluated prediction accuracy using the new criterion. The new criterion is easy to comprehend compared to single statistic. Although software effort estimation is considered, this method is applicable for any modeling and prediction.

Abstract:
Protecting is the sources of drinking water is the first barrier of contamination of drinking water. The Feitsui Reservoir watershed of Taiwan supplies domestic water for around 5 million people in the Taipei metropolitan area. Understanding the spatial patterns of water quality trends in this watershed is an important agenda for management authorities. This study examined 7 sites in the watershed for water quality parameters regulated in the standard for drinking water source. The non-parametric seasonal Mann-Kendall-s test was used to determine significant trends for each parameter. Significant trends of increasing pH occurred at the sampling station in the uppermost stream watershed, and in total phosphorus at 4 sampling stations in the middle and downstream watershed. Additionally, the multi-scale land cover assessment and average land slope were used to explore the influence on the water quality in the watershed. Abstract:
To construct the lumped spring-mass model considering the occupants for the offset frontal crash, the SISAME software and the NHTSA test data were used. The data on 56 kph 40% offset frontal vehicle to deformable barrier crash test of a MY2007 Mazda 6 4-door sedan were obtained from NHTSA test database. The overall behaviors of B-pillar and engine of simulation models agreed very well with the test data. The trends of accelerations at the driver and passenger head were similar but big differences in peak values. The differences of peak values caused the large errors of the HIC36 and 3 ms chest g’s. To predict well the behaviors of dummies, the spring-mass model for the offset frontal crash needs to be improved.Keywords: Chest g’s, HIC36, lumped spring-mass model, offset frontal impact, SISAME.

Abstract:
The aim of the present article is to determine the impact of the external and internal factors of bank performance on the profitability indicators of the CEE countries banks in the period from 2006 to 2012. On the basis of research conducted abroad on bank and macroeconomic profitability indicators, in order to obtain research results, the authors evaluated return on average assets (ROAA) and return on average equity (ROAE) indicators of the CEE countries banks. The authors analyzed profitability indicators of banks using descriptive methods, SPSS data analysis methods, as well as data correlation and linear regression analysis. The authors concluded that most internal and external indicators of bank performance have no direct influence the profitability of the banks in the CEE countries. The only exceptions are credit risk and bank size, which affect one of the measures of bank profitability – return on average equity.

The regional innovative competitiveness is an integrating characteristic of the innovative sphere of the region. It depends on a big variety of different parameters connected with all kinds of economic entities- activities. But management parameters shouldn't be irregular, so in order to avoid it, an institutional system should be formed. This system should carry out strategic management of factors having the greatest influence on the region's innovative development. This article is devoted to different aspects of organization of the region's development institutional mechanism, which is based on management of regional innovative competitiveness parameters. The base of the analysis is innovatively-active Russian regions which were compared according to the level of the innovative competitiveness. After that the most important parameters of successful innovative development of the region were revealed with the help of the correlation-regression analysis. The results of the research could be used for investigation of the region's innovative policy.

Abstract:
Maturity models, used descriptively to explain changes in reality or normatively to guide managers to make interventions to make organizations more effective and efficient, are based on the principles of statistical quality control and PDCA continuous improvement (Plan, Do, Check, Act). Some frameworks developed over the concept of maturity models include COBIT, CMM, and ITIL. This paper presents some limitations of traditional maturity models, most of them related to the mechanistic and reductionist principles over which those models are built. As systems theory helps the understanding of the dynamics of organizations and organizational change, the development of a systemic maturity model can help to overcome some of those limitations. This document proposes a systemic maturity model, based on a systemic conceptualization of organizations, focused on the study of the functioning of the parties, the relationships among them, and their behavior as a whole. The concept of maturity from the system theory perspective is conceptually defined as an emergent property of the organization, which arises as a result of the degree of alignment and integration of their processes. This concept is operationalized through a systemic function that measures the maturity of organizations, and finally validated by the measuring of maturity in some organizations. For its operationalization and validation, the model was applied to measure the maturity of organizational Governance, Risk and Compliance (GRC) processes.

In designing of condensers, the prediction of pressure drop is as important as the prediction of heat transfer coefficient. Modeling of two phase flow, particularly liquid – vapor flow under diabatic conditions inside a horizontal tube using CFD analysis is difficult with the available two phase models in FLUENT due to continuously changing flow patterns. In the present analysis, CFD analysis of two phase flow of refrigerants inside a horizontal tube of inner diameter, 0.0085 m and 1.2 m length is carried out using homogeneous model under adiabatic conditions. The refrigerants considered are R22, R134a and R407C. The analysis is performed at different saturation temperatures and at different flow rates to evaluate the local frictional pressure drop. Using Homogeneous model, average properties are obtained for each of the refrigerants that is considered as single phase pseudo fluid. The scale, complexity and worldwide geographical spread of the LHC computing and data analysis problems are unprecedented in scientific research. The complexity of processing and accessing this data is increased substantially by the size and global span of the major experiments, combined with the limited wide area network bandwidth available. We present the latest generation of the MONARC (MOdels of Networked Analysis at Regional Centers) simulation framework, as a design and modeling tool for large scale distributed systems applied to HEP experiments. Conical sections and shells of metal plates manufactured by 3-roller conical bending process are widely used in the industries. The process is completed by first bending the metal plates statically and then dynamic roller bending sequentially. It is required to have an analytical model to get maximum bending force, for optimum design of the machine, for static bending stage. Analytical models assuming various stress conditions are considered and these analytical models are compared considering various parameters and reported in this paper. It is concluded from the study that for higher bottom roller inclination, the shear stress affects greatly to the static bending force whereas for lower bottom roller inclination it can be neglected.

Daily production of information and importance of the sequence of produced data in forecasting future performance of market causes analysis of data behavior to become a problem of analyzing time series. But time series that are very complicated, usually are random and as a result their changes considered being unpredictable. While these series might be products of a deterministic dynamical and nonlinear process (chaotic) and as a result be predictable. Point of Chaotic theory view, complicated systems have only chaotically face and as a result they seem to be unregulated and random, but it is possible that they abide by a specified math formula. In this article, with regard to test of strange attractor and biggest Lyapunov exponent probability of chaos on several foreign exchange rates vs. IRR (Iranian Rial) has been investigated. Results show that data in this market have complex chaotic behavior with big degree of freedom.

Abstract:
This study evaluated the uncertainties involved in the solar radiation projections generated by the Brazilian Earth System Model (BESM) of the Weather and Climate Prediction Center (CPTEC) belonging to Coupled Model Intercomparison Phase 5 (CMIP5), with the aim of identifying efficiency in the projections for solar radiation of said model and in this way establish the viability of its use. Two different scenarios elaborated by Intergovernmental Panel on Climate Change (IPCC) were evaluated: RCP 4.5 (with more optimistic contour conditions) and 8.5 (with more pessimistic initial conditions). The method used to verify the accuracy of the present model was the Nash coefficient and the Statistical bias, as it better represents these atmospheric patterns. The BESM showed a tendency to overestimate the data of solar radiation projections in most regions of the state of Rio Grande do Sul and through the validation methods adopted by this study, BESM did not present a satisfactory accuracy.

Abstract:
Intellectual capital is one of the most valuable and important parts of the intangible assets of enterprises especially in knowledge-based enterprises. With respect to increasing gap between the market value and the book value of the companies, intellectual capital is one of the components that can be placed in this gap. This paper uses the value added efficiency of the three components, capital employed, human capital and structural capital, to measure the intellectual capital efficiency of Iranian industries groups, listed in the Tehran Stock Exchange (TSE), using a 8 years period data set from 2005 to 2012. In order to analyze the effect of intellectual capital on the market-to-book value ratio of the companies, the data set was divided into 10 industries, Banking, Pharmaceutical, Metals & Mineral Nonmetallic, Food, Computer, Building, Investments, Chemical, Cement and Automotive, and the panel data method was applied to estimating pooled OLS. The results exhibited that value added of capital employed has a positive significant relation with increasing market value in the industries, Banking, Metals & Mineral Nonmetallic, Food, Computer, Chemical and Cement, and also, showed that value added efficiency of structural capital has a positive significant relation with increasing market value in the Banking, Pharmaceutical and Computer industries groups. The results of the value added showed a negative relation with the Banking and Pharmaceutical industries groups and a positive relation with computer and Automotive industries groups. Among the studied industries, computer industry has placed the widest gap between the market value and book value in its intellectual capital.Keywords: Capital Employed, Human Capital, Intellectual Capital, Market-to-Book Value, Structural Capital, Value Added Efficiency.

Abstract:
In this paper, there is an implementation, verification, and graphical demonstration of a software application, which can be used swiftly over different preliminary orbit determination methods. A passive orbit determination method is used in this study to determine the location of a satellite or a flying body. It is named a passive orbit determination because it depends on observation without the use of any aids (radio and laser) installed on satellite. In order to understand how these methods work and how their output is accurate when compared with available verification data, the built models help in knowing the different inputs used with each method. Output from the different orbit determination methods (Gibbs, Lambert, and Gauss) will be compared with each other and verified by the data obtained from Satellite Tool Kit (STK) application. A modified model including all of the orbit determination methods using the same input will be introduced to investigate different models output (orbital parameters) for the same input (azimuth, elevation, and time). Simulation software is implemented using MATLAB. A Graphical User Interface (GUI) application named OrDet is produced using the GUI of MATLAB. It includes all the available used inputs and it outputs the current Classical Orbital Elements (COE) of satellite under observation. Produced COE are then used to propagate for a complete revolution and plotted on a 3-D view. Modified model which uses an adapter to allow same input parameters, passes these parameters to the preliminary orbit determination methods under study. Result from all orbit determination methods yield exactly the same COE output, which shows the equality of concept in determination of satellite’s location, but with different numerical methods.

Abstract:
Although, reliability is an important attribute of quality, especially for mission critical systems, yet, there does not exist any versatile model even today for the reliability assessment of component-based software. The existing Black Box models are found to make various assumptions which may not always be realistic and may be quite contrary to the actual behaviour of software. They focus on observing the manner in which the system behaves without considering the structure of the system, the components composing the system, their interconnections, dependencies, usage frequencies, etc.As a result, the entropy (uncertainty) in assessment using these models is much high.Though, there are some models based on operation profile yet sometimes it becomes extremely difficult to obtain the exact operation profile concerned with a given operation. This paper discusses the drawbacks, deficiencies and limitations of Black Box approaches from the perspective of various authors and finally proposes a conceptual model for the reliability assessment of software.

Abstract:
This paper analyzes the patterns of the Monte Carlo data for a large number of variables and minterms, in order to characterize the circuit path length behavior. We propose models that are determined by training process of shortest path length derived from a wide range of binary decision diagram (BDD) simulations. The creation of the model was done use of feed forward neural network (NN) modeling methodology. Experimental results for ISCAS benchmark circuits show an RMS error of 0.102 for the shortest path length complexity estimation predicted by the NN model (NNM). Use of such a model can help reduce the time complexity of very large scale integrated (VLSI) circuitries and related computer-aided design (CAD) tools that use BDDs.Keywords: Monte Carlo data, Binary decision diagrams, Neural network modeling, Shortest path length estimation.
