3346 Gene Expression Signature for Classification of Metastasis Positive and Negative Oral Cancer in Homosapiens

Abstract:
Cancer classification to their corresponding cohorts has been key area of research in bioinformatics aiming better prognosis of the disease. High dimensionality of gene data has been makes it a complex task and requires significance data identification technique in order to reducing the dimensionality and identification of significant information. In this paper, we have proposed a novel approach for classification of oral cancer into metastasis positive and negative patients. We have used significance analysis of microarrays (SAM) for identifying significant genes which constitutes gene signature. 3 different gene signatures were identified using SAM from 3 different combination of training datasets and their classification accuracy was calculated on corresponding testing datasets using k-Nearest Neighbour (kNN), Fuzzy C-Means Clustering (FCM), Support Vector Machine (SVM) and Backpropagation Neural Network (BPNN). A final gene signature of only 9 genes was obtained from above 3 individual gene signatures. 9 gene signature-s classification capability was compared using same classifiers on same testing datasets. Results obtained from experimentation shows that 9 gene signature classified all samples in testing dataset accurately while individual genes could not classify all accurately.

Abstract:
Gene, principal unit of inheritance, is an ordered sequence of nucleotides. The genes of eukaryotic organisms include alternating segments of exons and introns. The region of Deoxyribonucleic acid (DNA) within a gene containing instructions for coding a protein is called exon. On the other hand, non-coding regions called introns are another part of DNA that regulates gene expression by removing from the messenger Ribonucleic acid (RNA) in a splicing process. This paper proposes to determine splice junctions that are exon-intron boundaries by analyzing DNA sequences. A splice junction can be either exon-intron (EI) or intron exon (IE). Because of the popularity and compatibility of the artificial neural network (ANN) in genetic fields; various ANN models are applied in this research. Multi-layer Perceptron (MLP), Radial Basis Function (RBF) and Generalized Regression Neural Networks (GRNN) are used to analyze and detect the splice junctions of gene sequences. 10-fold cross validation is used to demonstrate the accuracy of networks. The real performances of these networks are found by applying Receiver Operating Characteristic (ROC) analysis.Keywords: Gene, neural networks, ROC analysis, splice junctions.

In this paper, a nonlinear delay population model is investigated. Choosing the delay as a bifurcation parameter, we demonstrate that Hopf bifurcation will occur when the delay exceeds a critical value. Global existence of bifurcating periodic solutions is established. Numerical simulations supporting the theoretical findings are included.

Abstract:
The major objective of this paper is to introduce a new method to select genes from DNA microarray data. As criterion to select genes we suggest to measure the local changes in the correlation graph of each gene and to select those genes whose local changes are largest. More precisely, we calculate the correlation networks from DNA microarray data of cervical cancer whereas each network represents a tissue of a certain tumor stage and each node in the network represents a gene. From these networks we extract one tree for each gene by a local decomposition of the correlation network. The interpretation of a tree is that it represents the n-nearest neighbor genes on the n-th level of a tree, measured by the Dijkstra distance, and, hence, gives the local embedding of a gene within the correlation network. For the obtained trees we measure the pairwise similarity between trees rooted by the same gene from normal to cancerous tissues. This evaluates the modification of the tree topology due to tumor progression. Finally, we rank the obtained similarity values from all tissue comparisons and select the top ranked genes. For these genes the local neighborhood in the correlation networks changes most between normal and cancerous tissues. As a result we find that the top ranked genes are candidates suspected to be involved in tumor growth. This indicates that our method captures essential information from the underlying DNA microarray data of cervical cancer.

Abstract:
Using Dynamic Bayesian Networks (DBN) to model genetic regulatory networks from gene expression data is one of the major paradigms for inferring the interactions among genes. Averaging a collection of models for predicting network is desired, rather than relying on a single high scoring model. In this paper, two kinds of model searching approaches are compared, which are Greedy hill-climbing Search with Restarts (GSR) and Markov Chain Monte Carlo (MCMC) methods. The GSR is preferred in many papers, but there is no such comparison study about which one is better for DBN models. Different types of experiments have been carried out to try to give a benchmark test to these approaches. Our experimental results demonstrated that on average the MCMC methods outperform the GSR in accuracy of predicted network, and having the comparable performance in time efficiency. By proposing the different variations of MCMC and employing simulated annealing strategy, the MCMC methods become more efficient and stable. Apart from comparisons between these approaches, another objective of this study is to investigate the feasibility of using DBN modeling approaches for inferring gene networks from few snapshots of high dimensional gene profiles. Through synthetic data experiments as well as systematic data experiments, the experimental results revealed how the performances of these approaches can be influenced as the target gene network varies in the network size, data size, as well as system complexity.

A smart grid is an emerging technology in the power delivery system which provides an intelligent, self-recovery and homeostatic grid in delivering power to the users. Smart grid communication network provides transmission capacity for information transformation within the connected nodes in the network, in favor of functional and operational needs. In the electric grids communication network delay is based on choosing the appropriate technology and the types of devices enforced. In distinction, the combination of IEEE 802.16 based WiMAX and IEEE 802.11 based WiFi technologies provides improved coverage and gives low delay performances to meet the smart grid needs. By incorporating this method in Wide Area Monitoring System (WAMS) and Advanced Metering Infrastructure (AMI) the performance of the smart grid will be considerably improved. Abstract:
This paper aims to establish a delayed dynamical relationship between payoffs of players in a zero-sum game. By introducing Markovian chain and time delay in the network model, a delayed game network model with sector bounds and slope bounds restriction nonlinear function is first proposed. As a result, a direct dynamical relationship between payoffs of players in a zero-sum game can be illustrated through a delayed singular system. Combined with Finsler-s Lemma and Lyapunov stable theory, a sufficient condition guaranteeing the unique existence and stability of zero-sum game-s Nash equilibrium is derived. One numerical example is presented to illustrate the validity of the main result.

Abstract:
QoS Routing aims to find paths between senders and receivers satisfying the QoS requirements of the application which efficiently using the network resources and underlying routing algorithm to be able to find low-cost paths that satisfy given QoS constraints. The problem of finding least-cost routing is known to be NP hard or complete and some algorithms have been proposed to find a near optimal solution. But these heuristics or algorithms either impose relationships among the link metrics to reduce the complexity of the problem which may limit the general applicability of the heuristic, or are too costly in terms of execution time to be applicable to large networks. In this paper, we analyzed two algorithms namely Characterized Delay Constrained Routing (CDCR) and Optimized Delay Constrained Routing (ODCR). The CDCR algorithm dealt an approach for delay constrained routing that captures the trade-off between cost minimization and risk level regarding the delay constraint. The ODCR which uses an adaptive path weight function together with an additional constraint imposed on the path cost, to restrict search space and hence ODCR finds near optimal solution in much quicker time.Keywords: QoS, Delay, Routing, Optimization

Abstract:
In this paper, the problem of stability criteria of neural networks (NNs) with two-additive time-varying delay compenents is investigated. The relationship between the time-varying delay and its lower and upper bounds is taken into account when estimating the upper bound of the derivative of Lyapunov functional. As a result, some improved delay stability criteria for NNs with two-additive time-varying delay components are proposed. Finally, a numerical example is given to illustrate the effectiveness of the proposed method.

Abstract:
The global coverage of broadband multimedia and internet-based services in terrestrial-satellite networks demand particular interests for satellite providers in order to enhance services with low latencies and high signal quality to diverse users. In particular, the delay of on-board processing is an inherent source of latency in a satellite communication that sometimes is discarded for the end-to-end delay of the satellite link. The frame work for this paper includes modelling of an on-orbit satellite payload using an agent model that can reproduce the properties of processing delays. In essence, a comparison of different spatial interpolation methods is carried out to evaluate physical data obtained by an GEO satellite in order to define a discretization function for determining that delay. Furthermore, the performance of the proposed agent and the development of a delay discretization function are together validated by simulating an hybrid satellite and terrestrial network. Simulation results show high accuracy according to the characteristics of initial data points of processing delay for Ku bands.Keywords: Terrestrial-satellite networks, latency, on-orbit satellite payload, simulation.

This paper investigates the problem of exponential stability for a class of uncertain discrete-time stochastic neural network with time-varying delays. By constructing a suitable Lyapunov-Krasovskii functional, combining the stochastic stability theory, the free-weighting matrix method, a delay-dependent exponential stability criteria is obtained in term of LMIs. Compared with some previous results, the new conditions obtain in this paper are less conservative. Finally, two numerical examples are exploited to show the usefulness of the results derived.

Wavelength Division Multiplexing (WDM) technology is the most promising technology for the proper utilization of huge raw bandwidth provided by an optical fiber. One of the key problems in implementing the all-optical WDM network is the packet contention. This problem can be solved by several different techniques. In time domain approach the packet contention can be reduced by incorporating Fiber Delay Lines (FDLs) as optical buffer in the switch architecture. Different types of buffering architectures are reported in literatures. In the present paper a comparative performance analysis of three most popular FDL architectures are presented in order to obtain the best contention resolution performance. Many multimedia communication applications require a source to transmit messages to multiple destinations subject to quality of service (QoS) delay constraint. To support delay constrained multicast communications, computer networks need to guarantee an upper bound end-to-end delay from the source node to each of the destination nodes. This is known as multicast delay problem. On the other hand, if the same message fails to arrive at each destination node at the same time, there may arise inconsistency and unfairness problem among users. This is related to multicast delayvariation problem. The problem to find a minimum cost multicast tree with delay and delay-variation constraints has been proven to be NP-Complete. In this paper, we propose an efficient heuristic algorithm, namely, Economic Delay and Delay-Variation Bounded Multicast (EDVBM) algorithm, based on a novel heuristic function, to construct an economic delay and delay-variation bounded multicast tree. Delay-Tolerant Networks (DTNs) are sparse, wireless networks where disconnections are common due to host mobility and low node density. The Message Ferrying (MF) scheme is a mobilityassisted paradigm to improve connectivity in DTN-like networks. A ferry or message ferry is a special node in the network which has a per-determined route in the deployed area and relays messages between mobile hosts (MHs) which are intermittently connected. Increased contact opportunities among mobile hosts and the ferry improve the performance of the network, both in terms of message delivery ratio and average end-end delay. However, due to the inherent mobility of mobile hosts and pre-determined periodicity of the message ferry, mobile hosts may often -miss- contact opportunities with a ferry. In this paper, we propose the combination of stationary ferry access points (FAPs) with MF routing to increase contact opportunities between mobile hosts and the MF and consequently improve the performance of the DTN. We also propose several placement models for deploying FAPs on MF routes. We evaluate the performance of the FAP placement models through comprehensive simulation. Our findings show that FAPs do improve the performance of MF-assisted DTNs and symmetric placement of FAPs outperforms other placement strategies.Keywords: Service infrastructure, delay-tolerant network, messageferry routing, placement models.

Delay can be defined as time overrun or extension of time to complete the project. There are high possibilities that delay issues in final account closing cannot be avoided especially in construction project in Malaysia which is unique and dynamic in the terms of nature of design and technical skill. Delay in final account closing is a situation when the actual planning (time and budget allocation) of a construction project exceeds the planned schedule or on the other hand, final account closing exceeds the time and other provisions specified in the contract. The causes of delay discussed in this paper are appraised from the literature review. There are two main types of delay: excusable delay and non-excusable delay. The literature reviews on the delay in final account closing which is then translated into a theoretical framework are summarized in the context of construction players and academician perspective. It is anticipated that the finding reported in this paper could assist the planning of future strategies and guidelines of final account closing for the betterment of construction projects in Malaysia.

WiMAX and Wi-Fi are considered as the promising broadband access solutions for wireless MAN’s and LANs, respectively. In the recent works WiMAX is considered suitable as a backhaul service to connect multiple dispersed Wi-Fi ‘hotspots’. Hence a new integrated WiMAX/Wi-Fi architecture has been proposed in literatures. In this paper the performance of an integrated WiMAX/Wi-Fi network has been investigated by streaming a video conference application. The difference in performance between the two protocols is compared with respect to video conferencing. The Heterogeneous network was simulated in the OPNET simulator.

By constructing new Lyapunov-Krasovskii functional and dividing the delay interval into multiple segments, a novel sufficient condition is established to guarantee the globally asymptotically stability of the considered system. Finally, a numerical example is provided to illustrate the usefulness of the proposed main results.

Construction delay is unavoidable in developing countries including Malaysia. It is defined as time overrun or extension of time for completion of a project. The purpose of the study is to determine the causes of delay in Malaysian construction industries based on previous worldwide research. The field survey conducted includes the experienced developers, consultants and contractors in Malaysia. 34 causes of the construction delay have been determined and 24 have been selected using the Rasch model analysis. Phylogenies ; The evolutionary histories of groups of species are one of the most widely used tools throughout the life sciences, as well as objects of research with in systematic, evolutionary biology. In every phylogenetic analysis reconstruction produces trees. These trees represent the evolutionary histories of many groups of organisms, bacteria due to horizontal gene transfer and plants due to process of hybridization. The process of gene transfer in bacteria and hybridization in plants lead to reticulate networks, therefore, the methods of constructing trees fail in constructing reticulate networks. In this paper a model has been employed to reconstruct phylogenetic network in honey bee. This network represents reticulate evolution in honey bee. Opportunistic network is a kind of Delay Tolerant Networks (DTN) where the nodes in this network come into contact with each other opportunistically and communicate wirelessly and, an end-to-end path between source and destination may have never existed, and disconnection and reconnection is common in the network. In such a network, because of the nature of opportunistic network, perhaps there is no a complete path from source to destination for most of the time and even if there is a path; the path can be very unstable and may change or break quickly. Therefore, routing is one of the main challenges in this environment and, in order to make communication possible in an opportunistic network, the intermediate nodes have to play important role in the opportunistic routing protocols. In this paper we proposed an Adaptive Fuzzy Routing in opportunistic network (AFRON). This protocol is using the simple parameters as input parameters to find the path to the destination node. Using Message Transmission Count, Message Size and Time To Live parameters as input fuzzy to increase delivery ratio and decrease the buffer consumption in the all nodes of network.

Quality of Experience (QoE) drives churn in the broadband networks industry, and good QoE plays a large part in the retention of customers. QoE is known to be affected by the Quality of Service (QoS) factors packet loss probability (PLP), delay and delay jitter caused by the network. Earlier results have shown that the relationship between these QoS factors and QoE is non-linear, and may vary from application to application. We use the network emulator Netem as the basis for experimentation, and evaluate how QoE varies as we change the emulated QoS metrics. Focusing on Video-on-Demand, we discovered that the reported QoE may differ widely for users of different age groups, and that the most demanding age group (the youngest) can require an order of magnitude lower PLP to achieve the same QoE than is required by the most widely studied age group of users. We then used a bottleneck TCP model to evaluate the capacity cost of achieving an order of magnitude decrease in PLP, and found it be (almost always) a 3-fold increase in link capacity that was required.

Due to insufficient frequency band and tremendous growth of the mobile users, complex computation is needed for the use of resources. Long distance communication began with the introduction of telegraphs and simple coded pulses, which were used to transmit short messages. Since then numerous advances have rendered reliable transfer of information both easier and quicker. Wireless network refers to any type of computer network that is wireless, and is commonly associated with a telecommunications network whose interconnections between nodes is implemented without the use of wires. Wireless network can be broadly categorized in infrastructure network and infrastructure less network. Infrastructure network is one in which we have a base station to serve the mobile users and in the infrastructure less network is one in which no infrastructure is available to serve the mobile users this kind of networks are also known as mobile Adhoc networks. In this paper we have simulated the result for different scenarios with protocols like AODV and DSR; we simulated the result for throughput, delay and receiving traffic in the given scenario.

Abstract:
Video sensor networks operate on stringent requirements of latency. Packets have a deadline within which they have to be delivered. Violation of the deadline causes a packet to be treated as lost and the loss of packets ultimately affects the quality of the application. Network latency is typically a function of many interacting components. In this paper, we propose ways of reducing the forwarding latency of a packet at intermediate nodes. The forwarding latency is caused by a combination of processing delay and queueing delay. The former is incurred in order to determine the next hop in dynamic routing. We show that unless link failures in a very specific and unlikely pattern, a vast majority of these lookups are redundant. To counter this we propose source routing as the routing strategy. However, source routing suffers from issues related to scalability and being impervious to network dynamics. We propose solutions to counter these and show that source routing is definitely a viable option in practical sized video networks. We also propose a fast and fair packet scheduling algorithm that reduces queueing delay at the nodes. We support our claims through extensive simulation on realistic topologies with practical traffic loads and failure patterns.Keywords: Sensor networks, Packet latency, Network design, Networkperformance.

Abstract:
Many advanced Routing protocols for wireless sensor networks have been implemented for the effective routing of data. Energy awareness is an essential design issue and almost all of these routing protocols are considered as energy efficient and its ultimate objective is to maximize the whole network lifetime. However, the introductions of video and imaging sensors have posed additional challenges. Transmission of video and imaging data requires both energy and QoS aware routing in order to ensure efficient usage of the sensors and effective access to the gathered measurements. In this paper, the performance of the energy-aware QoS routing Protocol are analyzed in different performance metrics like average lifetime of a node, average delay per packet and network throughput. The parameters considered in this study are end-to-end delay, real time data generation/capture rates, packet drop probability and buffer size. The network throughput for realtime and non-realtime data was also has been analyzed. The simulation has been done in NS2 simulation environment and the simulation results were analyzed with respect to different metrics.

Abstract:
With the development of optical communication, optical performance monitoring (OPM) has received more and more attentions. Since optical signal-to-noise ratio (OSNR) is directly related to bit error rate (BER), it is one of the important parameters in optical networks. Recently, artificial neural network (ANN) has been greatly developed. ANN has strong learning and generalization ability. In this paper, a method of OSNR monitoring based on delay-tap sampling (DTS) and ANN has been proposed. DTS technique is used to extract the eigenvalues of the signal. Then, the eigenvalues are input into the ANN to realize the OSNR monitoring. The experiments of 10 Gb/s non-return-to-zero (NRZ) on–off keying (OOK), 20 Gb/s pulse amplitude modulation (PAM4) and 20 Gb/s return-to-zero (RZ) differential phase-shift keying (DPSK) systems are demonstrated for the OSNR monitoring based on the proposed method. The experimental results show that the range of OSNR monitoring is from 15 to 30 dB and the root-mean-square errors (RMSEs) for 10 Gb/s NRZ-OOK, 20 Gb/s PAM4 and 20 Gb/s RZ-DPSK systems are 0.36 dB, 0.45 dB and 0.48 dB respectively. The impact of chromatic dispersion (CD) on the accuracy of OSNR monitoring is also investigated in the three experimental systems mentioned above.

Abstract:
A concept of uniform delay offset dependent mathematical optimization problem is derived as the main objective for this study using a differential evolution algorithm. Furthermore, the objectives are to control the coordination problem which mainly depends on offset selection, and to estimate the uniform delay based on the offset choice at each signalized intersection. The assumption is the periodic sinusoidal function for arrival and departure patterns. The cycle time is optimized at the entry links and the optimized value is used in the non-entry links as a common cycle time. The offset optimization algorithm is used to calculate the uniform delay at each link. The results are illustrated by using a case study and compared with the canonical uniform delay model derived by Webster and the highway capacity manual’s model. The findings show that the derived model minimizes the total uniform delay to almost half compared to conventional models; the mathematical objective function is robust; the algorithm convergence time is fast.

Abstract:
CloudSim is a useful tool to simulate the cloud environment. It shows the service availability, the power consumption, and the network traffic of services on the cloud environment. Moreover, it supports to calculate a network communication delay through a network topology data easily. CloudSim allows inputting a file of topology data, but it does not provide any generating process. Thus, it needs the file of topology data generated from some other tools. The BRITE is typical network topology generator. Also, it supports various type of topology generating algorithms. If CloudSim can include the BRITE, network simulation for clouds is easier than existing version. This paper shows the potential of connection between BRITE and CloudSim. This paper proposes improved delay-dependent stability conditions of the linear time-delay systems of neutral type. The proposed methods employ a suitable Lyapunov-Krasovskii’s functional and a new form of the augmented system. New delay-dependent stability criteria for the systems are established in terms of Linear matrix inequalities (LMIs) which can be easily solved by various effective optimization algorithms. Numerical examples showed that the proposed method is effective and can provide less conservative results.

Abstract:
Insufficient Quality of Service (QoS) of Voice over Internet Protocol (VoIP) is a growing concern that has lead the need for research and study. In this paper we investigate the performance of VoIP and the impact of resource limitations on the performance of Access Networks. The impact of VoIP performance in Access Networks is particularly important in regions where Internet resources are limited and the cost of improving these resources is prohibitive. It is clear that perceived VoIP performance, as measured by mean opinion score [2] in experiments, where subjects are asked to rate communication quality, is determined by end-to-end delay on the communication path, delay variation, packet loss, echo, the coding algorithm in use and noise. These performance indicators can be measured and the affect in the Access Network can be estimated. This paper investigates the congestion in the Access Network to the overall performance of VoIP services with the presence of other substantial uses of internet and ways in which Access Networks can be designed to improve VoIP performance. Methods for analyzing the impact of the Access Network on VoIP performance will be surveyed and reviewed. This paper also considers some approaches for improving performance of VoIP by carrying out experiments using Network Simulator version 2 (NS2) software with a view to gaining a better understanding of the design of Access Networks.Keywords: Codec, DiffServ, Droptail, RED, VOIP
