8 Bioinformatics Identification of Rare Codon Clusters in Proteins Structure of HBV

Abstract:
Hepatitis B as an infectious disease has eight main genotypes (A–H). The aim of this study is to Bioinformatically identify Rare Codon Clusters (RCC) in proteins structure of HBV. For detection of protein family accession numbers (Pfam) of HBV proteins; used of uni-prot database and Pfam search tool were used. Obtained Pfam IDs were analyzed in Sherlocc program and RCCs in HBV proteins were detected. In further, the structures of TrEMBL entries proteins studied in PDB database and 3D structures of the HBV proteins and locations of RCCs were visualized and studied using Swiss PDB Viewer software. Pfam search tool have found nine significant hits and 0 insignificant hits in 3 frames. Results of Pfams studied in the Sherlocc program show this program not identified RCCs in the external core antigen (PF08290) and truncated HBeAg protein (PF08290). By contrast the RCCs become identified in Hepatitis core antigen (PF00906) Large envelope protein S (PF00695), X protein (PF00739), DNA polymerase (viral) N-terminal domain (PF00242) and Protein P (Pf00336). In HBV genome, seven RCC identified that found in hepatitis core antigen, large envelope protein S and DNA polymerase proteins and proteins structures of TrEMBL entries sequences that reported in Sherlocc program outputs are not complete. Based on situation of RCC in structure of HBV proteins, it suggested those RCCs are important in HBV life cycle. We hoped that this study provide a new and deep perspective in protein research and drug design for treatment of HBV.Keywords: rare codon clusters, hepatitis B virus, bioinformatic study, infectious disease

Abstract:
The role of oil in supra distribution transformers is so critical and, several standards in determining the quality of oil have been offered. So far, moisture, viscosity and insulation protection of the oil have been measured based on mechanical and chemical methods and systems such as kart fisher, falling ball and TDM 4000 that most of these techniques are destructive and have many problems such as pollution. In this study, due to the properties of oil and also physical behavior of ultrasound wave new method was designed to in the determination of oil indicators including viscosity and moisture. The results show the oil viscosity can be found from the relationship μ = 42.086/√EE and moisture from (PLUS+) = −15.65 (PPM) + 26040 relationship.Keywords: oil, viscosity, moisture, ultrasonic waves

Abstract:
Mixing the waste water of industries with natural water has caused environmental pollution. So researcher try to obtain methods and optimum conditions for waste water treatment. One of important stage in waste water treatment is dissolved air flotation. DAF is used for the removal of suspended solids and oils from waste water. In this paper, the effect of several parameters on flotation efficiency with Cationic polyacrylamide as flocculant, was examined, namely, (a) concentration of cationic flocculants, (b) pH (c) fast mixing time, (d) fast mixing speed,(e) slow mixing time,(f) retention time and temperature. After design of experiment, in each trial turbidity of waste water was measured by spectrophotometer. Results show that contribution of pH and concentration of flocculant on flotation efficiency are 75% and 9% respectively. Cationic polyacrylamide led to a significant increase in the settling speed and effect of temperature is negligible. In the optimum condition, the outcome of the DAF unit is increased and amount of suspended solid and oil in waste water is decreased effectively.Keywords: dissolved air flotation, oil industry, waste water, treatment

Abstract:
The role and relative importance of intrinsic and extrinsic factors in the development of complex diseases such as cancer still remains a controversial issue. Determining the amount of variation explained by these factors needs experimental data and statistical models. These models are nevertheless based on the occurrence and accumulation of random mutational events during stem cell division, thus rendering cancer development a stochastic outcome. We demonstrate that not only individual genome sequencing is uninformative in determining cancer risk, but also assigning a unique genome sequence to any given individual (healthy or affected) is not meaningful. Current whole-genome sequencing approaches are therefore unlikely to realize the promise of personalized medicine. In conclusion, since genome sequence differs from cell to cell and changes over time, it seems that determining the risk factor of complex diseases based on genome sequence is somewhat unrealistic, and therefore, the resulting data are likely to be inherently uninformative.Keywords: cancer risk, extrinsic factors, genome sequencing, intrinsic factors

Abstract:
Small fast-developing Iranian cities with a historical background have no defined criteria for their social sustainability. However, their traditional architecture is well-known as a socially and environmentally sustainable role model. In today's cities, citizens' participation has been considered an effective strategy to achieve social sustainability. By scrutinizing the extent and manner of public participation in traditional Iranian cities, taking Yazd's historical context as a case study, this study examines how these criteria can be applied to developing parts of the city. The paper first reviews the concepts, levels, and approaches of public participation to analyze different modes of citizen participation. Then, exploring social behavior and activities in Yazd, using the qualitative-analytical methodology, the paper compares diverse elements influencing participation with contemporary approaches. The findings of this study would lead to suggestions for the developing parts of the city to enhance their socially sustainable development.Keywords: citizen participation, social behaviors, traditional city, built environment, social sustainability

Abstract:
The use of short texts in communication has been greatly increasing in recent years. Applying different languages in short texts has led to compulsory use of Unicode strings. These strings need twice the space of common strings, hence, applying algorithms of compression for the purpose of accelerating transmission and reducing cost is worthwhile. Nevertheless, other compression methods like gzip, bzip2 or PAQ due to high overhead data size are not appropriate. The Huffman algorithm is one of the rare algorithms effective in reducing the size of short Unicode strings. In this paper, an algorithm is proposed for compression of very short Unicode strings. At first, every new character to be sent to a destination is inserted in the proposed mapping table. At the beginning, every character is new. In case the character is repeated for the same destination, it is not considered as a new character. Next, the new characters together with the mapping value of repeated characters are arranged through a specific technique and specially formatted to be transmitted. The results obtained from an assessment made on a set of short Persian and Arabic strings indicate that this proposed algorithm outperforms the Huffman algorithm in size reduction.Keywords: Algorithms, Data Compression, Decoding, Encoding, Huffman Codes, Text Communication

Abstract:
The progress of technology and producing new machinery have made a big change in excavation operations and construction of underground structures. The limitations of space and some other economic, politic and military considerations gained the attention of most developed and developing countries towards the construction of these structures for mine, military, and development objectives. Underground highways, tunnels, subways, oil reservoir resources, fuels, nuclear wastes burying reservoir and underground stores are increasingly developing and being used in these countries. The existence and habitability of the cities depend on these underground installations or in other words these vital arteries. Stopping the flow of water, gas leakage and explosion, collapsing of sewage paths, etc., resulting from the earthquake are among the factors that can severely harm the environment and increase the casualty. Lack of sewage network and complete stoppage of the flow of water in Bam (Iran) is a good example of this kind. In this paper, we investigate the effect of wave orientation on structures and deformation of them and the effect of faulting on underground structures, and then, we study resistance of reinforced concrete against earthquake, simulate two different samples, analyze the result and point out the importance of paying attention to underground installations.Keywords: underground structures, earthquake, underground installations, axial deformations

Abstract:
Today, industry is one of the indices of growth and development of countries and is a suitable applicable criterion to compare the countries. Bandar Abbas has a high industrial centralization in term of geographical redundancy of industries in comparison with other rural and urban places of Hormozgan province. Most important and major industries of the province are located in Bandar abbas eighth refinery, power plant, zinc melting company, Almahdi Aluminium, Hormozgan steel, south steel, which are the most important of these industries. So, it is necessary to study pollution from these industries and their destructive effects on environment of region. In respect of these things, general purpose of this research is codling and presenting managing solution of Almahdi Aluminium factory in them of measuring of air (atmosphere) parameters. For gaining this purpose it is necessary to determine measure of heavy metals suspension in the air (atmosphere) in the neighborhood of industries and also in residential regions close to them as partial purposes. So, for achieving the purposes above, operation of sampling from the air in two hot and cold seasons of the year (2010-2011) was performed, after field reviews to recognize the sources of effluence and to choose place of sampling stations. Sampling and preparation way to read was based on EPA and NIOSH. Also, decreasing process was included Fe>Al>Cd>Pb>Ni respectively, in term of results gaining from sampling of ingredients existing in the air (atmosphere). Also Ni and Fe elements in samples of air were higher than permissive measure in both of cold and hot season. Average of these two metals was 34% and 33% in cold season and 44% and 34% micrograms/m3 in hot season. Finally, suitable managing solutions to improve existing situation is presented in term for all results.Keywords: Almahdi aluminium factory, Bandar Abbas, scarce metals, atmosphere
