1546 Modeling Stress-Induced Regulatory Cascades with Artificial Neural Networks

Abstract:
Yeast cells live in a constantly changing environment that requires the continuous adaptation of their genomic program in order to sustain their homeostasis, survive and proliferate. Due to the advancement of high throughput technologies, there is currently a large amount of data such as gene expression, gene deletion and protein-protein interactions for S. Cerevisiae under various environmental conditions. Mining these datasets requires efficient computational methods capable of integrating different types of data, identifying inter-relations between different components and inferring functional groups or 'modules' that shape intracellular processes. This study uses computational methods to delineate some of the mechanisms used by yeast cells to respond to environmental changes. The GRAM algorithm is first used to integrate gene expression data and ChIP-chip data in order to find modules of coexpressed and co-regulated genes as well as the transcription factors (TFs) that regulate these modules. Since transcription factors are themselves transcriptionally regulated, a three-layer regulatory cascade consisting of the TF-regulators, the TFs and the regulated modules is subsequently considered. This three-layer cascade is then modeled quantitatively using artificial neural networks (ANNs) where the input layer corresponds to the expression of the up-stream transcription factors (TF-regulators) and the output layer corresponds to the expression of genes within each module. This work shows that (a) the expression of at least 33 genes over time and for different stress conditions is well predicted by the expression of the top layer transcription factors, including cases in which the effect of up-stream regulators is shifted in time and (b) identifies at least 6 novel regulatory interactions that were not previously associated with stress-induced changes in gene expression. These findings suggest that the combination of gene expression and protein-DNA interaction data with artificial neural networks can successfully model biological pathways and capture quantitative dependencies between distant regulators and downstream genes.

Two species of Physalis, P.angulataL. and P. peruviana L. were used as models for comparative study to understand the values of micro-morphological, -anatomical and architectural characteristics of leaf for taxonomic purposes and possibly breeding and commercial applications. Both speciespossess amphistomaticleaves with 1-layer epidermis, 3-4-layer spongy mesophyll andbicollateral bundle midrib. Palisade parenchyma cells of P. angulatawere almost twice longer (65-75 μm) than the other one. Type of stomata was similar as anomocyticbut stomatal index(SI) at adaxial surface and abaxial surface of P. angulata were less than of P. peruvianaas 3.57, 4.00 and6.25, 6.66 respectively. Some leaf architectural characteristics such as leaf shape, order of venationalsoprovided information of taxonomic significance

Abstract:
In this paper parametric analytical studies have been carried out to examine the intrinsic flow physics pertaining to the liftoff time of solid propellant rockets. Idealized inert simulators of solid rockets are selected for numerical studies to examining the preignition chamber dynamics. Detailed diagnostic investigations have been carried out using an unsteady two-dimensional k-omega turbulence model. We conjectured from the numerical results that the altered variations of the igniter jet impingement angle, turbulence level, time and location of the first ignition, flame spread characteristics, the overall chamber dynamics including the boundary layer growth history are having bearing on the time for nozzle flow chocking for establishing the required thrust for the rocket liftoff. We concluded that the altered flow choking time of strap-on motors with the pre-determined identical ignition time at the lift off phase will lead to the malfunctioning of the rocket. We also concluded that, in the light of the space debris, an error in predicting the liftoff time can lead to an unfavorable launch window amounts the satellite injection errors and/or the mission failures.

Abstract:
PH, temperature and time of extraction of each stage, agitation speed and delay time between stages effect on efficiency of zinc extraction from concentrate. In this research, efficiency of zinc extraction was predicted as a function of mentioned variable by artificial neural networks (ANN). ANN with different layer was employed and the result show that the networks with 8 neurons in hidden layer has good agreement with experimental data.

Abstract:
Backward erosion piping is an important failure mechanism for water-retaining structures, a phenomenon that results in the formation of shallow pipes at the interface of a sandy or silty foundation and a cohesive cover layer. This paper studies the effect of two soil types on backward erosion piping; both in case of a homogeneous sand layer, and in a vertically layered sand sample, where the pipe is forced to subsequently grow through the different layers. Two configurations with vertical sand layers are tested; they both result in wider pipes and higher critical gradients, thereby making this an interesting topic in research on measures to prevent backward erosion piping failures.Keywords: Backward erosion piping, embankments, physical modelling, sand.

Abstract:
Voltage stability analysis is crucial to the reliable and economic operation of power systems. The power system of developing nations is more susceptible to failures due to the continuously increasing load demand which is not matched with generation increase and efficient transmission infrastructures. Thus, most power systems are heavily stressed and the planning of extra generation from distributed generation sources needs to be efficiently done so as to ensure the security of the power system. In this paper, the performance of a relatively different approach using line voltage stability margin indicator, which has proven to have better accuracy, has been presented and compared with a conventional line voltage stability index for distributed generators (DGs) siting using the Nigerian 28 bus system. Critical Boundary Index (CBI) for voltage stability margin estimation was deployed to identify suitable locations for DG placement and the performance was compared with DG placement using Novel Line Stability Index (NLSI) approach. From the simulation results, both CBI and NLSI agreed greatly on suitable locations for DG on the test system; while CBI identified bus 18 as the most suitable at system overload, NLSI identified bus 8 to be the most suitable. Considering the effect of the DG placement at the selected buses on the voltage magnitude profile, the result shows that the DG placed on bus 18 identified by CBI improved the performance of the power system better.

Abstract:
In this paper, we consider CCL-N (Cooperative Cross Layer Network) topology based on the cross layer (both centralized and distributed) environment to form network communities. Various performance metrics related to the IEEE 802.16 networks are discussed to design CCL-N Topology. In CCL-N topology, nodes are classified as master nodes (Master Base Station [MBS]) and serving nodes (Relay Station [RS]). Nodes communities are organized based on the networking terminologies. Based on CCL-N Topology, various simulation analyses for both transparent and non-transparent relays are tabulated and throughput efficiency is calculated. Weighted load balancing problem plays a challenging role in IEEE 802.16 network. CoTS (Concurrent Transmission Scheduling) Scheme is formulated in terms of three aspects – transmission mechanism based on identical communities, different communities and identical node communities. CoTS scheme helps in identifying the weighted load balancing problem. Based on the analytical results, modularity value is inversely proportional to that of the error value. The modularity value plays a key role in solving the CoTS problem based on hop count. The transmission mechanism for identical node community has no impact since modularity value is same for all the network groups. In this paper three aspects of communities based on the modularity value which helps in solving the problem of weighted load balancing and CoTS are discussed.

Abstract:
The aim of the performed work is to establish the 2D and 3D model of direct unsteady task of sample heat treatment by moving source employing computer model on the basis of finite element method. Complex boundary condition on heat loaded sample surface is the essential feature of the task. Computer model describes heat treatment of the sample during heat source movement over the sample surface. It is started from 2D task of sample cross section as a basic model. Possibilities of extension from 2D to 3D task are discussed. The effect of the addition of third model dimension on temperature distribution in the sample is showed. Comparison of various model parameters on the sample temperatures is observed. Influence of heat source motion on the depth of material heat treatment is shown for several velocities of the movement. Abstract:
This work deals with heat and mass transfer by steady laminar boundary layer flow of a Newtonian, viscous fluid over a vertical flat plate with variable surface heat flux embedded in a fluid saturated porous medium in the presence of thermophoresis particle deposition effect. The governing partial differential equations are transformed into no-similar form by using special transformation and solved numerically by using an implicit finite difference method. Many results are obtained and a representative set is displaced graphically to illustrate the influence of the various physical parameters on the wall thermophoresis deposition velocity and concentration profiles. It is found that the increasing of thermophoresis constant or temperature differences enhances heat transfer rates from vertical surfaces and increase wall thermophoresis velocities; this is due to favorable temperature gradients or buoyancy forces. It is also found that the effect of thermophoresis phenomena is more pronounced near pure natural convection heat transfer limit; because this phenomenon is directly a temperature gradient or buoyancy forces dependent. Comparisons with previously published work in the limits are performed and the results are found to be in excellent agreement.

Abstract:
The aim of this study was to investigate the effects of supplementing the diluent of roosters' semen with different levels of olive oil on motility, viability, morphology and acrosome integrity of chicken spermatozoa after in vitro storage for up to 72 h. Semen was collected from 60 White Layer males (62 wk of age) kept in separated floor pens and randomly divided into six treatment groups (10 males in each group). Experimental groups were as follows: T1 :fresh semen, T2 : semen extended 1:1 with Al – Daraji 2 diluent (AD2D) alone, T3 – T6 :semen samples extended 1:1 with AD2D supplemented with 2 ml, 4 ml, 6 ml or 8 ml of olive oil / 100 ml of diluent, respectively. Semen samples were then stored at 5 °C for 24 h, 48 h or 72 h. There was a clear influence of diluent supplementation with olive oil on the spermatozoa motility profile; olive oil groups (T3, T4, T5 and T6) recorded the highest scores of mass activity and individual motility during all storage periods compared to T1 and T2 groups. In addition, the inclusion of olive oil into semen diluent (T3, T4, T5 and T6) gave significantly higher percentages of viable spermatozoa, normal morphologically spermatozoa and intact acrosomes irrespective of storage period. These results clearly show that supplementation the diluent of roosters' semen with olive oil can improve semen quality when semen samples in vitro stored at 5 °C for up to 72 h.Keywords: Olive oil, diluent, liquid storage, semen quality of roosters.

Abstract:
The aim of the current work is to present a comparison among three popular optimization methods in the inverse elastostatics problem (IESP) of flaw detection within a solid. In more details, the performance of a simulated annealing, a Hooke & Jeeves and a sequential quadratic programming algorithm was studied in the test case of one circular flaw in a plate solved by both the boundary element (BEM) and the finite element method (FEM). The proposed optimization methods use a cost function that utilizes the displacements of the static response. The methods were ranked according to the required number of iterations to converge and to their ability to locate the global optimum. Hence, a clear impression regarding the performance of the aforementioned algorithms in flaw identification problems was obtained. Furthermore, the coupling of BEM or FEM with these optimization methods was investigated in order to track differences in their performance.

This study was made by atomic force microscopy and quartz crystal microbalance using SiO2 nanoparticles with 10nm, 50nm and 100nm diameter and bacteria immobilized on polyelectrolyte multilayer films obtained by spin coating or by “layer by layer” (LbL) method.

Abstract:
High pressure turbine (HPT) blades of DV – 2 jet engines are made from Ni – based superalloy. This alloy was originally manufactured in the Soviet Union and referred as ŽS6K. For improving alloy’s high temperature resistance are blades coated with Al – Si diffusion layer. A regular operation temperature of HPT blades vary from 705°C to 750°C depending on jet engine regime. An overcrossing working temperature range causes degradation of the protective coating as well as base material which microstructure is formed by the gamma matrix and strengthening phase gamma prime (forming small particles in the microstructure). Diffusion processes inside the material during exposition of the material to high temperatures causes mainly coarsening of the gamma prime particles, thus decreasing its strengthening effect. Degradation of the Al – Si coating caused its thickness growth. Abstract:
Software reliability, defined as the probability of a software system or application functioning without failure or errors over a defined period of time, has been an important area of research for over three decades. Several research efforts aimed at developing models to improve reliability are currently underway. One of the most popular approaches to software reliability adopted by some of these research efforts involves the use of operational profiles to predict how software applications will be used. Operational profiles are a quantification of usage patterns for a software application. The research presented in this paper investigates an innovative multiagent framework for automatic creation and management of operational profiles for generic distributed systems after their release into the market. The architecture of the proposed Operational Profile MAS (Multi-Agent System) is presented along with detailed descriptions of the various models arrived at following the analysis and design phases of the proposed system. The operational profile in this paper is extended to comprise seven different profiles. Further, the criticality of operations is defined using a new composed metrics in order to organize the testing process as well as to decrease the time and cost involved in this process. Many classical bearing capacity theories assume that the natural soil's layers are homogenous for determining the bearing capacity of the soil. But, in many practical projects, we encounter multi-layer soils. Geosynthetic as reinforcement materials have been extensively used in the construction of various structures. In this paper, numerical analysis of the Plate Load Test (PLT) using of ABAQUS software in double-layered soils with different thicknesses of sandy and gravelly layers reinforced with geogrid was considered. The PLT is one of the common filed methods to calculate parameters such as soil bearing capacity, the evaluation of the compressibility and the determination of the Subgrade Reaction module. In fact, the influence of the geogrid layers on the bearing capacity of the layered soils is investigated. Finally, the most appropriate mode for the distance and number of reinforcement layers is determined. Results show that using three layers of geogrid with a distance of 0.3 times the width of the loading plate has the highest efficiency in bearing capacity of double-layer (sand and gravel) soils. Also, the significant increase in bearing capacity between unreinforced and reinforced soil with three layers of geogrid is caused by the condition that the upper layer (gravel) thickness is equal to the loading plate width.

The existing two-dimensional micro-Doppler features extraction ignores the correlation information between the spatial and temporal dimension features. For the range-Doppler map, the time dimension is introduced, and a frequency modulation continuous wave (FMCW) radar human fall detection algorithm based on time-varying range-Doppler features is proposed. Firstly, the range-Doppler sequence maps are generated from the echo signals of the continuous motion of the human body collected by the radar. Then the three-dimensional data cube composed of multiple frames of range-Doppler maps is input into the three-dimensional Convolutional Neural Network (3D CNN). The spatial and temporal features of time-varying range-Doppler are extracted by the convolution layer and pool layer at the same time. Finally, the extracted spatial and temporal features are input into the fully connected layer for classification. The experimental results show that the proposed fall detection algorithm has a detection accuracy of 95.66%.

In this article an isotropic linear elastic half-space with a cylindrical cavity of finite length is considered to be under the effect of a ring shape time-harmonic torsion force applied at an arbitrary depth on the surface of the cavity. The equation of equilibrium has been written in a cylindrical coordinate system. By means of Fourier cosine integral transform, the non-zero displacement component is obtained in the transformed domain. With the aid of the inversion theorem of the Fourier cosine integral transform, the displacement is obtained in the real domain. With the aid of boundary conditions, the involved boundary value problem for the fundamental solution is reduced to a generalized Cauchy singular integral equation. In electrical power system, high voltage insulators are necessary for consistent performance. All insulators are exposed to different mechanical and electrical stresses. Mechanical stresses occur due to various loads such as wind load, hardware and conductors weight. Electrical stresses are due to over voltages and operating voltages. The performance analysis of polymer insulators is an essential, as most of the electrical utility companies are employing polymer insulators for new and updated transmission lines. In this paper, electric field is analyzed for 400 kV silicone (SiR) composite insulator by COULOMB 3D software based on boundary element method. The field results are compared with EPRI reference values. Our results proved that values at critical regions are very less compared to EPRI reference values. Abstract:
Support vector machines (SVMs) are considered to be the best machine learning algorithms for minimizing the predictive probability of misclassification. However, their drawback is that for large data sets the computation of the optimal decision boundary is a time consuming function of the size of the training set. Hence several methods have been proposed to speed up the SVM algorithm. Here three methods used to speed up the computation of the SVM classifiers are compared experimentally using a musical genre classification problem. The simplest method pre-selects a random sample of the data before the application of the SVM algorithm. Two additional methods use proximity graphs to pre-select data that are near the decision boundary. Experimental investigations are conducted to assess a layered structure of glass (G) - rock (R) blends under the impact of repeated loading. Laboratory tests included sieve analyses, modified compaction test and repeated load triaxial test (RLTT) is conducted on different structures of stratified GR samples to reach the objectives of this study. Waste materials are such essential components in the climate system, and also commonly used in minimising the need for natural materials in many countries. Glass is one of the most widely used groups of waste materials which have been extensively using in road applications. Full range particle size and colours of glass are collected and mixed at different ratios with natural rock material trying to use the blends in pavement layers. Whole subsurface specimen sequentially consists of a single layer of R and a layer of G-R blend. 12G/88R and 45G/55R mix ratios are employed in this research, the thickness of G-R layer was changed, and the results were compared between the pure rock and the layered specimens. The relations between resilient module (Mr) and permanent deformation with sequence number are presented. During the earlier stages of RLTT, the results indicated that the 45G/55R specimen shows higher moduli than R specimen.

Abstract:
In this paper a study on the vibration of thin cylindrical shells with ring supports and made of functionally graded materials (FGMs) composed of stainless steel and nickel is presented. Material properties vary along the thickness direction of the shell according to volume fraction power law. The cylindrical shells have ring supports which are arbitrarily placed along the shell and impose zero lateral deflections. The study is carried out based on third order shear deformation shell theory (T.S.D.T). The analysis is carried out using Hamilton-s principle. The governing equations of motion of FGM cylindrical shells are derived based on shear deformation theory. Results are presented on the frequency characteristics, influence of ring support position and the influence of boundary conditions. Abstract:
In this paper, we study the application of Extreme Learning Machine (ELM) algorithm for single layered feedforward neural networks to non-linear chaotic time series problems. In this algorithm the input weights and the hidden layer bias are randomly chosen. The ELM formulation leads to solving a system of linear equations in terms of the unknown weights connecting the hidden layer to the output layer. The solution of this general system of linear equations will be obtained using Moore-Penrose generalized pseudo inverse. For the study of the application of the method we consider the time series generated by the Mackey Glass delay differential equation with different time delays, Santa Fe A and UCR heart beat rate ECG time series. For the choice of sigmoid, sin and hardlim activation functions the optimal values for the memory order and the number of hidden neurons which give the best prediction performance in terms of root mean square error are determined. It is observed that the results obtained are in close agreement with the exact solution of the problems considered which clearly shows that ELM is a very promising alternative method for time series prediction.Keywords: Chaotic time series, Extreme learning machine, Generalization performance.

Abstract:
In this paper, the application of neural networks to study the design of short-term load forecasting (STLF) Systems for Illam state located in west of Iran was explored. One important architecture of neural networks named Multi-Layer Perceptron (MLP) to model STLF systems was used. Our study based on MLP was trained and tested using three years (2004-2006) data. The results show that MLP network has the minimum forecasting error and can be considered as a good method to model the STLF systems.Keywords: Artificial neural networks, Forecasting, Multi-layer perceptron.

On the other hands, company can also interact to the system for publishing and updating job information. This system have emerged and supported various platforms such as web application and android mobile application. In this paper, User profiles, Implicit User Action, User Feedback, and Clustering Techniques in WEKA libraries were applied and implemented. Abstract:
The aim of this work is to present a theoretical analysis of a 2D ultrasound transducer comprised of crossed arrays of metal strips placed on both sides of thin piezoelectric layer (a). Such a structure is capable of electronic beam-steering of generated wavebeam both in elevation and azimuth. In this paper a semi-analytical model of the considered transducer is developed. It is based on generalization of the well-known BIS-expansion method. Specifically, applying the electrostatic approximation, the electric field components on the surface of the layer are expanded into fast converging series of double periodic spatial harmonics with corresponding amplitudes represented by the properly chosen Legendre polynomials. The problem is reduced to numerical solving of certain system of linear equations for unknown expansion coefficients.

Abstract:
To analyze the effect of various parameters of fluid on the material properties such as surface and depth defects and/or cracks, it is possible to determine the affection of pressure field on these specifications. Stress tensor analysis is also able to determine the points in which the probability of defection creation is more. Besides, from pressure field, it is possible to analyze the affection of various fluid specifications such as viscosity and density on defect created in the material. In this research, the concerned boundary conditions are analyzed first. Then the solution network and stencil used are mentioned. With the determination of relevant equation on the fluid flow between notch and matrix and their discretion according to the governed boundary conditions, these equations can be solved. Finally, with the variation creations on fluid parameters such as density and viscosity, the affection of these variations can be determined on pressure field. In this direction, the flowchart and solution algorithm with their results as vortex and current function contours for two conditions with most applications in pressing process are introduced and discussed.

Abstract:
In this study OpenFOAM 4.4.2 was used to investigate flow inside the coronary artery of the heart. This step is the first step of our future project, which is to include conjugate heat transfer of the heart with three main coronary arteries. Three different velocities were used as inlet boundary conditions to see the effect of velocity increase on velocity, pressure, and wall shear of the coronary artery. Also, three different fluids, namely the University of Wisconsin solution, gelatin, and blood was used to investigate the effect of different fluids on flow inside the coronary artery. A code based on Reynolds Stress Navier Stokes (RANS) equations was written and implemented with the real boundary condition that was calculated based on MRI images. In order to improve the accuracy of the current numerical scheme, hex dominant mesh is utilized. When the inlet velocity increases to 0.5 m/s, velocity, wall shear stress, and pressure increase at the narrower parts.

Abstract:
Numerical models of the heat exchangers in ejector refrigeration system (ERS) were developed and validated with the experimental data. The models were based on the switched heat exchangers model using the moving boundary method, which were capable of estimating the zones’ lengths, the outlet temperatures of both sides and the heat loads at various experimental points. The developed models were utilized to investigate the influence of the primary flow pressure on the performance of an R245fa ERS based on its coefficient of performance (COP) and exergy efficiency. It was illustrated numerically and proved experimentally that increasing the primary flow pressure slightly reduces the COP while the exergy efficiency goes through a maximum before decreasing.

Abstract:
In this study, a double-sided linear switched reluctance motor (LSRM) drive was investigated as an alternative actuator for vertical linear transportation applications such as a linear elevator door, hospital and subway doors which move linearly and where accurate position control and rapid response is requested. A prototype sliding elevator door that is focused on a home elevator with LSRMs is designed. The motor has 6/4 poles, 3 phases, 8A, 24V, 250 W and 250 N pull forces. Air gap between rotor and translator poles of the designed motor and phase coil-s ideal inductance profile are obtained in compliance with the geometric dimensions. Operation and switching sections as motor and generator has been determined from the inductance profile.Keywords: Linear switched reluctance motor, sliding door, elevator door, linear motor design.
