1000 Fast Database Indexing for Large Protein Sequence Collections Using Parallel N-Gram Transformation Algorithm
Authors: Jehad A. H. Hammad, Nur'Aini binti Abdul Rashid
Abstract:
With the rapid development in the field of life sciences and the flooding of genomic information, the need for faster and scalable searching methods has become urgent. One of the approaches that were investigated is indexing. The indexing methods have been categorized into three categories which are the lengthbased index algorithms, transformation-based algorithms and mixed techniques-based algorithms. In this research, we focused on the transformation based methods. We embedded the N-gram method into the transformation-based method to build an inverted index table. We then applied the parallel methods to speed up the index building time and to reduce the overall retrieval time when querying the genomic database. Our experiments show that the use of N-Gram transformation algorithm is an economical solution; it saves time and space too. The result shows that the size of the index is smaller than the size of the dataset when the size of N-Gram is 5 and 6. The parallel N-Gram transformation algorithm-s results indicate that the uses of parallel programming with large dataset are promising which can be improved further. Keywords: Biological sequence, Database index, N-gram indexing, Parallel computing, Sequence retrieval.

Authors: Venny, S. Gan, H. K. Ng
Abstract:
This work focuses on the remediation of polycyclic aromatic hydrocarbons (PAHs)-contaminated soil via Fenton treatment coupled with novel chelating agent (CA). The feasibility of chelated modified Fenton (MF) treatment to promote PAH oxidation in artificially contaminated soils was investigated in laboratory scale batch experiments at natural pH. The effects of adding inorganic and organic CA are discussed. Experiments using different iron catalyst to CA ratios were conducted, resulting in hydrogen peroxide: soil: iron: CA weight ratios that varied from 0.049: 1: 0.072: 0.008 to 0.049: 1: 0.072: 0.067. The results revealed that (1) inorganic CA could provide much higher PAH removal efficiency and (2) most of the proposed CAs were more efficient than commonly utilised CAs even at mild ratio. This work highlights the potential of novel chelating agents in maintaining a suitable environment throughout the Fenton treatment, particularly in soils with high buffer capacity. Keywords: Chelating agent, Fenton, hydroxyl radicals, polycyclic aromatic hydrocarbon.

Abstract:
Performance of Orthogonal Frequency Division Multiplexing (OFDM) system can be improved by adding channel coding (error correction code) to detect and correct errors that occur during data transmission. One can use the convolution code. This paper present performance of OFDM using Space Time Block Codes (STBC) diversity technique use QAM modulation with code rate ½. The evaluation is done by analyzing the value of Bit Error Rate (BER) vs. Energy per Bit to Noise Power Spectral Density Ratio (Eb/No). This scheme is conducted 256 subcarrier transmits Rayleigh multipath channel in OFDM system. To achieve a BER of 10-3 is required 10dB SNR in SISO-OFDM scheme. For 2x2 MIMO-OFDM scheme requires 10 dB to achieve a BER of 10-3. For 4x4 MIMO-OFDM scheme requires 5 dB while adding convolution in a 4x4 MIMO-OFDM can improve performance up to 0 dB to achieve the same BER. This proves the existence of saving power by 3 dB of 4x4 MIMO-OFDM system without coding, power saving 7dB of 2x2 MIMO-OFDM and significant power savings from SISO-OFDM system

Authors: S. Hong, H. Kim, D. Cho, S. Park
Abstract:
Existing underground pipe jacking methods use a reinforcing rod in a steel tube to obtain structural stiffness. However, some problems such as inconvenience of works and expensive materials resulted from limited working space and reinforcing works are existed. To resolve these problems, a new pipe jacking method, namely PST (Prestressed Segment Tunnel) method, was developed which used joint to connect the steel segment and form erection structure. For evaluating the flexural capacity of the PST method structure, a experimental test was conducted. The parameters considered in the test were span-to-depth ratio of segment, diameter of steel tube at the corner, prestressing force, and welding of joint. The flexural behaviours with the effect of load capacity in serviceability state according to different parameters were examined.. The frame with long segments could increase flexural stiffness and the specimen with large diameter of concave corner showed excellent resistance ability to the negative moment. In addition, welding of joints increased the flexural capacity. Keywords: PST method, Pipe jacking method, Flexural behavior, Prestressed concrete.

Abstract:
The Global Navigation Satellite System (GNSS) started with the launch of the United State Department of Defense Global Positioning System (GPS). GNSS systems has grown over the years to include: GLONASS (Russia); Galileo (European Union); BeiDou (China). Any GNSS architecture consists of three major segments: Space, Control and User Segments. Errors such as; multipath, ionospheric and tropospheric effects, satellite clocks, receiver noise and orbit errors (relativity effect) have significant effects on GNSS positioning. To obtain centimeter level accuracy, the impacts of the relative motion of the satellites and earth need to be taken into account. This paper discusses the relevance of the theory of relativity as a source of error for GNSS receivers for position fix based on available relevant literature. Review of relevant literature reveals that due to relativity; Time dilation, Gravitational frequency shift and Sagnac effect cause significant influence on the use of GNSS receivers for positioning by an error range of ± 2.5 m based on pseudo-range computation.

Authors: Alexandre S. Guimarães, Marcelo B. Mansur
Abstract:
The performance of organophosphorus extractants Cyanex 272 and D2EHPA on the purification of concentrate nickel sulfate solutions was evaluated. Batch scale tests were carried out at pH range of 2 to 7 using a laboratory solution simulating concentrate nickel liquors as those typically obtained when sulfate intermediates from nickel laterite are re-leached and treated for the selective removal of cobalt, zinc, manganese and copper with Cyanex 272 ([Ca] = 0.57 g/L, [Mg] = 3.2 g/L, and [Ni] = 88 g/L). The increase on the concentration of D2EHPA favored the calcium extraction. The extraction of magnesium is dependent on the pH and of ratio of extractants D2EHPA and Cyanex 272 in the organic phase. The composition of the investigated organic phase did not affect nickel extraction. The number of stages is dependent on the magnesium extraction. The most favorable operating condition to selectively remove calcium and magnesium was determined.

Abstract:
Location-based services (LBS) exploit the known location of a user to provide services dependent on their geographic context and personalized needs [1]. The development and arrival of broadband mobile data networks supported with mobile terminals equipped with new location technologies like GPS have finally created opportunities for implementation of LBS applications. But, from the other side, collecting location information data in general raises privacy concerns. This paper presents results from two surveys of LBS acceptance in Croatia. The first survey was administered on 181 students, and the second extended survey involved pattern of 180 Croatian citizens. We developed questionnaire which consists of descriptions of 15 different applications with scale which measures perceptions and attitudes of users towards these applications. We report the results to identify potential commercial applications for LBS in B2C segment. Our findings suggest that some types of applications like emergency&safety services and navigation have significantly higher rate of acceptance than other types. Keywords: Acceptance, location-based services, m-application.

Abstract:
This paper presents a method for determining the uniaxial tensile properties such as Young-s modulus, yield strength and the flow behaviour of a material in a virtually non-destructive manner. To achieve this, a new dumb-bell shaped miniature specimen has been designed. This helps in avoiding the removal of large size material samples from the in-service component for the evaluation of current material properties. The proposed miniature specimen has an advantage in finite element modelling with respect to computational time and memory space. Test fixtures have been developed to enable the tension tests on the miniature specimen in a testing machine. The studies have been conducted in a chromium (H11) steel and an aluminum alloy (AR66). The output from the miniature test viz. load-elongation diagram is obtained and the finite element simulation of the test is carried out using a 2D plane stress analysis. The results are compared with the experimental results. It is observed that the results from the finite element simulation corroborate well with the miniature test results. The approach seems to have potential to predict the mechanical properties of the materials, which could be used in remaining life estimation of the various in-service structures. Keywords: ABAQUS, finite element, miniature test, tensileproperties

Abstract:
The presence of cold air with the convergent topography of the Lut valley over the valley-s sloping terrain can generate Low Level Jets (LLJ). Moreover, the valley-parallel pressure gradients and northerly LLJ are produced as a result of the large-scale processes. In the numerical study the regional MM5 model was run leading to achieve an appropriate dynamical analysis of flows in the region for summer and winter. The results of this study show the presence of summer synoptical systems cause the formation of north-south pressure gradients in the valley which could be led to the blowing of winds with the velocity more than 14 ms-1 and vulnerable dust and wind storms lasting more than 120 days. Whereas the presence of cold air masses in the region in winter, cause the average speed of LLJs decrease. In this time downslope flows are noticeable in creating the night LLJs.Keywords: Cold advection, Low Level Jet, MM5 Model, Pressure gradient

Abstract:
We demonstrate the synthesis of intermediary views within a sequence of color encoded, materials discriminating, X-ray images that exhibit animated depth in a visual display. During the image acquisition process, the requirement for a linear X-ray detector array is replaced by synthetic image. Scale Invariant Feature Transform, SIFT, in combination with material segmented morphing is employed to produce synthetic imagery. A quantitative analysis of the feature matching performance of the SIFT is presented along with a comparative study of the synthetic imagery. We show that the total number of matches produced by SIFT reduces as the angular separation between the generating views increases. This effect is accompanied by an increase in the total number of synthetic pixel errors. The trends observed are obtained from 15 different luggage items. Abstract:
Tutoring in the Algerian university has been an issue of great controversy and debate. Henceforth, the current paper is an attempt to shed light on the issue of tutoring at the Algerian university. It aims to set a plan for tutoring that might meet the students’ needs and challenges. It endeavors to explore the viability of tutoring in the Algerian university between “The Can Do” and “The Have to Do”. To equate with the addressed research question, an exploratory small-scale study has been carried out at Batna 2 University using questionnaires and interviews with 50 teachers. Results indicate that the Algerian university is still lagging behind because of the huge lack of infrastructure means, human resources, and even pedagogical resources. In addition, the majority of our teachers are reluctant to adhere to the tutorial policy due to the lack of incentives; next to that the yearly increasing number of students and students’ high ratio would hardly permit any tutoring sessions. Finally, this paper is an attempt towards raising the awareness of our institution, staff members, teachers and students towards the importance of tutoring and how to adopt it.

We are interested in further investigating and hopefully advancing the existing optimization approaches and strategies employing logic propositions to conceptual process synthesis problems. In particular, we seek to contribute to this increasingly exciting area of chemical process modeling by addressing the following potentially important issues: (a) how the formulation of design specifications in a mixed-logical-and-integer optimization model can be employed in a synthesis problem to enrich the problem representation by incorporating past design experience, engineering knowledge, and heuristics; and (b) how structural specifications on the interconnectivity relationships by space (states) and by function (tasks) in a superstructure should be properly formulated within a mixed-integer linear programming (MILP) model. The proposed modeling technique is illustrated on a case study involving the alternative processing routes of naphtha, in which significant improvement in the solution quality is obtained. Keywords: Mixed-integer linear programming (MILP), petroleum refinery, process synthesis, superstructure.

The motivation of the study was to obtain information for growing the fish on a commercial scale for their use as biological control agents against mosquito larvae. The effects of temperature, total hardness, DO, pH and feed on the growth of fish were also investigated. Excessive value of total hardness was found because very rich calcium ion is present in Chitrakoot area. There was significant increases in growth rates of fish as temperature was increased from 280C to 300C. Further increases in temperature up to 320C, did not further affect growth. The positive and highly significant correlations 0.991488, 0.9581 and 0.9935 were found between length and weight of P. ticto, P. conchonius and R. daniconius respectively. The regression was significant at 5% level of probability.

Abstract:
The progress of technology and producing new machinery have made a big change in excavation operations and construction of underground structures. The limitations of space and some other economic, politic and military considerations gained the attention of most developed and developing countries towards the construction of these structures for mine, military, and development objectives. Underground highways, tunnels, subways, oil reservoir resources, fuels, nuclear wastes burying reservoir and underground stores are increasingly developing and being used in these countries. The existence and habitability of the cities depend on these underground installations or in other words these vital arteries. Stopping the flow of water, gas leakage and explosion, collapsing of sewage paths, etc., resulting from the earthquake are among the factors that can severely harm the environment and increase the casualty. Lack of sewage network and complete stoppage of the flow of water in Bam (Iran) is a good example of this kind. In this paper, we investigate the effect of wave orientation on structures and deformation of them and the effect of faulting on underground structures, and then, we study resistance of reinforced concrete against earthquake, simulate two different samples, analyze the result and point out the importance of paying attention to underground installations.

Abstract:
Autonomous mobile robots (AMR) are expected as smart tools for operations in every automation industry. Path planning and obstacle avoidance is the backbone of AMR as robots have to reach their goal location avoiding obstacles while traversing through optimized path defined according to some criteria such as distance, time or energy. Path planning can be classified into global and local path planning where environmental information is known and unknown/partially known, respectively. A number of sensors are used for data collection. A number of algorithms such as artificial potential field (APF), rapidly exploring random trees (RRT), bidirectional RRT, Fuzzy approach, Purepursuit, A* algorithm, vector field histogram (VFH) and modified local path planning algorithm, etc. have been used in the last three decades for path planning and obstacle avoidance for AMR. This paper makes an attempt to review some of the path planning and obstacle avoidance algorithms used in the field of AMR. The review includes comparative analysis of simulation and mathematical computations of path planning and obstacle avoidance algorithms using MATLAB 2018a. From the review, it could be concluded that different algorithms may complete the same task (i.e. with a different set of instructions) in less or more time, space, effort, etc.

Abstract:
This paper studies the free-field response by adopting a flexible membrane container as soil boundary for experimental shaking table tests. The influence of the soil container boundary on the soil behaviour and the dynamic soil properties under seismic effect were examined. A flexible container with 1/50 scale factor was adopted in the experimental tests, including construction, instrumentation, and determination of the results of dynamic tests on a shaking table. Horizontal face displacements and accelerations were analysed to determine the influence of the container boundary on the performance of the soil. The outputs results show that the flexible boundary container allows more displacement and larger accelerations. The soil in a rigid wall container cannot deform as similar as the soil in the real field does. Therefore, the response of flexible container tested is believed to be more reliable for soil boundary than that in the rigid container. Keywords: Soil, boundary, seismic, earthquake, ground motion.

Abstract:
The aim of this study was to investigate the photocatalytic activity of polycrystalline phases of bismuth tungstate of formula Bi2WO6. Polycrystalline samples were elaborated using a coprecipitation technique followed by a calcination process at different temperatures (300, 400, 600 and 900°C). The obtained polycrystalline phases have been characterized by X-ray diffraction (XRD), scanning electron microscopy (SEM), and transmission electron microscopy (TEM). Crystal cell parameters and cell volume depend on elaboration temperature. High-resolution electron microscopy images and image simulations, associated with X-ray diffraction data, allowed confirming the lattices and space groups Pca21. The photocatalytic activity of the as-prepared samples was studied by irradiating aqueous solutions of Rhodamine B, associated with Bi2WO6 additives having variable crystallite sizes. The photocatalytic activity of such bismuth tungstates increased as the crystallite sizes decreased. The high specific area of the photocatalytic particles obtained at 300°C seems to condition the degradation kinetics of RhB.Keywords: Bismuth tungstate, crystallite sizes, electron microscopy, photocatalytic activity, X-ray diffraction.

Or the collection of poor-quality data resulting, for example, from poorly designed questionnaires, the absence of good translators or interpreters, and the incorrect recording of data allow conclusions to be drawn that are not supported by the data or to focus only on the average effect of the program or policy. There are several solutions to avoid or minimize the most frequent errors, including obtaining expert advice on the design or adaptation of data collection instruments; or use technologies allowing better "anonymity" in the responses. In this context, and to overcome the aforementioned problems, we suggest in this paper an approach to achieve the collection of relevant data, by carrying out a large-scale questionnaire-based survey. Abstract:
A new automatic system for the recognition and re¬construction of resealed and/or rotated partially occluded objects is presented. The objects to be recognized are described by 2D views and each view is occluded by several half-planes. The whole object views and their visible parts (linear cuts) are then stored in a database. To establish if a region R of an input image represents an object possibly occluded, the system generates a set of linear cuts of R and compare them with the elements in the database. Each linear cut of R is associated to the most similar database linear cut. R is recognized as an instance of the object 0 if the majority of the linear cuts of R are associated to a linear cut of views of 0. In the case of recognition, the system reconstructs the occluded part of R and determines the scale factor and the orientation in the image plane of the recognized object view. The system has been tested on two different datasets of objects, showing good performance both in terms of recognition and reconstruction accuracy.

CNP is the first national park of Nepal where tourists can enjoy many mega faunas along with other natural amenities and the indigenous Tharu culture. This research is focused on analyzing sustainability of the national park and ways to develop it as an eco-tourism destination. The methodology used are literature review, questionnaire, focus group discussion, household survey and field observation. The research reveals that, although, tourist has increased the value and economic scale of the destination, there is huge influx of population from the nearby areas in search of opportunities, which has led to various problems such as, overuse and declining of resources, side-lining of the aboriginals’ groups, modernization and pollution. The link has been rotational and translational motion and it was assumed that the beam is moving with a harmonic velocity about a constant mean velocity. Non-linearity has been introduced by including the non-linear strain to the analysis. Dynamic model is obtained by Euler-Bernoulli beam assumption and modal expansion method. Also, the effects of rotary inertia, axial force, and associated boundary conditions of the dynamic model were analyzed. Since the complex boundary value problem cannot be solved analytically, the multiple scale method is utilized to obtain an approximate solution. Finally, the effects of several conditions on the differences among the behavior of the non-linear term, mean velocity on natural frequencies and the system stability are discussed.

Abstract:
This paper presents two techniques, local feature extraction using image spectrum and low frequency spectrum modelling using GMM to capture the underlying statistical information to improve the performance of face recognition system. Local spectrum features are extracted using overlap sub block window that are mapped on the face image. For each of this block, spatial domain is transformed to frequency domain using DFT. A low frequency coefficient is preserved by discarding high frequency coefficients by applying rectangular mask on the spectrum of the facial image. Low frequency information is non- Gaussian in the feature space and by using combination of several Gaussian functions that has different statistical properties, the best feature representation can be modelled using probability density function. The recognition process is performed using maximum likelihood value computed using pre-calculated GMM components. The method is tested using FERET datasets and is able to achieved 92% recognition rates.

Authors: M. Sedighizadeh, A. Rezazadeh
Abstract:
A self tuning PID control strategy using reinforcement learning is proposed in this paper to deal with the control of wind energy conversion systems (WECS). Actor-Critic learning is used to tune PID parameters in an adaptive way by taking advantage of the model-free and on-line learning properties of reinforcement learning effectively. In order to reduce the demand of storage space and to improve the learning efficiency, a single RBF neural network is used to approximate the policy function of Actor and the value function of Critic simultaneously. The inputs of RBF network are the system error, as well as the first and the second-order differences of error. The Actor can realize the mapping from the system state to PID parameters, while the Critic evaluates the outputs of the Actor and produces TD error. Based on TD error performance index and gradient descent method, the updating rules of RBF kernel function and network weights were given. Simulation results show that the proposed controller is efficient for WECS and it is perfectly adaptable and strongly robust, which is better than that of a conventional PID controller. Keywords: Wind energy conversion systems, reinforcementlearning; Actor-Critic learning; adaptive PID control; RBF network.
